Estimation of binding free energies with Monte Carlo atomistic simulations and enhanced sampling
The advances in computing power have motivated the hope that computational methods can accelerate the pace of drug discovery pipelines. For this, fast, reliable and user-friendly tools are required. One of the fields that has gotten more attentions is the prediction of binding affinities. Two main problems have been identified for such methods: insufficient sampling and inaccurate models.
This thesis is focused on tackling the first problem. To this end, we present the development of efficient methods for the estimation of protein-ligand binding free energies. We have developed a protocol that combines enhanced sampling with more standard simulations methods to achieve higher efficiency. First, we run an exploratory enhanced sampling simulation, starting from the bound conformation and partially biased towards unbound poses. The we leverage the information gained from this short simulation to run, longer unbiased simulations to collect statistics.
Thanks to the modularity and automation that the protocol offers we were able to test three different methods for the long simulations: PELE, molecular dynamics and AdaptivePELE. PELE and molecular dynamics showed similar results, although PELE used less computational resources. Both seemed to work well with small protein-fragment systems or proteins with not very flexible binding sites. Both failed to accurately reproduce the binding of a kinase, the Mitogen-activated protein kinase 1 (ERK2). On the other hand, AdaptivePELE did not show a great improvement over PELE, with positive results for the Urokinase-type plasminogen activator (URO) and a clear lack of sampling for the Progesterone receptor (PR).
We demonstrated the importance of well-designed suite of test systems for the development of new methods. Through the use of a diverse benchmark of protein systems we have established the cases in which the protocol is expected to give accurate results, and which areas require further development. This benchmark consisted of four proteins, and over 30 ligands, much larger than the test systems typically used in the development of pathway-based free energy methods.
In summary, the methodology developed in this work can contribute to the drug discovery process for a limited range of protein systems. For many other, we have observed that regular unbiased simulations are not efficient enough and more sophisticated, enhanced sampling methods are required.Els grans avenços en la capacitat de computació han motivat l'esperança que els mètodes de simulacions per ordinador puguin accelerar el ritme de descobriment de nous fàrmacs. Un dels problemes que han rebut més atenció és el de la predicció d'energies lliures d'unió entre proteïna i lligand. Dos grans problemes han estat identificats per a aquests mètodes: la falta de mostreig i les aproximacions dels models. Aquesta tesi està enfocada a resoldre el primer problema. Per a això, presentem el desenvolupament de mètodes eficients per a l'estimació de d'energies lliures d'unió entre proteïna i lligand. Hem desenvolupat un protocol que combina mètodes anomenats enhanced sampling amb simulació clàssiques per a obtenir una major eficiència. Els mètodes d'enhanced sampling són una classe d'eines que apliquen algun tipus de pertorbació externa al sistema que s'està estudiant per tal d'accelerar-ne el mostreig. En el nostre protocol, primer correm una simulació exploratòria d'enhanced sampling, començant per una mostra de la unió de la proteïna i el lligand. Aquesta simulació esta parcialment esbiaixada cap a aquells estats del sistema on els dos components es troben més separats. Després utilitzem la informació obtinguda d'aquesta primera simulació més curta per a córrer una segona simulació més llarga, amb mètodes sense biaix per obtenir una estadística fidedigna del sistema. Gràcies a la modularitat i el grau d'automatització que la implementació del protocol ofereix, hem pogut provar tres mètodes diferents per les simulacions llargues: PELE, dinàmica molecular i AdaptivePELE. PELE i dinàmica molecular han mostrat resultats similars, tot i que PELE utilitza menys recursos. Els dos han mostrat bons resultats en l'estudi de sistemes de fragments o amb proteïnes amb llocs d'unió poc flexibles. Però, els dos han fallat a l'hora de reproduir els resultats experimentals per a una quinasa, la Mitogen-activated protein kinase 1 (ERK2). D'altra banda, AdaptivePELE no ha mostrat una gran millora respecte a PELE, amb resultats positius per a la proteïna Urokinase-type plasminogen activator (URO) i una clara falta de mostreig per al receptor de progesterona (PR). En aquest treball hem demostrat la importància d'establir un banc de proves equilibrat durant el desenvolupament de nous mètodes. Mitjançant l'ús d'un banc de proves divers hem pogut establir en quins casos es pot esperar que el protocol obtingui resultats acurats, i quines àrees necessiten més desenvolupament. El banc de proves ha consistit de quatre proteïnes i més de trenta lligands, molt més dels que comunament s'utilitzen en el desenvolupament de mètodes per a la predicció d'energies d'unió mitjançant mètodes basats en camins (pathway-based). En resum, la metodologia desenvolupada durant aquesta tesi pot contribuir al procés de recerca de nous fàrmacs per a certs tipus de sistemes de proteïnes. Per a la resta, hem observat que els mètodes de simulació no esbiaixats no són prou eficients i tècniques més sofisticades són necessàries

Mathematical Expression Recognition based on Probabilistic Grammars
[EN] Mathematical notation is well-known and used all over the
world. Humankind has evolved from simple methods representing
countings to current well-defined math notation able to account for
complex problems. Furthermore, mathematical expressions constitute a
universal language in scientific fields, and many information
resources containing mathematics have been created during the last
decades. However, in order to efficiently access all that information,
scientific documents have to be digitized or produced directly in
electronic formats.
Although most people is able to understand and produce mathematical
information, introducing math expressions into electronic devices
requires learning specific notations or using editors. Automatic
recognition of mathematical expressions aims at filling this gap
between the knowledge of a person and the input accepted by
computers. This way, printed documents containing math expressions
could be automatically digitized, and handwriting could be used for
direct input of math notation into electronic devices.
This thesis is devoted to develop an approach for mathematical
expression recognition. In this document we propose an approach for
recognizing any type of mathematical expression (printed or
handwritten) based on probabilistic grammars. In order to do so, we
develop the formal statistical framework such that derives several
probability distributions. Along the document, we deal with the
definition and estimation of all these probabilistic sources of
information. Finally, we define the parsing algorithm that globally
computes the most probable mathematical expression for a given input
according to the statistical framework.
An important point in this study is to provide objective performance
evaluation and report results using public data and standard
metrics. We inspected the problems of automatic evaluation in this
field and looked for the best solutions. We also report several
experiments using public databases and we participated in several
international competitions. Furthermore, we have released most of the
software developed in this thesis as open source.
We also explore some of the applications of mathematical expression
recognition. In addition to the direct applications of transcription
and digitization, we report two important proposals. First, we
developed mucaptcha, a method to tell humans and computers apart by
means of math handwriting input, which represents a novel application
of math expression recognition. Second, we tackled the problem of
layout analysis of structured documents using the statistical
framework developed in this thesis, because both are two-dimensional
problems that can be modeled with probabilistic grammars.
The approach developed in this thesis for mathematical expression
recognition has obtained good results at different levels. It has
produced several scientific publications in international conferences
and journals, and has been awarded in international competitions.[ES] La notación matemática es bien conocida y se utiliza en todo el
mundo. La humanidad ha evolucionado desde simples métodos para
representar cuentas hasta la notación formal actual capaz de modelar
problemas complejos. Además, las expresiones matemáticas constituyen
un idioma universal en el mundo científico, y se han creado muchos
recursos que contienen matemáticas durante las últimas décadas. Sin
embargo, para acceder de forma eficiente a toda esa información, los
documentos científicos han de ser digitalizados o producidos
directamente en formatos electrónicos.
Aunque la mayoría de personas es capaz de entender y producir
información matemática, introducir expresiones matemáticas en
dispositivos electrónicos requiere aprender notaciones especiales o
usar editores. El reconocimiento automático de expresiones matemáticas
tiene como objetivo llenar ese espacio existente entre el conocimiento
de una persona y la entrada que aceptan los ordenadores. De este modo,
documentos impresos que contienen fórmulas podrían digitalizarse
automáticamente, y la escritura se podría utilizar para introducir
directamente notación matemática en dispositivos electrónicos.
Esta tesis está centrada en desarrollar un método para reconocer
expresiones matemáticas. En este documento proponemos un método para
reconocer cualquier tipo de fórmula (impresa o manuscrita) basado en
gramáticas probabilísticas. Para ello, desarrollamos el marco
estadístico formal que deriva varias distribuciones de probabilidad. A
lo largo del documento, abordamos la definición y estimación de todas
estas fuentes de información probabilística. Finalmente, definimos el
algoritmo que, dada cierta entrada, calcula globalmente la expresión
matemática más probable de acuerdo al marco estadístico.
Un aspecto importante de este trabajo es proporcionar una evaluación
objetiva de los resultados y presentarlos usando datos públicos y
medidas estándar. Por ello, estudiamos los problemas de la evaluación
automática en este campo y buscamos las mejores soluciones. Asimismo,
presentamos diversos experimentos usando bases de datos públicas y
hemos participado en varias competiciones internacionales. Además,
hemos publicado como código abierto la mayoría del software
desarrollado en esta tesis.
También hemos explorado algunas de las aplicaciones del reconocimiento
de expresiones matemáticas. Además de las aplicaciones directas de
transcripción y digitalización, presentamos dos propuestas
importantes. En primer lugar, desarrollamos mucaptcha, un método para
discriminar entre humanos y ordenadores mediante la escritura de
expresiones matemáticas, el cual representa una novedosa aplicación
del reconocimiento de fórmulas. En segundo lugar, abordamos el
problema de detectar y segmentar la estructura de documentos
utilizando el marco estadístico formal desarrollado en esta tesis,
dado que ambos son problemas bidimensionales que pueden modelarse con
gramáticas probabilísticas.
El método desarrollado en esta tesis para reconocer expresiones
matemáticas ha obtenido buenos resultados a diferentes niveles. Este
trabajo ha producido varias publicaciones en conferencias
internacionales y revistas, y ha sido premiado en competiciones
internacionales.[CA] La notació matemàtica és ben coneguda i s'utilitza a tot el món. La
humanitat ha evolucionat des de simples mètodes per representar
comptes fins a la notació formal actual capaç de modelar
problemes complexos. A més, les expressions matemàtiques
constitueixen un idioma universal al món científic, i s'han creat
molts recursos que contenen matemàtiques durant les últimes
dècades. No obstant això, per accedir de forma eficient a tota
aquesta informació, els documents científics han de ser
digitalitzats o produïts directament en formats electrònics.
Encara que la majoria de persones és capaç d'entendre i produir
informació matemàtica, introduir expressions matemàtiques en
dispositius electrònics requereix aprendre notacions especials o usar
editors. El reconeixement automàtic d'expressions matemàtiques
té per objectiu omplir aquest espai existent entre el coneixement
d'una persona i l'entrada que accepten els ordinadors. D'aquesta
manera, documents impresos que contenen fórmules podrien
digitalitzar-se automàticament, i l'escriptura es podria utilitzar per
introduir directament notació matemàtica en dispositius electrònics.
Aquesta tesi està centrada en desenvolupar un mètode per reconèixer
expressions matemàtiques. En aquest document proposem un mètode per
reconèixer qualsevol tipus de fórmula (impresa o manuscrita) basat en
gramàtiques probabilístiques. Amb aquesta finalitat, desenvolupem el
marc estadístic formal que deriva diverses distribucions de
probabilitat. Al llarg del document, abordem la definició i estimació
de totes aquestes fonts d'informació probabilística. Finalment,
definim l'algorisme que, donada certa entrada, calcula globalment
l'expressió matemàtica més probable d'acord al marc estadístic.
Un aspecte important d'aquest treball és proporcionar una avaluació
objectiva dels resultats i presentar-los usant dades públiques i
mesures estàndard. Per això, estudiem els problemes de l'avaluació
automàtica en aquest camp i busquem les millors solucions. Així
mateix, presentem diversos experiments usant bases de dades públiques
i hem participat en diverses competicions internacionals. A més, hem
publicat com a codi obert la majoria del software desenvolupat en
aquesta tesi.
També hem explorat algunes de les aplicacions del reconeixement
d'expressions matemàtiques. A més de les aplicacions directes de
transcripció i digitalització, presentem dues propostes
importants. En primer lloc, desenvolupem mucaptcha, un mètode per
discriminar entre humans i ordinadors mitjançant l'escriptura
d'expressions matemàtiques, el qual representa una nova aplicació del
reconeixement de fórmules. En segon lloc, abordem el problema de
detectar i segmentar l'estructura de documents utilitzant el marc
estadístic formal desenvolupat en aquesta tesi, donat que ambdós són
problemes bidimensionals que poden modelar-se amb gramàtiques
probabilístiques.
El mètode desenvolupat en aquesta tesi per reconèixer expressions
matemàtiques ha obtingut bons resultats a diferents nivells. Aquest
treball ha produït diverses publicacions en conferències
internacionals i revistes, i ha sigut premiat en competicions

Characterizing functional and structural brain alterations driven by chronic alcohol drinking: a resting-state fMRI connectivity and voxel-based morphometry analysis
El balance del cerebro se altera a nivel estructural y funcional por el consumo de alcohol y puede causar trastornos por consumo de alcohol (TCA). El objetivo de esta Tesis Doctoral fue investigar los efectos del consumo crónico y excesivo de alcohol en el cerebro desde una perspectiva funcional y estructural, mediante análisis de imágenes multimodales de resonancia magnética (RM).
Realizamos tres estudios con objetivos específicos:
i) Para entender cómo las neuroadaptaciones desencadenadas por el consumo de alcohol se ven reflejadas en la conectividad cerebral funcional entre redes cerebrales, así como en la actividad cerebral, realizamos estudios en ratas msP en condiciones de control y tras un mes con acceso a alcohol. Para cada sujeto se obtuvieron las señales específicas de sus redes cerebrales tras aplicar análisis probabilístico de componentes independientes y regresión espacial a las imágenes funcionales de RM en estado de reposo (RMf-er). Después, estimamos la conectividad cerebral en estado de reposo mediante correlación parcial regularizada. Para una lectura de la actividad neuronal realizamos un experimento con imágenes de RM realzadas con manganeso. En la condición de alcohol encontramos hipoconectividades entre la red visual y las redes estriatal y sensorial; todas con incrementos en actividad. Por el contrario, hubo hiperconectividades entre tres pares de redes cerebrales: 1) red prefrontal cingulada media y red estriatal, 2) red sensorial y red parietal de asociación y 3) red motora-retroesplenial y red sensorial, siendo la red parietal de asociación la única red sin incremento de actividad. Estos resultados indican que las redes cerebrales ya se alteran desde una fase temprana de consumo continuo y prolongado de alcohol, disminuyendo el control ejecutivo y la flexibilidad comportamental.
ii) Para comparar el volumen de materia gris (MG) cortical entre 34 controles sanos y 35 pacientes con dependencia al alcohol, desintoxicados y en abstinencia de 1 a 5 semanas, realizamos un análisis de morfometría basado en vóxel. Las principales estructuras cuyo volumen de MG disminuyó en los sujetos en abstinencia fueron el giro precentral (GPreC), el giro postcentral (GPostC), la corteza motora suplementaria (CMS), el giro frontal medio (GFM), el precúneo (PCUN) y el lóbulo parietal superior (LPS). Disminuciones de MG en el volumen de esas áreas pueden dar lugar a cambios en el control de los movimientos (GPreC y CMS), en el procesamiento de información táctil y propioceptiva (GPostC), personalidad, previsión (GFM), reconocimiento sensorial, entendimiento del lenguaje, orientación (PCUN) y reconocimiento de objetos a través de su forma (LPS).
iii) Caracterizar estados cerebrales dinámicos en señales de RMf mediante una metodología basada en un modelo oculto de Markov (HMM en inglés)-Gaussiano en un paradigma con diseño de bloques, junto con distintas señales temporales de múltiples redes: componentes independientes y modos funcionales probabilísticos (PFMs en inglés) en 14 sujetos sanos. Cuatro condiciones experimentales formaron el paradigma de bloques: reposo, visual, motora y visual-motora. Mediante la aplicación de HMM-Gaussiano a los PFMs pudimos caracterizar cuatro estados cerebrales a partir de la actividad media de cada PFM. Los cuatro mapas espaciales obtenidos fueron llamados HMM-reposo, HMM-visual, HMM-motor y HMM-RND (red neuronal por defecto). HMM-RND apareció una vez el estado de tarea se había estabilizado. En un futuro cercano se espera obtener estados cerebrales en nuestros datos de RMf-er en ratas, para comparar dinámicamente el comportamiento de las redes cerebrales como un biomarcador de TCA.
En conclusión, las técnicas de neuroimagen aplicadas en imagen de RM multimodal para estimar la conectividad cerebral en estado de reposo, la actividad cerebral y el volumen de materia gris han permitido avanzar en el entendimiento de los mecanismos homeostáticoLa ingesta d'alcohol altera el balanç del cervell a nivell estructural i funcional i pot causar trastorns per consum d' alcohol (TCA). L'objectiu d'aquesta Tesi Doctoral fou estudiar els efectes en el cervell del consum crònic i excessiu d'alcohol, des d'un punt de vista funcional i estructural i per mitjà d'anàlisi d'imatges de ressonància magnètica (RM). Vam realitzar tres anàlisis amb objectius específics:
i) Per a entendre com les neuroadaptacions desencadenades pel consum d'alcohol es veuen reflectides en la connectivitat cerebral funcional entre xarxes cerebrals, així com en l'activitat cerebral, vam realitzar estudis en rates msP en les condicions de control i després d'un mes amb accés a alcohol. Per a cada subjecte vam obtindre els senyals de les xarxes cerebrals tras aplicar a les imatges funcionals de RM en estat de repòs una anàlisi probabilística de components independents i regressió espacial. Després, estimàrem la connectivitat cerebral en estat de repòs per mitjà de correlació parcial regularitzada. Per a una lectura de l'activitat cerebral vam adquirir imatges de RM realçades amb manganés. En la condició d'alcohol vam trobar hipoconnectivitats entre la xarxa visual i les xarxes estriatal i sensorial, totes amb increments en activitat. Al contrari, va haver-hi hiperconnectivitats entre tres parells de xarxes cerebrals: 1) xarxa prefrontal cingulada mitja i xarxa estriatal, 2) xarxa sensorial i xarxa parietal d'associació i 3) xarxa motora-retroesplenial i xarxa sensorial, sent la xarxa parietal d'associació l'única xarxa sense increment d'activitat. Aquests resultats indiquen que les xarxes cerebrals ja s'alteren des d'una fase primerenca caracteritzada per consum continu i prolongat d'alcohol, disminuint el control executiu i la flexibilitat comportamental.
ii) Per a comparar el volum de MG cortical entre 34 controls sans i 35 pacients amb dependència a l'alcohol, desintoxicats i en abstinència de 1 a 5 setmanes vam emprar anàlisi de morfometria basada en vòxel. Les principals estructures on el volum de MG va disminuir en els subjectes en abstinència van ser el gir precentral (GPreC), el gir postcentral (GPostC), la corteça motora suplementària (CMS), el gir frontal mig (GFM), el precuni (PCUN) i el lòbul parietal superior (LPS). Les disminucions de MG en eixes àrees poden donar lloc a canvis en el control dels moviments (GPreC i CMS), en el processament d'informació tàctil i propioceptiva (GPostC), personalitat, previsió (GFM), reconeixement sensorial, enteniment del llenguatge, orientació (PCUN) i reconeixement d'objectes a través de la seua forma (LPS).
iii) Caracterització de les dinàmiques temporals del cervell com a diferents estats cerebrals, en senyals de RMf mitjançant una metodologia basada en un model ocult de Markov (HMM en anglès)-Gaussià en imatges de RMf, junt amb dos tipus de senyals temporals de múltiples xarxes cerebrals: components independents i modes funcionals probabilístics (PFMs en anglès) en 14 subjectes sans. Quatre condicions experimentals van formar el paradigma de blocs: repòs, visual, motora i visual-motora. HMM-Gaussià aplicat als PFMs (senyals de RM funcional de xarxes cerebrals) va permetre la millor caracterització dels quatre estats cerebrals a partir de l'activitat mitjana de cada PFM. Els quatre mapes espacials obtinguts van ser anomenats HMM-repòs, HMM-visual, HMM-motor i HMM-XND (xarxa neuronal per defecte). HMM-XND va aparèixer una vegada una tasca estava estabilitzada. En un futur pròxim s'espera obtindre estats cerebrals en les nostres dades de RMf-er en rates, per a comparar dinàmicament el comportament de les xarxes cerebrals com a biomarcador de TCA.
En conclusió, s'han aplicat tècniques de neuroimatge per a estimar la connectivitat cerebral en estat de repòs, l'activitat cerebral i el volum de MG, aplicades a imatges multimodals de RM i s'han obtés resultats que han permés avançar en l'enteniment dels mAlcohol intake alters brain balance, affecting its structure and function, and it may cause Alcohol Use Disorders (AUDs). We aimed to study the effects of chronic, excessive alcohol consumption on the brain from a functional and structural point of view, via analysis of multimodal magnetic resonance (MR) images.
We conducted three studies with specific aims:
i) To understand how the neuroadaptations triggered by alcohol intake are reflected in between-network resting-state functional connectivity (rs-FC) and brain activity in the onset of alcohol dependence, we performed studies in msP rats in control and alcohol conditions. Group probabilistic independent component analysis (group-PICA) and spatial regression were applied to resting-state functional magnetic resonance imaging (rs-fMRI) images to obtain subject-specific time courses of seven resting-state networks (RSNs). Then, we estimated rs-FC via L2-regularized partial correlation. We performed a manganese-enhanced (MEMRI) experiment as a readout of neuronal activity. In alcohol condition, we found hypoconnectivities between the visual network (VN), and striatal (StrN) and sensory-cortex (SCN) networks, all with increased brain activity. On the contrary, hyperconnectivities were found between three pairs of RSNs: 1) medial prefrontal-cingulate (mPRN) and StrN, 2) SCN and parietal association (PAN) and 3) motor-retrosplenial (MRN) and SCN networks, being PAN the only network without brain activity rise. Interestingly, the hypoconnectivities could be explained as control to alcohol transitions from direct to indirect connectivity, whereas the hyperconnectivities reflected an indirect to an even more indirect connection. These findings indicate that RSNs are early altered by prolonged and moderate alcohol exposure, diminishing the executive control and behavioral flexibility.
ii) To compare cortical gray matter (GM) volume between 34 healthy controls and 35 alcohol-dependent patients who were detoxified and remained abstinent for 1-5 weeks before MRI acquisition, we performed a voxel-based morphometry analysis. The main structures whose GM volume decreased in abstinent subjects compared to controls were precentral gyrus (PreCG), postcentral gyrus (PostCG), supplementary motor cortex (SMC), middle frontal gyrus (MFG), precuneus (PCUN) and superior parietal lobule (SPL). Decreases in GM volume in these areas may lead to changes in control of movement (PreCG and SMC), in processing tactile and proprioceptive information (PostCG), personality, insight, prevision (MFG), sensory appreciation, language understanding, orientation (PCUN) and the recognition of objects by touch and shapes (SPL).
iii) To characterize dynamic brain states in functional MRI (fMRI) signals by means of an approach based on the Hidden Markov model (HMM). Several parameter configurations of HMM-Gaussian in a block-design paradigm were considered, together with different time series: independent components (ICs) and probabilistic functional modes (PFMs) on 14 healthy subjects. The block-design fMRI paradigm consisted of four experimental conditions: rest, visual, motor and visual-motor. Characterizing brain states' dynamics in fMRI data was possible applying the HMM-Gaussian approach to PFMs, with mean activity driving the states. The four spatial maps obtained were named HMM-rest, HMM-visual, HMM-motor and HMM-DMN (default mode network). HMM-DMN appeared once a task state had stabilized. The ultimate goal will be to obtain brain states in our rs-fMRI rat data, to dynamically compare the behavior of brain RSNs as a biomarker of AUD.
In conclusion, neuroimaging techniques to estimate rs-FC, brain activity and GM volume can be successfully applied to multimodal MRI in the advance of the understanding of brain homeostasis in AUDs. Automatic Segmentation of Cells of Different Types in Fluorescence Microscopy Images
Recognition of different cell compartments, types of cells, and their interactions is a critical aspect of quantitative cell biology. This provides a valuable insight for understanding cellular and subcellular interactions and mechanisms of biological processes, such as cancer cell dissemination, organ development and wound healing. Quantitative analysis of cell images is also the mainstay of numerous clinical diagnostic and grading procedures, for example in cancer, immunological, infectious, heart and lung disease. Computer automation of cellular biological samples quantification requires segmenting different cellular and sub-cellular structures in microscopy images. However, automating this problem has proven to be non-trivial, and requires solving multi-class image segmentation tasks that are challenging owing to the high similarity of objects from different classes and irregularly shaped structures.
This thesis focuses on the development and application of probabilistic graphical models to multi-class cell segmentation. Graphical models can improve the segmentation accuracy by their ability to exploit prior knowledge and model inter-class dependencies. Directed acyclic graphs, such as trees have been widely used to model top-down statistical dependencies as a prior for improved image segmentation. However, using trees, a few inter-class constraints can be captured. To overcome this limitation, polytree graphical models are proposed in this thesis that capture label proximity relations more naturally compared to tree-based approaches. Polytrees can effectively impose the prior knowledge on the inclusion of different classes by capturing both same-level and across-level dependencies. A novel recursive mechanism based on two-pass message passing is developed to efficiently calculate closed form posteriors of graph nodes on polytrees. Furthermore, since an accurate and sufficiently large ground truth is not always available for training segmentation algorithms, a weakly supervised framework is developed to employ polytrees for multi-class segmentation that reduces the need for training with the aid of modeling the prior knowledge during segmentation. Generating a hierarchical graph for the superpixels in the image, labels of nodes are inferred through a novel efficient message-passing algorithm and the model parameters are optimized with Expectation Maximization (EM).
Results of evaluation on the segmentation of simulated data and multiple publicly available fluorescence microscopy datasets indicate the outperformance of the proposed method compared to state-of-the-art. The proposed method has also been assessed in predicting the possible segmentation error and has been shown to outperform trees. This can pave the way to calculate uncertainty measures on the resulting segmentation and guide subsequent segmentation refinement, which can be useful in the development of an interactive segmentation framework
Artificial intelligence for decision making in energy demand-side response
This thesis examines the role and application of data-driven Artificial Intelligence
(AI) approaches for the energy demand-side response (DR). It follows the point of
view of a service provider company/aggregator looking to support its decision-making
and operation. Overall, the study identifies data-driven AI methods as an essential
tool and a key enabler for DR. The thesis is organised into two parts. It first provides
an overview of AI methods utilised for DR applications based on a systematic review
of over 160 papers, 40 commercial initiatives, and 21 large-scale projects. The reviewed work is categorised based on the type of AI algorithm(s) employed and the DR
application area of the AI methods. The end of the first part of the thesis discusses
the advantages and potential limitations of the reviewed AI techniques for different
DR tasks and how they compare to traditional approaches. The second part of the
thesis centres around designing machine learning algorithms for DR. The undertaken
empirical work highlights the importance of data quality for providing fair, robust,
and safe AI systems in DR — a high-stakes domain. It furthers the state of the art
by providing a structured approach for data preparation and data augmentation in
DR to minimise propagating effects in the modelling process. The empirical findings
on residential response behaviour show better response behaviour in households with
internet access, air-conditioning systems, power-intensive appliances, and lower gas
usage. However, some insights raise questions about whether the reported levels of
consumers’ engagement in DR schemes translate to actual curtailment behaviour and
the individual rationale of customer response to DR signals. The presented approach
also proposes a reinforcement learning framework for the decision problem of an aggregator selecting a set of consumers for DR events. This approach can support an
aggregator in leveraging small-scale flexibility resources by providing an automated
end-to-end framework to select the set of consumers for demand curtailment during
Demand-Side Response (DR) signals in a dynamic environment while considering a
long-term view of their selection process
Internet of Underwater Things and Big Marine Data Analytics -- A Comprehensive Survey
The Internet of Underwater Things (IoUT) is an emerging communication
ecosystem developed for connecting underwater objects in maritime and
underwater environments. The IoUT technology is intricately linked with
intelligent boats and ships, smart shores and oceans, automatic marine
transportations, positioning and navigation, underwater exploration, disaster
prediction and prevention, as well as with intelligent monitoring and security.
The IoUT has an influence at various scales ranging from a small scientific
observatory, to a midsized harbor, and to covering global oceanic trade. The
network architecture of IoUT is intrinsically heterogeneous and should be
sufficiently resilient to operate in harsh environments. This creates major
challenges in terms of underwater communications, whilst relying on limited
energy resources. Additionally, the volume, velocity, and variety of data
produced by sensors, hydrophones, and cameras in IoUT is enormous, giving rise
to the concept of Big Marine Data (BMD), which has its own processing
challenges. Hence, conventional data processing techniques will falter, and
bespoke Machine Learning (ML) solutions have to be employed for automatically
learning the specific BMD behavior and features facilitating knowledge
extraction and decision support. The motivation of this paper is to
comprehensively survey the IoUT, BMD, and their synthesis. It also aims for
exploring the nexus of BMD with ML. We set out from underwater data collection
and then discuss the family of IoUT data communication techniques with an
emphasis on the state-of-the-art research challenges. We then review the suite
of ML solutions suitable for BMD handling and analytics. We treat the subject
deductively from an educational perspective, critically appraising the material
