Automatic segmentation of overlapping cervical smear cells based on local distinctive features and guided shape deformation
Automated segmentation of cells from cervical smears poses great challenge to biomedical image analysis because of the noisy and complex background, poor cytoplasmic contrast and the presence of fuzzy and overlapping cells. In this paper, we propose an automated segmentation method for the nucleus and cytoplasm in a cluster of cervical cells based on distinctive local features and guided sparse shape deformation. Our proposed approach is performed in two stages: segmentation of nuclei and cellular clusters, and segmentation of overlapping cytoplasm. In the rst stage, a set of local discriminative shape and appearance cues of image superpixels is incorporated and classi ed by the Support Vector Machine (SVM) to segment the image into nuclei, cellular clusters, and background. In the second stage, a robust shape deformation framework is proposed, based on Sparse Coding (SC) theory and guided by representative shape features, to construct the cytoplasmic shape of each overlapping cell. Then, the obtained shape is re ned by the Distance Regularized Level Set Evolution (DRLSE) model. We evaluated our approach using the ISBI 2014 challenge dataset, which has 135 synthetic cell images for a total of 810 cells. Our results show that our approach outperformed existing approaches in segmenting overlapping cells and obtaining accurate nuclear boundaries. Hierarchical Object Parsing from Structured Noisy Point Clouds
Object parsing and segmentation from point clouds are challenging tasks
because the relevant data is available only as thin structures along object
boundaries or other features, and is corrupted by large amounts of noise. To
handle this kind of data, flexible shape models are desired that can accurately
follow the object boundaries. Popular models such as Active Shape and Active
Appearance models lack the necessary flexibility for this task, while recent
approaches such as the Recursive Compositional Models make model
simplifications in order to obtain computational guarantees. This paper
investigates a hierarchical Bayesian model of shape and appearance in a
generative setting. The input data is explained by an object parsing layer,
which is a deformation of a hidden PCA shape model with Gaussian prior. The
paper also introduces a novel efficient inference algorithm that uses informed
data-driven proposals to initialize local searches for the hidden variables.
Applied to the problem of object parsing from structured point clouds such as
edge detection images, the proposed approach obtains state of the art parsing
errors on two standard datasets without using any intensity information.Comment: 13 pages, 16 figure
Estimation of vector fields in unconstrained and inequality constrained variational problems for segmentation and registration
Vector fields arise in many problems of computer vision, particularly in non-rigid registration. In this paper, we develop coupled partial differential equations (PDEs) to estimate vector fields that define the deformation between
objects, and the contour or surface that defines the segmentation of the objects as well.We also explore the utility of inequality constraints applied to variational problems in vision such as estimation of deformation fields in non-rigid registration and tracking. To solve inequality constrained vector
field estimation problems, we apply tools from the Kuhn-Tucker theorem in optimization theory. Our technique differs from recently popular joint segmentation and registration algorithms, particularly in its coupled set of PDEs derived from the same set of energy terms for registration and
segmentation. We present both the theory and results that demonstrate our approach
Adversarial Deformation Regularization for Training Image Registration Neural Networks
We describe an adversarial learning approach to constrain convolutional
neural network training for image registration, replacing heuristic smoothness
measures of displacement fields often used in these tasks. Using
minimally-invasive prostate cancer intervention as an example application, we
demonstrate the feasibility of utilizing biomechanical simulations to
regularize a weakly-supervised anatomical-label-driven registration network for
aligning pre-procedural magnetic resonance (MR) and 3D intra-procedural
transrectal ultrasound (TRUS) images. A discriminator network is optimized to
distinguish the registration-predicted displacement fields from the motion data
simulated by finite element analysis. During training, the registration network
simultaneously aims to maximize similarity between anatomical labels that
drives image alignment and to minimize an adversarial generator loss that
measures divergence between the predicted- and simulated deformation. The
end-to-end trained network enables efficient and fully-automated registration
that only requires an MR and TRUS image pair as input, without anatomical
labels or simulated data during inference. 108 pairs of labelled MR and TRUS
images from 76 prostate cancer patients and 71,500 nonlinear finite-element
simulations from 143 different patients were used for this study. We show that,
with only gland segmentation as training labels, the proposed method can help
predict physically plausible deformation without any other smoothness penalty.
Based on cross-validation experiments using 834 pairs of independent validation
landmarks, the proposed adversarial-regularized registration achieved a target
registration error of 6.3 mm that is significantly lower than those from

Nonparametric joint shape learning for customized shape modeling
We present a shape optimization approach to compute patient-specific models in customized prototyping applications. We design a coupled shape prior to model the transformation between a related pair of surfaces, using a nonparametric joint probability density estimation. The coupled shape prior forces with the help of application-specific data forces and smoothness forces drive a surface deformation
towards a desired output surface. We demonstrate the usefulness of the method for generating customized shape models in applications of hearing aid design and pre-operative to intra-operative anatomic surface estimation
