    Parallel Implementation of Lossy Data Compression for Temporal Data Sets

    Many scientific data sets contain temporal dimensions. These are the data storing information at the same spatial location but different time stamps. Some of the biggest temporal datasets are produced by parallel computing applications such as simulations of climate change and fluid dynamics. Temporal datasets can be very large and cost a huge amount of time to transfer among storage locations. Using data compression techniques, files can be transferred faster and save storage space. NUMARCK is a lossy data compression algorithm for temporal data sets that can learn emerging distributions of element-wise change ratios along the temporal dimension and encodes them into an index table to be concisely represented. This paper presents a parallel implementation of NUMARCK. Evaluated with six data sets obtained from climate and astrophysics simulations, parallel NUMARCK achieved scalable speedups of up to 8788 when running 12800 MPI processes on a parallel computer. We also compare the compression ratios against two lossy data compression algorithms, ISABELA and ZFP.     Efficient Algorithms for Large-Scale Image Analysis

    This work develops highly efficient algorithms for analyzing large images. Applications include object-based change detection and screening. The algorithms are 10-100 times as fast as existing software, sometimes even outperforming FGPA/GPU hardware, because they are designed to suit the computer architecture. This thesis describes the implementation details and the underlying algorithm engineering methodology, so that both may also be applied to other applications

    Efficient Storage of Genomic Sequences in High Performance Computing Systems

    ABSTRACT: In this dissertation, we address the challenges of genomic data storage in high performance computing systems. In particular, we focus on developing a referential compression approach for Next Generation Sequence data stored in FASTQ format files. The amount of genomic data available for researchers to process has increased exponentially, bringing enormous challenges for its efficient storage and transmission. General-purpose compressors can only offer limited performance for genomic data, thus the need for specialized compression solutions. Two trends have emerged as alternatives to harness the particular properties of genomic data: non-referential and referential compression. Non-referential compressors offer higher compression rations than general purpose compressors, but still below of what a referential compressor could theoretically achieve. However, the effectiveness of referential compression depends on selecting a good reference and on having enough computing resources available. This thesis presents one of the first referential compressors for FASTQ files. We first present a comprehensive analytical and experimental evaluation of the most relevant tools for genomic raw data compression, which led us to identify the main needs and opportunities in this field. As a consequence, we propose a novel compression workflow that aims at improving the usability of referential compressors. Subsequently, we discuss the implementation and performance evaluation for the core of the proposed workflow: a referential compressor for reads in FASTQ format that combines local read-to-reference alignments with a specialized binary-encoding strategy. The compression algorithm, named UdeACompress, achieved very competitive compression ratios when compared to the best compressors in the current state of the art, while showing reasonable execution times and memory use. In particular, UdeACompress outperformed all competitors when compressing long reads, typical of the newest sequencing technologies. Finally, we study the main aspects of the data-level parallelism in the Intel AVX-512 architecture, in order to develop a parallel version of the UdeACompress algorithms to reduce the runtime.     The Family of MapReduce and Large Scale Data Processing Systems

    In the last two decades, the continuous increase of computational power has produced an overwhelming flow of data which has called for a paradigm shift in the computing architecture and large scale data processing mechanisms. MapReduce is a simple and powerful programming model that enables easy development of scalable parallel applications to process vast amounts of data on large clusters of commodity machines. It isolates the application from the details of running a distributed program such as issues on data distribution, scheduling and fault tolerance. However, the original implementation of the MapReduce framework had some limitations that have been tackled by many research efforts in several followup works after its introduction. This article provides a comprehensive survey for a family of approaches and mechanisms of large scale data processing mechanisms that have been implemented based on the original idea of the MapReduce framework and are currently gaining a lot of momentum in both research and industrial communities. We also cover a set of introduced systems that have been implemented to provide declarative programming interfaces on top of the MapReduce framework. In addition, we review several large scale data processing systems that resemble some of the ideas of the MapReduce framework for different purposes and application scenarios.     Improved Encoding for Compressed Textures

    For the past few decades, graphics hardware has supported mapping a two dimensional image, or texture, onto a three dimensional surface to add detail during rendering. The complexity of modern applications using interactive graphics hardware have created an explosion of the amount of data needed to represent these images. In order to alleviate the amount of memory required to store and transmit textures, graphics hardware manufacturers have introduced hardware decompression units into the texturing pipeline. Textures may now be stored as compressed in memory and decoded at run-time in order to access the pixel data. In order to encode images to be used with these hardware features, many compression algorithms are run offline as a preprocessing step, often times the most time-consuming step in the asset preparation pipeline. This research presents several techniques to quickly serve compressed texture data. With the goal of interactive compression rates while maintaining compression quality, three algorithms are presented in the class of endpoint compression formats. The first uses intensity dilation to estimate compression parameters for low-frequency signal-modulated compressed textures and offers up to a 3X improvement in compression speed. The second, FasTC, shows that by estimating the final compression parameters, partition-based formats can choose an approximate partitioning and offer orders of magnitude faster encoding speed. The third, SegTC, shows additional improvement over selecting a partitioning by using a global segmentation to find the boundaries between image features. This segmentation offers an additional 2X improvement over FasTC while maintaining similar compressed quality. Also presented is a case study in using texture compression to benefit two dimensional concave path rendering. Compressing pixel coverage textures used for compositing yields both an increase in rendering speed and a decrease in storage overhead. Additionally an algorithm is presented that uses a single layer of indirection to adaptively select the block size compressed for each texture, giving a 2X increase in compression ratio for textures of mixed detail. Finally, a texture storage representation that is decoded at runtime on the GPU is presented. The decoded texture is still compressed for graphics hardware but uses 2X fewer bytes for storage and network bandwidth.Doctor of Philosoph

    The Art of Data Science

    To flourish in the new data-intensive environment of 21st century science, we need to evolve new skills. These can be expressed in terms of the systemized framework that formed the basis of mediaeval education - the trivium (logic, grammar, and rhetoric) and quadrivium (arithmetic, geometry, music, and astronomy). However, rather than focusing on number, data is the new keystone. We need to understand what rules it obeys, how it is symbolized and communicated and what its relationship to physical space and time is. In this paper, we will review this understanding in terms of the technologies and processes that it requires.     Hardware compression techniques are typically simplifications of software compression methods. They must, however, comply with area, power and latency constraints. This study unveils the challenges of adopting compression in memory design. The goal of this analysis is not to summarize proposals, but to put in evidence the solutions they employ to handle those challenges. An in-depth description of the main characteristics of multiple methods is provided, as well as criteria that can be used as a basis for the assessment of such schemes.Typically, these schemes are not very efficient, and those that do compress well decompress slowly. This work explores their granularity to redefine their perspectives and improve their efficiency, through a concept called Region-Chunk compression. Its goal is to achieve low (good) compression ratio and fast decompression latency. The key observation is that by further sub-dividing the chunks of data being compressed one can reduce data duplication. This concept can be applied to several previously proposed compressors, resulting in a reduction of their average compressed size. In particular, a single-cycle-decompression compressor is boosted to reach a compressibility level competitive to state-of-the-art proposals.Finally, to increase the probability of successfully co-allocating compressed lines, Pairwise Space Sharing (PSS) is proposed. PSS can be applied orthogonally to compaction methods at no extra latency penalty, and with a cost-effective metadata overhead. The proposed system (Region-Chunk+PSS) further enhances the normalized average cache capacity by 2.7% (geometric mean), while featuring short decompression latency.Les techniques de compression matérielle sont généralement des simplifications des méthodes de compression logicielle. Elles doivent, toutefois, se conformer aux contraintes de surface, de puissance et de latence. Cette étude dévoile les défis de l’adoption de la compression dans la conception de la mémoire. Le but de l’analyse n’est pas de résumer les propositions, mais de mettre en évidence les solutions qu’ils emploient pour relever ces défis. Une description détaillée des principales caractéristiques de plusieurs méthodes est fournie, ainsi que des critères qui peuvent être utilisés comme base pour l’évaluation de ces systèmes.Généralement, ces schémas ne sont pas très efficaces, et les schémas qui compressent bien décompressent lentement. Ce travail explore leur granularité pour redéfinir leurs perspectives et améliorer leur efficacité, à travers un concept appelé compression Region-Chunk. Son objectif est d’obtenir un haut (bon) taux de compression et une latence de décompression rapide. L’observation clé est qu’en subdivisant davantage les blocs de données compressés, on peut réduire la duplication des données.     dissertationIn the past few years, we have seen a tremendous increase in digital data being generated. By 2011, storage vendors had shipped 905 PB of purpose-built backup appliances. By 2013, the number of objects stored in Amazon S3 had reached 2 trillion. Facebook had stored 20 PB of photos by 2010. All of these require an efficient storage solution. To improve space efficiency, compression and deduplication are being widely used. Compression works by identifying repeated strings and replacing them with more compact encodings while deduplication partitions data into fixed-size or variable-size chunks and removes duplicate blocks. While we have seen great improvements in space efficiency from these two approaches, there are still some limitations. First, traditional compressors are limited in their ability to detect redundancy across a large range since they search for redundant data in a fine-grain level (string level). For deduplication, metadata embedded in an input file changes more frequently, and this introduces more unnecessary unique chunks, leading to poor deduplication. Cloud storage systems suffer from unpredictable and inefficient performance because of interference among different types of workloads. This dissertation proposes techniques to improve the effectiveness of traditional compressors and deduplication in improving space efficiency, and a new IO scheduling algorithm to improve performance predictability and efficiency for cloud storage systems. The common idea is to utilize similarity. To improve the effectiveness of compression and deduplication, similarity in content is used to transform an input file into a compression- or deduplication-friendly format. We propose Migratory Compression, a generic data transformation that identifies similar data in a coarse-grain level (block level) and then groups similar blocks together. It can be used as a preprocessing stage for any traditional compressor. We find metadata have a huge impact in reducing the benefit of deduplication. To isolate the impact from metadata, we propose to separate metadata from data. Three approaches are presented for use cases with different constrains. For the commonly used tar format, we propose Migratory Tar: a data transformation and also a new tar format that deduplicates better. We also present a case study where we use deduplication to reduce storage consumption for storing disk images, while at the same time achieving high performance in image deployment. Finally, we apply the same principle of utilizing similarity in IO scheduling to prevent interference between random and sequential workloads, leading to efficient, consistent, and predictable performance for sequential workloads and a high disk utilization

    A Data-driven, High-performance and Intelligent CyberInfrastructure to Advance Spatial Sciences

    abstract: In the field of Geographic Information Science (GIScience), we have witnessed the unprecedented data deluge brought about by the rapid advancement of high-resolution data observing technologies. For example, with the advancement of Earth Observation (EO) technologies, a massive amount of EO data including remote sensing data and other sensor observation data about earthquake, climate, ocean, hydrology, volcano, glacier, etc., are being collected on a daily basis by a wide range of organizations. In addition to the observation data, human-generated data including microblogs, photos, consumption records, evaluations, unstructured webpages and other Volunteered Geographical Information (VGI) are incessantly generated and shared on the Internet. Meanwhile, the emerging cyberinfrastructure rapidly increases our capacity for handling such massive data with regard to data collection and management, data integration and interoperability, data transmission and visualization, high-performance computing, etc. Cyberinfrastructure (CI) consists of computing systems, data storage systems, advanced instruments and data repositories, visualization environments, and people, all linked together by software and high-performance networks to improve research productivity and enable breakthroughs that are not otherwise possible. The Geospatial CI (GCI, or CyberGIS), as the synthesis of CI and GIScience has inherent advantages in enabling computationally intensive spatial analysis and modeling (SAM) and collaborative geospatial problem solving and decision making. This dissertation is dedicated to addressing several critical issues and improving the performance of existing methodologies and systems in the field of CyberGIS. My dissertation will include three parts: The first part is focused on developing methodologies to help public researchers find appropriate open geo-spatial datasets from millions of records provided by thousands of organizations scattered around the world efficiently and effectively. Machine learning and semantic search methods will be utilized in this research. The second part develops an interoperable and replicable geoprocessing service by synthesizing the high-performance computing (HPC) environment, the core spatial statistic/analysis algorithms from the widely adopted open source python package – Python Spatial Analysis Library (PySAL), and rich datasets acquired from the first research. The third part is dedicated to studying optimization strategies for feature data transmission and visualization. This study is intended for solving the performance issue in large feature data transmission through the Internet and visualization on the client (browser) side.     Approachable Error Bounded Lossy Compression

    Compression is commonly used in HPC applications to move and store data. Traditional lossless compression, however, does not provide adequate compression of floating point data often found in scientific codes. Recently, researchers and scientists have turned to lossy compression techniques that approximate the original data rather than reproduce it in order to achieve desired levels of compression. Typical lossy compressors do not bound the errors introduced into the data, leading to the development of error bounded lossy compressors (EBLC). These tools provide the desired levels of compression as mathematical guarantees on the errors introduced. However, the current state of EBLC leaves much to be desired. The existing EBLC all have different interfaces requiring codes to be changed to adopt new techniques; EBLC have many more configuration options than their predecessors, making them more difficult to use; and EBLC typically bound quantities like point wise errors rather than higher level metrics such as spectra, p-values, or test statistics that scientists typically use. My dissertation aims to provide a uniform interface to compression and to develop tools to allow application scientists to understand and apply EBLC. This dissertation proposal presents three groups of work: LibPressio, a standard interface for compression and analysis; FRaZ/LibPressio-Opt frameworks for the automated configuration of compressors using LibPressio; and work on tools for analyzing errors in particular domains
