    Evaluating Performance of OpenMP Tasks in a Seismic Stencil Application

    Simulations based on stencil computations (widely used in geosciences) have been dominated by the MPI+OpenMP programming model paradigm. Little effort has been devoted to experimenting with task-based parallelism in this context. We address this by introducing OpenMP task parallelism into the kernel of an industrial seismic modeling code, Minimod. We observe that even for these highly regular stencil computations, taskified kernels are competitive with traditional OpenMP-augmented loops, and in some experiments tasks even outperform loop parallelism. This promising result sets the stage for more complex computational patterns. Simulations involve more than just the stencil calculation: a collection of kernels is often needed to accomplish the scientific objective (e.g., I/O, boundary conditions). These kernels can often be computed simultaneously; however, implementing this simultaneous computation with traditional programming models is not trivial. The presented approach will be extended to cover simultaneous execution of several kernels, where we expect to fully exploit the benefits of task-based programming

    Methodology for malleable applications on distributed memory systems

    A la portada logo BSC(English) The dominant programming approach for scientific and industrial computing on clusters is MPI+X. While there are a variety of approaches within the node, denoted by the ``X'', Message Passing interface (MPI) is the standard for programming multiple nodes with distributed memory. This thesis argues that the OmpSs-2 tasking model can be extended beyond the node to naturally support distributed memory, with three benefits: First, at small to medium scale the tasking model is a simpler and more productive alternative to MPI. It eliminates the need to distribute the data explicitly and convert all dependencies into explicit message passing. It also avoids the complexity of hybrid programming using MPI+X. Second, the ability to offload parts of the computation among the nodes enables the runtime to automatically balance the loads in a full-scale MPI+X program. This approach does not require a cost model, and it is able to transparently balance the computational loads across the whole program, on all its nodes. Third, because the runtime handles all low-level aspects of data distribution and communication, it can change the resource allocation dynamically, in a way that is transparent to the application. This thesis describes the design, development and evaluation of OmpSs-2@Cluster, a programming model and runtime system that extends the OmpSs-2 model to allow a virtually unmodified OmpSs-2 program to run across multiple distributed memory nodes. For well-balanced applications it provides similar performance to MPI+OpenMP on up to 16 nodes, and it improves performance by up to 2x for irregular and unbalanced applications like Cholesky factorization. This work also extended OmpSs-2@Cluster for interoperability with MPI and Barcelona Supercomputing Center (BSC)'s state-of-the-art Dynamic Load Balance (DLB) library in order to dynamically balance MPI+OmpSs-2 applications by transparently offloading tasks among nodes. This approach reduces the execution time of a microscale solid mechanics application by 46% on 64 nodes and on a synthetic benchmark, it is within 10% of perfect load balancing on up to 8 nodes. Finally, the runtime was extended to transparently support malleability for pure OmpSs-2@Cluster programs and interoperate with the Resources Management System (RMS). The only change to the application is to explicitly call an API function to control the addition or removal of nodes. In this regard we additionally provide the runtime with the ability to semi-transparently save and recover part of the application status to perform checkpoint and restart. Such a feature hides the complexity of data redistribution and parallel IO from the user while allowing the program to recover and continue previous executions. Our work is a starting point for future research on fault tolerance. In summary, OmpSs-2@Cluster expands the OmpSs-2 programming model to encompass distributed memory clusters. It allows an existing OmpSs-2 program, with few if any changes, to run across multiple nodes. OmpSs-2@Cluster supports transparent multi-node dynamic load balancing for MPI+OmpSs-2 programs, and enables semi-transparent malleability for OmpSs-2@Cluster programs. The runtime system has a high level of stability and performance, and it opens several avenues for future work.(Español) El modelo de programación dominante para clusters tanto en ciencia como industria es actualmente MPI+X. A pesar de que hay alguna variedad de alternativas para programar dentro de un nodo (indicado por la "X"), el estandar para programar múltiples nodos con memoria distribuida sigue siendo Message Passing Interface (MPI). Esta tesis propone la extensión del modelo de programación basado en tareas OmpSs-2 para su funcionamiento en sistemas de memoria distribuida, destacando 3 beneficios principales: En primer lugar; a pequeña y mediana escala, un modelo basado en tareas es más simple y productivo que MPI y elimina la necesidad de distribuir los datos explícitamente y convertir todas las dependencias en mensajes. Además, evita la complejidad de la programacion híbrida MPI+X. En segundo lugar; la capacidad de enviar partes del cálculo entre los nodos permite a la librería balancear la carga de trabajo en programas MPI+X a gran escala. Este enfoque no necesita un modelo de coste y permite equilibrar cargas transversalmente en todo el programa y todos los nodos. En tercer lugar; teniendo en cuenta que es la librería quien maneja todos los aspectos relacionados con distribución y transferencia de datos, es posible la modificación dinámica y transparente de los recursos que utiliza la aplicación. Esta tesis describe el diseño, desarrollo y evaluación de OmpSs-2@Cluster; un modelo de programación y librería que extiende OmpSs-2 permitiendo la ejecución de programas OmpSs-2 existentes en múltiples nodos sin prácticamente necesidad de modificarlos. Para aplicaciones balanceadas, este modelo proporciona un rendimiento similar a MPI+OpenMP hasta 16 nodos y duplica el rendimiento en aplicaciones irregulares o desbalanceadas como la factorización de Cholesky. Este trabajo incluye la extensión de OmpSs-2@Cluster para interactuar con MPI y la librería de balanceo de carga Dynamic Load Balancing (DLB) desarrollada en el Barcelona Supercomputing Center (BSC). De este modo es posible equilibrar aplicaciones MPI+OmpSs-2 mediante la transferencia transparente de tareas entre nodos. Este enfoque reduce el tiempo de ejecución de una aplicación de mecánica de sólidos a micro-escala en un 46% en 64 nodos; en algunos experimentos hasta 8 nodos se pudo equilibrar perfectamente la carga con una diferencia inferior al 10% del equilibrio perfecto. Finalmente, se implementó otra extensión de la librería para realizar operaciones de maleabilidad en programas OmpSs-2@Cluster e interactuar con el Sistema de Manejo de Recursos (RMS). El único cambio requerido en la aplicación es la llamada explicita a una función de la interfaz que controla la adición o eliminación de nodos. Además, se agregó la funcionalidad de guardar y recuperar parte del estado de la aplicación de forma semitransparente con el objetivo de realizar operaciones de salva-reinicio. Dicha funcionalidad oculta al usuario la complejidad de la redistribución de datos y las operaciones de lectura-escritura en paralelo, mientras permite al programa recuperar y continuar ejecuciones previas. Este es un punto de partida para futuras investigaciones en tolerancia a fallos. En resumen, OmpSs-2@Cluster amplía el modelo de programación de OmpSs-2 para abarcar sistemas de memoria distribuida. El modelo permite la ejecución de programas OmpSs-2 en múltiples nodos prácticamente sin necesidad de modificarlos. OmpSs-2@Cluster permite además el balanceo dinámico de carga en aplicaciones híbridas MPI+OmpSs-2 ejecutadas en varios nodos y es capaz de realizar maleabilidad semi-transparente en programas OmpSs-2@Cluster puros.     HPC-enabling technologies for high-fidelity combustion simulations

    With the increase in computational power in the last decade and the forthcoming Exascale supercomputers, a new horizon in computational modelling and simulation is envisioned in combustion science. Considering the multiscale and multiphysics characteristics of turbulent reacting flows, combustion simulations are considered as one of the most computationally demanding applications running on cutting-edge supercomputers. Exascale computing opens new frontiers for the simulation of combustion systems as more realistic conditions can be achieved with high-fidelity methods. However, an efficient use of these computing architectures requires methodologies that can exploit all levels of parallelism. The efficient utilization of the next generation of supercomputers needs to be considered from a global perspective, that is, involving physical modelling and numerical methods with methodologies based on High-Performance Computing (HPC) and hardware architectures. This review introduces recent developments in numerical methods for large-eddy simulations (LES) and direct-numerical simulations (DNS) to simulate combustion systems, with focus on the computational performance and algorithmic capabilities. Due to the broad scope, a first section is devoted to describe the fundamentals of turbulent combustion, which is followed by a general description of state-of-the-art computational strategies for solving these problems. These applications require advanced HPC approaches to exploit modern supercomputers, which is addressed in the third section. The increasing complexity of new computing architectures, with tightly coupled CPUs and GPUs, as well as high levels of parallelism, requires new parallel models and algorithms exposing the required level of concurrency. Advances in terms of dynamic load balancing, vectorization, GPU acceleration and mesh adaptation have permitted to achieve highly-efficient combustion simulations with data-driven methods in HPC environments. Therefore, dedicated sections covering the use of high-order methods for reacting flows, integration of detailed chemistry and two-phase flows are addressed.     Software engineering to sustain a high-performance computing scientific application: QMCPACK

    We provide an overview of the software engineering efforts and their impact in QMCPACK, a production-level ab-initio Quantum Monte Carlo open-source code targeting high-performance computing (HPC) systems. Aspects included are: (i) strategic expansion of continuous integration (CI) targeting CPUs, using GitHub Actions runners, and NVIDIA and AMD GPUs in pre-exascale systems, using self-hosted hardware; (ii) incremental reduction of memory leaks using sanitizers, (iii) incorporation of Docker containers for CI and reproducibility, and (iv) refactoring efforts to improve maintainability, testing coverage, and memory lifetime management. We quantify the value of these improvements by providing metrics to illustrate the shift towards a predictive, rather than reactive, sustainable maintenance approach.     Design of robust scheduling methodologies for high performance computing

    Scientific applications are often large, complex, computationally-intensive, and irregular. Loops are often an abundant source of parallelism in scientific applications. Due to the ever-increasing computational needs of scientific applications, high performance computing (HPC) systems have become larger and more complex, offering increased parallelism at multiple hardware levels. Load imbalance, caused by irregular computational load per task and unpredictable computing system characteristics (system variability), often degrades the performance of applications. Besides, perturbations, such as reduced computing power, network latency availability, or failures, can severely impact the performance of the applications. System variability and perturbations are only expected to increase in future extreme-scale computing systems. Extrapolating the current failure rate to Exascale would result in a failure every 20 minutes. Such failure rate and perturbations would render the computing systems unusable. This doctoral thesis improves the performance of computationally-intensive scientific applications on HPC systems via robust load balancing. Robust scheduling ensures and maintains improved load balanced execution under unpredictable application and system characteristics. A number of dynamic loop self-scheduling (DLS) techniques have been introduced and successfully used in scientific applications between the 1980s and 2000s. These DLS techniques are not fault-tolerant as they were originally introduced. In this thesis, we identify three major research questions to achieve robust scheduling (1) How to ensure that the DLS techniques employed in scientific applications today adhere to their original design goals and specifications? (2) How to select a DLS technique that will achieve improved performance under perturbations? (3) How to tolerate perturbations during execution and maintain a load balanced execution on HPC systems? To answer the first question, we reproduced the original experiments that introduced the DLS techniques to verify their present implementation. Simulation is used to reproduce experiments on systems from the past. Realistic simulation induces a similar analysis and conclusions to the analysis of the native results. To this end, we devised an approach for bridging the native and simulative executions of parallel applications on HPC systems. This simulation approach is used to reproduce scheduling experiments on past and present systems to verify the implementation of DLS techniques. Given the multiple levels of parallelism offered by the present HPC systems, we analyzed the load imbalance in scientific applications, from computer vision, astrophysics, and mathematical kernels, at both thread and process levels. This analysis revealed a significant interplay between thread level and process level load balancing. We found that dynamic load balancing at the thread level propagates to the process level and vice versa. However, the best application performance is only achieved by two-level dynamic load balancing. Next, we examined the performance of applications under perturbations. We found that the most robust DLS technique does not deliver the best performance under various perturbations. The most efficient DLS technique changes by changing the application, the system, or perturbations during execution. This signifies the algorithm selection problem in the DLS. We leveraged realistic simulations to address the algorithm selection problem of scheduling under perturbations via a simulation assisted approach (SimAS), which answers the second question. SimAS dynamically selects DLS techniques that improve the performance depending on the application, system, and perturbations during the execution. To answer the third question, we introduced a robust dynamic load balancing (rDLB) approach for the robust self-scheduling of scientific applications under failures (question 3). rDLB proactively reschedules already allocated tasks and requires no detection of perturbations. rDLB tolerates up to P −1 processor failures (P is the number of processors allocated to the application) and boosts the flexibility of applications against nonfatal perturbations, such as reduced availability of resources. This thesis is the first to provide insights into the interplay between thread and process level dynamic load balancing in scientific applications. Verified DLS techniques, SimAS, and rDLB are integrated into an MPI-based dynamic load balancing library (DLS4LB), which supports thirteen DLS techniques, for robust dynamic load balancing of scientific applications on HPC systems. Using the methods devised in this thesis, we improved the performance of scientific applications by up to 21% via two-level dynamic load balancing. Under perturbations, we enhanced their performance by a factor of 7 and their flexibility by a factor of 30. This thesis opens up the horizons into understanding the interplay of load balancing between various levels of software parallelism and lays the ground for robust multilevel scheduling for the upcoming Exascale HPC systems and beyond

    In an era where we can not afford to checkpoint frequently, replication is a generic way forward to construct numerical simulations that can continue to run even if hardware parts fail. Yet, replication often is not employed on larger scales, as naïvely mirroring a computation once effectively halves the machine size, and as keeping replicated simulations consistent with each other is not trivial. We demonstrate for the ExaHyPE engine—a task-based solver for hyperbolic equation systems—that it is possible to realise resiliency without major code changes on the user side, while we introduce a novel algorithmic idea where replication reduces the time-to-solution. The redundant CPU cycles are not burned “for nothing”. Our work employs a weakly consistent data model where replicas run independently yet inform each other through heartbeat messages whether they are still up and running. Our key performance idea is to let the tasks of the replicated simulations share some of their outcomes, while we shuffle the actual task execution order per replica. This way, replicated ranks can skip some local computations and automatically start to synchronise with each other. Our experiments with a production-level seismic wave-equation solver provide evidence that this novel concept has the potential to make replication affordable for large-scale simulations in high-performance computing

    Adaptive structured parallelism

    Algorithmic skeletons abstract commonly-used patterns of parallel computation, communication, and interaction. Parallel programs are expressed by interweaving parameterised skeletons analogously to the way in which structured sequential programs are developed, using well-defined constructs. Skeletons provide top-down design composition and control inheritance throughout the program structure. Based on the algorithmic skeleton concept, structured parallelism provides a high-level parallel programming technique which allows the conceptual description of parallel programs whilst fostering platform independence and algorithm abstraction. By decoupling the algorithm specification from machine-dependent structural considerations, structured parallelism allows programmers to code programs regardless of how the computation and communications will be executed in the system platform.Meanwhile, large non-dedicated multiprocessing systems have long posed a challenge to known distributed systems programming techniques as a result of the inherent heterogeneity and dynamism of their resources. Scant research has been devoted to the use of structural information provided by skeletons in adaptively improving program performance, based on resource utilisation. This thesis presents a methodology to improve skeletal parallel programming in heterogeneous distributed systems by introducing adaptivity through resource awareness. As we hypothesise that a skeletal program should be able to adapt to the dynamic resource conditions over time using its structural forecasting information, we have developed ASPara: Adaptive Structured Parallelism. ASPara is a generic methodology to incorporate structural information at compilation into a parallel program, which will help it to adapt at execution

    The ReaxFF reactive force-field : development, applications and future directions

    The reactive force-field (ReaxFF) interatomic potential is a powerful computational tool for exploring, developing and optimizing material properties. Methods based on the principles of quantum mechanics (QM), while offering valuable theoretical guidance at the electronic level, are often too computationally intense for simulations that consider the full dynamic evolution of a system. Alternatively, empirical interatomic potentials that are based on classical principles require significantly fewer computational resources, which enables simulations to better describe dynamic processes over longer timeframes and on larger scales. Such methods, however, typically require a predefined connectivity between atoms, precluding simulations that involve reactive events. The ReaxFF method was developed to help bridge this gap. Approaching the gap from the classical side, ReaxFF casts the empirical interatomic potential within a bond-order formalism, thus implicitly describing chemical bonding without expensive QM calculations.
