    CSGM Designer: a platform for designing cross-species intron-spanning genic markers linked with genome information of legumes.

    BackgroundGenetic markers are tools that can facilitate molecular breeding, even in species lacking genomic resources. An important class of genetic markers is those based on orthologous genes, because they can guide hypotheses about conserved gene function, a situation that is well documented for a number of agronomic traits. For under-studied species a key bottleneck in gene-based marker development is the need to develop molecular tools (e.g., oligonucleotide primers) that reliably access genes with orthology to the genomes of well-characterized reference species.ResultsHere we report an efficient platform for the design of cross-species gene-derived markers in legumes. The automated platform, named CSGM Designer (URL: http://tgil.donga.ac.kr/CSGMdesigner), facilitates rapid and systematic design of cross-species genic markers. The underlying database is composed of genome data from five legume species whose genomes are substantially characterized. Use of CSGM is enhanced by graphical displays of query results, which we describe as "circular viewer" and "search-within-results" functions. CSGM provides a virtual PCR representation (eHT-PCR) that predicts the specificity of each primer pair simultaneously in multiple genomes. CSGM Designer output was experimentally validated for the amplification of orthologous genes using 16 genotypes representing 12 crop and model legume species, distributed among the galegoid and phaseoloid clades. Successful cross-species amplification was obtained for 85.3% of PCR primer combinations.ConclusionCSGM Designer spans the divide between well-characterized crop and model legume species and their less well-characterized relatives. The outcome is PCR primers that target highly conserved genes for polymorphism discovery, enabling functional inferences and ultimately facilitating trait-associated molecular breeding

    Association between lower serum bicarbonate and renal hyperfiltration in the general population with preserved renal function: a cross-sectional study

The objective of this study was to evaluate the association between serum bicarbonate and RHF. Methods The health data of 41,886 adults with an estimated glomerular filtration rate (eGFR) ≥60 mL/min per 1.73 m2 were analyzed. The eGFR was calculated with the Chronic Kidney Disease Epidemiology Collaboration creatinine equation and RHF was defined as eGFR with adjusted residuals > sex-specific 95th percentile. Results The adjusted mean of eGFR was lower in the highest quintile of serum bicarbonate than in other quintiles, after adjusting for confounders. A lower percentile rank of serum bicarbonate was associated with higher odds of RHF. The odds ratio (OR) for RHF in the lowest quintile of serum bicarbonate was 1.39 (95 % confidence interval, 95 % CI, 1.11–1.75) compared to the highest, after adjusting for confounders. With subgroup analysis, the association was prominent in participants with a body mass index >25 kg/m2 (OR 1.98, 95 % CI 1.32–2.95 in the lowest quintile compared to the highest), compared to those with a body mass index ≤25 kg/m2 (OR 1.18, 95 % CI 0.89–1.56 in the lowest quintile compared to the highest). Conclusions This study observed an association between lower serum bicarbonate and higher odds of RHF and the possible differential effect of obesity in this association. It is necessary to confirm the association between lower serum bicarbonate and RHF and its causality

    Reducing Donor Site Morbidity When Reconstructing the Nipple Using a Composite Nipple Graft

    BackgroundNumerous procedures are available for nipple reconstruction without a single gold standard. This study presents a method for reducing donor-site morbidity in nipple reconstruction using a composite nipple graft after transverse rectus abdominis musculocutaneous flap breast reconstruction.MethodsThirty-five patients who underwent nipple reconstruction using a composite nipple graft technique between July of 2001 and December of 2009 were enrolled in this study. To reduce the donor site morbidity, the superior or superior-medial half dome harvesting technique was applied preserving the lateral cutaneous branch of the fourth intercostal nerves. The patients were asked to complete a previously validated survey to rate the color and projection of both nipples, along with the sensation and contractility of the donor nipple; and whether, in retrospect, they would undergo the procedure again. To compare projection, we performed a retrospective chart review of all the identifiable patients who underwent nipple reconstruction using the modified top hat flap technique by the same surgeon and during the same period.ResultsThirty-five patients were identified who underwent nipple reconstruction using a composite nipple graft. Of those, 29 patients (82.9%) responded to the survey. Overall, we received favorable responses to the donor site morbidity. Projection at postoperative 6 months and 1 year was compared with the immediate postoperative results, as well as with the results of nipples reconstructed using the modified top hat flap.ConclusionsThe technique used to harvest donor tissue is important. Preserving innervation of the nipple while harvesting can reduce donor site morbidity

    A Case of Gastritis Associated with Gastric Capillariasis

    This report is about the case of gastritis associated with capillariasis. The patient was a 52-yr-old Korean woman who occasionally ate raw fish and chicken. She complained of mild abdominal pain and nausea, but not diarrhea. An endoscopic examination revealed an exudative flat erosive change on the gastric mucosa of the antrum. She was microscopically diagnosed as chronic gastritis with numerous eosinophil infiltrations. The sectioned worms and eggs in mucosa were morphologically regarded as belonging to the genus Capillaria. This is the first case of gastric capillariasis reported in the Republic of Korea

    Heart rate variability as a preictal marker for determining the laterality of seizure onset zone in frontal lobe epilepsy

    Determining the laterality of the seizure onset zone is challenging in frontal lobe epilepsy (FLE) due to the rapid propagation of epileptic discharges to the contralateral hemisphere. There is hemispheric lateralization of autonomic control, and heart rate is modulated by interactions between the sympathetic and parasympathetic nervous systems. Based on this notion, the laterality of seizure foci in FLE might be determined using heart rate variability (HRV) parameters. We explored preictal markers for differentiating the laterality of seizure foci in FLE using HRV parameters. Twelve patients with FLE (6 right FLE and 6 left FLE) were included in the analyzes. A total of 551 (460 left FLE and 91 right FLE) 1-min epoch electrocardiography data were used for HRV analysis. We found that most HRV parameters differed between the left and right FLE groups. Among the machine learning algorithms applied in this study, the light gradient boosting machine was the most accurate, with an AUC value of 0.983 and a classification accuracy of 0.961. Our findings suggest that HRV parameter-based laterality determination models can be convenient and effective tools in clinical settings. Considering that heart rate can be easily measured in real time with a wearable device, our proposed method can be applied to a closed-loop device as a real-time monitoring tool for determining the side of stimulation

    Development and evaluation of a plant-based air filter system for bacterial growth control

    We investigated a novel plant-based air filter system for bacterial growth control. The volatile components released from the experimental plant (Cupressus macrocarpa) were used as the basis of the bacterial growth control and inhibition. We monitored the effect of light on the gas exhausted from the system, and we found that the presence of light induced an increase in the O2 concentration and a decrease in the CO2 concentration in the exhaust gas. A variety of Gram-positive and -negative bacteria was used to elucidate the effect of the exhaust gas on bacterial growth. In the Bacillus subtilis cultivation aerated with the exhaust gas (batch mode), we observed a decrease in the specific growth rate (μ = 0.227 h-1) compared with the control experiments (0.257 h-1). The same result was observed for the Staphylococcus aureus cultivation aerated with the exhaust gas. In the case of Gram-negative bacterial cultivation aerated with the gas, no significant inhibitory effect of the exhaust gas on the bacterial growth was observed. When the number of bacteria (B. subtilis) in a continuous culture was varied at different aeration rates (between 50 to 200 mL/min) using the exhaust gas, a prominent inhibitory effect was observed. Preliminary gas analysis showed that the major inhibitory factors in the exhaust gas are α- and β-pinene and linalool.
