    Assembling large, complex environmental metagenomes

    The large volumes of sequencing data required to sample complex environments deeply pose new challenges to sequence analysis approaches. De novo metagenomic assembly effectively reduces the total amount of data to be analyzed but requires significant computational resources. We apply two pre-assembly filtering approaches, digital normalization and partitioning, to make large metagenome assemblies more comput\ ationaly tractable. Using a human gut mock community dataset, we demonstrate that these methods result in assemblies nearly identical to assemblies from unprocessed data. We then assemble two large soil metagenomes from matched Iowa corn and native prairie soils. The predicted functional content and phylogenetic origin of the assembled contigs indicate significant taxonomic differences despite similar function.     Electronic structure and chemical bonding of nc-TiC/a-C nanocomposites

    The electronic structure of nanocrystalline (nc-) TiC/amorphous C nanocomposites has been investigated by soft x-ray absorption and emission spectroscopy. The measured spectra at the Ti 2p and C 1s thresholds of the nanocomposites are compared to those of Ti metal and amorphous C. The corresponding intensities of the electronic states for the valence and conduction bands in the nanocomposites are shown to strongly depend on the TiC carbide grain size. An increased charge-transfer between the Ti 3d-eg states and the C 2p states has been identified as the grain size decreases, causing an increased ionicity of the TiC nanocrystallites. It is suggested that the charge-transfer occurs at the interface between the nanocrystalline TiC and the amorphous C matrix and represents an interface bonding which may be essential for the understanding of the properties of nc-TiC/amorphous C and similar nanocomposites.Comment: 13 pages, 6 figures, 1 table; http://link.aps.org/doi/10.1103/PhysRevB.80.23510

    Ion counting efficiencies at the IGISOL facility

    At the IGISOL-JYFLTRAP facility, fission mass yields can be studied at high precision. Fission fragments from a U target are passing through a Ni foil and entering a gas filled chamber. The collected fragments are guided through a mass separator to a Penning trap where their masses are identified. This simulation work focuses on how different fission fragment properties (mass, charge and energy) affect the stopping efficiency in the gas cell. In addition, different experimental parameters are varied (e. g. U and Ni thickness and He gas pressure) to study their impact on the stopping efficiency. The simulations were performed using the Geant4 package and the SRIM code. The main results suggest a small variation in the stopping efficiency as a function of mass, charge and kinetic energy. It is predicted that heavy fragments are stopped about 9% less efficiently than the light fragments. However it was found that the properties of the U, Ni and the He gas influences this behavior.     A Note on Encodings of Phylogenetic Networks of Bounded Level

    Driven by the need for better models that allow one to shed light into the question how life's diversity has evolved, phylogenetic networks have now joined phylogenetic trees in the center of phylogenetics research. Like phylogenetic trees, such networks canonically induce collections of phylogenetic trees, clusters, and triplets, respectively. Thus it is not surprising that many network approaches aim to reconstruct a phylogenetic network from such collections. Related to the well-studied perfect phylogeny problem, the following question is of fundamental importance in this context: When does one of the above collections encode (i.e. uniquely describe) the network that induces it? In this note, we present a complete answer to this question for the special case of a level-1 (phylogenetic) network by characterizing those level-1 networks for which an encoding in terms of one (or equivalently all) of the above collections exists. Given that this type of network forms the first layer of the rich hierarchy of level-k networks, k a non-negative integer, it is natural to wonder whether our arguments could be extended to members of that hierarchy for higher values for k. By giving examples, we show that this is not the case

    The very small emittance beam needed for the LHC requires that the emittance blow-up in its injector machines must be kept to a minimum. Mismatch upon the beam transfer from one machine to the next is a potential source of such blow-up. The CERN PS ring is equipped with 3 Secondary Emission Grids (SEM-Grids) which are used for emittance measurement at injection. One of these has been converted to a multi-turn mode, in which several tens of consecutive beam passages can be observed. This allows the study of mismatch between the PS-Booster and the PS.     PathOrganic – Risks and Recommendations Regarding Human Pathogens in Organic Vegetable Production Chains

    PathOrganic assesses risks associated with the consumption of fresh and minimally processed vegetables due to the prevalence of bacterial human pathogens in plant produce. The project evaluates whether organic production poses a risk on food safety, taking into consideration sources of pathogen transmission (e.g. animal manure). The project also explores whether organic versus conventional production practices may reduce the risk of pathogen manifestation. In Europe, vegetable-linked outbreaks are not well investigated. A conceptual model together with novel sampling strategies and specifically adjusted methods provides the basis for large-scale surveys of organically grown plant produce in five European countries. Critical control points are determined and evaluated and factors contributing to a food safety problem are analyzed in greenhouse and field experiments.
