    Time-efficient combined morphologic and quantitative joint MRI based on clinical image contrasts -- An exploratory in-situ study of standardized cartilage defects

    OBJECTIVES: Quantitative MRI techniques such as T2 and T1ρ\rho mapping are beneficial in evaluating cartilage and meniscus. We aimed to evaluate the MIXTURE (Multi-Interleaved X-prepared Turbo-Spin Echo with IntUitive RElaxometry) sequences that provide morphologic images with clinical turbo spin-echo (TSE) contrasts and additional parameter maps versus reference TSE sequences in an in-situ model of human cartilage defects. MATERIALS AND METHODS: Prospectively, standardized cartilage defects of 8mm, 5mm, and 3mm diameter were created in the lateral femora of 10 human cadaveric knee specimens (81±\pm10 years, nine male/one female). Using a clinical 3T MRI scanner and knee coil, MIXTURE sequences combining (i) proton-density weighted fat-saturated (PD-w FS) images and T2 maps and (ii) T1-weighted images and T1ρ\rho maps were acquired before and after defect creation, alongside the corresponding 2D TSE and 3D TSE reference sequences. Defect delineability, bone texture, and cartilage relaxation times were quantified. Inter-sequence comparisons were made using appropriate parametric and non-parametric tests. RESULTS: Overall, defect delineability and texture features were not significantly different between the MIXTURE and reference sequences. After defect creation, relaxation times increased significantly in the central femur (for T2) and all regions combined (for T1ρ\rho). CONCLUSION: MIXTURE sequences permit time-efficient simultaneous morphologic and quantitative joint assessment based on clinical image contrasts. While providing T2 or T1ρ\rho maps in clinically feasible scan time, morphologic image features, i.e., cartilage defect delineability and bone texture, were comparable between MIXTURE and corresponding reference sequences.Comment: 12 pages (main body), 3 tables, 6 figure

    Imaging the kidney using magnetic resonance techniques: structure to function

    Purpose of review Magnetic resonance imaging (MRI) offers the possibility to non-invasively assess both the structure and function of the kidney in a single MR scan session. This review summarises recent advancements in functional renal MRI techniques, with a particular focus on their clinical relevance. Recent findings A number of MRI techniques have been developed that provide non-invasive measures of relevance to the pathophysiology of kidney disease. Diffusion-weighted imaging (DWI) has been used in chronic kidney disease (CKD) and renal transplantation, and appears promising as a measure of renal impairment and fibrosis. Longitudinal relaxation time (T1) mapping has been utilised in cardiac MRI to measure fibrosis and oedema; recent work suggests its potential for assessment of the kidney. Blood oxygen level dependent (BOLD) MRI to measure renal oxygenation has been extensively studied, but a number of other factors affect results making it hard to draw definite conclusions as to its utility as an independent measure. Phase contrast and arterial spin labelling (ASL) can measure renal artery blood flow and renal perfusion respectively without exogenous contrast, in contrast to dynamic contrast enhanced (DCE) studies. Current data on clinical use of such functional renal MR measures is largely restricted to cross-sectional studies. Summary Renal MRI has seen significant recent interest and advances. Current evidence demonstrates its potential, and next steps include wider evaluation of its clinical application

    Understanding and improving subjective measures in human-computer interaction

    In Human-Computer Interaction (HCI), research has shifted from a focus on usability and performance towards the holistic notion of User Experience (UX). Research into UX places special emphasis on concepts from psychology, such as emotion, trust, and motivation. Under this paradigm, elaborate methods to capture the richness and diversity of subjective experiences are needed. Although psychology offers a long-standing tradition of developing self-reported scales, it is currently undergoing radical changes in research and reporting practice. Hence, UX research is facing several challenges, such as the widespread use of ad-hoc questionnaires with unknown or unsatisfactory psychometric properties, or a lack of replication and transparency. Therefore, this thesis contributes to several gaps in the research by developing and validating self-reported scales in the domain of user motivation (manuscript 1), perceived user interface language quality (manuscript 2), and user trust (manuscript 3). Furthermore, issues of online research and practical considerations to ensure data quality are empirically examined (manuscript 4). Overall, this thesis provides well-documented templates for scale development, and may help improve scientific rigor in HCI

    The development of Novel, Low Sensitivity, Gas-generating Formulations for Hotwire Ignited Devices

    A novel, low sensitivity, gas-generating composition was developed to replace an existing primary explosive, potassium picrate, for use in a generic squib device. The novel composition was based on energetic materials researched from the open literature. The chosen materials were synthesised or purchased and combined in order to produce formulations which would reproducibly ignite when contacted with a hotwire. The formulations were assessed for their chemical compatibility and homogeneity by small-scale hazard testing, differential scanning calorimetry (DSC) and nuclear magnetic resonance (NMR) spectroscopy. The compositions were test fired within squibs coupled to a pressure bomb and the pressure generation and rise time was measured using a piezoelectric gauge

    Cloud cover estimation: Use of GOES imagery in development of cloud cover data base for insolation assessment

    The potential of using digital satellite data to establish a cloud cover data base for the United States, one that would provide detailed information on the temporal and spatial variability of cloud development are studied. Key elements include: (1) interfacing GOES data from the University of Wisconsin Meteorological Data Facility with the Jet Propulsion Laboratory's VICAR image processing system and IBIS geographic information system; (2) creation of a registered multitemporal GOES data base; (3) development of a simple normalization model to compensate for sun angle; (4) creation of a variable size georeference grid that provides detailed cloud information in selected areas and summarized information in other areas; and (5) development of a cloud/shadow model which details the percentage of each grid cell that is cloud and shadow covered, and the percentage of cloud or shadow opacity. In addition, comparison of model calculations of insolation with measured values at selected test sites was accomplished, as well as development of preliminary requirements for a large scale data base of cloud cover statistics

    Improvements in the registration of multimodal medical imaging : application to intensity inhomogeneity and partial volume corrections

    Alignment or registration of medical images has a relevant role on clinical diagnostic and treatment decisions as well as in research settings. With the advent of new technologies for multimodal imaging, robust registration of functional and anatomical information is still a challenge, particular in small-animal imaging given the lesser structural content of certain anatomical parts, such as the brain, than in humans. Besides, patient-dependent and acquisition artefacts affecting the images information content further complicate registration, as is the case of intensity inhomogeneities (IIH) showing in MRI and the partial volume effect (PVE) attached to PET imaging. Reference methods exist for accurate image registration but their performance is severely deteriorated in situations involving little images Overlap. While several approaches to IIH and PVE correction exist these methods still do not guarantee or rely on robust registration. This Thesis focuses on overcoming current limitations af registration to enable novel IIH and PVE correction methods.El registre d'imatges mèdiques té un paper rellevant en les decisions de diagnòstic i tractament clíniques així com en la recerca. Amb el desenvolupament de noves tecnologies d'imatge multimodal, el registre robust d'informació funcional i anatòmica és encara avui un repte, en particular, en imatge de petit animal amb un menor contingut estructural que en humans de certes parts anatòmiques com el cervell. A més, els artefactes induïts pel propi pacient i per la tècnica d'adquisició que afecten el contingut d'informació de les imatges complica encara més el procés de registre. És el cas de les inhomogeneïtats d'intensitat (IIH) que apareixen a les RM i de l'efecte de volum parcial (PVE) característic en PET. Tot i que existeixen mètodes de referència pel registre acurat d'imatges la seva eficàcia es veu greument minvada en casos de poc solapament entre les imatges. De la mateixa manera, també existeixen mètodes per la correcció d'IIH i de PVE però que no garanteixen o que requereixen un registre robust. Aquesta tesi es centra en superar aquestes limitacions sobre el registre per habilitar nous mètodes per la correcció d'IIH i de PVE

    Shear wave rheometry with applications in elastography

    The goal of elastography is to map the mechanical properties of soft tissues associated with health and disease. The mechanical property of interest in this work is the complex shear modulus, composed of a real part, the storage modulus, which is a measure of elasticity, and an imaginary part, the loss modulus, which is a measure of viscosity. Together, they determine the speed and attenuation of shear waves in the medium. Elastography techniques based on either ultrasound imaging or MRI can image shear wave propagation and thus are capable of measuring shear wave speed and attenuation. Dispersion, or the frequency-dependence of material parameters, is a primary confounding factor when comparing measurements between different shear wave elastography implementations. Prior attempts at quantifying this frequency-dependence suffered from inaccurate modeling assumptions and low signal-to-noise ratios (SNR). To overcome these limitations, a high-fidelity forward model of shear wave propagation in homogeneous media was developed. The model is an exact semi-analytical solution of Navier's equation and is well-suited for acoustic radiation force impulse shear wave elastography (ARFI-SWE) because it does not require precise knowledge of the strength of the source, nor its spatial or temporal distribution. Unlike models used in ARFI-SWE heretofore, it accounts for the vector polarization of shear waves and exactly represents geometric spreading of the shear wavefield, whether spherical, cylindrical, or neither. Furthermore, it is material-model independent, i.e. it makes no assumption about the frequency-dependence of material parameters. It overcomes the problem of low SNR through spatial averaging and enables estimation of the frequency-dependent complex shear modulus over a wider frequency range than has hitherto been possible. This improved ARFI-SWE was named Shear Wave Rheometry (SWR). By combining SWR with a novel torsional vibration rheometry, dispersion in tissue-mimicking gels was quantified from 1--1800 Hz. The measurements show sizable frequency-dependent variation in the shear modulus of gelatin, a material often assumed to be non-dispersive based on narrow-band measurements. SWR measurements in ex vivo bovine liver tissue yielded complex shear modulus estimates from 25--250 Hz and showed that liver tissue exhibits significant dispersion in this frequency range: a factor of 4 increase in the storage modulus and a factor of 10 increase in the loss modulus. Quality metrics showed that liver tissue can be reasonably approximated as homogeneous and isotropic for ARFI-SWE measurements in this frequency range. Results demonstrate that accounting for dispersion is essential for meaningful comparisons of measurements between systems. Moreover, improved tissue characterization enabled by SWR may have clinical relevance, for example, in the diagnosis and monitoring of chronic liver disease

    Karakterizacija predkliničnega tumorskega ksenograftnega modela z uporabo multiparametrične MR

    Introduction: In small animal studies multiple imaging modalities can be combined to complement each other in providing information on anatomical structure and function. Non-invasive imaging studies on animal models are used to monitor progressive tumor development. This helps to better understand the efficacy of new medicines and prediction of the clinical outcome. The aim was to construct a framework based on longitudinal multi-modal parametric in vivo imaging approach to perform tumor tissue characterization in mice. Materials and Methods: Multi-parametric in vivo MRI dataset consisted of T1-, T2-, diffusion and perfusion weighted images. Image set of mice (n=3) imaged weekly for 6 weeks was used. Multimodal image registration was performed based on maximizing mutual information. Tumor region of interested was delineated in weeks 2 to 6. These regions were stacked together, and all modalities combined were used in unsupervised segmentation. Clustering methods, such as K-means and Fuzzy C-means together with blind source separation technique of non-negative matrix factorization were tested. Results were visually compared with histopathological findings. Results: Clusters obtained with K-means and Fuzzy C-means algorithm coincided with T2 and ADC maps per levels of intensity observed. Fuzzy C-means clusters and NMF abundance maps reported most promising results compared to histological findings and seem as a complementary way to asses tumor microenvironment. Conclusions: A workflow for multimodal MR parametric map generation, image registration and unsupervised tumor segmentation was constructed. Good segmentation results were achieved, but need further extensive histological validation.Uvod Eden izmed pomembnih stebrov znanstvenih raziskav v medicinski diagnostiki predstavljajo eksperimenti na živalih v sklopu predkliničnih študij. V teh študijah so eksperimenti izvedeni za namene odkrivanja in preskušanja novih terapevtskih metod za zdravljenje človeških bolezni. Rak jajčnikov je eden izmed glavnih vzrokov smrti kot posledica rakavih obolenj. Potreben je razvoj novih, učinkovitejših metod, da bi lahko uspešneje kljubovali tej bolezni. Časovno okno aplikacije novih terapevtikov je ključni dejavnik uspeha raziskovane terapije. Tumorska fiziologija se namreč razvija med napredovanjem bolezni. Eden izmed ciljev predkliničnih študij je spremljanje razvoja tumorskega mikro-okolja in tako določiti optimalno časovno okno za apliciranje razvitega terapevtika z namenom doseganja maksimalne učinkovitosti. Slikovne modalitete so kot raziskovalno orodje postale izjemno popularne v biomedicinskih in farmakoloških raziskavah zaradi svoje neinvazivne narave. Predklinične slikovne modalitete imajo nemalo prednosti pred tradicionalnim pristopom. Skladno z raziskovalno regulativo, tako za spremljanje razvoja tumorja skozi daljši čas ni potrebno žrtvovati živali v vmesnih časovnih točkah. Sočasno lahko namreč s svojim nedestruktivnim in neinvazivnim pristopom poleg anatomskih informacij podajo tudi molekularni in funkcionalni opis preučevanega subjekta. Za dosego slednjega so običajno uporabljene različne slikovne modalitete. Pogosto se uporablja kombinacija več slikovnih modalitet, saj so medsebojno komplementarne v podajanju željenih informacij. V sklopu te naloge je predstavljeno ogrodje za procesiranje različnih modalitet magnetno resonančnih predkliničnih modelov z namenom karakterizacije tumorskega tkiva. Metodologija V študiji Belderbos, Govaerts, Croitor Sava in sod. [1] so z uporabo magnetne resonance preučevali določitev optimalnega časovnega okna za uspešno aplikacijo novo razvitega terapevtika. Poleg konvencionalnih magnetno resonančnih slikovnih metod (T1 in T2 uteženo slikanje) sta bili uporabljeni tudi perfuzijsko in difuzijsko uteženi tehniki. Zajem slik je potekal tedensko v obdobju šest tednov. Podatkovni seti, uporabljeni v predstavljenem delu, so bili pridobljeni v sklopu omenjene raziskave. Ogrodje za procesiranje je narejeno v okolju Matlab (MathWorks, verzija R2019b) in omogoča tako samodejno kot ročno procesiranje slikovnih podatkov. V prvem koraku je pred generiranjem parametričnih map uporabljenih modalitet, potrebno izluščiti parametre uporabljenih protokolov iz priloženih tekstovnih datotek in zajete slike pravilno razvrstiti glede na podano anatomijo. Na tem mestu so slike tudi filtrirane in maskirane. Filtriranje je koristno za izboljšanje razmerja med koristnim signalom (slikanim živalskim modelom) in ozadjem, saj je skener za zajem slik navadno podvržen različnim izvorom slikovnega šuma. Uporabljen je bil filter ne-lokalnih povprečij Matlab knjižnice za procesiranje slik. Prednost maskiranja se potrdi v naslednjem koraku pri generiranju parametričnih map, saj se ob primerno maskiranem subjektu postopek bistveno pospeši z mapiranjem le na želenem področju. Za izdelavo parametričnih map je uporabljena metoda nelinearnih najmanjših kvadratov. Z modeliranjem fizikalnih pojavov uporabljenih modalitet tako predstavimo preiskovan živalski model z biološkimi parametri. Le-ti se komplementarno dopolnjujejo v opisu fizioloških lastnosti preučevanega modela na ravni posameznih slikovnih elementov. Ključen gradnik v uspešnem dopolnjevanju informacij posameznih modalitet je ustrezna poravnava parametričnih map. Posamezne modalitete so zajete zaporedno, ob različnih časih. Skeniranje vseh modalitet posamezne živali skupno traja več kot eno uro. Med zajemom slik tako navkljub uporabi anestetikov prihaja do majhnih premikov živali. V kolikor ti premiki niso pravilno upoštevani, prihaja do napačnih interpretacij skupnih informacij večih modalitet. Premiki živali znotraj modalitet so bili modelirani kot toge, med različnimi modalitetami pa kot afine preslikave. Poravnava slik je izvedena z lastnimi Matlab funkcijami ali z uporabo funkcij iz odprtokodnega ogrodja za procesiranje slik Elastix. Z namenom karakterizacije tumorskega tkiva so bile uporabljene metode nenadzorovanega razčlenjevanja. Bistvo razčlenjevanja je v združevanju posameznih slikovnih elementov v segmente. Elementi si morajo biti po izbranem kriteriju dovolj medsebojno podobni in se hkrati razlikovati od elementov drugih segmentov. Za razgradnjo so bile izbrane tri metode: metoda K-tih povprečij, kot ena izmed enostavnejšihmetoda mehkih C-tih povprečij, s prednostjo mehke razčlenitvein kot zadnja, nenegativna matrična faktorizacija. Slednja ponuja pogled na razčlenitev tkiva kot produkt tipičnih več-modalnih značilk in njihove obilice za vsak posamezni slikovni element. Za potrditev izvedenega razčlenjevanja z omenjenimi metodami je bila izvedena vizualna primerjava z rezultati histopatološke analize. Rezultati Na ustvarjene parametrične mape je imela poravnava slik znotraj posameznih modalitet velik vpliv. Zaradi dolgotrajnega zajema T1 uteženih slik nemalokrat prihaja do premikov živali, kar brez pravilne poravnave slik negativno vpliva na mapiranje modalitet in kasnejšo segmentacijo slik. Generirane mape imajo majhno odstopanje od tistih, narejenih s standardno uporabljenimi odprtokodnimi programi. Klastri pridobljeni z metodama K-tih in mehkih C-tih povprečij dobro sovpadajo z razčlenbami glede na njihovo inteziteto pri T2 in ADC mapah. Najobetavnejše rezultate po primerjavi s histološkimi izsledki podajata metoda mehkih C-povprečij in nenegativna matrična faktorizacija. Njuni segmentaciji se dopolnjujeta v razlagi tumorskega mikro-okolja. Zaključek Z izgradnjo ogrodja za procesiranje slik magnetne resonance in segmentacijo tumorskega tkiva je bil cilj magistrske naloge dosežen. Zasnova ogrodja omogoča poljubno dodajanje drugih modalitet in uporabo drugih živalskih modelov. Rezultati razčlenitve tumorskega tkiva so obetavni, vendar je potrebna nadaljna primerjava z rezultati histopatološke analize. Možna nadgradnja je izboljšanje robustnosti poravnave slik z uporabo modela netoge (elastične) preslikave. Prav tako je smiselno preizkusiti dodatne metode nenadzorovane segmentacije in dobljene rezultate primerjati s tukaj predstavljenimi
