    Revisão taxonómica do género Calendula L. (Asteraceae - Calenduleae) na Península Ibérica e Marrocos

    The genus Calendula L. (Asteraceae - Calenduleae) includes, depending on the author, 10 to 25 species, distributed mainly in the Mediterranean basin. The taxonomy of this genus is considered to be extremely difficult, due to a great morphological variability, doubtfull relevance of some of the characters used to distinguish its species (e.g. the life form: annual or perennial; the habit: erect or diffuse, shape of the leaves, indumentum, relative size of the capitula and colour of disc or ray florets, achene morphology), but also due to the hybridization and polyploidization. Despite the numerous studies that have been published, no agreement on the classification and characters used to discriminate between taxa has been reached. A taxonomic study of the genus Calendula was conducted for the Iberian Peninsula and Morocco, aiming at (1) access the morphological variability between and within taxa, (2) confirm the chromosome numbers, (3) increase the nuclear DNA content estimations, (4) re-evaluate taxa delimitations and circumscription, and (5) reassess, and redefine, the descriptions and characters useful to distinguish taxa. In order to achieve a satisfying taxonomic core, extensive fieldwork, detailed morphometric analysis, chorological, karyological and genome size studies were conducted. For the Iberian Peninsula, four species were recognized, including nine subspecies (between these two new subspecies were described). For Morocco, including some taxa from Algeria and Tunisia 13 species were recognized (two new species and a nomenclatural change), including 15 subspecies (among these eight new subspecies were described). To corroborate the results obtained and to evaluate the evolutionary relationships among taxa, phylogenetic studies using molecular methods, such as ITS, microsatellites or other molecular markers, should be used.O género Calendula L. A taxonomia deste género é considerada extremamente difícil, devido à grande variabilidade morfológica, discutivel relevância de alguns dos caracteres utilizados para distinguir suas espécies (por exemplo, a forma de vida: anual ou perene, o hábito: erecto ou difuso, a forma das folhas, o indumento, o tamanho e a cor dos capítulos e a morfologia dos aquénios), mas também devido à hibridização e poliploidização. Apesar dos inúmeros estudos que foram publicados, não foi alcançado um acordo sobre a classificação e os caracteres utilizados para discriminar as suas espécies. Um estudo taxonómico do género Calendula foi realizado para a Península Ibérica e Marrocos, com o objectivo de (1) verificar a variabilidade morfológica, (2) confirmar o número de cromossomas, (3) aumentar as estimativas de conteúdo em ADN, (4) reavaliar a delimitação e a circunscrição dos taxa, e (5) reavaliar e redefinir as descrições e caracteres úteis para os distinguir. Para alcançar uma robustês taxonómica satisfatória, foram realizados extensos trabalhos de campo, análise morfométrica detalhada, abordagens corológicas, cariológicas e quanto ao conteúdo em ADN. Para a Península Ibérica, quatro espécies foram reconhecidas, incluindo nove subespécies (entre essas duas novas subespécies foram descritas). Para Marrocos, incluindo alguns taxa da Argelia e Tunisia, foram reconhecidas 13 espécies (duas novas e uma mudança nomenclatural), incluindo 15 subespécies (entre essas oito novas subespécies foram descritas).     Exploring the Training Factors that Influence the Role of Teaching Assistants to Teach to Students With SEND in a Mainstream Classroom in England

    With the implementation of inclusive education having become increasingly valued over the years, the training of Teaching Assistants (TAs) is now more important than ever, given that they work alongside pupils with special educational needs and disabilities (hereinafter SEND) in mainstream education classrooms. The current study explored the training factors that influence the role of TAs when it comes to teaching SEND students in mainstream classrooms in England during their one-year training period. This work aimed to increase understanding of how the training of TAs is seen to influence the development of their personal knowledge and professional skills. The study has significance for our comprehension of the connection between the TAs’ training and the quality of education in the classroom. In addition, this work investigated whether there existed a correlation between the teaching experience of TAs and their background information, such as their gender, age, grade level taught, years of teaching experience, and qualification level. A critical realist theoretical approach was adopted for this two-phased study, which involved the mixing of adaptive and grounded theories respectively. The multi-method project featured 13 case studies, each of which involved a trainee TA, his/her college tutor, and the classroom teacher who was supervising the trainee TA. The analysis was based on using semi-structured interviews, various questionnaires, and non-participant observation methods for each of these case studies during the TA’s one-year training period. The primary analysis of the research was completed by comparing the various kinds of data collected from the participants in the first and second data collection stages of each case. Further analysis involved cross-case analysis using a grounded theory approach, which made it possible to draw conclusions and put forth several core propositions. Compared with previous research, the findings of the current study reveal many implications for the training and deployment conditions of TAs, while they also challenge the prevailing approaches in many aspects, in addition to offering more diversified, enriched, and comprehensive explanations of the critical pedagogical issues

    Klarnetin staccato tekniğini güçlendirme aşamaları eser çalışmalarıyla uygulanmıştır. Staccato geçişlerini hızlandıracak ritim ve nüans çalışmalarına yer verilmiştir. Çalışmanın en önemli amacı sadece staccato çalışması değil parmak-dilin eş zamanlı uyumunun hassasiyeti üzerinde de durulmasıdır. Staccato çalışmalarını daha verimli hale getirmek için eser çalışmasının içinde etüt çalışmasına da yer verilmiştir. Çalışmaların üzerinde titizlikle durulması staccato çalışmasının ilham verici etkisi ile müzikal kimliğe yeni bir boyut kazandırmıştır. Sekiz özgün eser çalışmasının her aşaması anlatılmıştır. Her aşamanın bir sonraki performans ve tekniği güçlendirmesi esas alınmıştır. Bu çalışmada staccato tekniğinin hangi alanlarda kullanıldığı, nasıl sonuçlar elde edildiği bilgisine yer verilmiştir. Notaların parmak ve dil uyumu ile nasıl şekilleneceği ve nasıl bir çalışma disiplini içinde gerçekleşeceği planlanmıştır. Kamış-nota-diyafram-parmak-dil-nüans ve disiplin kavramlarının staccato tekniğinde ayrılmaz bir bütün olduğu saptanmıştır. Araştırmada literatür taraması yapılarak staccato ile ilgili çalışmalar taranmıştır. Tarama sonucunda klarnet tekniğin de kullanılan staccato eser çalışmasının az olduğu tespit edilmiştir. Metot taramasında da etüt çalışmasının daha çok olduğu saptanmıştır. Böylelikle klarnetin staccato tekniğini hızlandırma ve güçlendirme çalışmaları sunulmuştur. Staccato etüt çalışmaları yapılırken, araya eser çalışmasının girmesi beyni rahatlattığı ve istekliliği daha arttırdığı gözlemlenmiştir. Staccato çalışmasını yaparken doğru bir kamış seçimi üzerinde de durulmuştur. Staccato tekniğini doğru çalışmak için doğru bir kamışın dil hızını arttırdığı saptanmıştır. Doğru bir kamış seçimi kamıştan rahat ses çıkmasına bağlıdır. Kamış, dil atma gücünü vermiyorsa daha doğru bir kamış seçiminin yapılması gerekliliği vurgulanmıştır. Staccato çalışmalarında baştan sona bir eseri yorumlamak zor olabilir. Bu açıdan çalışma, verilen müzikal nüanslara uymanın, dil atış performansını rahatlattığını ortaya koymuştur. Gelecek nesillere edinilen bilgi ve birikimlerin aktarılması ve geliştirici olması teşvik edilmiştir. Çıkacak eserlerin nasıl çözüleceği, staccato tekniğinin nasıl üstesinden gelinebileceği anlatılmıştır. Staccato tekniğinin daha kısa sürede çözüme kavuşturulması amaç edinilmiştir. Parmakların yerlerini öğrettiğimiz kadar belleğimize de çalışmaların kaydedilmesi önemlidir. Gösterilen azmin ve sabrın sonucu olarak ortaya çıkan yapıt başarıyı daha da yukarı seviyelere çıkaracaktır

    On the speaker discriminatory power asymmetry regarding acoustic-phonetic parameters and the impact of speaking style

    This study aimed to assess what we refer to as the speaker discriminatory power asymmetry and its forensic implications in comparisons performed in different speaking styles: spontaneous dialogues vs. interviews. We also addressed the impact of data sampling on the speaker's discriminatory performance concerning different acoustic-phonetic estimates. The participants were 20 male speakers, Brazilian Portuguese speakers from the same dialectal area. The speech material consisted of spontaneous telephone conversations between familiar individuals, and interviews conducted between each individual participant and the researcher. Nine acoustic-phonetic parameters were chosen for the comparisons, spanning from temporal and melodic to spectral acoustic-phonetic estimates. Ultimately, an analysis based on the combination of different parameters was also conducted. Two speaker discriminatory metrics were examined: Cost Log-likelihood-ratio (Cllr) and Equal Error Rate (EER) values. A general speaker discriminatory trend was suggested when assessing the parameters individually. Parameters pertaining to the temporal acoustic-phonetic class depicted the weakest performance in terms of speaker contrasting power as evidenced by the relatively higher Cllr and EER values. Moreover, from the set of acoustic parameters assessed, spectral parameters, mainly high formant frequencies, i.e., F3 and F4, were the best performing in terms of speaker discrimination, depicting the lowest EER and Cllr scores. The results appear to suggest a speaker discriminatory power asymmetry concerning parameters from different acoustic-phonetic classes, in which temporal parameters tended to present a lower discriminatory power. The speaking style mismatch also seemed to considerably impact the speaker comparison task, by undermining the overall discriminatory performance. A statistical model based on the combination of different acoustic-phonetic estimates was found to perform best in this case. Finally, data sampling has proven to be of crucial relevance for the reliability of discriminatory power assessment

    Educating Sub-Saharan Africa:Assessing Mobile Application Use in a Higher Learning Engineering Programme

    In the institution where I teach, insufficient laboratory equipment for engineering education pushed students to learn via mobile phones or devices. Using mobile technologies to learn and practice is not the issue, but the more important question lies in finding out where and how they use mobile tools for learning. Through the lens of Kearney et al.’s (2012) pedagogical model, using authenticity, personalisation, and collaboration as constructs, this case study adopts a mixed-method approach to investigate the mobile learning activities of students and find out their experiences of what works and what does not work. Four questions are borne out of the over-arching research question, ‘How do students studying at a University in Nigeria perceive mobile learning in electrical and electronic engineering education?’ The first three questions are answered from qualitative, interview data analysed using thematic analysis. The fourth question investigates their collaborations on two mobile social networks using social network and message analysis. The study found how students’ mobile learning relates to the real-world practice of engineering and explained ways of adapting and overcoming the mobile tools’ limitations, and the nature of the collaborations that the students adopted, naturally, when they learn in mobile social networks. It found that mobile engineering learning can be possibly located in an offline mobile zone. It also demonstrates that investigating the effectiveness of mobile learning in the mobile social environment is possible by examining users’ interactions. The study shows how mobile learning personalisation that leads to impactful engineering learning can be achieved. The study shows how to manage most interface and technical challenges associated with mobile engineering learning and provides a new guide for educators on where and how mobile learning can be harnessed. And it revealed how engineering education can be successfully implemented through mobile tools

    Optimizing transcriptomics to study the evolutionary effect of FOXP2

    The field of genomics was established with the sequencing of the human genome, a pivotal achievement that has allowed us to address various questions in biology from a unique perspective. One question in particular, that of the evolution of human speech, has gripped philosophers, evolutionary biologists, and now genomicists. However, little is known of the genetic basis that allowed humans to evolve the ability to speak. Of the few genes implicated in human speech, one of the most studied is FOXP2, which encodes for the transcription factor Forkhead box protein P2 (FOXP2). FOXP2 is essential for proper speech development and two mutations in the human lineage are believed to have contributed to the evolution of human speech. To address the effect of FOXP2 and investigate its evolutionary contribution to human speech, one can utilize the power of genomics, more specifically gene expression analysis via ribonucleic acid sequencing (RNA-seq). To this end, I first contributed in developing mcSCRB-seq, a highly sensitive, powerful, and efficient single cell RNA-seq (scRNA-seq) protocol. Previously having emerged as a central method for studying cellular heterogeneity and identifying cellular processes, scRNA-seq was a powerful genomic tool but lacked the sensitivity and cost-efficiency of more established protocols. By systematically evaluating each step of the process, I helped find that the addition of polyethylene glycol increased sensitivity by enhancing the cDNA synthesis reaction. This, along with other optimizations resulted in developing a sensitive and flexible protocol that is cost-efficient and ideal in many research settings. A primary motivation driving the extensive optimizations surrounding single cell transcriptomics has been the generation of cellular atlases, which aim to identify and characterize all of the cells in an organism. As such efforts are carried out in a variety of research groups using a number of different RNA-seq protocols, I contributed in an effort to benchmark and standardize scRNA-seq methods. This not only identified methods which may be ideal for the purpose of cell atlas creation, but also highlighted optimizations that could be integrated into existing protocols. Using mcSCRB-seq as a foundation as well as the findings from the scRNA-seq benchmarking, I helped develop prime-seq, a sensitive, robust, and most importantly, affordable bulk RNA-seq protocol. Bulk RNA-seq was frequently overlooked during the efforts to optimize and establish single-cell techniques, even though the method is still extensively used in analyzing gene expression. Introducing early barcoding and reducing library generation costs kept prime-seq cost-efficient, but basing it off of single-cell methods ensured that it would be a sensitive and powerful technique. I helped verify this by benchmarking it against TruSeq generated data and then helped test the robustness by generating prime-seq libraries from over seventeen species. These optimizations resulted in a final protocol that is well suited for investigating gene expression in comprehensive and high-throughput studies. Finally, I utilized prime-seq in order to develop a comprehensive gene expression atlas to study the function of FOXP2 and its role in speech evolution. I used previously generated mouse models: a knockout model containing one non-functional Foxp2 allele and a humanized model, which has a variant Foxp2 allele with two human-specific mutations. To study the effect globally across the mouse, I helped harvest eighteen tissues which were previously identified to express FOXP2. By then comparing the mouse models to wild-type mice, I helped highlight the importance of FOXP2 within lung development and the importance of the human variant allele in the brain. Both mcSCRB-seq and prime-seq have already been used and published in numerous studies to address a variety of biological and biomedical questions. Additionally, my work on FOXP2 not only provides a thorough expression atlas, but also provides a detailed and cost-efficient plan for undertaking a similar study on other genes of interest. Lastly, the studies on FOXP2 done within this work, lay the foundation for future studies investigating the role of FOXP2 in modulating learning behavior, and thereby affecting human speech

    A productive response to legacy system petrification

    Requirements change. The requirements of a legacy information system change, often in unanticipated ways, and at a more rapid pace than the rate at which the information system itself can be evolved to support them. The capabilities of a legacy system progressively fall further and further behind their evolving requirements, in a degrading process termed petrification. As systems petrify, they deliver diminishing business value, hamper business effectiveness, and drain organisational resources. To address legacy systems, the first challenge is to understand how to shed their resistance to tracking requirements change. The second challenge is to ensure that a newly adaptable system never again petrifies into a change resistant legacy system. This thesis addresses both challenges. The approach outlined herein is underpinned by an agile migration process - termed Productive Migration - that homes in upon the specific causes of petrification within each particular legacy system and provides guidance upon how to address them. That guidance comes in part from a personalised catalogue of petrifying patterns, which capture recurring themes underlying petrification. These steer us to the problems actually present in a given legacy system, and lead us to suitable antidote productive patterns via which we can deal with those problems one by one. To prevent newly adaptable systems from again degrading into legacy systems, we appeal to a follow-on process, termed Productive Evolution, which embraces and keeps pace with change rather than resisting and falling behind it. Productive Evolution teaches us to be vigilant against signs of system petrification and helps us to nip them in the bud. The aim is to nurture systems that remain supportive of the business, that are adaptable in step with ongoing requirements change, and that continue to retain their value as significant business assets

    Modélisation et comparaison de la structure de gènes

    La bio-informatique est un domaine de recherche multi-disciplinaire, à la croisée de différents domaines : biologie, médecine, mathématiques, statistiques, chimie, physique et informatique. Elle a pour but de concevoir et d’appliquer des modèles et outils statistiques et computationnels visant l’avancement des connaissances en biologie et dans les sciences connexes. Dans ce contexte, la compréhension du fonctionnement et de l’évolution des gènes fait l’objet de nombreuses études en bio-informatique. Ces études sont majoritairement fondées sur la comparaison des gènes et en particulier sur l’alignement de séquences génomiques. Cependant, dans leurs calculs d’alignement de séquences génomiques, les méthodes existantes se basent uniquement sur la similarité des séquences et ne tiennent pas compte de la structure des gènes. L’alignement prenant en compte la structure des séquences offre l’opportunité d’en améliorer la précision ainsi que les résultats des méthodes développées à partir de ces alignements. C’est dans cette hypothèse que s’inscrit l’objectif de cette thèse de doctorat : proposer des modèles tenant compte de la structure des gènes lors de l’alignement des séquences de familles de gènes. Ainsi, par cette thèse, nous avons contribué à accroître les connaissances scientifiques en développant des modèles d’alignement de séquences biologiques intégrant des informations sur la structure de codage et d’épissage des séquences. Nous avons proposé un algorithme et une nouvelle fonction du score pour l’alignement de séquences codantes d’ADN (CDS) en tenant compte de la longueur des décalages du cadre de traduction. Nous avons aussi proposé un algorithme pour aligner des paires de séquences d’une famille de gènes en considérant leurs structures d’épissage. Nous avons également développé un algorithme pour assembler des alignements épissés par paire en alignements multiples de séquences. Enfin, nous avons développé un outil pour la visualisation d’alignements épissés multiples de famille de gènes. Dans cette thèse, nous avons souligné l’importance et démontré l’utilité de tenir compte de la structure des séquences en entrée lors du calcul de leur alignement

    Biologically-inspired Neural Networks for Shape and Color Representation

    The goal of human-level performance in artificial vision systems is yet to be achieved. With this goal, a reasonable choice is to simulate this biological system with computational models that mimic its visual processing. A complication with this approach is that the human brain, and similarly its visual system, are not fully understood. On the bright side, with remarkable findings in the field of visual neuroscience, many questions about visual processing in the primate brain have been answered in the past few decades. Nonetheless, a lag in incorporating these new discoveries into biologically-inspired systems is evident. The present work introduces novel biologically-inspired models that employ new findings of shape and color processing into analytically-defined neural networks. In contrast to most current methods that attempt to learn all aspects of behavior from data, here we propose to bootstrap such learning by building upon existing knowledge rather than learning from scratch. Put simply, the processing networks are defined analytically using current neural understanding and learned where such knowledge is not available. This is thus a hybrid strategy that hopefully combines the best of both worlds. Experiments on the artificial neurons in the proposed networks demonstrate that these neurons mimic the studied behavior of biological cells, suggesting a path forward for incorporating analytically-defined artificial neural networks into computer vision systems
