    Advancing multiple model-based control of complex biological systems: Applications in T cell biology

    Activated CD4+ T cells are important regulators of the adaptive immune response against invading pathogens and cancerous host cells. The process of activation is mediated by the T cell receptor and a vast network of intracellular signal transduction pathways, which recognize and interpret antigenic signals to determine the cell\u27s response. The critical role of these early signaling events in normal cell function and the pathogenesis of disease ultimately make them attractive therapeutic targets for numerous autoimmune diseases and cancers. Scientists increasingly rely on predictive mathematical models and control-theoretic tools to design effective strategies to manipulate cellular processes for the advancement of knowledge or therapeutic gain. However, the application of modern control theory to intracellular signal transduction is complicated by a unique set of intrinsic properties and technical limitations. These include complexities in the signaling network such as crosstalk, feedback and nonlinearity, and a dearth of rapid quantitative measurement techniques and specific and orthogonal modulators, the major consequences of which are uncertainty in the model representation and the prevention of real-time measurement feedback. Integrating such uncertainties and limitations into a control-theoretic approach under practical constraints represents an open challenge in controller design. The work presented in this dissertation addresses these challenges through the development of a computational methodology to aid in the design of experimental strategies to predictably manipulate intracellular signaling during the process of CD4+ T cell activation. This work achieves two main objectives: (1) the development of a generalized control-theoretic tool to effectively control uncertain nonlinear systems in the absence of real-time measurement feedback, and (2) the development and calibration of a predictive mathematical model (or collection of models) of CD4+ T cell activation to help derive experimental inputs to robustly force the system dynamics along prescribed trajectories. The crux of this strategy is the use of multiple data-supported models to inform the controller design. These models may represent alternative hypotheses for signaling mechanisms and give rise to distinct network topologies or kinetic rate scenarios and yet remain consistent with available data. Here, a novel adaptive weighting algorithm predicts variations in the models\u27 predictive accuracy over the admissible input space to produce a more reliable compromise solution from multiple competing objectives, a result corroborated by several experimental studies. This dissertation provides a practical means to effectively utilize the collective predictive capacity of multiple prediction models to predictably and robustly direct CD4 + T cells to exhibit regulatory, helper and anergic T cell-like signaling profiles through pharmacological manipulations in the absence of measurement feedback. The framework and procedures developed herein are expected to widely applicable to a more general class of continuous dynamical systems for which real-time feedback is not readily available. Furthermore, the ability to predictably and precisely control biological systems could greatly advance how we study and interrogate such systems and aid in the development of novel therapeutic designs for the treatment of disease

    Constructing living buildings: a review of relevant technologies for a novel application of biohybrid robotics

    Biohybrid robotics takes an engineering approach to the expansion and exploitation of biological behaviours for application to automated tasks. Here, we identify the construction of living buildings and infrastructure as a high-potential application domain for biohybrid robotics, and review technological advances relevant to its future development. Construction, civil infrastructure maintenance and building occupancy in the last decades have comprised a major portion of economic production, energy consumption and carbon emissions. Integrating biological organisms into automated construction tasks and permanent building components therefore has high potential for impact. Live materials can provide several advantages over standard synthetic construction materials, including self-repair of damage, increase rather than degradation of structural performance over time, resilience to corrosive environments, support of biodiversity, and mitigation of urban heat islands. Here, we review relevant technologies, which are currently disparate. They span robotics, self-organizing systems, artificial life, construction automation, structural engineering, architecture, bioengineering, biomaterials, and molecular and cellular biology. In these disciplines, developments relevant to biohybrid construction and living buildings are in the early stages, and typically are not exchanged between disciplines. We, therefore, consider this review useful to the future development of biohybrid engineering for this highly interdisciplinary application.publishe

    Managing Shared Access to a Spectrum Commons

    The open access, unlicensed or spectrum commons approach to managing shared access to RF spectrum offers many attractive benefits, especially when implemented in conjunction with and as a complement to a regime of marketbased, flexible use, tradable licensed spectrum ([Benkler02], [Lehr04], [Werbach03]). However, as a number of critics have pointed out, implementing the unlicensed model poses difficult challenges that have not been well-addressed yet by commons advocates ([Benjam03], [Faulhab05], [Goodman04], [Hazlett01]). A successful spectrum commons will not be unregulated, but it also need not be command & control by another name. This paper seeks to address some of the implementation challenges associated with managing a spectrum commons. We focus on the minimal set of features that we believe a suitable management protocol, etiquette, or framework for a spectrum commons will need to incorporate. This includes: (1) No transmit only devices; (2) Power restrictions; (3) Common channel signaling; (4) Mechanism for handling congestion and allocating resources among users/uses in times of congestion; (5) Mechanism to support enforcement (e.g., established procedures to verify protocol is in conformance); (6) Mechanism to support reversibility of policy; and (7) Protection for privacy and security. We explain why each is necessary, examine their implications for current policy, and suggest ways in which they might be implemented. We present a framework that suggests a set of design principles for the protocols that will govern a successful commons management regime. Our design rules lead us to conclude that the appropriate Protocols for a Commons will need to be more liquid ([Reed05]) than in the past: (1) Marketbased instead of C&C; (2) Decentralized/distributed; and, (3) Adaptive and flexible (Anonymous, distributed, decentralized, and locally responsive)

    All-optical interrogation of neural circuits during behaviour

    This thesis explores the fundamental question of how patterns of neural activity encode information and guide behaviour. To address this, one needs three things: a way to record neural activity so that one can correlate neuronal responses with environmental variables; a flexible and specific way to influence neural activity so that one can modulate the variables that may underlie how information is encoded; a robust behavioural paradigm that allows one to assess how modulation of both environmental and neural variables modify behaviour. Techniques combining all three would be transformative for investigating which features of neural activity, and which neurons, most influence behavioural output. Previous electrical and optogenetic microstimulation studies have told us much about the impact of spatially or genetically defined groups of neurons, however they lack the flexibility to probe the contribution of specific, functionally defined subsets. In this thesis I leverage a combination of existing technologies to approach this goal. I combine two-photon calcium imaging with two-photon optogenetics and digital holography to generate an “all-optical” method for simultaneous reading and writing of neural activity in vivo with high spatio-temporal resolution. Calcium imaging allows for cellular resolution recordings from neural populations. Two-photon optogenetics allows for targeted activation of individual cells. Digital holography, using spatial light modulators (SLMs), allows for simultaneous photostimulation of tens to hundreds of neurons in arbitrary spatial locations. Taken together, I demonstrate that this method allows one to map the functional signature of neurons in superficial mouse barrel cortex and to target photostimulation to functionally-defined subsets of cells. I develop a suite of software that allows for quick, intuitive execution of such experiments and I combine this with a behavioural paradigm testing the effect of targeted perturbations on behaviour. In doing so, I demonstrate that animals are able to reliably detect the targeted activation of tens of neurons, with some sensitive to as few as five cortical cells. I demonstrate that such learning can be specific to targeted cells, and that the lower bound of perception shifts with training. The temporal structure of such perturbations had little impact on behaviour, however different groups of neurons drive behaviour to different extents. In order to probe which characteristics underly such variation, I tested whether the sensory response strength or correlation structure of targeted ensembles influenced their behavioural salience. Whilst these final experiments were inconclusive, they demonstrate their feasibility and provide us with some key actionable improvements that could further strengthen the all-optical approach. This thesis therefore represents a significant step forward towards the goal of combining high resolution readout and perturbation of neural activity with behaviour in order to investigate which features of the neural code are behaviourally relevant

This in turn will benefit the design of cognitive robots capable of learning to handle and manipulate objects and tools autonomously, to cooperate and communicate with other robots and humans, and to adapt their abilities to changing internal, environmental, and social conditions. Four key areas of research challenges are discussed, specifically for the issues related to the understanding of: 1) how agents learn and represent compositional actions; 2) how agents learn and represent compositional lexica; 3) the dynamics of social interaction and learning; and 4) how compositional action and language representations are integrated to bootstrap the cognitive system. The review of specific issues and progress in these areas is then translated into a practical roadmap based on a series of milestones. These milestones provide a possible set of cognitive robotics goals and test scenarios, thus acting as a research roadmap for future work on cognitive developmental robotics.Peer reviewe
