    Nowcasting and Forecasting COVID-19 Cases and Deaths Using Twitter Sentiment

    Real-time access to information during a pandemic is crucial for mobilizing a response. A sentiment analysis of Twitter posts from the first 90 days of the COVID-19 pandemic was conducted. In particular, 2 million English tweets were collected from users in the United States that contained the word ‘covid’ between January 1, 2020 and March 31, 2020. Sentiments were used to model the new case and death counts using data from this time. The results of linear regression and k-nearest neighbors indicate that public sentiments on social media accurately predict both same-day and near future counts of both COVID-19 cases and deaths. Public health officials can use this knowledge to assist in responding to adverse public health events. Additionally, implications for future research and theorizing of social media’s impact on health behaviors are discussed

    Semi-Automatic Reconstruction of Patient-Specific Stented Coronaries based on Data Assimilation and Computer Aided Design

    Purpose The interplay between geometry and hemodynamics is a significant factor in the development of cardiovascular diseases. This is particularly true for stented coronary arteries. To elucidate this factor, an accurate patient-specific analysis requires the reconstruction of the geometry following the stent deployment for a computational fluid dynamics (CFD) investigation. The image-based reconstruction is troublesome for the different possible positions of the stent struts in the lumen and the coronary wall. However, the accurate inclusion of the stent footprint in the hemodynamic analysis is critical for detecting abnormal stress conditions and flow disturbances, particularly for thick struts like in bioresorbable scaffolds. Here, we present a novel reconstruction methodology that relies on Data Assimilation and Computer Aided Design. Methods The combination of the geometrical model of the undeployed stent and image-based data assimilated by a variational approach allows the highly automated reconstruction of the skeleton of the stent. A novel approach based on computational mechanics defines the map between the intravascular frame of reference (called L-view) and the 3D geometry retrieved from angiographies. Finally, the volumetric expansion of the stent skeleton needs to be self-intersection free for the successive CFD studies; this is obtained by using implicit representations based on the definition of Nef-polyhedra. Results We assessed our approach on a vessel phantom, with less than 10% difference (properly measured) vs. a customized manual (and longer) procedure previously published, yet with a significant higher level of automation and a shorter turnaround time. Computational hemodynamics results were even closer. We tested the approach on two patient-specific cases as well. Conclusions The method presented here has a high level of automation and excellent accuracy performances, so it can be used for larger studies involving patient-specific geometries

    Species specific exome probes reveal new insights in positively selected genes in nonhuman primates

    Nonhuman primates (NHP) are important biomedical animal models for the study of human disease. Of these, the most widely used models in biomedical research currently are from the genus Macaca. However, evolutionary genetic divergence between human and NHP species makes human-based probes inefficient for the capture of genomic regions of NHP for sequencing and study. Here we introduce a new method to resequence the exome of NHP species by a designed capture approach specifically targeted to the NHP, and demonstrate its superior performance on four NHP species or subspecies. Detailed investigation on biomedically relevant genes demonstrated superior capture by the new approach. We identified 28 genes that appeared to be pseudogenized and inactivated in macaque. Finally, we identified 187 genes showing strong evidence for positive selection across all branches of the primate phylogeny including many novel findings

    Common dysregulation network in the human prefrontal cortex underlies two neurodegenerative diseases.

    Using expression profiles from postmortem prefrontal cortex samples of 624 dementia patients and non-demented controls, we investigated global disruptions in the co-regulation of genes in two neurodegenerative diseases, late-onset Alzheimer's disease (AD) and Huntington's disease (HD). We identified networks of differentially co-expressed (DC) gene pairs that either gained or lost correlation in disease cases relative to the control group, with the former dominant for both AD and HD and both patterns replicating in independent human cohorts of AD and aging. When aligning networks of DC patterns and physical interactions, we identified a 242-gene subnetwork enriched for independent AD/HD signatures. This subnetwork revealed a surprising dichotomy of gained/lost correlations among two inter-connected processes, chromatin organization and neural differentiation, and included DNA methyltransferases, DNMT1 and DNMT3A, of which we predicted the former but not latter as a key regulator. To validate the inter-connection of these two processes and our key regulator prediction, we generated two brain-specific knockout (KO) mice and show that Dnmt1 KO signature significantly overlaps with the subnetwork (P = 3.1 × 10(-12)), while Dnmt3a KO signature does not (P = 0.017)

    The effect of Staphylococcus aureus carriage in late pregnancy on antibody levels to staphylococcal toxins in cord blood and breast milk.

    We investigated the effect of carriage of Staphylococcus aureus in the later stages of pregnancy on levels of antibody specific to the S. aureus toxins, staphylococcal enterotoxin B (SEB), staphylococcal enterotoxin C (SEC) and toxic shock syndrome toxin-1 (TSST-1), in cord blood and breast milk and also explored the relationship between levels of antibody in antenatal serum and cord blood. Nasopharyngeal swabs and stool samples were collected on two occasions, from 96 women, during the last 6 weeks of pregnancy. Samples were cultured and S. aureus isolates were identified. Antenatal and cord blood samples from the same women and their infants were analysed for IgG antibody to SEB, SEC and TSST-1 by enzyme-linked immunosorbent assay. Breast milk samples were analysed for IgA antibody to the same toxins. We found that S. aureus carriage in pregnancy is common and exposure to a toxin-producing isolate boosts immunity. Over 89% of women and infants have some protective antibody to the toxins, and antitoxin IgG levels are higher in cord blood samples compared with antenatal samples. Levels of cord blood IgG and breast milk IgA specific for the staphylococcal toxins vary. Some infants lack protection and could be at risk of toxin-induced disease

    Evaluating the effectiveness of clinical decision support systems: the case of multimorbidity care

    General Practitioners (GPs) and healthcare systems, worldwide, are overwhelmed by the growing number of patients with multimorbidity, particularly in light of the additional complexity and costs involved in treating these patients. While it has been proven that clinical decision support systems (CDSS) play a key role in supporting healthcare decisions, there is little research into their role in the case of multimorbidity. This study examines practice systems currently used in Ireland and evaluates their effectiveness in such circumstances. The findings uncover a number of deficiencies, including: (1) the lack of provision of integrated medical guidelines for multiple chronic diseases within the CDSS, (2) the inability to centralise the patient rather than the disease, (3) the difficulty in seamlessly integrating CDSS into the patient consultation, and (4) the lack of adequate training of GPs on how best to use CDSS in multimorbidity decision making. The study underlines the need for further research into CDSS and multimorbidity, and highlights some of the key issues that must be addressed in order to improve how CDSS support the care of multimorbid patients

    Introduction: The handbook presented here is one of the results of the Justisigns2 project, which was developed to address an important interpreter-mediated communications gap, namely: the need to share information about how to communicate effectively, via interpretation, with deaf and migrant women, refugees or asylum-seekers, victims/survivors of gender-based violence (DSGBV) who use languages other than the official languages of their host states. This gave rise to an analysis of need on the part of service providers and the creation of resources to support service providers working with victims/survivors across a range of sectors (e.g.police-court, social-health and NGO settings) and the interpreters who mediate the communicative exchanges with these victims/survivors. The Justisigns2 project was funded by the Erasmus+program (ref. 2019-1-IE01-KA202-051558) and was carried out by the following project partners: Interesource Group (Ireland), European Union of the Deaf, Trinity College Dublin, Dublin Rape Crisis Centre, An Garda Síochána,Heriot-Watt University and the Universidade de Vigo, with support from a number of organisations and individuals (associate partners). This handbook builds on the results of a survey that was conducted in 2021 (Napier et al. 2022) that invited engagement from interpreters and a broad range of service providers working with deaf or migrant DSGBV victims. This yielded extensive and varied data on the needs of such groups in the three countries surveyed (Ireland, Spain and the United Kingdom). For the purposes of this publication, the focus is on violence against women and girls. It is important to acknowledge that DSGBV is violence directed against a person because of that person’s gender or violence that affects persons of a particular gender disproportionately. Given that sociolinguistic contexts and legislative frameworks vary in the different project partner countries, a general definition of DSGBV is first provided and then the differences that exist in the 3 countries surveyed (Ireland, UK and Spain) are discussed. For example, the term gender-based violence is not widely used in the UK where the term Violence against Women and Girls (VAWG) is in use. As a result, the term Domestic, Sexual and Gender-based violence (DSGBV) is used here

    A comparison of welfare outcomes for weaner and mature Bos indicus bulls surgically or tension ban castrated with or without analgesia: 2. responses related to stress, health and productivity

    Tension banding castration of cattle is gaining favour because it is relatively simple to perform and is promoted by retailers of the banders as a humane castration method. Two experiments were conducted, under tropical conditions using Bos indicus bulls comparing tension banding (Band) and surgical (Surgical) castration of weaner (7-10 months old) and mature (22-25 months old) bulls with and without pain management (NSAID (ketoprofen) or saline injected intramuscularly immediately prior to castration). Welfare outcomes were assessed using a range of measures; this paper reports on some physiological, morbidity and productivity-related responses to augment the behavioural responses reported in an accompanying paper. Blood samples were taken on the day of castration (day 0) at the time of restraint (0. min) and 30. min (weaners) or 40. min (mature bulls), 2. h, and 7. h; and days 1, 2, 3, 7, 14, 21 and 28 post-castration. Plasmas from day 0 were assayed for cortisol, creatine kinase, total protein and packed cell volume. Plasmas from the other samples were assayed for cortisol and haptoglobin (plus the 0. min sample). Liveweights were recorded approximately weekly to 6 weeks and at 2 and 3 months post-castration. Castration sites were checked at these same times to 2 months post-castration to score the extent of healing and presence of sepsis.     Structural and biophysical properties of the integrin-associated cytoskeletal protein talin

    Talin is a large cytoskeletal protein (2541 amino acid residues) which plays a key role in integrin-mediated events that are crucial for cell adhesion, migration, proliferation and survival. This review summarises recent work on the structure of talin and on some of the structurally better defined interactions with other proteins. The N-terminal talin head (approx. 50 kDa) consists of an atypical FERM domain linked to a long flexible rod (approx. 220 kDa) made up of a series of amphipathic helical bundle domains. The F3 FERM subdomain in the head binds the cytoplasmic tail of integrins, but this interaction can be inhibited by an interaction of F3 with a helical bundle in the talin rod, the so-called “autoinhibited form” of the molecule. The talin rod contains a second integrin-binding site, at least two actin-binding sites and a large number of binding sites for vinculin, which is important in reinforcing the initial integrin–actin link mediated by talin. The vinculin binding sites are defined by hydrophobic residues buried within helical bundles, and these must unfold to allow vinculin binding.
