    The Stacked-Ellipse Algorithm: An Ultrasound-Based 3-D Uterine Segmentation Tool for Enabling Adaptive Radiotherapy for Uterine Cervix Cancer.

    The stacked-ellipse (SE) algorithm was developed to rapidly segment the uterus on 3-D ultrasound (US) for the purpose of enabling US-guided adaptive radiotherapy (RT) for uterine cervix cancer patients. The algorithm was initialised manually on a single sagittal slice to provide a series of elliptical initialisation contours in semi-axial planes along the uterus. The elliptical initialisation contours were deformed according to US features such that they conformed to the uterine boundary. The uterus of 15 patients was scanned with 3-D US using the Clarity System (Elekta Ltd.) at multiple days during RT and manually contoured (n = 49 images and corresponding contours). The median (interquartile range) Dice similarity coefficient and mean surface-to-surface-distance between the SE algorithm and manual contours were 0.80 (0.03) and 3.3 (0.2) mm, respectively, which are within the ranges of reported inter-observer contouring variabilities.     Toward Large Scale Semantic Image Understanding and Retrieval

    Semantic image retrieval is a multifaceted, highly complex problem. Not only does the solution to this problem require advanced image processing and computer vision techniques, but it also requires knowledge beyond what can be inferred from the image content alone. In contrast, traditional image retrieval systems are based upon keyword searches on filenames or metadata tags, e.g. Google image search, Flickr search, etc. These conventional systems do not analyze the image content and their keywords are not guaranteed to represent the image. Thus, there is significant need for a semantic image retrieval system that can analyze and retrieve images based upon the content and relationships that exist in the real world.In this thesis, I present a framework that moves towards advancing semantic image retrieval in large scale datasets. At a conceptual level, semantic image retrieval requires the following steps: viewing an image, understanding the content of the image, indexing the important aspects of the image, connecting the image concepts to the real world, and finally retrieving the images based upon the index concepts or related concepts. My proposed framework addresses each of these components in my ultimate goal of improving image retrieval. The first task is the essential task of understanding the content of an image. Unfortunately, typically the only data used by a computer algorithm when analyzing images is the low-level pixel data. But, to achieve human level comprehension, a machine must overcome the semantic gap, or disparity that exists between the image data and human understanding. This translation of the low-level information into a high-level representation is an extremely difficult problem that requires more than the image pixel information. I describe my solution to this problem through the use of an online knowledge acquisition and storage system. This system utilizes the extensible, visual, and interactable properties of Scalable Vector Graphics (SVG) combined with online crowd sourcing tools to collect high level knowledge about visual content.I further describe the utilization of knowledge and semantic data for image understanding. Specifically, I seek to incorporate knowledge in various algorithms that cannot be inferred from the image pixels alone. This information comes from related images or structured data (in the form of hierarchies and ontologies) to improve the performance of object detection and image segmentation tasks. These understanding tasks are crucial intermediate steps towards retrieval and semantic understanding. However, the typical object detection and segmentation tasks requires an abundance of training data for machine learning algorithms. The prior training information provides information on what patterns and visual features the algorithm should be looking for when processing an image. In contrast, my algorithm utilizes related semantic images to extract the visual properties of an object and also to decrease the search space of my detection algorithm. Furthermore, I demonstrate the use of related images in the image segmentation process. Again, without the use of prior training data, I present a method for foreground object segmentation by finding the shared area that exists in a set of images. I demonstrate the effectiveness of my method on structured image datasets that have defined relationships between classes i.e. parent-child, or sibling classes.Finally, I introduce my framework for semantic image retrieval. I enhance the proposed knowledge acquisition and image understanding techniques with semantic knowledge through linked data and web semantic languages. This is an essential step in semantic image retrieval. For example, a car class classified by an image processing algorithm not enhanced by external knowledge would have no idea that a car is a type of vehicle which would also be highly related to a truck and less related to other transportation methods like a train . However, a query for modes of human transportation should return all of the mentioned classes. Thus, I demonstrate how to integrate information from both image processing algorithms and semantic knowledge bases to perform interesting queries that would otherwise be impossible. The key component of this system is a novel property reasoner that is able to translate low level image features into semantically relevant object properties. I use a combination of XML based languages such as SVG, RDF, and OWL in order to link to existing ontologies available on the web. My experiments demonstrate an efficient data collection framework and novel utilization of semantic data for image analysis and retrieval on datasets of people and landmarks collected from sources such as IMDB and Flickr. Ultimately, my thesis presents improvements to the state of the art in visual knowledge representation/acquisition and computer vision algorithms such as detection and segmentation toward the goal of enhanced semantic image retrieval

    Surgical polarimetric endoscopy for the detection of laryngeal cancer

    The standard-of-care for the detection of laryngeal pathologies involves distinguishing suspicious lesions from surrounding healthy tissue via contrasts in colour and texture captured by white-light endoscopy. However, the technique is insufficiently sensitive and thus leads to unsatisfactory rates of false negatives. Here we show that laryngeal lesions can be better detected in real time by taking advantage of differences in the light-polarization properties of cancer and healthy tissues. By measuring differences in polarized-light retardance and depolarization, the technique, which we named 'surgical polarimetric endoscopy' (SPE), generates about one-order-of-magnitude greater contrast than white-light endoscopy, and hence allows for the better discrimination of cancerous lesions, as we show with patients diagnosed with squamous cell carcinoma. Polarimetric imaging of excised and stained slices of laryngeal tissue indicated that changes in the retardance of polarized light can be largely attributed to architectural features of the tissue. We also assessed SPE to aid routine transoral laser surgery for the removal of a cancerous lesion, indicating that SPE can complement white-light endoscopy for the detection of laryngeal cancer

    Automatic Segmentation of Cells of Different Types in Fluorescence Microscopy Images

    Recognition of different cell compartments, types of cells, and their interactions is a critical aspect of quantitative cell biology. This provides a valuable insight for understanding cellular and subcellular interactions and mechanisms of biological processes, such as cancer cell dissemination, organ development and wound healing. Quantitative analysis of cell images is also the mainstay of numerous clinical diagnostic and grading procedures, for example in cancer, immunological, infectious, heart and lung disease. Computer automation of cellular biological samples quantification requires segmenting different cellular and sub-cellular structures in microscopy images. However, automating this problem has proven to be non-trivial, and requires solving multi-class image segmentation tasks that are challenging owing to the high similarity of objects from different classes and irregularly shaped structures. This thesis focuses on the development and application of probabilistic graphical models to multi-class cell segmentation. Graphical models can improve the segmentation accuracy by their ability to exploit prior knowledge and model inter-class dependencies. Directed acyclic graphs, such as trees have been widely used to model top-down statistical dependencies as a prior for improved image segmentation. However, using trees, a few inter-class constraints can be captured. To overcome this limitation, polytree graphical models are proposed in this thesis that capture label proximity relations more naturally compared to tree-based approaches. Polytrees can effectively impose the prior knowledge on the inclusion of different classes by capturing both same-level and across-level dependencies. A novel recursive mechanism based on two-pass message passing is developed to efficiently calculate closed form posteriors of graph nodes on polytrees. Furthermore, since an accurate and sufficiently large ground truth is not always available for training segmentation algorithms, a weakly supervised framework is developed to employ polytrees for multi-class segmentation that reduces the need for training with the aid of modeling the prior knowledge during segmentation. Generating a hierarchical graph for the superpixels in the image, labels of nodes are inferred through a novel efficient message-passing algorithm and the model parameters are optimized with Expectation Maximization (EM). Results of evaluation on the segmentation of simulated data and multiple publicly available fluorescence microscopy datasets indicate the outperformance of the proposed method compared to state-of-the-art. The proposed method has also been assessed in predicting the possible segmentation error and has been shown to outperform trees. This can pave the way to calculate uncertainty measures on the resulting segmentation and guide subsequent segmentation refinement, which can be useful in the development of an interactive segmentation framework

Pap smear test is a manual screening procedure used to detect cervical cancer and precancerous changes in an uterine cervix. However, this procedure is costly and it may result in inaccurate diagnoses due to human error like intra- and interobserver variability. Therefore, a computer-assisted screening system will be very bene cial to prevent cervical cancer if it increases the reliability of diagnoses. In this thesis, we propose a computer-assisted diagnosis system which helps cyto-technicians by sorting cells in a Pap smear slide according to their abnormality degree. There are three main components of such a system. Firstly, cells along with their nuclei are located using a segmentation procedure on an image taken using a microscope. Then, features describing these segmented cells are extracted. Finally, the cells are sorted according to their abnormality degree based on the extracted features. Di erent from the related studies that require images of a single cervical cell, we propose a non-parametric generic segmentation algorithm that can also handle images of overlapping cells. We use thresholding as the rst phase to extract background regions for obtaining remaining cell regions. The second phase consists of segmenting the cell regions by a non-parametric hierarchical segmentation algorithm that uses the spectral and shape information as well as the gradient information. The last phase aims to partition the cell region into true structures of each nucleus and the whole cytoplasm area by classifying the nal segments as nucleus or cytoplasm region. We evaluate our segmentation method both quantitatively and qualitatively using two data sets.By proposing an unsupervised screening system, we aim to approach the problem in a di erent way when compared to the related studies that concentrate on classi cation. In order to rank the cells in a Pap slide, we rst perform hierarchical clustering on 14 di erent cell features. The initial ordering of the cells is determined as the leaf ordering of the constructed hierarchical tree. Then, this initial ordering is improved by applying an optimal leaf ordering algorithm. The experiments with ground truth data show the e ectiveness of the proposed approach under di erent experimental settings.Kale, AslıM.S
