In rocky shores, desiccation is triggered by daily tide changes, and experimental evidence suggests that local distribution of algal species across the intertidal rocky zone is related to their capacity to tolerate desiccation. In this context, the permanence of Pyropia columbina in the high intertidal rocky zone is explained by its exceptional physiological tolerance to desiccation. This study explored the metabolic pathways involved in tolerance to desiccation in the Chilean P. columbina, by characterizing its transcriptome under contrasting conditions of hydration. We obtained 1,410 ESTs from two subtracted cDNA libraries in naturally hydrated and desiccated fronds. Results indicate that transcriptome from both libraries contain transcripts from diverse metabolic pathways related to tolerance. Among the transcripts differentially expressed, 15% appears involved in protein synthesis, processing and degradation, 14.4% are related to photosynthesis and chloroplast, 13.1% to respiration and mitochondrial function (NADH dehydrogenase and cytochrome c oxidase proteins), 10.6% to cell wall metabolism, and 7.5% are involved in antioxidant activity, chaperone and defense factors (catalase, thioredoxin, heat shock proteins, cytochrome P450). Both libraries highlight the presence of genes/proteins never described before in algae. This information provides the first molecular work regarding desiccation tolerance in P. columbina, and helps, to some extent, explaining the classical patterns of ecological distribution described for algae across the intertidal zone.http://ref.scielo.org/jm5rc

    Tuning microbial hosts for membrane protein production

    The last four years have brought exciting progress in membrane protein research. Finally those many efforts that have been put into expression of eukaryotic membrane proteins are coming to fruition and enable to solve an ever-growing number of high resolution structures. In the past, many skilful optimization steps were required to achieve sufficient expression of functional membrane proteins. Optimization was performed individually for every membrane protein, but provided insight about commonly encountered bottlenecks and, more importantly, general guidelines how to alleviate cellular limitations during microbial membrane protein expression. Lately, system-wide analyses are emerging as powerful means to decipher cellular bottlenecks during heterologous protein production and their use in microbial membrane protein expression has grown in popularity during the past months

    Role of ALADIN for Oxidative Stress Response and Microsomal Steroidogenesis in Human Adrenocortical Cells

    Autosomal recessive triple A syndrome is caused by mutations in the AAAS gene encoding the protein ALADIN. The disorder manifests with the triad of adrenocorticotropin-resistant adrenal insufficiency, achalasia of the stomach cardia and impaired tear production (alacrima) in combination with progressive neurological impairment of the central, peripheral and autonomic nervous systems. ALADIN is part of the nuclear pore complex acting as a scaffold nucleoporin. In this work the role of ALADIN in the human adrenocortical tumour cell line NCI-H295R1 was investigated. These cells were engineered to either over-express or down-regulate AAAS by inducible stable transfection. Alterations in steroidogenic gene expression and functional consequences were determined. In addition, the role of ALADIN on cell viability and oxidative stress response was analysed. Using both the human adrenal NCI-H295R1-TR AAAS knock-down and over-expression models the potential impairment of the nuclear import of aprataxin, DNA ligase 1 and ferritin heavy chain 1 was investigated. For this YFP-specific vectors transiently transfected into the cell lines were employed. The findings indicate that AAAS knock-down induces a down-regulation of genes coding for type II microsomal cytochrome P450 hydroxylases CYP17A1 and CYP21A2 and their electron donor enzyme cytochrome P450 oxidoreductase, thereby decreasing biosynthesis of precursor metabolites required for glucocorticoid and androgen production. Furthermore I demonstrate that ALADIN deficiency leads to increased susceptibility to oxidative stress and alteration in redox homeostasis after paraquat treatment. Finally, I show significantly impaired nuclear import of DNA ligase 1, aprataxin and ferritin heavy chain 1 in ALADIN knock-down cells. I conclude that down-regulating ALADIN results in decreased oxidative stress response leading to alteration in steroidogenesis, highlighting the knock-down cell model as an important in vitro tool for studying the adrenal phenotype in triple A syndrome. In an approach to identify new interaction partners of ALADIN, co-immunoprecipitation followed by proteome analyses using mass spectrometry was conducted in a GFP-ALADIN over-expression model using the human adrenocortical tumor cell line NCI-H295R. These results were verified in co-immunoprecipitation assays of endogenous ALADIN using NCI-H295R wild-type cells. The results suggest a possible interaction between ALADIN and microsomal flavoprotein cytochrome P450 oxidoreductase and progesterone receptor membrane compartment 2. Co-localisation analyses of these findings were done using immunofluorescence. The data are suggestive for an involvement of ALADIN in the export of nuclear-encoded mitochondrial proteins. Regulation of adrenocortical steroidogenesis is complex and there is increasing evidence that oxidative stress due to ROS accumulation and mitochondria are significantly involved. Furthermore, there may be an important cross-talk between functional organelles comprising nucleus, ER and mitochondria which presumably involves lipid metabolism. The goal of this work was to elucidate the function of ALADIN for the cellular oxidative stress response and its possible consequences for adrenocortical steroidogenesis in triple A syndrome patients.Mutationen im AAAS Gen verursachen die autosomal rezessive Krankheit Triple-A-Syndrom. Phänotypische Charakteristika des Triple-A-Syndroms sind Nebennierenrinden-Insuffizienz, Achalasie des unteren Speiseröhrenschließmuskels und eine fehlende Tränenproduktion (Alakrimie). Diese Symptome sind kombiniert mit progredienten neurologischen Störungen des zentralen, peripheren und autonomen Nervensystems. In dieser Arbeit wurde die Rolle von ALADIN in der humanen Karzinom-Zelllinie NCI-H295R1 untersucht. Diese Nebennierenrinden-Zellen wurden stabil transfiziert und mit einem induzierbaren Expressionssystem modifiziert, so dass sie AAAS entweder überexprimierten oder herunterregulierten. In NCI-H295R1-Zellen wurden Veränderungen der Genexpression von Enzymen der Steroidogenese und funktionelle Konsequenzen der Überexpression oder Herunterregulation von ALADIN gemessen. Des Weiteren wurde die Rolle von ALADIN auf die Zellviabilität und die Redox-Homöostase analysiert. ALADIN überexprimierende und herunterregulierte Zellen wurden verwendet, um die potentielle Behinderung des nukleären Imports von Proteinen zu untersuchen, welche den Zellkern gegen oxidativen Stress schützen (z.B. Aprataxin, DNA-Ligase 1 und Ferritin Heavy Chain 1). Dazu wurden YFP-spezifische Vektoren transient in diese Zellen gebracht. Mit den Ergebnissen dieser Arbeit wurde gezeigt, dass die Herunterregulation von AAAS eine Verminderung der Genexpression von CYP17A1 und CYP21A2 und deren Elektronendonor Cytochrom P450 Oxidoreduktase bewirken. Die Biosynthese der Vorläufermetabolite von Kortisol und Aldosteron ist in diesen Zellen ebenfalls vermindert. Des Weiteren zeigen die ALADIN-defizienten NCIH295R1-Zellen eine erhöhte Sensitivität gegenüber oxidativem Stress und eine veränderte Redox-Homöostase nach der Behandlung mit Paraquat. Darüber hinaus konnte in dieser Studie auch gezeigt werden, dass herunterregulierte ALADIN NCI-H295R1-Zellen einen verminderten Zellkernimport von Aprataxin, DNA-Ligase 1 und Ferritin heavy chain 1 besitzen. Aus diesen Ergebnissen kann geschlussfolgert werden, dass ALADIN-defiziente Nebennierenzellen eine verminderte Stressantwort auf oxidativen Stress besitzen; dies führt schlussendlich zu einer veränderten Steroidogenese. Das beschriebene ALADIN knock-down Modell in NCI-H295R1-Zellen ist ein wichtiges in vitro Werkzeug, um die Pathogenese der Nebennierenveränderungen im Triple-A-Syndrom zu erforschen. Neue Interaktionspartner von ALADIN wurden mit Hilfe von Co-Immunpräzipitation gefolgt von Proteom-Analysen durch Massenspektrometrie in einem GFP-ALADIN Überexpressionsmodell in NCI-H295R charakterisiert. Außerdem gibt die Arbeit Hinweise darauf, dass ALADIN als Nukleoporin an dem nuklearen Export mitochondrialer Vorläuferproteine beteiligt ist.     Responses of higher plants to boron deficiency

Until now, B involvement in the plant cell wall structure is the only well-documented participation of B. However, this participation can not explain all the symptoms observed in Bdeficient plants nor the requirement of B for early animal developmental processes. The aim of this study was to acquire additional data on the role(s) of B in the growth and development of higher plants. For that purpose, Lupinus albus, an important crop plant, was used to study long-term B deficiency responses, characterizing the proteomes of the leaf apoplast (Chapter 2) and of the root system (Chapter 3). A metabolite analysis was also performed in the different organs (leaf-blades, petioles, apexes, hypocotyls and roots) of L. albus plants (Chapter 4).     Inositol phosphate in the basidiomycete fungus Schizophyllum commune

    4207 Bei der vorliegenden Dissertation handelt es sich um die erste Forschungsarbeit zur inositolbasierten Signaltransduktion im Basidiomyzeten S. commune. Des Weiteren befasst sich die Arbeit mit der Rolle der Inositolmonophosphatase bei der Signaltransduktion. Durch die Verbindung von In-silico-Analyse mit experimentellen Laboruntersuchungen konnten wichtige Erkenntnisse zur zukünftigen Beschreibung der inositolbasierten Signaltransduktion gewonnen werden. Die mutmaßliche Wechselwirkung zwischen der Inositolmonophosphatase und Ras1 konnte im Rahmen dieser Forschungsarbeit mittels RT-qPCR bestetätigt werden. Dies suggeriert, dass eine Verbindung zwischen dem Inositolmonophosphatase und Ras1 existiert, wobei die genauen Mechanismen noch unbekannt sind. Im Rahmen dieser Arbeit wurde erstmalig die Inositolmonophosphatase aus S. commune extrahiert und mittels Strong Acid Exchange-High Liquid Performance Chromatography (SAX-HPLC) analysiert. Das Elutionsprofil zeigte, dass S. commune Inositolmonophosphatase (IP1), Inositoldiphosphat (IP2), Inositoltriphosphat (IP3), Inositoltetrakisphosphat (IP4), Inositolpentakisphosphat (IP5), Inositolhexakisphosphat (IP6), Diphosphoinositol-Pentakisphosphat (IP7) und Bis-Diphosphoinositol-Tetrakisphosphat (IP8) verstoffwechseln kann. Lithium, ein Inhibitor der Inositolmonophosphatase, verursachte eine Änderung des gesamten Inositolphosphatprofils und induzierte die Produktion „höherer“ Inositolphosphatspezies wie IP3, IP4, IP5, IP6 und die energiereichen Inositolpyrophosphat-Signalmoleküle (IP7 und IP8). Die Induktion von hohen Inositphosphaten durch Lithium zeigt einen molekularen Komplex von Inositolphosphatkinasen an. Lithium veränderte allerdings nicht das Inositolphosphatprofil der aktiven Ras1-Mutante, was darauf schließen lässt, dass die Aktivierung von Ras1 ggf. die inhibitorische Wirkung von Lithium auf die Inositolmonophosphatase aufheben kann, und somit der Hyperphosphorylierung hoher Inositolphosphatspezies entgegenwirkt. Lithium führte zu einer signifikaten Verringerung auf das Pilzwachstum im Wildtyp, was auf das veränderte Inositolphosphatprofil zurückgeführt werden kann. Dieses Phänomen wurde jedoch nicht in der Ras1-Mutante beobachtet. Des Weiteren inhibierte Lithium die Entwicklung und Bildung von Fruchtkörpern bei S. commune; es gab jedoch keine Auswirkung auf den Kreuzungsvorgang und die Schnallenbildung. Die Verstoffwechselung von Inositolphosphaten ist von großer Bedeutung für die Entwicklung des Pilzes. Die Synthese von Inositolphosphaten wird durch die regulierte Aktivität metabolisierender Enzyme wie Phosphatasen und Kinasen kontrolliert. Für die Entwicklung des von monokaryotischen und dikaryotischen werden IP6 und die Inositolpyrophosphate IP7 und IP8 benötigt, wohingegen die IP6, IP7, und IP8 im Fruchtkörper reduziert sind. Die Proteom-Analyse zeigte wichtige Informationen über die Regulation von Inositol-basierten Signalmolekülen. Die Histidinsäurephosphatase- Domäne der Inositolpolyphosphat-Phosphatasen, das Enzym, welches Inositphosphat dephosphoryliert, wurde in einer geringeren Häufigkeit im Fruchtkörper gefunden, so wie auch die Myoinositol-1-Phosphat-Synthase und Zusammenfassung 94 die Phosphatidylinositol-3- und -4-Kinase. Die Verringerung der Inositolphosphat- und Phosphatidylinositol-Signalproteine zeigt, dass beide Signalkaskaden nicht aktiviert sind, wenn der Fruchtkörper ausgereift ist. Andererseits zeigt sich, dass die Überexpression der Inositolmonophosphatase in S. commune eine wichtige Rolle in der Regulierung von Transportprozessen innerhalb der Zelle spielt. Proteom-Analysen zeigten die Induktion mehrerer Proteine, die am Zelltransport beteiligt sind, sowie die Induktion motorischer Zytoskelettproteine, die am Transport von Vesikeln und Vakuolen entlang der Hyphe mitwirken. Dementsprechend kann die Inositolmonophosphatase mit dem Wachstum und der Polarisierung der Pilzhyphe assoziiert werden. Mittels Laserscanning-Mikroskopie wurde die Morphologie von membranhaltigen Organellen in Mutanten mit imp-Überexpression im Vergleich zu einer Kontrollen beobachtet und es konnte gezeigt werden, dass große Vakuolen in imp-Überexpressionsmutanten häufiger vorhanden sind

    Protein-Protein Interactions of Human Mitochondrial Amidoxime-Reducing Component in Mammalian Cells

    Newly discovered pterin-molybdoenzymes mammalian proteins, mARC1, and mARC2, are though to activate pro-drug, metabolize mutated base pairs, and producing nitric oxide from nitrite. However, the physiological function of the mARC proteins remain unclear. It is hypothesized that identifying partner proteins through protein-protein interactions can provide evidence to their physiological function. This study aimed to further investigate the potential function of mARC proteins through the identification of protein-protein interaction in human cell lysate, utilizing co-immunoprecipitation, crosslinking reagent, and pull-down assays. Several proteins (e.g. mitogen-activated protein kinase 5, phosphatidylinositol 4-phospahte 3-kinase C2 domain-containing subunit beta, ADP/ATP translocase 1, and myotubularin) were identified as interacting partners of mARC1, and mARC2. These interacting proteins are affiliated with various KEGG signaling pathways. From the interacting proteins we infer, mARC1 and mARC2 may be involved in the regulation of nitric oxide signaling under hypoxic. Reverse co-immunoprecipitation experiments using select proteins from the pathways detected mARC proteins. The investigation was then expanded to include pig liver mitochondrial fraction and rat liver cell lysate, in which all experimental conditions identified mARC proteins using reverse co-immunoprecipitation

    A Genome-Wide Characterization of Differentially Expressed Genes Encoding mRNAs and miRNAs and Methylation Analysis of Phytochrome Genes in a Cotton Phytochrome A1 RNAi line

    Silencing phytochrome A1 gene (PHYA1) by RNA interference in upland cotton (Gossypium hirsutum L. cv. Coker 312) had generated PHYA1 RNAi lines with increased fiber length, strength and low micronair (finer fiber). In order to identify and characterize mRNAs and miRNAs that are differentially expressed in the RNAi plants, transcriptome and miRNAome analyses via high-throughput RNA sequencing were performed. Total RNA isolated from 10-DPA (days post anthesis) fibers and small RNAs isolated from 5-, 10-, and 15-DPA fibers of RNAi and Coker 312 lines were used to construct 6 RNA libraries and 18 small RNA libraries, respectively, which were sequenced using the Illumina HiSeq system. A total of 142 differentially expressed genes (DEGs) were identified in PHYA1 RNAi compared to Coker 312. GO analysis showed that these DEGs were mainly involved in metabolic pathways, binding and regulating enzymes (hydrolase, transferase, and oxidoreductase activities), and cell structures which were reported to play important roles in fiber development. Twenty-eight KEGG pathways were mapped for 142 DEGs, and the pathways related to glycolysis/gluconeogenesis and pyruvate metabolism were the most abundant, followed by cytochrome P450-involved pathways. Sixty-one conserved miRNA families and thirtyive novel miRNAs were identified in upland cotton. The targets of 6 conserved miRNAs, which expressed differentially in the RNAi line, were reported to participate in primary cell wall synthesis and phytohormone signaling pathways. The 35 novel miRNAs were identified in cotton for the first time, and their target genes were predicted. Nine novel miRNAs were identified to target cytochrome P450 TBP. Together, the results imply that miRNAs involved in fine-tune gene regulation might confer to the phenotype of the RNAi line with improved fiber quality. Besides characterizing mRNAs and miRNAs, the CpG site methylation status within coding regions of phytochrome genes in RNAi line in leaves and 10-DPA fibers was determined using bisulfite genomic sequencing. The PHYA1, PHYC and PHYE in RNAi line had higher methylation levels in leaves than those in Coker 312, but PHYB had lower methylation levels. In fibers, the methylation levels of PHYB also decreased in RNAi plants. However, the methylation of other phytochrome genes showed no significant changes

    Immune-Mediated Drug Induced Liver Injury: A Multidisciplinary Approach

    This thesis presents an approach to expose relationships between immune mediated drug induced liver injury (IMDILI) and the three-dimensional structural features of toxic drug molecules and their metabolites. The series of analyses test the hypothesis that drugs which produce similar patterns of toxicity interact with targets within common toxicological pathways and that activation of the underlying mechanisms depends on structural similarity among toxic molecules. Spontaneous adverse drug reaction (ADR) reports were used to identify cases of IMDILI. Network map tools were used to compare the known and predicted protein interactions with each of the probe drugs to explore the interactions that are common between the drugs. The IMDILI probe set was then used to develop a pharmacophore model which became the starting point for identifying potential toxicity targets for IMDILI. Pharmacophore screening results demonstrated similarities between the probe IMDILI set of drugs and Toll-Like Receptor 7 (TLR7) agonists, suggesting TLR7 as a potential toxicity target. This thesis highlights the potential for multidisciplinary approaches in the study of complex diseases. Such approaches are particularly helpful for rare diseases where little knowledge is available, and may provide key insights into mechanisms of toxicity that cannot be gleaned from a single disciplinary study
