    Evolutionary robustness of differentiation in genetic regulatory networks

    We investigate the ability of artificial Genetic Regulatory Networks (GRNs) to evolve differentiation. The proposed GRN model supports non-linear interaction between regulating factors, thereby facilitating the realization of complex regulatory logics. As a proof of concept we evolve GRNs of this kind to follow different pathways, producing two kinds of periodic dynamics in response to minimal differences in external input. Furthermore we find that successive increases in environmental pressure for differentiation, allowing a lineage to adapt gradually, compared to an immediate requirement for a switch between behaviors, yields better results on average. Apart from better success there is also less variability in performance, the latter indicating an increase in evolutionary robustness

    Natural Selection, Adaptive Evolution and Diversity in Computational Ecosystems

    The central goal of this thesis is to provide additional criteria towards implementing open-ended evolution in an artificial system. Methods inspired by biological evolution are frequently applied to generate autonomous agents too complex to design by hand. Despite substantial progress in the area of evolutionary computation, additional efforts are needed to identify a coherent set of requirements for a system capable of exhibiting open-ended evolutionary dynamics. The thesis provides an extensive discussion of existing models and of the major considerations for designing a computational model of evolution by natural selection. Thus, the work in this thesis constitutes a further step towards determining the requirements for such a system and introduces a concrete implementation of an artificial evolution system to evaluate the developed suggestions. The proposed system improves upon existing models with respect to easy interpretability of agent behaviour, high structural freedom, and a low-level sensor and effector model to allow numerous long-term evolutionary gradients. In a series of experiments, the evolutionary dynamics of the system are examined against the set objectives and, where appropriate, compared with existing systems. Typical agent behaviours are introduced to convey a general overview of the system dynamics. These behaviours are related to properties of the respective agent populations and their evolved morphologies. It is shown that an intuitive classification of observed behaviours coincides with a more formal classification based on morphology. The evolutionary dynamics of the system are evaluated and shown to be unbounded according to the classification provided by Bedau and Packard’s measures of evolutionary activity. Further, it is analysed how observed behavioural complexity relates to the complexity of the agent-side mechanisms subserving these behaviours. It is shown that for the concrete definition of complexity applied, the average complexity continually increases for extended periods of evolutionary time. In combination, these two findings show how the observed behaviours are the result of an ongoing and lasting adaptive evolutionary process as opposed to being artifacts of the seeding process. Finally, the effect of variation in the system on the diversity of evolved behaviour is investigated. It is shown that coupling individual survival and reproductive success can restrict the available evolutionary trajectories in more than the trivial sense of removing another dimension, and conversely, decoupling individual survival from reproductive success can increase the number of evolutionary trajectories. The effect of different reproductive mechanisms is contrasted with that of variation in environmental conditions. The diversity of evolved strategies turns out to be sensitive to the reproductive mechanism while being remarkably robust to the variation of environmental conditions. These findings emphasize the importance of being explicit about the abstractions and assumptions underlying an artificial evolution system, particularly if the system is intended to model aspects of biological evolution

    Evolvability and rate of evolution in evolutionary computation

    Evolvability has emerged as a research topic in both natural and computational evolution. It is a notion put forward to investigate the fundamental mechanisms that enable a system to evolve. A number of hypotheses have been proposed in modern biological research based on the examination of various mechanisms in the biosphere for their contribution to evolvability. Therefore, it is intriguing to try to transfer new discoveries from Biology to and test them in Evolutionary Computation (EC) systems, so that computational models would be improved and a better understanding of general evolutional mechanisms is achieved. -- Rate of evolution comes in different flavors in natural and computational evolution. Specifically, we distinguish the rate of fitness progression from that of genetic substitutions. The former is a common concept in EC since the ability to explicitly quantify the fitness of an evolutionary individual is one of the most important differences between computational systems and natural systems. Within the biological research community, the definition of rate of evolution varies, depending on the objects being examined such as gene sequences, proteins, tissues, etc. For instance, molecular biologists tend to use the rate of genetic substitutions to quantify how fast evolution proceeds at the genetic level. This concept of rate of evolution focuses on the evolutionary dynamics underlying fitness development, due to the inability to mathematically define fitness in a natural system. In EC, the rate of genetic substitutions suggests an unconventional and potentially powerful method to measure the rate of evolution by accessing lower levels of evolutionary dynamics. -- Central to this thesis is our new definition of rate of evolution in EC. We transfer the method of measurement of the rate of genetic substitutions from molecular biology to EC. The implementation in a Genetic Programming (GP) system shows that such measurements can indeed be performed and reflect well how evolution proceeds. Below the level of fitness development it provides observables at the genetic level of a GP population during evolution. We apply this measurement method to investigate the effects of four major configuration parameters in EC, i.e., mutation rate, crossover rate, tournament selection size, and population size, and show that some insights can be gained into the effectiveness of these parameters with respect to evolution acceleration. Further, we observe that population size plays an important role in determining the rate of evolution. We formulate a new indicator based on this rate of evolution measurement to adjust population size dynamically during evolution. Such a strategy can stabilize the rate of genetic substitutions and effectively improve the performance of a GP system over fixed-size populations. This rate of evolution measure also provides an avenue to study evolvability, since it captures how the two sides of evolvability, i.e., variability and neutrality, interact and cooperate with each other during evolution. We show that evolvability can be better understood in the light of this interplay and how this can be used to generate adaptive phenotypic variation via harnessing random genetic variation. The rate of evolution measure and the adaptive population size scheme are further transferred to a Genetic Algorithm (GA) to solve a real world application problem - the wireless network planning problem. Computer simulation of such an application proves that the adaptive population size scheme is able to improve a GA's performance against conventional fixed population size algorithms

    The evolvability of gene regulatory networks for cortical arealisation

    Computational models of gene regulatory networks are used to explore the interactions of development and evolvability. Pattern formation in the neocortex is modelled using Boolean Networks, Artificial Neural Networks and a novel Artificial Gene Network. The computational similarities between real gene networks and these models are described. This raises potential applications for reverse-engineering pattern forming gene networks, illuminating their unknown structure through statistical analyses. The ability of these networks to evolve is investigated under various conditions. The structure of the genotype to phenotype map in these artificial cases is probed to attempt to answer the question of what it is about this developmental system which makes it so highly evolvable

    Using MapReduce Streaming for Distributed Life Simulation on the Cloud

    Distributed software simulations are indispensable in the study of large-scale life models but often require the use of technically complex lower-level distributed computing frameworks, such as MPI. We propose to overcome the complexity challenge by applying the emerging MapReduce (MR) model to distributed life simulations and by running such simulations on the cloud. Technically, we design optimized MR streaming algorithms for discrete and continuous versions of Conway’s life according to a general MR streaming pattern. We chose life because it is simple enough as a testbed for MR’s applicability to a-life simulations and general enough to make our results applicable to various lattice-based a-life models. We implement and empirically evaluate our algorithms’ performance on Amazon’s Elastic MR cloud. Our experiments demonstrate that a single MR optimization technique called strip partitioning can reduce the execution time of continuous life simulations by 64%. To the best of our knowledge, we are the first to propose and evaluate MR streaming algorithms for lattice-based simulations. Our algorithms can serve as prototypes in the development of novel MR simulation algorithms for large-scale lattice-based a-life models.https://digitalcommons.chapman.edu/scs_books/1014/thumbnail.jp

    A complex systems approach to education in Switzerland

    The insights gained from the study of complex systems in biological, social, and engineered systems enables us not only to observe and understand, but also to actively design systems which will be capable of successfully coping with complex and dynamically changing situations. The methods and mindset required for this approach have been applied to educational systems with their diverse levels of scale and complexity. Based on the general case made by Yaneer Bar-Yam, this paper applies the complex systems approach to the educational system in Switzerland. It confirms that the complex systems approach is valid. Indeed, many recommendations made for the general case have already been implemented in the Swiss education system. To address existing problems and difficulties, further steps are recommended. This paper contributes to the further establishment complex systems approach by shedding light on an area which concerns us all, which is a frequent topic of discussion and dispute among politicians and the public, where billions of dollars have been spent without achieving the desired results, and where it is difficult to directly derive consequences from actions taken. The analysis of the education system's different levels, their complexity and scale will clarify how such a dynamic system should be approached, and how it can be guided towards the desired performance

    Computing multi-scale organizations built through assembly

    The ability to generate and control assembling structures built over many orders of magnitude is an unsolved challenge of engineering and science. Many of the presumed transformational benefits of nanotechnology and robotics are based directly on this capability. There are still significant theoretical difficulties associated with building such systems, though technology is rapidly ensuring that the tools needed are becoming available in chemical, electronic, and robotic domains. In this thesis a simulated, general-purpose computational prototype is developed which is capable of unlimited assembly and controlled by external input, as well as an additional prototype which, in structures, can emulate any other computing device. These devices are entirely finite-state and distributed in operation. Because of these properties and the unique ability to form unlimited size structures of unlimited computational power, the prototypes represent a novel and useful blueprint on which to base scalable assembly in other domains. A new assembling model of Computational Organization and Regulation over Assembly Levels (CORAL) is also introduced, providing the necessary framework for this investigation. The strict constraints of the CORAL model allow only an assembling unit of a single type, distributed control, and ensure that units cannot be reprogrammed - all reprogramming is done via assembly. Multiple units are instead structured into aggregate computational devices using a procedural or developmental approach. Well-defined comparison of computational power between levels of organization is ensured by the structure of the model. By eliminating ambiguity, the CORAL model provides a pragmatic answer to open questions regarding a framework for hierarchical organization. Finally, a comparison between the designed prototypes and units evolved using evolutionary algorithms is presented as a platform for further research into novel scalable assembly. Evolved units are capable of recursive pairing ability under the control of a signal, a primitive form of unlimited assembly, and do so via symmetry-breaking operations at each step. Heuristic evidence for a required minimal threshold of complexity is provided by the results, and challenges and limitations of the approach are identified for future evolutionary studies
