    Acceleration Schemes for Ab-Initio Molecular Dynamics and Electronic Structure Calculations

    We study the convergence and the stability of fictitious dynamical methods for electrons. First, we show that a particular damped second-order dynamics has a much faster rate of convergence to the ground-state than first-order steepest descent algorithms while retaining their numerical cost per time step. Our damped dynamics has efficiency comparable to that of conjugate gradient methods in typical electronic minimization problems. Then, we analyse the factors that limit the size of the integration time step in approaches based on plane-wave expansions. The maximum allowed time step is dictated by the highest frequency components of the fictitious electronic dynamics. These can result either from the large wavevector components of the kinetic energy or from the small wavevector components of the Coulomb potential giving rise to the so called {\it charge sloshing} problem. We show how to eliminate large wavevector instabilities by adopting a preconditioning scheme that is implemented here for the first-time in the context of Car-Parrinello ab-initio molecular dynamics simulations of the ionic motion. We also show how to solve the charge-sloshing problem when this is present. We substantiate our theoretical analysis with numerical tests on a number of different silicon and carbon systems having both insulating and metallic character.Comment: RevTex, 9 figures available upon request, to appear in Phys.     New Lump-like Structures in Scalar-field Models

    In this work we investigate lump-like solutions in models described by a single real scalar field. We start considering non-topological solutions with the usual lump-like form, and then we study other models, where the bell-shape profile may have varying amplitude and width, or develop a flat plateau at its top, or even induce a lump on top of another lump.     Red clover varieties of Mattenklee type have higher production, protein yield and persistence than Ackerklee types in grass-clover mixtures

    Dairy farmers have increased interest in multiyear red clover-ryegrass ley pasture swards because of their high productivity and protein concentration but the adoption of such mixtures has been restricted because of poor persistency of many red clover cultivars currently used. We aimed (i) to assess dry-matter yield (DMY), persistence and nutritive value of four Mattenklee and four Ackerklee cultivars and (ii) to investigate the underlying plant morphological traits. We conducted a 4-year field experiment with red clover-ryegrass mixtures, in combination with a short-term pot experiment in which the red clover cultivars were grown both in monoculture and in mixture with Lolium perenne L. In the field, Mattenklees showed higher production (on average 42% higher) and clover content (on average 34% higher) in the third and fourth year of production compared to Ackerklees. In the fourth year, Mattenklees had slightly lower digestibility and lower protein concentration compared to Ackerklees cultivars; however, the digestible DMY and the protein yield were higher for Mattenklees. Both persistence and nutritive value of the different red clover cultivars were closely correlated with plant morphological traits. For stem length, there was close correlation (r > .77) between the results from the pot experiment and the field experiment, suggesting that stem length may be an important trait for plant breeding.</p

    Grounding deep neural network predictions of human categorization behavior in understandable functional features: the case of face identity

    Deep neural networks (DNNs) can resolve real-world categorization tasks with apparent human-level performance. However, true equivalence of behavioral performance between humans and their DNN models requires that their internal mechanisms process equivalent features of the stimulus. To develop such feature equivalence, our methodology leveraged an interpretable and experimentally controlled generative model of the stimuli (realistic three-dimensional textured faces). Humans rated the similarity of randomly generated faces to four familiar identities. We predicted these similarity ratings from the activations of five DNNs trained with different optimization objectives. Using information theoretic redundancy, reverse correlation, and the testing of generalization gradients, we show that DNN predictions of human behavior improve because their shape and texture features overlap with those that subsume human behavior. Thus, we must equate the functional features that subsume the behavioral performances of the brain and its models before comparing where, when, and how these features are processed

    Recent glitches detected in the Crab pulsar

    From 2000 to 2010, monitoring of radio emission from the Crab pulsar at Xinjiang Observatory detected a total of nine glitches. The occurrence of glitches appears to be a random process as described by previous researches. A persistent change in pulse frequency and pulse frequency derivative after each glitch was found. There is no obvious correlation between glitch sizes and the time since last glitch. For these glitches Δνp\Delta\nu_{p} and Δν˙p\Delta\dot{\nu}_{p} span two orders of magnitude. The pulsar suffered the largest frequency jump ever seen on MJD 53067.1. The size of the glitch is \sim 6.8 ×106\times 10^{-6} Hz, \sim 3.5 times that of the glitch occured in 1989 glitch, with a very large permanent changes in frequency and pulse frequency derivative and followed by a decay with time constant \sim 21 days. The braking index presents significant changes. We attribute this variation to a varying particle wind strength which may be caused by glitch activities. We discuss the properties of detected glitches in Crab pulsar and compare them with glitches in the Vela pulsar.Comment: Accepted for publication in Astrophysics & Space Scienc

    Over the last five decades, AGN studies have produced a number of spectacular examples of synergies and multifaceted approaches in astrophysics. The field of AGN research now spans the entire spectral range and covers more than twelve orders of magnitude in the spatial and temporal domains. The next generation of astrophysical facilities will open up new possibilities for AGN studies, especially in the areas of high-resolution and high-fidelity imaging and spectroscopy of nuclear regions in the X-ray, optical, and radio bands.     The First Magnetic Fields

    We review current ideas on the origin of galactic and extragalactic magnetic fields. We begin by summarizing observations of magnetic fields at cosmological redshifts and on cosmological scales. These observations translate into constraints on the strength and scale magnetic fields must have during the early stages of galaxy formation in order to seed the galactic dynamo. We examine mechanisms for the generation of magnetic fields that operate prior during inflation and during subsequent phase transitions such as electroweak symmetry breaking and the quark-hadron phase transition. The implications of strong primordial magnetic fields for the reionization epoch as well as the first generation of stars is discussed in detail. The exotic, early-Universe mechanisms are contrasted with astrophysical processes that generate fields after recombination. For example, a Biermann-type battery can operate in a proto-galaxy during the early stages of structure formation. Moreover, magnetic fields in either an early generation of stars or active galactic nuclei can be dispersed into the intergalactic medium.Comment: Accepted for publication in Space Science Reviews.     Scale-free static and dynamical correlations in melts of monodisperse and Flory-distributed homopolymers: A review of recent bond-fluctuation model studies

    It has been assumed until very recently that all long-range correlations are screened in three-dimensional melts of linear homopolymers on distances beyond the correlation length ξ\xi characterizing the decay of the density fluctuations. Summarizing simulation results obtained by means of a variant of the bond-fluctuation model with finite monomer excluded volume interactions and topology violating local and global Monte Carlo moves, we show that due to an interplay of the chain connectivity and the incompressibility constraint, both static and dynamical correlations arise on distances rξr \gg \xi. These correlations are scale-free and, surprisingly, do not depend explicitly on the compressibility of the solution. Both monodisperse and (essentially) Flory-distributed equilibrium polymers are considered.Comment: 60 pages, 49 figure

    Measurement of the Atmospheric Muon Spectrum from 20 to 3000 GeV

    The absolute muon flux between 20 GeV and 3000 GeV is measured with the L3 magnetic muon spectrometer for zenith angles ranging from 0 degree to 58 degree. Due to the large exposure of about 150 m2 sr d, and the excellent momentum resolution of the L3 muon chambers, a precision of 2.3 % at 150 GeV in the vertical direction is achieved. The ratio of positive to negative muons is studied between 20 GeV and 500 GeV, and the average vertical muon charge ratio is found to be 1.285 +- 0.003 (stat.) +- 0.019 (syst.).Comment: Total 32 pages, 9Figure

    Paired plasma lipidomics and proteomics analysis in the conversion from mild cognitive impairment to Alzheimer's disease.

    Alzheimer's disease (AD) is a neurodegenerative condition for which there is currently no available medication that can stop its progression. Previous studies suggest that mild cognitive impairment (MCI) is a phase that precedes the disease. Therefore, a better understanding of the molecular mechanisms behind MCI conversion to AD is needed. Here, we propose a machine learning-based approach to detect the key metabolites and proteins involved in MCI progression to AD using data from the European Medical Information Framework for Alzheimer's Disease Multimodal Biomarker Discovery Study. Proteins and metabolites were evaluated separately in multiclass models (controls, MCI and AD) and together in MCI conversion models (MCI stable vs converter). Only features selected as relevant by 3/4 algorithms proposed were kept for downstream analysis. Multiclass models of metabolites highlighted nine features further validated in an independent cohort (0.726 mean balanced accuracy). Among these features, one metabolite, oleamide, was selected by all the algorithms. Further in-vitro experiments in rodents showed that disease-associated microglia excreted oleamide in vesicles. Multiclass models of proteins stood out with nine features, validated in an independent cohort (0.720 mean balanced accuracy). However, none of the proteins was selected by all the algorithms. Besides, to distinguish between MCI stable and converters, 14 key features were selected (0.872 AUC), including tTau, alpha-synuclein (SNCA), junctophilin-3 (JPH3), properdin (CFP) and peptidase inhibitor 15 (PI15) among others. This omics integration approach highlighted a set of molecules associated with MCI conversion important in neuronal and glia inflammation pathways
