    GeneLink: a database to facilitate genetic studies of complex traits

    BACKGROUND: In contrast to gene-mapping studies of simple Mendelian disorders, genetic analyses of complex traits are far more challenging, and high quality data management systems are often critical to the success of these projects. To minimize the difficulties inherent in complex trait studies, we have developed GeneLink, a Web-accessible, password-protected Sybase database. RESULTS: GeneLink is a powerful tool for complex trait mapping, enabling genotypic data to be easily merged with pedigree and extensive phenotypic data. Specifically designed to facilitate large-scale (multi-center) genetic linkage or association studies, GeneLink securely and efficiently handles large amounts of data and provides additional features to facilitate data analysis by existing software packages and quality control. These include the ability to download chromosome-specific data files containing marker data in map order in various formats appropriate for downstream analyses (e.g., GAS and LINKAGE). Furthermore, an unlimited number of phenotypes (either qualitative or quantitative) can be stored and analyzed. Finally, GeneLink generates several quality assurance reports, including genotyping success rates of specified DNA samples or success and heterozygosity rates for specified markers. CONCLUSIONS: GeneLink has already proven an invaluable tool for complex trait mapping studies and is discussed primarily in the context of our large, multi-center study of hereditary prostate cancer (HPC).     Traditional and cover crop-derived mulches enhance soil ecosystem services in apple orchards

    Organic mulches are a traditional method of groundcover management in temperate commercial orchards, now largely replaced by herbicides and synthetic fertilisers. As a potential contribution to improving orchard sustainability, we hypothesised that the addition of organic mulches would: (H1) improve soil fertility and lead to greater tree growth and yields; (H2) support a larger and more biologically active community of soil organisms, assessed as increased soil respiration and greater earthworm numbers and biomass; and (H3) increase leaf litter decomposition and burial, potentially reducing the risk of apple scab disease (Venturia inaequalis). Cuttings from two legume-based cover crop mixtures grown in the alleyway spaces between tree rows and two traditional mulch materials, straw and compost, were trialled alongside a bare soil business-as-usual control for two years, using a randomized complete block design in a conventionally managed commercial ‘Gala’ apple orchard in the UK. Compared to the control, the compost mulch significantly increased both soil carbon and nitrogen by over 50 %. The straw mulch effectively suppressed weeds by about 90 % and increased soil moisture by about 5 %. Cover crop cuttings increased moisture levels and increased earthworm numbers and mass by 1.7 and 1.8 times greater respectively in the double-rate ‘legume-grass’ cuttings treatment. Increasing the quantity of cover crop cuttings produced more positive effects; the cumulative addition of cuttings can benefit several soil-derived ecosystem services.     Prevalence and Correlates of Overweight and Obesity among Preschool-Aged Children in San Luis Obispo County, 2006-2014

    Background and Purpose: National prevalence of overweight and obesity (OW/OB) among children remains high; surveillance of OW/OB at state- and local-levels is needed. This study determines the prevalence and sociodemographic predictors of OW/OB among preschool-age children in San Luis Obispo (SLO) County. Methods: Cross-sectional convenience samples of Head Start, California State, and private preschools were surveyed in 2006 (n=482), 2009/10 (n=559), and 2014 (n=442). At all waves, preschool children aged 3-5 years were measured for height and weight using standardized stadiometer and digital scale protocols. In 2014, parents completed a demographics questionnaire. Results: Children assessed in 2009/10 and 2014 were more likely to be OW/OB than those assessed in 2006 (p=0.016). Unadjusted, bivariate odds ratios illustrated increased risk for OW/OB was associated with Hispanic ethnicity, residing in a lower income household, attending preschool in southern SLO County, and participation in a Head Start preschool. In the adjusted, multivariable model, increased risk for OW/OB was associated with attending preschool in SLO City and participation in a California State or Head Start preschool. Conclusion: OW/OB trends in SLO County are similar to national trends. Programs to continue to monitor and reduce socioeconomic disparity in OW/OB prevalence among young children are needed

    Functional Specialization of Cellulose Synthase Isoforms in a Moss Shows Parallels with Seed Plants

    The secondary cell walls of tracheary elements and fibers are rich in cellulose microfibrils that are helically oriented and laterally aggregated. Support cells within the leaf midribs of mosses deposit cellulose-rich secondary cell walls, but their biosynthesis and microfibril organization have not been examined. Although the Cellulose Synthase (CESA) gene families of mosses and seed plants diversified independently, CESA knockout analysis in the moss Physcomitrella patens revealed parallels with Arabidopsis (Arabidopsis thaliana) in CESA functional specialization, with roles for both subfunctionalization and neofunctionalization. The similarities include regulatory uncoupling of the CESAs that synthesize primary and secondary cell walls, a requirement for two or more functionally distinct CESA isoforms for secondary cell wall synthesis, interchangeability of some primary and secondary CESAs, and some CESA redundancy. The cellulose-deficient midribs of ppcesa3/8 knockouts provided negative controls for the structural characterization of stereid secondary cell walls in wild type P. patens. Sum frequency generation spectra collected from midribs were consistent with cellulose microfibril aggregation, and polarization microscopy revealed helical microfibril orientation only in wild type leaves. Thus, stereid secondary walls are structurally distinct from primary cell walls, and they share structural characteristics with the secondary walls of tracheary elements and fibers. We propose a mechanism for the convergent evolution of secondary walls in which the deposition of aggregated and helically oriented microfibrils is coupled to rapid and highly localized cellulose synthesis enabled by regulatory uncoupling from primary wall synthesis

    Identification and manipulation of the pleuromutilin gene cluster from Clitopilus passeckerianus for increased rapid antibiotic production

    Semi-synthetic derivatives of the tricyclic diterpene antibiotic pleuromutilin from the basidiomycete Clitopilus passeckerianus are important in combatting bacterial infections in human and veterinary medicine. These compounds belong to the only new class of antibiotics for human applications, with novel mode of action and lack of cross-resistance, representing a class with great potential. Basidiomycete fungi, being dikaryotic, are not generally amenable to strain improvement. We report identification of the seven-gene pleuromutilin gene cluster and verify that using various targeted approaches aimed at increasing antibiotic production in C. passeckerianus, no improvement in yield was achieved. The seven-gene pleuromutilin cluster was reconstructed within Aspergillus oryzae giving production of pleuromutilin in an ascomycete, with a significant increase (2106%) in production. This is the first gene cluster from a basidiomycete to be successfully expressed in an ascomycete, and paves the way for the exploitation of a metabolically rich but traditionally overlooked group of fungi

    Identification of tag single-nucleotide polymorphisms in regions with varying linkage disequilibrium

    We compared seven different tagging single-nucleotide polymorphism (SNP) programs in 10 regions with varied amounts of linkage disequilibrium (LD) and physical distance. We used the Collaborative Studies on the Genetics of Alcoholism dataset, part of the Genetic Analysis Workshop 14. We show that in regions with moderate to strong LD these programs are relatively consistent, despite different parameters and methods. In addition, we compared the selected SNPs in a multipoint linkage analysis for one region with strong LD.
