The Flux Auto- and Cross-Correlation of the Lyman-alpha Forest. II. Modelling Anisotropies with Cosmological Hydrodynamic Simulations
The isotropy of the Lyman-alpha forest in real-space uniquely provides a
measurement of cosmic geometry at z > 2. The angular diameter distance for
which the correlation function along the line of sight and in the transverse
direction agree corresponds to the correct cosmological model. However, the
Lyman-alpha forest is observed in redshift-space where distortions due to
Hubble expansion, bulk flows, and thermal broadening introduce anisotropy.
Similarly, a spectrograph's line spread function affects the autocorrelation
and cross-correlation differently. In this the second paper of a series on
using the Lyman-alpha forest observed in pairs of QSOs for a new application of
the Alcock-Paczynski (AP) test, these anisotropies and related sources of
potential systematic error are investigated with cosmological hydrodynamic
simulations. Three prescriptions for galactic outflow were compared and found
to have only a marginal effect on the Lyman-alpha flux correlation (which
changed by at most 7% with use of the currently favored variable-momentum wind
model vs. no winds at all). An approximate solution for obtaining the zero-lag
cross-correlation corresponding to arbitrary spectral resolution directly from
the zero-lag cross-correlation computed at full-resolution (good to within 2%
at the scales of interest) is presented. Uncertainty in the observationally
determined mean flux decrement of the Lyman-alpha forest was found to be the
dominant source of systematic error; however, this is reduced significantly
when considering correlation ratios. We describe a simple scheme for
implementing our results, while mitigating systematic errors, in the context of
a future application of the AP test.Comment: 20 page
PC1643+4631A,B: The Lyman-Alpha Forest at the Edge of Coherence
This is the first measurement and detection of coherence in the intergalactic
medium (IGM) at substantially high redshift (z~3.8) and on large physical
scales (~2.5 h^-1 Mpc). We perform the measurement by presenting new
observations from Keck LRIS of the high redshift quasar pair PC 1643+4631A, B
and their Ly-alpha absorber coincidences. This experiment extends multiple
sightline quasar absorber studies to higher redshift, higher opacity, larger
transverse separation, and into a regime where coherence across the IGM becomes
weak and difficult to detect. We fit 222 discrete Ly-alpha absorbers to
sightline A and 211 to sightline B. Relative to a Monte Carlo pairing test
(using symmetric, nearest neighbor matching) the data exhibit a 4sigma excess
of pairs at low velocity splitting (<150 km/s), thus detecting coherence on
transverse scales of ~2.5 h^-1 Mpc. We use spectra extracted from an SPH
simulation to analyze symmetric pair matching, transmission distributions as a
function of redshift and compute zero-lag cross-correlations to compare with
the quasar pair data. The simulations agree with the data with the same
strength (~4sigma) at similarly low velocity splitting above random chance
pairings. In cross-correlation tests, the simulations agree when the mean flux
(as a function of redshift) is assumed to follow the prescription given by
Kirkman et al. (2005). While the detection of flux correlation (measured
through coincident absorbers and cross-correlation amplitude) is only
marginally significant, the agreement between data and simulations is
encouraging for future work in which even better quality data will provide the
best insight into the overarching structure of the IGM and its understanding as

A Direct Precision Measurement of the Intergalactic Lyman-alpha Opacity at 2<z<4.2
We directly measure the evolution of the intergalactic Lya effective optical
depth, tau_eff, over the redshift range 2<z<4.2 from a sample of 86
high-resolution, high-signal-to-noise quasar spectra obtained with the ESI and
HIRES spectrographs on Keck, and with the MIKE spectrograph on Magellan. This
represents an improvement over previous analyses of the Lya forest from
high-resolution spectra in this redshift interval of a factor of two in the
size of the data set alone. We pay particular attention to robust error
estimation and extensively test for systematic effects. We find that our
estimates of the quasar continuum levels in the Lya forest obtained by spline
fitting are systematically biased low, with the magnitude of the bias
increasing with redshift, but that this bias can be accounted for using mock
spectra. The mean fractional error is <1% at z=2, 4% at z=3, and 12% at z=4.
Previous measurements of tau_eff at z>~3 based on directly fitting the quasar
continua in the Lya forest, which have generally neglected this effect, are
therefore likely biased low. We provide estimates of the level of absorption
arising from metals in the Lya forest based on both direct and statistical
metal removal results in the literature, finding that this contribution is
~6-9% at z=3 and decreases monotonically with redshift. The high precision of
our measurement, attaining 3% in redshift bins of width Delta z=0.2 around z=3,
indicates significant departures from the best-fit power-law redshift evolution
(tau_eff=0.0018(1+z)^3.92, when metals are left in), particularly near z=3.2.
The observed downward departure is statistically consistent with a similar
feature detected in a precision statistical measurement using Sloan Digital Sky

Complex CatSper-dependent and independent [Ca2<sup>+</sup>]i signalling in human spermatozoa induced by follicular fluid
STUDY QUESTION: Does progesterone in human follicular fluid (hFF) activate CatSper and do other components of hFF modulate this effect and/or contribute separately to hFF-induced Ca2+ signaling?SUMMARY ANSWER: hFF potently stimulates CatSper and increases [Ca2+]i, primarily due to high concentrations of progesterone, however,other components of hFF also contribute to [Ca2+]i signaling, including modulation of CatSper channel activity and inhibition of [Ca2+]i oscillations.WHAT IS KNOWN ALREADY: CatSper, the principal Ca2+ channel in spermatozoa, is progesterone-sensitive and essential for fertility. Both hFF and progesterone, which is present in hFF, influence sperm function and increase their [Ca2+]i.STUDY DESIGN, SIZE, DURATION: This basic medical research study used semen samples from >40 donors and hFF from >50 patients who were undergoing surgical oocyte retrieval for IVF/ICSI.PARTICIPANTS/MATERIALS, SETTING, METHODS: Semen donors and patients were recruited in accordance with local ethics approval (13/ES/0091) from the East of Scotland Research Ethics Service REC1. Activities of CatSper and KSper were assessed by patch clamp electrophysiology. Sperm [Ca2+]i responses were examined in sperm populations and single cells. Computer-assisted sperm analysis (CASA) parameters and penetration into viscous media were used to assess functional effects.MAIN RESULTS AND THE ROLE OF CHANCE: hFF and progesterone significantly potentiated CatSper currents. Under quasiphysiologicalconditions, hFF (up to 50%) failed to alter membrane K+ conductance or current reversal potential. hFF and progesterone (at an equivalent concentration) stimulated similar biphasic [Ca2+]i signals both in sperm populations and single cells. At a high hFF concentration (10%), the sustained (plateau) component of the [Ca2+]i signal was consistently greater than that induced by progesterone alone. In single cell recordings, 1% hFF-induced [Ca2+]i oscillations similarly to progesterone but with 10% hFF generation of [Ca2+]i oscillations was suppressed. After treatment to ‘strip’ lipid-derived mediators, hFF failed to significantly stimulate CatSper currents but induced small [Ca2+]i responsesthat were greater than those induced by the equivalent concentration of progesterone after stripping. Similar [Ca2+]i responses were observed when sperm pretreated with 3 μM progesterone (to desensitize progesterone responses) were stimulated with hFF or stripped hFF. hFF stimulated viscous media penetration and was more effective than the equivalent does of progesterone.LARGE SCALE DATA: N/A.LIMITATIONS, REASONS FOR CAUTION: This was an in vitro study. Caution must be taken when extrapolating these results in vivo.WIDER IMPLICATIONS OF THE FINDINGS: This study directly demonstrates that hFF activates CatSper and establishes that the biologically important effects of hFF reflect, at least in part, action on this channel, primarily via progesterone. However, these experiments also demonstrate that other components of hFF both contribute to the [Ca2+]i signal and modulate the activation of CatSper. Simple in vitro experiments performed out of the context of the complex in vivo environment need to be interpreted with caution
The Line-of-Sight Proximity Effect and the Mass of Quasar Host Halos
We show that the Lyman-alpha optical depth statistics in the proximity
regions of quasar spectra depend on the mass of the dark matter halos hosting
the quasars. This is owing to both the overdensity around the quasars and the
associated infall of gas toward them. For a fiducial quasar host halo mass of
(3.0+/-1.6) h^-1 x 10^12 Msun, as inferred by Croom et al. from clustering in
the 2dF QSO Redshift Survey, we show that estimates of the ionizing background
(Gamma^bkg) from proximity effect measurements could be biased high by a factor
of ~2.5 at z=3 owing to neglecting these effects alone. The clustering of
galaxies and other active galactic nuclei around the proximity effect quasars
enhances the local background, but is not expected to skew measurements by more
than a few percent. Assuming the measurements of Gamma^bkg based on the mean
flux decrement in the Ly-alpha forest to be free of bias, we demonstrate how
the proximity effect analysis can be inverted to measure the mass of the dark
matter halos hosting quasars. In ideal conditions, such a measurement could be
made with a precision comparable to the best clustering constraints to date
from a modest sample of only about 100 spectra. We discuss observational
difficulties, including continuum flux estimation, quasar systematic redshift
determination, and quasar variability, which make accurate proximity effect
measurements challenging in practice. These are also likely to contribute to
the discrepancies between existing proximity effect and flux decrement

The Kast Ground Based UV Spectral Survey of 79 QSOs at Redshift 2 for Lyman Alpha Forest and Metal Absorption
We present a moderate resolution (~1.15 Angstroms/pixel) survey of 79 quasars
obtained using the Kast spectrograph on the Shane 3m telescope at Lick
observatory. The spectra span the wavelength range of 3175-5880 Angstroms, and
have typical signal to noise of 6-20 in the regions of the spectra showing
Lyman alpha forest absorption. The quasars have a mean emission redshift of
z=2.17, and nearly all cover the entire Lyman alpha forest between Lyman alpha
and Lyman beta. Although the quasars were selected to avoid BAL, two quasars in
the survey are BAL, one of which is a new discovery. We list the HI and metal
ions observed in a total of 140 absorption systems. We also identify 526
emission lines, and list their observed wavelengths, along with new redshifts
of the quasars. We determine the rest wavelengths of 3 emission lines or line
blends in the forest to be 1070.95 +/- 1.00, 1123.13 +/- 0.51, and 1175.88 +/-

Group Divisible Codes and Their Application in the Construction of Optimal Constant-Composition Codes of Weight Three
The concept of group divisible codes, a generalization of group divisible
designs with constant block size, is introduced in this paper. This new class
of codes is shown to be useful in recursive constructions for constant-weight
and constant-composition codes. Large classes of group divisible codes are
constructed which enabled the determination of the sizes of optimal
constant-composition codes of weight three (and specified distance), leaving
only four cases undetermined. Previously, the sizes of constant-composition
