    Vision-based haptic feedback for remote micromanipulation in-SEM environment.

    International audienceThis paper presents an intuitive environment for remote micromanipulation composed of both haptic feedback and virtual reconstruction of the scene. To enable non expert users to perform complex teleoperated micromanipulation tasks it is of utmost importance to provide them with information about the 3D relative positions of the objects and the tools. Haptic feedback is an intuitive way to transmit such information. Since position sensors are not available at this scale, visual feedback is used to derive information about the scene. In this work, three different techniques are implemented, evaluated and compared to derive the object positions from scanning electron microscope images. The modified correlation matching with generated template algorithm is accurate and provides reliable detection of objects. To track the tool, a marker based approach is chosen since fast detection is required for stable haptic feedback. Information derived from these algorithms is used to propose an intuitive remote manipulation system, that enables users situated in geographically distant sites to benefit from specific equipments such as SEMs. Stability of the haptic feedback is ensured by the minimization of the delays, the computational efficiency of vision algorithms and the proper tuning of the haptic coupling. Virtual guides are proposed to avoid any involuntary collisions between the tool and the objects. This approach is validated by a teleoperation involving melamine microspheres with a diameter of less than 2 m between Paris, France and Oldenburg, Germany

    Motion prediction enables simulated MR-imaging of freely moving model organisms

    Magnetic resonance tomography typically applies the Fourier transform to k-space signals repeatedly acquired from a frequency encoded spatial region of interest, therefore requiring a stationary object during scanning. Any movement of the object results in phase errors in the recorded signal, leading to deformed images, phantoms, and artifacts, since the encoded information does not originate from the intended region of the object. However, if the type and magnitude of movement is known instantaneously, the scanner or the reconstruction algorithm could be adjusted to compensate for the movement, directly allowing high quality imaging with non-stationary objects. This would be an enormous boon to studies that tie cell metabolomics to spontaneous organism behaviour, eliminating the stress otherwise necessitated by restraining measures such as anesthesia or clamping. In the present theoretical study, we use a phantom of the animal model C. elegans to examine the feasibility to automatically predict its movement and position, and to evaluate the impact of movement prediction, within a sufficiently long time horizon, on image reconstruction. For this purpose, we use automated image processing to annotate body parts in freely moving C. elegans, and predict their path of movement. We further introduce an MRI simulation platform based on bright field videos of the moving worm, combined with a stack of high resolution transmission electron microscope (TEM) slice images as virtual high resolution phantoms. A phantom provides an indication of the spatial distribution of signal-generating nuclei on a particular imaging slice. We show that adjustment of the scanning to the predicted movements strongly reduces distortions in the resulting image, opening the door for implementation in a high-resolution NMR scanner.ISSN:1553-734XISSN:1553-735

    Integration of a visual tracking system into a four probe measuring system to evaluate the electrical sheet resistance of thin films

    En los últimos años, las películas delgadas han sido ampliamente estudiadas debido a la amplia gama de aplicaciones técnicas que presentan, algunas de las cuales están determinadas por sus propiedades eléctricas tales como la resistividad. Generalmente, algunas propiedades medidas en la macroescala no siguen siendo válidas cuando el material es reducido a la nanoescala. Varios estudios demuestran que la resistividad en películas delgadas depende del espesor de la muestra. Por lo tanto, en la investigación y producción de películas delgadas para nuevas aplicaciones, es necesario un sistema eficaz y preciso para medir y caracterizar sus propiedades eléctricas. Con el fin de superar las limitaciones en la medición de la resistividad en películas delgadas, el objetivo de esta tesis es la de implementar un sistema de medición de la resistividad flexible implementado utilizando el software LabVIEW y conformado por instrumentos de medición Keithley y una cámara digital tipo microscopio. Este sistema presenta dos características principales: 1. Un sistema de seguimiento automático de posición (visual tracking) para determinar la ubicación de las puntas de medición sobre la muestra. Este sistema reduce los errores ocasionados por el desalineamiento de las puntas, proporciona una apropiada interfaz gráfica y es el primer paso para la automatización del sistema de medición. 2. El sistema es capaz de medir la resistividad utilizando cuatro métodos distintos (Van der Pauw, Linear Van der Pauw, y el método de las cuatro puntas lineal y cuadrado). Esta característica proporciona la posibilidad de medir una gama más amplia tanto de materiales como de dimensiones de las muestras. El desempeño del sistema desarrollado se válido midiendo muestras estándar de aluminio y tungsteno de diferentes espesores (100, 300 and 600 nm). Las películas se depositaron sobre sustrato de silicio mediante sputtering. La resistividad de las películas se midió aplicando los diferentes cuatro métodos y se obtuvo un error estándar menor a 1%. Con el _n de validar la eficacia del sistema de seguimiento visual (visual tracking), se analizó la influencia, tanto del desalineamiento como de la distribución de las puntas en la medición de la resistividad. Los resultados fueron validados por comparación con datos experimentales de la literatura y modelos teóricos de películas delgadas (Fuchs-Sondheimer, Mayadas-Shatzke y combinación de ambos modelos). Los resultados están en correlación con los datos experimentales y los modelos teóricos. Además, se confirmó la dependencia de la resistividad con el espesor. Asimismo, se demostró que el incremento de la resistividad eléctrica podrá explicarse por las contribuciones de los mecanismos de dispersión en los limites de grano y en la superficie de la película delgada.Tesi

    3D SEM Surface Reconstruction: An Optimized, Adaptive, and Intelligent Approach

    Structural analysis of microscopic objects is a longstanding topic in several scientific disciplines, including biological, mechanical, and material sciences. The scanning electron microscope (SEM), as a promising imaging equipment has been around to determine the surface properties (e.g., compositions or geometries) of specimens by achieving increased magnification, contrast, and resolution greater than one nanometer. Whereas SEM micrographs still remain two-dimensional (2D), many research and educational questions truly require knowledge and information about their three-dimensional (3D) surface structures. Having 3D surfaces from SEM images would provide true anatomic shapes of micro samples which would allow for quantitative measurements and informative visualization of the systems being investigated. In this research project, we novel design and develop an optimized, adaptive, and intelligent multi-view approach named 3DSEM++ for 3D surface reconstruction of SEM images, making a 3D SEM dataset publicly and freely available to the research community. The work is expected to stimulate more interest and draw attention from the computer vision and multimedia communities to the fast-growing SEM application area

    Microscope Embedded Neurosurgical Training and Intraoperative System

    In the recent years, neurosurgery has been strongly influenced by new technologies. Computer Aided Surgery (CAS) offers several benefits for patients\u27 safety but fine techniques targeted to obtain minimally invasive and traumatic treatments are required, since intra-operative false movements can be devastating, resulting in patients deaths. The precision of the surgical gesture is related both to accuracy of the available technological instruments and surgeon\u27s experience. In this frame, medical training is particularly important. From a technological point of view, the use of Virtual Reality (VR) for surgeon training and Augmented Reality (AR) for intra-operative treatments offer the best results. In addition, traditional techniques for training in surgery include the use of animals, phantoms and cadavers. The main limitation of these approaches is that live tissue has different properties from dead tissue and that animal anatomy is significantly different from the human. From the medical point of view, Low-Grade Gliomas (LGGs) are intrinsic brain tumours that typically occur in younger adults. The objective of related treatment is to remove as much of the tumour as possible while minimizing damage to the healthy brain. Pathological tissue may closely resemble normal brain parenchyma when looked at through the neurosurgical microscope. The tactile appreciation of the different consistency of the tumour compared to normal brain requires considerable experience on the part of the neurosurgeon and it is a vital point. The first part of this PhD thesis presents a system for realistic simulation (visual and haptic) of the spatula palpation of the LGG. This is the first prototype of a training system using VR, haptics and a real microscope for neurosurgery. This architecture can be also adapted for intra-operative purposes. In this instance, a surgeon needs the basic setup for the Image Guided Therapy (IGT) interventions: microscope, monitors and navigated surgical instruments. The same virtual environment can be AR rendered onto the microscope optics. The objective is to enhance the surgeon\u27s ability for a better intra-operative orientation by giving him a three-dimensional view and other information necessary for a safe navigation inside the patient. The last considerations have served as motivation for the second part of this work which has been devoted to improving a prototype of an AR stereoscopic microscope for neurosurgical interventions, developed in our institute in a previous work. A completely new software has been developed in order to reuse the microscope hardware, enhancing both rendering performances and usability. Since both AR and VR share the same platform, the system can be referred to as Mixed Reality System for neurosurgery. All the components are open source or at least based on a GPL license

    Imaging African trypanosomes

    Trypanosoma brucei are extracellular kinetoplastid parasites transmitted by the blood-sucking tsetse fly. They are responsible for the fatal disease human African trypanosomiasis (HAT), also known as sleeping sickness. In late-stage infection, trypanosomes cross the blood–brain barrier (BBB) and invade the central nervous system (CNS) invariably leading to coma and death if untreated. There is no available vaccine and current late-stage HAT chemotherapy consists of either melarsoprol, which is highly toxic causing up to 8% of deaths, or nifurtimox–eflornithine combination therapy (NECT), which is costly and difficult to administer. There is therefore an urgent need to identify new late-stage HAT drug candidates. Here, we review how current imaging tools, ranging from fluorescent confocal microscopy of live immobilized cells in culture to whole-animal imaging, are providing insight into T. brucei biology, parasite-host interplay, trypanosome CNS invasion and disease progression. We also consider how imaging tools can be used for candidate drug screening purposes that could lead to new chemotherapies

    MEMS Technology for Biomedical Imaging Applications

    Biomedical imaging is the key technique and process to create informative images of the human body or other organic structures for clinical purposes or medical science. Micro-electro-mechanical systems (MEMS) technology has demonstrated enormous potential in biomedical imaging applications due to its outstanding advantages of, for instance, miniaturization, high speed, higher resolution, and convenience of batch fabrication. There are many advancements and breakthroughs developing in the academic community, and there are a few challenges raised accordingly upon the designs, structures, fabrication, integration, and applications of MEMS for all kinds of biomedical imaging. This Special Issue aims to collate and showcase research papers, short commutations, perspectives, and insightful review articles from esteemed colleagues that demonstrate: (1) original works on the topic of MEMS components or devices based on various kinds of mechanisms for biomedical imaging; and (2) new developments and potentials of applying MEMS technology of any kind in biomedical imaging. The objective of this special session is to provide insightful information regarding the technological advancements for the researchers in the community
