    Thesauri on the Web: current developments and trends

    This article provides an overview of recent developments relating to the application of thesauri in information organisation and retrieval on the World Wide Web. It describes some recent thesaurus projects undertaken to facilitate resource description and discovery and access to wide-ranging information resources on the Internet. Types of thesauri available on the Web, thesauri integrated in databases and information retrieval systems, and multiple-thesaurus systems for cross-database searching are also discussed. Collective efforts and events in addressing the standardisation and novel applications of thesauri are briefly reviewed

    Graph-Sparse LDA: A Topic Model with Structured Sparsity

    Originally designed to model text, topic modeling has become a powerful tool for uncovering latent structure in domains including medicine, finance, and vision. The goals for the model vary depending on the application: in some cases, the discovered topics may be used for prediction or some other downstream task. In other cases, the content of the topic itself may be of intrinsic scientific interest. Unfortunately, even using modern sparse techniques, the discovered topics are often difficult to interpret due to the high dimensionality of the underlying space. To improve topic interpretability, we introduce Graph-Sparse LDA, a hierarchical topic model that leverages knowledge of relationships between words (e.g., as encoded by an ontology). In our model, topics are summarized by a few latent concept-words from the underlying graph that explain the observed words. Graph-Sparse LDA recovers sparse, interpretable summaries on two real-world biomedical datasets while matching state-of-the-art prediction performance

    Bridging the gap between social tagging and semantic annotation: E.D. the Entity Describer

    Semantic annotation enables the development of efficient computational methods for analyzing and interacting with information, thus maximizing its value. With the already substantial and constantly expanding data generation capacity of the life sciences as well as the concomitant increase in the knowledge distributed in scientific articles, new ways to produce semantic annotations of this information are crucial. While automated techniques certainly facilitate the process, manual annotation remains the gold standard in most domains. In this manuscript, we describe a prototype mass-collaborative semantic annotation system that, by distributing the annotation workload across the broad community of biomedical researchers, may help to produce the volume of meaningful annotations needed by modern biomedical science. We present E.D., the Entity Describer, a mashup of the Connotea social tagging system, an index of semantic web-accessible controlled vocabularies, and a new public RDF database for storing social semantic annotations

    Infectious Disease Ontology

    Technological developments have resulted in tremendous increases in the volume and diversity of the data and information that must be processed in the course of biomedical and clinical research and practice. Researchers are at the same time under ever greater pressure to share data and to take steps to ensure that data resources are interoperable. The use of ontologies to annotate data has proven successful in supporting these goals and in providing new possibilities for the automated processing of data and information. In this chapter, we describe different types of vocabulary resources and emphasize those features of formal ontologies that make them most useful for computational applications. We describe current uses of ontologies and discuss future goals for ontology-based computing, focusing on its use in the field of infectious diseases. We review the largest and most widely used vocabulary resources relevant to the study of infectious diseases and conclude with a description of the Infectious Disease Ontology (IDO) suite of interoperable ontology modules that together cover the entire infectious disease domain

    Automatic inference of indexing rules for MEDLINE

    This paper describes the use and customization of Inductive Logic Programming (ILP) to infer indexing rules from MEDLINE citations. Preliminary results suggest this method may enhance the subheading attachment module of the Medical Text Indexer, a system for assisting MEDLINE indexers.

    Evolutionary Subject Tagging in the Humanities; Supporting Discovery and Examination in Digital Cultural Landscapes

    In this paper, the authors attempt to identify problematic issues for subject tagging in the humanities, particularly those associated with information objects in digital formats. In the third major section, the authors identify a number of assumptions that lie behind the current practice of subject classification that we think should be challenged. We move then to propose features of classification systems that could increase their effectiveness. These emerged as recurrent themes in many of the conversations with scholars, consultants, and colleagues.     Recherche d'information sémantique dans les documents biomédicaux : approche basée sur le sens précis des concepts

    International audienceCe papier aborde le problème de l'ambiguïté des termes dans les documents, en particulier dans le domaine de la biomédecine. Notre objectif est de proposer une méthode de désambiguïsation des termes ambigus utilisés dans la biomédecine et de l'intégrer dans un modèle d'indexation sémantique et de recherche d'information basé sur le sens des concepts dans les documents ainsi que de la requête. Nous exploitons l'architecture poly-hiérarchique du thésaurus MeSH (Medical Subject Headings) pour désambiguïser les concepts et les indexer avec leur sens le plus adéquat associé dans chaque document. L'évaluation des résultats de nos expérimentations sur la collection de TREC9-FT 2000 montre une amélioration de la performance par rapport aux modèles d'indexation classiques dans le domaine de la Recherche d'Information
