    The computational complexity of controller-environment co-design using library selection for distributed construction

    Creating specified structures through the coordinated efforts of teams of simple autonomous robots is a significant problem in distributed robotics. All previous ef- fort, both empirical and theoretical, has focused on the problems of designing either controllers or environments which, in tandem with given environments or controllers, built the specified structures. In this paper, we give the results of the first computa- tional and parameterized complexity analyses of the controller-environment co-design problem in the simple case where teams of finite-state robots are designed by select- ing controllers from a given library. We show that this problem cannot be solved efficiently in general or under a number of restrictions, and give the first restrictions under which this problem is efficiently solvable. We also consider two elaborations on this problem. First, we analyze the controller- environment co-design problem under a new architecture in which robots have a transient memory. Second, we give the first definitions of and derive computational complexity results for stigmergy-related parameters for the controller-environment co-design problem

    Scalable Co-Optimization of Morphology and Control in Embodied Machines

    Evolution sculpts both the body plans and nervous systems of agents together over time. In contrast, in AI and robotics, a robot's body plan is usually designed by hand, and control policies are then optimized for that fixed design. The task of simultaneously co-optimizing the morphology and controller of an embodied robot has remained a challenge. In psychology, the theory of embodied cognition posits that behavior arises from a close coupling between body plan and sensorimotor control, which suggests why co-optimizing these two subsystems is so difficult: most evolutionary changes to morphology tend to adversely impact sensorimotor control, leading to an overall decrease in behavioral performance. Here, we further examine this hypothesis and demonstrate a technique for "morphological innovation protection", which temporarily reduces selection pressure on recently morphologically-changed individuals, thus enabling evolution some time to "readapt" to the new morphology with subsequent control policy mutations. We show the potential for this method to avoid local optima and converge to similar highly fit morphologies across widely varying initial conditions, while sustaining fitness improvements further into optimization. While this technique is admittedly only the first of many steps that must be taken to achieve scalable optimization of embodied machines, we hope that theoretical insight into the cause of evolutionary stagnation in current methods will help to enable the automation of robot design and behavioral training -- while simultaneously providing a testbed to investigate the theory of embodied cognition

    This report gives an overview of the literature on decision tables over the past 15 years. As much as possible, for each reference, an author supplied abstract, a number of keywords and a classification are provided. In some cases own comments are added. The purpose of these comments is to show where, how and why decision tables are used. The literature is classified according to application area, theoretical versus practical character, year of publication, country or origin (not necessarily country of publication) and the language of the document. After a description of the scope of the interview, classification results and the classification by topic are presented. The main body of the paper is the ordered list of publications with abstract, classification and comments.

    Towards the implementation of distributed systems in synthetic biology

    The design and construction of engineered biological systems has made great strides over the last few decades and a growing part of this is the application of mathematical and computational techniques to problems in synthetic biology. The use of distributed systems, in which an overall function is divided across multiple populations of cells, has the potential to increase the complexity of the systems we can build and overcome metabolic limitations. However, constructing biological distributed systems comes with its own set of challenges. In this thesis I present new tools for the design and control of distributed systems in synthetic biology. The first part of this thesis focuses on biological computers. I develop novel design algorithms for distributed digital and analogue computers composed of spatial patterns of communicating bacterial colonies. I prove mathematically that we can program arbitrary digital functions and develop an algorithm for the automated design of optimal spatial circuits. Furthermore, I show that bacterial neural networks can be built using our system and develop efficient design tools to do so. I verify these results using computational simulations. This work shows that we can build distributed biological computers using communicating bacterial colonies and different design tools can be used to program digital and analogue functions. The second part of this thesis utilises a technique from artificial intelligence, reinforcement learning, in first the control and then the understanding of biological systems. First, I show the potential utility of reinforcement learning to control and optimise interacting communities of microbes that produce a biomolecule. Second, I apply reinforcement learning to the design of optimal characterisation experiments within synthetic biology. This work shows that methods utilising reinforcement learning show promise for complex distributed bioprocessing in industry and the design of optimal experiments throughout biology
