    Dealing with Errors in Data from Electronic Swine Feeders

    Data from electronic swine feeders contain errors that must be identified, edited, and corrected. The objectives of this study were to develop comprehensive criteria to identify errors in feed intake data from FIRE electronic feeders and to compare the ability of five editing methods to accurately estimate daily feed intake (DFI) and average daily feed intake (ADFI). Data from FIRE feeders on 591 pigs from the National Pork Board’s Maternal Line Genetic Evaluation Program were used. Errors in each visit were identified using 16 criteria. To create an error-free data set as a basis for comparison, data from 124 pigs with few errors were selected and visits with errors were replaced by error-free visits from the same pig. Resulting DFI and ADFI were assumed to be the true trait values. Error visits were then introduced, representative of field data. Data were edited using five methods (EM1-5). For EM1, a DFI record was deleted if DFI \u3c 1000 g or \u3e4500 g. For EM2-5, the 16 criteria were used to identify errors in each visit. For EM2 and 3, all DFI records with \u3e1 and \u3e2 error visits were deleted. For EM4-5, DFI was obtained by summing feed intake over error-free visits. For EM5, DFI records were then adjusted for the effects of presence of error visits on unadjusted DFI, which were estimated from a linear model analysis. For EM1-4, missing DFI records were replaced by linear regression estimates of DFI on test day for each pig. DFI and ADFI from the edited data sets were correlated to true values. Correlations were high (.90 to .99) for both traits for all editing methods except EM1. EM5 had the highest correlation for DFI (.99). EM2 and EM5 had the highest correlations for ADFI (.98 to .99). EM1 had the lowest correlations for both traits (.82 to .93). Results indicate that editing methods affect the accuracy of data from electronic feeders. EM5 is recommended for maximum accuracy for DFI and EM2 is recommended for ADFI for maximum accuracy and ease of implementation

    The use and effectiveness of the eLib subject gateways: a preliminary investigation

    Internet subject gateways were set up under the Electronic Libraries Programme (eLib) in order to address some of the problems of searching the Internet which have been identified by information professionals, i.e. locating relevant, good quality information. This preliminary study examines the extent to which academics in two universities use three eLib subject gateways (EEVL, OMNI and SOSIG). The results are generally encouraging for the eLib programme, but it is necessary for the gateways to be more effectively promoted. The study also found that academics do not have the same misgivings about the general search engines as the information professionals and seem to use them more readily than the gateways

    Admixtures to d-wave gap symmetry in untwinned YBa2Cu3O7 superconducting films measured by angle-resolved electron tunneling

    We report on an \textit{ab}-anisotropy of Jcb/JcaJ_{c \parallel b}/J_{c \parallel a}% \cong 1.8 and IcRnb/IcRna1.2I_{c}R_{n \parallel b}/I_{c}R_{n \parallel a}\cong 1.2 in ramp-edge junctions between untwinned YBa2_{2}Cu3_{3}O7_{7} and ss% -wave Nb. For these junctions, the angle θ\theta with the YBa2_{2}Cu3_{3}O7_{7} crystal b-axis is varied as a single parameter. The RnR_{n}A(θ\theta)-dependence presents 2-fold symmetry. The minima in IcRnI_{c}R_{n} at θ50\theta \cong 50^{\circ} suggest a real s-wave subdominant component and negligible dxyd_{xy}-wave or imaginary s-wave admixtures. The IcRnI_{c}R_{n}(θ\theta)-dependence is well-fitted by 83% dx2y2d_{x^{2}-y^{2}}-, 15% isotropic ss- and 2% anisotropic s-wave order parameter symmetry, consistent with Δb/Δa1.5\Delta_{b}/\Delta_{a} \cong 1.5.Comment: 4 pages, 3 figures, to be published in Physical Review Letter

    Analysis of Ten Generations of Selection for Residual Feed Intake in Yorkshire Pigs

    Ten generations (G) of divergent selection for residual feed intake (RFI) was practiced in Yorkshire pigs. This study shows that feed efficiency based on RFI was moderately heritable and responded to selection. Pigs selected for increased feed efficiency from the low RFI line ate less, grew slightly slower, and were leaner than pigs from the high RFI line. Thus, the results of this study show that selection for decreased RFI can improve feed efficiency and can be included in an economic selection index in addition to growth for reducing feed cost

    A major focus of our collaborattve research is to investigate the porctne response to Infection with Salmonella to 1) identify porctne genes differentially regulated during Infection and 2) Identify and associate genetic polymorphisms within these genes with infection status across swine populations In the current study, 40 crossbred pigs were intranasally inoculated with Salmonella enterica serovar Typhimurium and monitored for Salmonella fecal shedding and blood 1mmune parameters at 2, 7, 14 and 20 days post-inoculation (dpi). Using a multivariate permutation test, a positive correlation was observed between Salmonella shedding and Interferon-gamma (IFNG) levels at 2 and 7 dpi (p\u3c0.05), with a greater number of Salmonella shedding 1n the animals with higher IFNG levels

    New alleles in calpastatin gene are associated with meat quality traits in pigs

    Suggestive QTL affecting raw firmness scores and average Instron force, tenderness, juiciness, and chewiness on cooked meat were mapped to pig chromosome 2 using a three-generation intercross between Berkshire and Yorkshire pigs. Based on its function and location, the calpastatin (CAST) gene was considered to be a good candidate for the observed effects. Several missense and silent mutations were identified in CAST and haplotypes covering most of the coding region were constructed and used for association analyses with meat quality traits. Results demonstrated that one CAST haplotype was significantly associated with lower Instron force and cooking loss and higher juiciness and, therefore, this haplotype is associated with higher eating quality. Some of the sequence variation identified may be associated with differences in phosphorylation of CAST by adenosine cyclic 3′, 5′-monophosphate- dependent protein kinase and may in turn explain the meat quality phenotypic differences. The beneficial haplotype was present in all the commercial breeds tested and may provide significant improvements for the pig industry and consumers because it can be used in marker-assisted selection to produce naturally tender and juicy pork without additional processing steps

    REVIEW: Life-cycle, total-industry genetic improvement of feed efficiency in beef cattle: Blueprint for the Beef Improvement Federation

    On a life-cycle basis, beef animals are able to consume large amounts of low-cost, low-quality forages relative to higher-cost concentrates compared with pigs and chickens. However, of the 3, beef is still more expensive to produce on a cost–per–edible pound basis. Accordingly, there is need for genetic programs and management changes that will improve efficiency, sustainability, and profitability of beef production. Options include improving reproductive rate, reducing feed used for maintenance, or both, while not reducing output. A goal for improving efficiency of feed utilization is to reduce the amount or proportion of feed used for maintenance. Such reduction is a target for genetic improvement, but such a goal does not include defining a single measure of efficiency. A single efficiency measure would likely lead to single-trait selection and not account for any potentially antagonistic effects on other production characteristics. Because we are not able to explain all variation in individual-animal intake from only knowledge of BW maintained and level of production, measuring feed intake is necessary. Therefore, our recommendation is that national cattle evaluation systems analyze feed intake as an economically relevant trait with incorporation of appropriate indicator traits for an EPD for feed intake requirements that could then be used in a multiple-trait setting such as in a selection index. With improvements in technology for measurement of feed intake, individual measures of feed intake should continually be collected to facilitate development of genetic predictors that enhance accuracy of prediction of progeny differences in national cattle evaluations

    Characterisation of the TBR1 interactome: variants associated with neurodevelopmental disorders disrupt novel protein interactions

    TBR1 is a neuron-specific transcription factor involved in brain development and implicated in a neurodevelopmental disorder (NDD) combining features of autism spectrum disorder (ASD), intellectual disability (ID) and speech delay. TBR1 has been previously shown to interact with a small number of transcription factors and co-factors also involved in NDDs (including CASK, FOXP1/2/4 and BCL11A), suggesting that the wider TBR1 interactome may have a significant bearing on normal and abnormal brain development. Here we have identified approximately 250 putative TBR1-interaction partners by affinity purification coupled to mass spectrometry. As well as known TBR1-interactors such as CASK, the identified partners include transcription factors and chromatin modifiers, along with ASD- and ID-related proteins. Five interaction candidates were independently validated using bioluminescence resonance energy transfer assays. We went on to test the interaction of these candidates with TBR1 protein variants implicated in cases of NDD. The assays uncovered disturbed interactions for NDD-associated variants and identified two distinct protein-binding domains of TBR1 that have essential roles in protein–protein interaction
