Surface Reconstruction from Scattered Point via RBF Interpolation on GPU
In this paper we describe a parallel implicit method based on radial basis
functions (RBF) for surface reconstruction. The applicability of RBF methods is
hindered by its computational demand, that requires the solution of linear
systems of size equal to the number of data points. Our reconstruction
implementation relies on parallel scientific libraries and is supported for
massively multi-core architectures, namely Graphic Processor Units (GPUs). The
performance of the proposed method in terms of accuracy of the reconstruction
and computing time shows that the RBF interpolant can be very effective for

Radial Basis Functions: Biomedical Applications and Parallelization
Radial basis function (RBF) is a real-valued function whose values depend only on the distances between an interpolation point and a set of user-specified points called centers. RBF interpolation is one of the primary methods to reconstruct functions from multi-dimensional scattered data. Its abilities to generalize arbitrary space dimensions and to provide spectral accuracy have made it particularly popular in different application areas, including but not limited to: finding numerical solutions of partial differential equations (PDEs), image processing, computer vision and graphics, deep learning and neural networks, etc.
The present thesis discusses three applications of RBF interpolation in biomedical engineering areas: (1) Calcium dynamics modeling, in which we numerically solve a set of PDEs by using meshless numerical methods and RBF-based interpolation techniques; (2) Image restoration and transformation, where an image is restored from its triangular mesh representation or transformed under translation, rotation, and scaling, etc. from its original form; (3) Porous structure design, in which the RBF interpolation used to reconstruct a 3D volume containing porous structures from a set of regularly or randomly placed points inside a user-provided surface shape. All these three applications have been investigated and their effectiveness has been supported with numerous experimental results. In particular, we innovatively utilize anisotropic distance metrics to define the distance in RBF interpolation and apply them to the aforementioned second and third applications, which show significant improvement in preserving image features or capturing connected porous structures over the isotropic distance-based RBF method.
Beside the algorithm designs and their applications in biomedical areas, we also explore several common parallelization techniques (including OpenMP and CUDA-based GPU programming) to accelerate the performance of the present algorithms. In particular, we analyze how parallel programming can help RBF interpolation to speed up the meshless PDE solver as well as image processing. While RBF has been widely used in various science and engineering fields, the current thesis is expected to trigger some more interest from computational scientists or students into this fast-growing area and specifically apply these techniques to biomedical problems such as the ones investigated in the present work
A Study of Different Modeling Choices For Simulating Platelets Within the Immersed Boundary Method
The Immersed Boundary (IB) method is a widely-used numerical methodology for
the simulation of fluid-structure interaction problems. The IB method utilizes
an Eulerian discretization for the fluid equations of motion while maintaining
a Lagrangian representation of structural objects. Operators are defined for
transmitting information (forces and velocities) between these two
representations. Most IB simulations represent their structures with
piecewise-linear approximations and utilize Hookean spring models to
approximate structural forces. Our specific motivation is the modeling of
platelets in hemodynamic flows. In this paper, we study two alternative
representations - radial basis functions (RBFs) and Fourier-based
(trigonometric polynomials and spherical harmonics) representations - for the
modeling of platelets in two and three dimensions within the IB framework, and
compare our results with the traditional piecewise-linear approximation
methodology. For different representative shapes, we examine the geometric
modeling errors (position and normal vectors), force computation errors, and
computational cost and provide an engineering trade-off strategy for when and

A High-Order Kernel Method for Diffusion and Reaction-Diffusion Equations on Surfaces
In this paper we present a high-order kernel method for numerically solving
diffusion and reaction-diffusion partial differential equations (PDEs) on
smooth, closed surfaces embedded in . For two-dimensional
surfaces embedded in , these types of problems have received
growing interest in biology, chemistry, and computer graphics to model such
things as diffusion of chemicals on biological cells or membranes, pattern
formations in biology, nonlinear chemical oscillators in excitable media, and
texture mappings. Our kernel method is based on radial basis functions (RBFs)
and uses a semi-discrete approach (or the method-of-lines) in which the surface
derivative operators that appear in the PDEs are approximated using
collocation. The method only requires nodes at "scattered" locations on the
surface and the corresponding normal vectors to the surface. Additionally, it
does not rely on any surface-based metrics and avoids any intrinsic coordinate
systems, and thus does not suffer from any coordinate distortions or
singularities. We provide error estimates for the kernel-based approximate
surface derivative operators and numerically study the accuracy and stability
of the method. Applications to different non-linear systems of PDEs that arise
in biology and chemistry are also presented
Rational RBF-based partition of unity method for efficiently and accurately approximating 3D objects
We consider the problem of reconstructing 3D objects via meshfree
interpolation methods. In this framework, we usually deal with large data sets
and thus we develop an efficient local scheme via the well-known Partition of
Unity (PU) method. The main contribution in this paper consists in constructing
the local interpolants for the implicit interpolation by means of Rational
Radial Basis Functions (RRBFs). Numerical evidence confirms that the proposed
method is particularly performing when 3D objects, or more in general implicit
functions defined by scattered data, need to be approximated

A Knowledge Integration Framework for 3D Shape Reconstruction
The modern emergence of automation in many industries has given impetus to extensive research into mobile robotics. Novel perception technologies now enable cars to drive autonomously, tractors to till a field automatically and underwater robots to construct pipelines. An essential requirement to facilitate both perception and autonomous navigation is the analysis of the 3D environment using sensors like laser scanners or stereo cameras. 3D sensors generate a very large number of 3D data points in sampling object shapes within an environment, but crucially do not provide any intrinsic information about the environment in which the robots operate with. This means unstructured 3D samples must be processed by application-specific models to enable a robot, for instance, to detect and identify objects and infer the scene geometry for path-planning more efficiently than by using raw 3D data. This thesis specifically focuses on the fundamental task of 3D shape reconstruction and modelling by presenting a new knowledge integration framework for unstructured 3D samples. The novelty lies in the representation of surfaces by algebraic functions with limited support, which enables the extraction of smooth consistent shapes from noisy samples with a heterogeneous density. Moreover, many surfaces in urban environments can reasonably be assumed to be planar, and the framework exploits this knowledge to enable effective noise suppression without loss of detail. This is achieved by using a convex optimization technique which has linear computational complexity. Thus is much more efficient than existing solutions. The new framework has been validated by critical experimental analysis and evaluation and has been shown to increase the accuracy of the reconstructed shape significantly compared to state-of-the-art methods. Applying this new knowledge integration framework means that less accurate, low-cost 3D sensors can be employed without sacrificing the high demands that 3D perception must achieve. This links well into the area of robotic inspection, as for example regarding small drones that use inaccurate and lightweight image sensors
High-performance geometric vascular modelling
Image-based high-performance geometric vascular modelling and reconstruction is an essential component of computer-assisted surgery on the diagnosis, analysis and treatment of cardiovascular diseases. However, it is an extremely challenging task to efficiently reconstruct the accurate geometric structures of blood vessels out of medical images. For one thing, the shape of an individual section of a blood vessel is highly irregular because of the squeeze of other tissues and the deformation caused by vascular diseases. For another, a vascular system is a very complicated network of blood vessels with different types of branching structures. Although some existing vascular modelling techniques can reconstruct the geometric structure of a vascular system, they are either time-consuming or lacking sufficient accuracy. What is more, these techniques rarely consider the interior tissue of the vascular wall, which consists of complicated layered structures. As a result, it is necessary to develop a better vascular geometric modelling technique, which is not only of high performance and high accuracy in the reconstruction of vascular surfaces, but can also be used to model the interior tissue structures of the vascular walls.This research aims to develop a state-of-the-art patient-specific medical image-based geometric vascular modelling technique to solve the above problems. The main contributions of this research are:- Developed and proposed the Skeleton Marching technique to reconstruct the geometric structures of blood vessels with high performance and high accuracy. With the proposed technique, the highly complicated vascular reconstruction task is reduced to a set of simple localised geometric reconstruction tasks, which can be carried out in a parallel manner. These locally reconstructed vascular geometric segments are then combined together using shape-preserving blending operations to faithfully represent the geometric shape of the whole vascular system.- Developed and proposed the Thin Implicit Patch method to realistically model the interior geometric structures of the vascular tissues. This method allows the multi-layer interior tissue structures to be embedded inside the vascular wall to illustrate the geometric details of the blood vessel in real world
some remarks about a community open source lagrangian pollutant transport and dispersion model
Nowadays fishes and mussels farming is very important, from an economical point of view, for the local social background of the Bay of Naples. Hence, the accurate forecast of marine pollution becomes crucial to have reliable evaluation of its adverse effects on coastal inhabitants' health. The use of connected smart devices for monitoring the sea water pollution is getting harder because of the saline environment, the network availability and the maintain and calibration costs2. To this purpose, we designed and implemented WaComM (Water Community Model), a community open source model for sea pollutants transport and dispersion. WaComM is a model component of a scientific workflow which allows to perform, on a dedicated computational infrastructure, numerical simulations providing spatial and temporal high-resolution predictions of weather and marine conditions of the Bay of Naples leveraging on the cloud based31FACE-IT workflow engine27. In this paper we present some remarks about the development of WaComM, using hierarchical parallelism which implies distributed memory, shared memory and GPGPUs.
