Effects of spoilage on nitrogen and carbon stable isotopes signatures of the clam Ruditapes decussatus
Fish and seafood products are highly susceptible to post-mortem
spoilage due to autolytic reactions at start, then microbiological activity and
eventually oxidative reactions. Chemical and microbiological parameters are
usually used to assess quality and make decisions for protecting public health,
but they lack precision in defining which spoilage pathway is occurring at each
moment. The objective of this work was to assess the effects of spoilage reactions
on nitrogen and carbon stable isotopes in the grooved carpet shell clam,
Ruditapes decussatus, and compare them to biochemical indicators of seafood
deterioration, in order to better understand the relations between the different
spoilage pathways during commercial storage conditions. Clams were kept in a
refrigerator at 5 ºC, to simulate normal commercial storage conditions, and
sampled in the beginning of the experiment, and after eight, ten and twelve
days. Moisture, condition index, percentage edibility, total volatile basic nitrogen
(TVB-N), pH, nitrogen and carbon percentages and stable isotopes were determined
for each sampling moment. Stable isotope analyses were performed
using a Costech Elemental Analyzer (ECS 4010) coupled to a ThermoFinnigan
Delta V Advantage. Stable isotopes analysis, especially for nitrogen, proved to
be a good tool for the study of clam deterioration. Nitrogen stable isotopes results
showed a relation with other spoilage indicators, such as pH and TVB-N,
and allowed identifying spoilage specific pathways, such as amino acids decarboxylation

Scaling Laws in Human Language
Zipf's law on word frequency is observed in English, French, Spanish,
Italian, and so on, yet it does not hold for Chinese, Japanese or Korean
characters. A model for writing process is proposed to explain the above
difference, which takes into account the effects of finite vocabulary size.
Experiments, simulations and analytical solution agree well with each other.
The results show that the frequency distribution follows a power law with
exponent being equal to 1, at which the corresponding Zipf's exponent diverges.
Actually, the distribution obeys exponential form in the Zipf's plot. Deviating
from the Heaps' law, the number of distinct words grows with the text length in
three stages: It grows linearly in the beginning, then turns to a logarithmical
form, and eventually saturates. This work refines previous understanding about
Zipf's law and Heaps' law in language systems.Comment: 6 pages, 4 figure
Identification of Giardia lamblia DHHC Proteins and the Role of Protein S-palmitoylation in the Encystation Process
Protein S-palmitoylation, a hydrophobic post-translational modification, is performed by protein acyltransferases that have a common DHHC Cys-rich domain (DHHC proteins), and provides a regulatory switch for protein membrane association. In this work, we analyzed the presence of DHHC proteins in the protozoa parasite Giardia lamblia and the function of the reversible S-palmitoylation of proteins during parasite differentiation into cyst. Two specific events were observed: encysting cells displayed a larger amount of palmitoylated proteins, and parasites treated with palmitoylation inhibitors produced a reduced number of mature cysts. With bioinformatics tools, we found nine DHHC proteins, potential protein acyltransferases, in the Giardia proteome. These proteins displayed a conserved structure when compared to different organisms and are distributed in different monophyletic clades. Although all Giardia DHHC proteins were found to be present in trophozoites and encysting cells, these proteins showed a different intracellular localization in trophozoites and seemed to be differently involved in the encystation process when they were overexpressed. dhhc transgenic parasites showed a different pattern of cyst wall protein expression and yielded different amounts of mature cysts when they were induced to encyst. Microfludic Device for Creating Ionic Strength Gradients over DNA Microarrays for Efficient DNA Melting Studies and Assay Development
The development of DNA microarray assays is hampered by two important aspects: processing of the microarrays is done under a single stringency condition, and characteristics such as melting temperature are difficult to predict for immobilized probes. A technical solution to these limitations is to use a thermal gradient and information from melting curves, for instance to score genotypes. However, application of temperature gradients normally requires complicated equipment, and the size of the arrays that can be investigated is restricted due to heat dissipation. Here we present a simple microfluidic device that creates a gradient comprising zones of defined ionic strength over a glass slide, in which each zone corresponds to a subarray. Using this device, we demonstrated that ionic strength gradients function in a similar fashion as corresponding thermal gradients in assay development. More specifically, we noted that (i) the two stringency modulators generated melting curves that could be compared, (ii) both led to increased assay robustness, and (iii) both were associated with difficulties in genotyping the same mutation. These findings demonstrate that ionic strength stringency buffers can be used instead of thermal gradients. Given the flexibility of design of ionic gradients, these can be created over all types of arrays, and encompass an attractive alternative to temperature gradients, avoiding curtailment of the size or spacing of subarrays on slides associated with temperature gradients
Comparative genomics of Escherichia coli isolated from patients with inflammatory bowel disease
<p>Abstract</p> <p>Background</p> <p>Inflammatory bowel disease (IBD) is used to describe a state of idiopathic, chronic inflammation of the gastrointestinal tract. The two main phenotypes of IBD are Crohn's disease (CD) and ulcerative colitis (UC). The major cause of IBD-associated mortality is colorectal cancer. Although both host-genetic and exogenous factors have been found to be involved, the aetiology of IBD is still not well understood. In this study we characterized thirteen <it>Escherichia coli </it>strains from patients with IBD by comparative genomic hybridization employing a microarray based on 31 sequenced <it>E. coli </it>genomes from a wide range of commensal and pathogenic isolates.</p> <p>Results</p> <p>The IBD isolates, obtained from patients with UC and CD, displayed remarkably heterogeneous genomic profiles with little or no evidence of group-specific determinants. No IBD-specific genes were evident when compared with the prototypic CD isolate, LF82, suggesting that the IBD-inducing effect of the strains is multifactorial. Several of the IBD isolates carried a number of extraintestinal pathogenic <it>E. coli </it>(ExPEC)-related virulence determinants such as the <it>pap</it>, <it>sfa</it>, <it>cdt </it>and <it>hly </it>genes. The isolates were also found to carry genes of ExPEC-associated genomic islands.</p> <p>Conclusions</p> <p>Combined, these data suggest that <it>E. coli </it>isolates obtained from UC and CD patients represents a heterogeneous population of strains, with genomic profiles that are indistinguishable to those of ExPEC isolates. Our findings indicate that IBD-induction from <it>E. coli </it>strains is multifactorial and that a range of gene products may be involved in triggering the disease.</p
