    Fouille de données par extraction de motifs graduels : contextualisation et enrichissement

    This thesis's works belongs to the framework of knowledge extraction and data mining applied to numerical or fuzzy data in order to extract linguistic summaries in the form of gradual itemsets: the latter express correlation between attribute values of the form « the more the temperature increases, the more the pressure increases ». Our goal is to contextualize and enrich these gradual itemsets by proposing different types of additional information so as to increase their quality and provide a better interpretation. We propose four types of new itemsets: first of all, reinforced gradual itemsets, in the case of fuzzy data, perform a contextualization by integrating additional attributes linguistically introduced by the expression « all the more ». They can be illustrated by the example « the more the temperature decreases, the more the volume of air decreases, all the more its density increases ». Reinforcement is interpreted as increased validity of the gradual itemset. In addition, we study the extension of the concept of reinforcement to association rules, discussing their possible interpretations and showing their limited contribution. We then propose to process the contradictory itemsets that arise for example in the case of simultaneous extraction of « the more the temperature increases, the more the humidity increases » and « the more the temperature increases, the less the humidity decreases ». To manage these contradictions, we define a constrained variant of the gradual itemset support, which, in particular, does not only depend on the considered itemset, but also on its potential contradictors. We also propose two extraction methods: the first one consists in filtering, after all itemsets have been generated, and the second one integrates the filtering process within the generation step. We introduce characterized gradual itemsets, defined by adding a clause linguistically introduced by the expression « especially if » that can be illustrated by a sentence such as « the more the temperature decreases, the more the humidity decreases, especially if the temperature varies in [0, 10] °C »: the additional clause precise value ranges on which the validity of the itemset is increased. We formalize the quality of this enrichment as a trade-off between two constraints imposed to identified interval, namely a high validity and a high size, as well as an extension taking into account the data density. We propose a method to automatically extract characterized gradual based on appropriate mathematical morphology tools and the definition of an appropriate filter and transcription.Les travaux de cette thèse s'inscrivent dans le cadre de l'extraction de connaissances et de la fouille de données appliquée à des bases de données numériques ou floues afin d'extraire des résumés linguistiques sous la forme de motifs graduels exprimant des corrélations de co-variations des valeurs des attributs, de la forme « plus la température augmente, plus la pression augmente ». Notre objectif est de les contextualiser et de les enrichir en proposant différents types de compléments d'information afin d'augmenter leur qualité et leur apporter une meilleure interprétation. Nous proposons quatre formes de nouveaux motifs : nous avons tout d'abord étudié les motifs dits « renforcés », qui effectuent, dans le cas de données floues, une contextualisation par intégration d'attributs complémentaires, ajoutant des clauses introduites linguistiquement par l'expression « d'autant plus que ». Ils peuvent être illustrés par l'exemple « plus la température diminue, plus le volume de l'air diminue, d'autant plus que sa densité augmente ». Ce renforcement est interprété comme validité accrue des motifs graduels. Nous nous sommes également intéressées à la transposition de la notion de renforcement aux règles d'association classiques en discutant de leurs interprétations possibles et nous montrons leur apport limité. Nous proposons ensuite de traiter le problème des motifs graduels contradictoires rencontré par exemple lors de l'extraction simultanée des deux motifs « plus la température augmente, plus l'humidité augmente » et « plus la température augmente, plus l'humidité diminue ». Pour gérer ces contradictions, nous proposons une définition contrainte du support d'un motif graduel, qui, en particulier, ne dépend pas uniquement du motif considéré, mais aussi de ses contradicteurs potentiels. Nous proposons également deux méthodes d'extraction, respectivement basées sur un filtrage a posteriori et sur l'intégration de la contrainte du nouveau support dans le processus de génération. Nous introduisons également les motifs graduels caractérisés, définis par l'ajout d'une clause linguistiquement introduite par l'expression « surtout si » comme par exemple « plus la température diminue, plus l'humidité diminue, surtout si la température varie dans [0, 10] °C » : la clause additionnelle précise des plages de valeurs sur lesquelles la validité des motifs est accrue. Nous formalisons la qualité de cet enrichissement comme un compromis entre deux contraintes imposées à l'intervalle identifié, portant sur sa taille et sa validité, ainsi qu'une extension tenant compte de la densité des données.Nous proposons une méthode d'extraction automatique basée sur des outils de morphologie mathématique et la définition d'un filtre approprié et transcription

    Adaptive Learning and Mining for Data Streams and Frequent Patterns

    Aquesta tesi està dedicada al disseny d'algorismes de mineria de dades per fluxos de dades que evolucionen en el temps i per l'extracció d'arbres freqüents tancats. Primer ens ocupem de cadascuna d'aquestes tasques per separat i, a continuació, ens ocupem d'elles conjuntament, desenvolupant mètodes de classificació de fluxos de dades que contenen elements que són arbres. En el model de flux de dades, les dades arriben a gran velocitat, i els algorismes que els han de processar tenen limitacions estrictes de temps i espai. En la primera part d'aquesta tesi proposem i mostrem un marc per desenvolupar algorismes que aprenen de forma adaptativa dels fluxos de dades que canvien en el temps. Els nostres mètodes es basen en l'ús de mòduls detectors de canvi i estimadors en els llocs correctes. Proposem ADWIN, un algorisme de finestra lliscant adaptativa, per la detecció de canvi i manteniment d'estadístiques actualitzades, i proposem utilitzar-lo com a caixa negra substituint els comptadors en algorismes inicialment no dissenyats per a dades que varien en el temps. Com ADWIN té garanties teòriques de funcionament, això obre la possibilitat d'ampliar aquestes garanties als algorismes d'aprenentatge i de mineria de dades que l'usin. Provem la nostre metodologia amb diversos mètodes d'aprenentatge com el Naïve Bayes, partició, arbres de decisió i conjunt de classificadors. Construïm un marc experimental per fer mineria amb fluxos de dades que varien en el temps, basat en el programari MOA, similar al programari WEKA, de manera que sigui fàcil pels investigadors de realitzar-hi proves experimentals. Els arbres són grafs acíclics connectats i són estudiats com vincles en molts casos. En la segona part d'aquesta tesi, descrivim un estudi formal dels arbres des del punt de vista de mineria de dades basada en tancats. A més, presentem algorismes eficients per fer tests de subarbres i per fer mineria d'arbres freqüents tancats ordenats i no ordenats. S'inclou una anàlisi de l'extracció de regles d'associació de confiança plena dels conjunts d'arbres tancats, on hem trobat un fenomen interessant: les regles que la seva contrapart proposicional és no trivial, són sempre certes en els arbres a causa de la seva peculiar combinatòria. I finalment, usant aquests resultats en fluxos de dades evolutius i la mineria d'arbres tancats freqüents, hem presentat algorismes d'alt rendiment per fer mineria d'arbres freqüents tancats de manera adaptativa en fluxos de dades que evolucionen en el temps. Introduïm una metodologia general per identificar patrons tancats en un flux de dades, utilitzant la Teoria de Reticles de Galois. Usant aquesta metodologia, desenvolupem un algorisme incremental, un basat en finestra lliscant, i finalment un que troba arbres freqüents tancats de manera adaptativa en fluxos de dades. Finalment usem aquests mètodes per a desenvolupar mètodes de classificació per a fluxos de dades d'arbres.This thesis is devoted to the design of data mining algorithms for evolving data streams and for the extraction of closed frequent trees. First, we deal with each of these tasks separately, and then we deal with them together, developing classification methods for data streams containing items that are trees. In the data stream model, data arrive at high speed, and the algorithms that must process them have very strict constraints of space and time. In the first part of this thesis we propose and illustrate a framework for developing algorithms that can adaptively learn from data streams that change over time. Our methods are based on using change detectors and estimator modules at the right places. We propose an adaptive sliding window algorithm ADWIN for detecting change and keeping updated statistics from a data stream, and use it as a black-box in place or counters or accumulators in algorithms initially not designed for drifting data. Since ADWIN has rigorous performance guarantees, this opens the possibility of extending such guarantees to learning and mining algorithms. We test our methodology with several learning methods as Naïve Bayes, clustering, decision trees and ensemble methods. We build an experimental framework for data stream mining with concept drift, based on the MOA framework, similar to WEKA, so that it will be easy for researchers to run experimental data stream benchmarks. Trees are connected acyclic graphs and they are studied as link-based structures in many cases. In the second part of this thesis, we describe a rather formal study of trees from the point of view of closure-based mining. Moreover, we present efficient algorithms for subtree testing and for mining ordered and unordered frequent closed trees. We include an analysis of the extraction of association rules of full confidence out of the closed sets of trees, and we have found there an interesting phenomenon: rules whose propositional counterpart is nontrivial are, however, always implicitly true in trees due to the peculiar combinatorics of the structures. And finally, using these results on evolving data streams mining and closed frequent tree mining, we present high performance algorithms for mining closed unlabeled rooted trees adaptively from data streams that change over time. We introduce a general methodology to identify closed patterns in a data stream, using Galois Lattice Theory. Using this methodology, we then develop an incremental one, a sliding-window based one, and finally one that mines closed trees adaptively from data streams.     A study of novice programmer performance and programming pedagogy.

    Identifying and mitigating the difficulties experienced by novice programmers is an active area of research that has embraced a number of research areas. The aim of this research was to perform a holistic study into the causes of poor performance in novice programmers and to develop teaching approaches to mitigate them. A grounded action methodology was adopted to enable the primary concepts of programming cognitive psychology and their relationships to be established, in a systematic and formal manner. To further investigate novice programmer behaviour, two sub-studies were conducted into programming performance and ability. The first sub-study was a novel application of the FP-Tree algorithm to determine if novice programmers demonstrated predictable patterns of behaviour. This was the first study to data mine programming behavioural characteristics rather than the learner’s background information such as age and gender. Using the algorithm, patterns of behaviour were generated and associated with the students’ ability. No patterns of behaviour were identified and it was not possible to predict student results using this method. This suggests that novice programmers demonstrate no set patterns of programming behaviour that can be used determine their ability, although problem solving was found to be an important characteristic. Therefore, there was no evidence that performance could be improved by adopting pedagogies to promote simple changes in programming behaviour beyond the provision of specific problem solving instruction. A second sub-study was conducted using Raven’s Matrices which determined that cognitive psychology, specifically working memory, played an important role in novice programmer ability. The implication was that programming pedagogies must take into consideration the cognitive psychology of programming and the cognitive load imposed on learners. Abstracted Construct Instruction was developed based on these findings and forms a new pedagogy for teaching programming that promotes the recall of abstract patterns while reducing the cognitive demands associated with developing code. Cognitive load is determined by the student’s ability to ignore irrelevant surface features of the written problem and to cross-reference between the problem domain and their mental program model. The former is dealt with by producing tersely written exercises to eliminate distractors, while for the latter the teaching of problem solving should be delayed until the student’s program model is formed. While this does delay the development of problem solving skills, the problem solving abilities of students taught using this pedagogy were found to be comparable with students taught using a more traditional approach. Furthermore, monitoring students’ understanding of these patterns enabled micromanagement of the learning process, and hence explanations were provided for novice behaviour such as difficulties using arrays, inert knowledge and “code thrashing”. For teaching more complex problem solving, scaffolding of practice was investigated through a program framework that could be developed in stages by the students. However, personalising the level of scaffolding required was complicated and found to be difficult to achieve in practice. In both cases, these new teaching approaches evolved as part of a grounded theory study and a clear progression of teaching practice was demonstrated with appropriate evaluation at each stage in accordance with action researc

    Pharmacovigilance Decision Support : The value of Disproportionality Analysis Signal Detection Methods, the development and testing of Covariability Techniques, and the importance of Ontology

    The cost of adverse drug reactions to society in the form of deaths, chronic illness, foetal malformation, and many other effects is quite significant. For example, in the United States of America, adverse reactions to prescribed drugs is around the fourth leading cause of death. The reporting of adverse drug reactions is spontaneous and voluntary in Australia. Many methods that have been used for the analysis of adverse drug reaction data, mostly using a statistical approach as a basis for clinical analysis in drug safety surveillance decision support. This thesis examines new approaches that may be used in the analysis of drug safety data. These methods differ significantly from the statistical methods in that they utilize co variability methods of association to define drug-reaction relationships. Co variability algorithms were developed in collaboration with Musa Mammadov to discover drugs associated with adverse reactions and possible drug-drug interactions. This method uses the system organ class (SOC) classification in the Australian Adverse Drug Reaction Advisory Committee (ADRAC) data to stratify reactions. The text categorization algorithm BoosTexter was found to work with the same drug safety data and its performance and modus operandi was compared to our algorithms. These alternative methods were compared to a standard disproportionality analysis methods for signal detection in drug safety data including the Bayesean mulit-item gamma Poisson shrinker (MGPS), which was found to have a problem with similar reaction terms in a report and innocent by-stander drugs. A classification of drug terms was made using the anatomical-therapeutic-chemical classification (ATC) codes. This reduced the number of drug variables from 5081 drug terms to 14 main drug classes. The ATC classification is structured into a hierarchy of five levels. Exploitation of the ATC hierarchy allows the drug safety data to be stratified in such a way as to make them accessible to powerful existing tools. A data mining method that uses association rules, which groups them on the basis of content, was used as a basis for applying the ATC and SOC ontologies to ADRAC data. This allows different views of these associations (even very rare ones).
