Techniques of design optimisation for algorithms implemented in software
The overarching objective of this thesis was to develop tools for parallelising, optimising,
and implementing algorithms on parallel architectures, in particular General Purpose
Graphics Processors (GPGPUs). Two projects were chosen from different application areas
in which GPGPUs are used: a defence application involving image compression, and a
modelling application in bioinformatics (computational immunology). Each project had its
own specific objectives, as well as supporting the overall research goal.
The defence / image compression project was carried out in collaboration with the Jet
Propulsion Laboratories. The specific questions were: to what extent an algorithm designed
for bit-serial for the lossless compression of hyperspectral images on-board unmanned
vehicles (UAVs) in hardware could be parallelised, whether GPGPUs could be used to
implement that algorithm, and whether a software implementation with or without GPGPU
acceleration could match the throughput of a dedicated hardware (FPGA) implementation.
The dependencies within the algorithm were analysed, and the algorithm parallelised. The
algorithm was implemented in software for GPGPU, and optimised. During the optimisation
process, profiling revealed less than optimal device utilisation, but no further optimisations
resulted in an improvement in speed. The design had hit a local-maximum of performance.
Analysis of the arithmetic intensity and data-flow exposed flaws in the standard optimisation
metric of kernel occupancy used for GPU optimisation. Redesigning the implementation
with revised criteria (fused kernels, lower occupancy, and greater data locality) led to a new
implementation with 10x higher throughput. GPGPUs were shown to be viable for on-board
implementation of the CCSDS lossless hyperspectral image compression algorithm,
exceeding the performance of the hardware reference implementation, and providing
sufficient throughput for the next generation of image sensor as well.
The second project was carried out in collaboration with biologists at the University of
Arizona and involved modelling a complex biological system – VDJ recombination involved
in the formation of T-cell receptors (TCRs). Generation of immune receptors (T cell receptor
and antibodies) by VDJ recombination is an enormously complex process, which can
theoretically synthesize greater than 1018 variants. Originally thought to be a random
process, the underlying mechanisms clearly have a non-random nature that preferentially
creates a small subset of immune receptors in many individuals. Understanding this bias is a
longstanding problem in the field of immunology. Modelling the process of VDJ
recombination to determine the number of ways each immune receptor can be synthesized,
previously thought to be untenable, is a key first step in determining how this special
population is made. The computational tools developed in this thesis have allowed
immunologists for the first time to comprehensively test and invalidate a longstanding theory
(convergent recombination) for how this special population is created, while generating the
data needed to develop novel hypothesis
High-performance time-series quantitative retrieval from satellite images on a GPU cluster
The quality and accuracy of remote sensing instruments continue to increase, allowing geoscientists to perform various quantitative retrieval applications to observe the geophysical variables of land, atmosphere, ocean, etc. The explosive growth of time-series remote sensing (RS) data over large-scales poses great challenges on managing, processing, and interpreting RS ‘‘Big Data.’’ To explore these time-series RS data efficiently, in this paper, we design and implement a high-performance framework to address the time-consuming time-series quantitative retrieval issue on a graphics processing unit cluster, taking the aerosol optical depth (AOD) retrieval from satellite images as a study case. The presented framework exploits the multilevel parallelism for time-series quantitative RS retrieval to promote efficiency. At the coarse-grained level of parallelism, the AOD time-series retrieval is represented as multidirected acyclic graph workflows and scheduled based on a list-based heuristic algorithm, heterogeneous earliest finish time, taking the idle slot and priorities of retrieval jobs into account. At the fine-grained level, the parallel strategies for the major remote sensing image processing algorithms divided into three categories, i.e., the point or pixel-based operations, the local operations, and the global or irregular operations have been summarized. The parallel framework was implemented with message passing interface and compute unified device architecture, and experimental results with the AOD retrieval case verify the effectiveness of the presented framework.N/
Spectral-spatial classification of n-dimensional images in real-time based on segmentation and mathematical morphology on GPUs
The objective of this thesis is to develop efficient schemes for spectral-spatial n-dimensional image
classification. By efficient schemes, we mean schemes that produce good classification results in
terms of accuracy, as well as schemes that can be executed in real-time on low-cost computing
infrastructures, such as the Graphics Processing Units (GPUs) shipped in personal computers. The
n-dimensional images include images with two and three dimensions, such as images coming from
the medical domain, and also images ranging from ten to hundreds of dimensions, such as the multiand
hyperspectral images acquired in remote sensing.
In image analysis, classification is a regularly used method for information retrieval in areas such as
medical diagnosis, surveillance, manufacturing and remote sensing, among others. In addition, as
the hyperspectral images have been widely available in recent years owing to the reduction in the
size and cost of the sensors, the number of applications at lab scale, such as food quality control, art
forgery detection, disease diagnosis and forensics has also increased. Although there are many
spectral-spatial classification schemes, most are computationally inefficient in terms of execution
time. In addition, the need for efficient computation on low-cost computing infrastructures is
increasing in line with the incorporation of technology into everyday applications.
In this thesis we have proposed two spectral-spatial classification schemes: one based on
segmentation and other based on wavelets and mathematical morphology. These schemes were
designed with the aim of producing good classification results and they perform better than other
schemes found in the literature based on segmentation and mathematical morphology in terms of
accuracy. Additionally, it was necessary to develop techniques and strategies for efficient GPU
computing, for example, a block–asynchronous strategy, resulting in an efficient implementation on
GPU of the aforementioned spectral-spatial classification schemes. The optimal GPU parameters
were analyzed and different data partitioning and thread block arrangements were studied to exploit
the GPU resources. The results show that the GPU is an adequate computing platform for on-board
processing of hyperspectral information
Remote Sensing Data Compression
A huge amount of data is acquired nowadays by different remote sensing systems installed on satellites, aircrafts, and UAV. The acquired data then have to be transferred to image processing centres, stored and/or delivered to customers. In restricted scenarios, data compression is strongly desired or necessary. A wide diversity of coding methods can be used, depending on the requirements and their priority. In addition, the types and properties of images differ a lot, thus, practical implementation aspects have to be taken into account. The Special Issue paper collection taken as basis of this book touches on all of the aforementioned items to some degree, giving the reader an opportunity to learn about recent developments and research directions in the field of image compression. In particular, lossless and near-lossless compression of multi- and hyperspectral images still remains current, since such images constitute data arrays that are of extremely large size with rich information that can be retrieved from them for various applications. Another important aspect is the impact of lossless compression on image classification and segmentation, where a reasonable compromise between the characteristics of compression and the final tasks of data processing has to be achieved. The problems of data transition from UAV-based acquisition platforms, as well as the use of FPGA and neural networks, have become very important. Efficient multitemporal change detection techniques for hyperspectral images on GPU
Hyperspectral images contain hundreds of reflectance values for each pixel.
Detecting regions of change in multiple hyperspectral images of the same
scene taken at different times is of widespread interest for a large number of
applications. For remote sensing, in particular, a very common application is
land-cover analysis. The high dimensionality of the hyperspectral images
makes the development of computationally efficient processing schemes
critical. This thesis focuses on the development of change detection
approaches at object level, based on supervised direct multidate
classification, for hyperspectral datasets. The proposed approaches improve
the accuracy of current state of the art algorithms and their projection onto
Graphics Processing Units (GPUs) allows their execution in real-time
scenarios
Convolutional Deblurring for Natural Imaging
In this paper, we propose a novel design of image deblurring in the form of
one-shot convolution filtering that can directly convolve with naturally
blurred images for restoration. The problem of optical blurring is a common
disadvantage to many imaging applications that suffer from optical
imperfections. Despite numerous deconvolution methods that blindly estimate
blurring in either inclusive or exclusive forms, they are practically
challenging due to high computational cost and low image reconstruction
quality. Both conditions of high accuracy and high speed are prerequisites for
high-throughput imaging platforms in digital archiving. In such platforms,
deblurring is required after image acquisition before being stored, previewed,
or processed for high-level interpretation. Therefore, on-the-fly correction of
such images is important to avoid possible time delays, mitigate computational
expenses, and increase image perception quality. We bridge this gap by
synthesizing a deconvolution kernel as a linear combination of Finite Impulse
Response (FIR) even-derivative filters that can be directly convolved with
blurry input images to boost the frequency fall-off of the Point Spread
Function (PSF) associated with the optical blur. We employ a Gaussian low-pass
filter to decouple the image denoising problem for image edge deblurring.
Furthermore, we propose a blind approach to estimate the PSF statistics for two
Gaussian and Laplacian models that are common in many imaging pipelines.
Thorough experiments are designed to test and validate the efficiency of the
proposed method using 2054 naturally blurred images across six imaging

Ono: an open platform for social robotics
In recent times, the focal point of research in robotics has shifted from industrial ro- bots toward robots that interact with humans in an intuitive and safe manner. This evolution has resulted in the subfield of social robotics, which pertains to robots that function in a human environment and that can communicate with humans in an int- uitive way, e.g. with facial expressions. Social robots have the potential to impact many different aspects of our lives, but one particularly promising application is the use of robots in therapy, such as the treatment of children with autism. Unfortunately, many of the existing social robots are neither suited for practical use in therapy nor for large scale studies, mainly because they are expensive, one-of-a-kind robots that are hard to modify to suit a specific need. We created Ono, a social robotics platform, to tackle these issues. Ono is composed entirely from off-the-shelf components and cheap materials, and can be built at a local FabLab at the fraction of the cost of other robots. Ono is also entirely open source and the modular design further encourages modification and reuse of parts of the platform
