    Application of commercial enzyme linked immunosorbent assays (ELISA) for the detection of antibodies for foot-and-mouth disease virus in wild boar and red deer

    For detecting antibodies towards foot and mouth (FMD) virus in sera collected from red deer hinds (Cervus elaphus) and wild boars (Sus scrofa), three commercially available enzyme-linked immunosorbent assays (ELISA) were used. Two ELISA kits (PrioCHECK FMDV NS and CHEKIT FMD-3ABC) were used for the detection of antibodies towards non-structural proteins of FMD virus and one assay was based on the detection of antibodies for serotype O (PrioCHECK FMDV type O). All of the sera tested in our study were negative for antibodies against FMD virus. The aim of this study was to investigate the usefulness of commercially available ELISA kits given for marketing authorization in Croatia in testing the prevalence of FMD antibodies in wild boar and red deer populations. Since the producers of ELISA kits used in our study did not declare wild animals as a target species, we hypothesised that the same kits could be used for serological diagnosis of FMD in red deer and wild boars. Our study confirmed that the kits used are acceptable for detecting antibodies in both species tested, however, the investigation highlighted the problem of validating the kits due to the absence of available positive sera originating from red deer, as well as other susceptible species, especially artiodactyls

    Analysis of nuclear glucocorticoid receptor-DNA interaction in aged rat liver

    Abstract: In order to contribute to the understanding of mechanisms by which regulatory proteins recognize genetic information stored in DNA, analyses of their interaction with specific nucleotides are usually performed. In this study, the electrophoretic mobility shift assay (EMSA) was applied to analyze the interaction of nuclear proteins from the liver of rats of different age i.e., young (3-month-old), middle- aged (12-month-old) and aged (24-month-old), with radioactively labelled synthetic oligonucleotide analogues, corresponding to GRE. The levels of GRE binding activity were assessed by quantitative densitometric scanning of the autoradiograms. The results showed statistically significant decreasing values of up to 78% and 49% in middle aged and old animals, respectively, compared to young animals (p < 0.05). The specificity of the nuclear proteins-GRE interaction was demonstrated by competition experiments with unlabelled GRE. In a supershift assay, using the antibody BuGR2, it was shown that the GR proteins present in nuclear extracts have a high affinity for the GRE probe. The stabilities of the protein-DNA complexes were analysed and it was concluded that they changed during ageing.U cilju doprinosa razumevanju mehanizama pomoću kojih regulatorni proteini prepoznaju genetičku informaciju koju nosi DNK, analiziraju se njihove interakcije sa specifičnim nukleotidima. U ovom radu je metodom EMSA analizirana interakcija jedarnih proteina iz jetri pacova iz tri starosne grupe (mladi - 3 meseca, srednje doba ā€“ 12 meseci i stari ā€“ 24 meseca) sa sintetičkim, radioaktivno obeleženim, oligonukleotidnim analogom GRE. Nivo vezujuće aktivnosti GRE je određivan kvantitativno denzitometrijskom autoradiografijom. Rezultati su pokazali da postoji statistički značajan pad vrednosti GRE-vezujuće aktivnosti do 78% kod životinja srednjeg starosnog doba i do 49 % kod starih životinja, u poređenju sa vrednostima dobijenim za mlade životinje (p < 0.05). Specifičnost interakcije jedarnih proteina i GRE je određena eksperimentima kompeticije sa neobeleženim GRE. KoriŔćenjem antitela BuGR2 pokazano je da je glukokortikoidni receptor protein koji u jedarnom ekstraktu ima najveći afinitet za GRE probu.     Laser Pulsing in Linear Compton Scattering

    Previous work on calculating energy spectra from Compton scattering events has either neglected considering the pulsed structure of the incident laser beam, or has calculated these effects in an approximate way subject to criticism. In this paper, this problem has been reconsidered within a linear plane wave model for the incident laser beam. By performing the proper Lorentz transformation of the Klein-Nishina scattering cross section, a spectrum calculation can be created which allows the electron beam energy spread and emittance effects on the spectrum to be accurately calculated, essentially by summing over the emission of each individual electron. Such an approach has the obvious advantage that it is easily integrated with a particle distribution generated by particle tracking, allowing precise calculations of spectra for realistic particle distributions in collision. The method is used to predict the energy spectrum of radiation passing through an aperture for the proposed Old Dominion University inverse Compton source. Many of the results allow easy scaling estimates to be made of the expected spectrum

    Simulations of Coherent Synchrotron Radiation on Parallel Hybrid GPU/CPU Platform

    Coherent synchrotron radiation (CSR) is an effect of self-interaction of an electron bunch as it traverses a curved path. It can cause a significant emittance degradation, as well as fragmentation and microbunching. Numerical simulations of the 2D/3D CSR effects have been extremely challenging due to computational bottlenecks associated with calculating retarded potentials via integrating over the history of the bunch. We present a new high-performance 2D, particle-in-cell code which uses massively parallel multicore GPU/GPU platforms to alleviate computational bottlenecks. The code formulates the CSR problem from first principles by using the retarded scalar and vector potentials to compute the self-interaction fields. The speedup due to the parallel implementation on GPU/CPU platforms exceeds three orders of magnitude, thereby bringing a previously intractable problem within reach. The accuracy of the code is verified against analytic 1D solutions (rigid bunch) and semi-analytic 2D solutions for the chirped bunch. Finally, we use the new code in conjunction with a genetic algorithm to optimize the design of a fiducial chicane

    Zinc Deficiency, Plasma Fatty Acid Profile and Desaturase Activities in Hemodialysis Patients: Is Supplementation Necessary?

    Background: Desaturation and elongation are critical processes in endogenous metabolic fatty acid pathways. Zinc (Zn) is a cofactor for desaturases and elongases enzymes. There is limited evidence regarding the relationships between biomarkers of Zn status, nutritional intake, plasma phospholipid fatty acid profile and clinical outcomes among patients undergoing hemodialysis (HD). Objective: To examine the relationships between dietary and serum levels of Zn and Cu/Zn ratio and to explore associations of these micronutrients with PUFA profile and estimated desaturase and elongase enzyme activities in serum phospholipids among HD patients. Methods: This study included 40 adult patients undergoing hemodialysis treatment. Repeated 24-h recalls were applied for dietary intake assessment. Serum concentration of Zn and Cu were determined using inductively coupled plasma mass spectrometry and fatty acid composition by gas-liquid chromatography. Desaturase and elongase activities were calculated from product-precursor fatty acid ratios. Results: Inadequate dietary Zn intake was found in 55% of HD patients. They all had serum Zn concentration below the reference value of 60 Ī¼g/dL (mean 38.8 Ā± 7.72 Ī¼g/dL). Adequate zinc intake was accompanied with significantly higher intake of energy, total fats, SFA, MUFA and proteins. There was no correlation between Zn serum status and Zn intake estimates. Serum Cu/Zn ratio was high, (2.76 Ā± 0.68), directly and significantly associated with HD period, CRP, BMI, VFA, and inversely with Kt/V, albumin, iron, and iPTH. The n-6/n-3 ratio in plasma phospholipids was elevated (12.25 Ā± 3.45) and patients with inadequate Zn intake had lower n-3 PUFA intake and status compared to those with adequate intake. Serum Zn concentrations were inversely correlated with linoleic/dihomo-Ī³-linolenic acid ratio (LA/DGLA) (p = 0.037), related to D6-desaturase activity (p = 0.033) and directly with DGLA relative abundances (p = 0.024). Cu status was inversely associated with EPA level (p = 0.03) and estimates of elongase activity (p = 0.001). Furthermore, positive relationship was found between the Cu/Zn ratio and determined elongase value (p = 0.01). Conclusion: Findings of this study underpin the high prevalence of Zn deficiency and inadequate n-3 PUFA intake and status among subjects undergoing HD. The results obtained indicate that the assessment of Zn status should be a standard parameter of nutritional status screening in HD patients while emphasizing the importance of Cu/Zn determination. Although further research is warranted, Zn and-n-3 PUFA supplementation in HD patients might be beneficial for the prevention and attenuation of adverse health outcomes

    Re-identification of individuals from images using spot constellations : a case study in Arctic charr (Salvelinus alpinus)

The Titan Xp GPU used for this research was donated to K.T. by the NVIDIA Corporation.The ability to re-identify individuals is fundamental to the individual-based studies that are required to estimate many important ecological and evolutionary parameters in wild populations. Traditional methods of marking individuals and tracking them through time can be invasive and imperfect, which can affect these estimates and create uncertainties for population management. Here we present a photographic re-identification method that uses spot constellations in images to match specimens through time. Photographs of Arctic charr (Salvelinus alpinus) were used as a case study. Classical computer vision techniques were compared with new deep-learning techniques for masks and spot extraction. We found that a U-Net approach trained on a small set of human-annotated photographs performed substantially better than a baseline feature engineering approach. For matching the spot constellations, two algorithms were adapted, and, depending on whether a fully or semi-automated set-up is preferred, we show how either one or a combination of these algorithms can be implemented. Within our case study, our pipeline both successfully identified unmarked individuals from photographs alone and re-identified individuals that had lost tags, resulting in an approximately 4 our multi-step pipeline involves little human supervision and could be applied to many organisms.Publisher PDFPeer reviewe

    Mobile Free-Electron Laser for Remote Atmospheric Survey

    Reliable atmospheric surveys for carbon distributions will be essential to building an understanding of the Earth\u27s carbon cycle and the role it plays in climate change. One of the core needs of NASA \u27s Active Sensing of CO2 Over Nights, Days and Seasons (ASCENDS) Mission is to advance the range and precision of current remote atmospheric survey techniques. The feasibility of using accelerator-based sources of infrared light to improve current airborne lidar systems has been explored. A literary review has been conducted to asses the needs of ASCENDS versus the current capabilities of modern atmospheric survey technology, and the parameters of a free electron laser (FEL) source were calculated for a lidar system that will meet these needs. By using the Next Linear Collider from the Stanford Linear Accelerator Center (SLAC), a mobile FEL-based lidar may be constructed for airborne surveillance. The calculated energy of the lidar pulse is 0.1 joule: this output is a two orders of magnitude gain over current lidar systems, so in principle, the mobile FEL will exceed the needs of ASCENDS. Further research will be required to asses other challenges to mobilizing the FEL technology

    Effect of sensory stimulation on salivary IgA secretion rate in karate players

    Objectives: Secretory IgA is predominant immunoglobulin in secretions of the mucosal immune system. Low concentration of salivary IgA is associated with a higher risk of respiratory tract infections episodes in athletes during the training season. The purpose of this study was to determine whether orange-flavored whey based drink has beneficial effect on level of IgA in saliva after the training. Methods: Twenty healthy, young karate players participated in this study. They were divided into two groups. One group rinsed a mouth with 20 ml of liquid whey, two times in 30-min period: 15 and 30 min after training. Second group rinsed a mouth with 20 ml of whey based orange flavored soft drink, at the same time. Saliva was collected before the training, just after the training and after application of fluids. Results: We observed decrease in salivary flow after physical activity. The salivary flow was higher after the application of flavored drink compared to salivary flow after the application of whey. The absolute concentration of sIgA and sIgA secretion rate decreased just after exercise compared to pre exercise values. Application of whey elevated sIgA levels on day 1, while application of flavored drink caused increasing in sIgA levels on day 3. In all other cases sIgA level was decreasing even after applied stimuli. Conclusions: The exercise induces decreasing in salivary flow, sIgA absolute concentration and sIgA secretion rate. Application of fluid whey and flavored whey-based drink elevated salivary flow, but had little effect on absolute concentration of sIgA and sIgA secretion rate in young karate players

    Long-Term Simulations of Beam-Beam Dynamics on GPUs

    Future machines such as the electron-ion colliders (JLEIC), linac-ring machines (eRHIC) or LHeC are particularly sensitive to beam-beam effects. This is the limiting factor for long-term stability and high luminosity reach. The complexity of the non-linear dynamics makes it challenging to perform such simulations which require millions of turns. Until recently, most of the methods used linear approximations and/or tracking for a limited number of turns. We have developed a framework which exploits a massively parallel Graphical Processing Units (GPU) architecture to allow for tracking millions of turns in a sympletic way up to an arbitrary order and colliding them at each turn. The code is called GHOST for GPU-accelerated High-Order Symplectic Tracking. As of now, there is no other code in existence that can accurately model the single-particle non-linear dynamics and the beam-beam effect at the same time for a large enough number of turns required to verify the long-term stability of a collider. Our approach relies on a matrix-based arbitrary-order symplectic particle tracking for beam transport and the Bassetti-Erskine approximation for the beam-beam interaction
