    The LaTeX project: A case study of open source software

    The TeX typesetting software was developed by Donald E. Knuth in the late 1970s. It was released with an open source license and has become a reference in scientific publishing. TeX is now used to typeset and publish much of the world’s scientific literature in physics and mathematics. This case study serves as a critical examination of the stylized facts uncovered in previous studies of other open source software projects, such as GNU/Linux, an operating system, and Apache, a web server. It is sponsored by CNRS, a French research agency, and is supported by the University of Toulouse in France and the School of Information Management and Systems in Berkeley. The comparison centers on the historical development of the project, the organization, both formal and informal, that supports it, the motivations of the developers, and the various dynamics that are at work and influence the project. The case study explores the economic impact of the TeX software which is sold through TeX-based commercial applications and used in the typesetting industry and various institutions.     A 3D solution for a web-based building information system

    This paper presents an information system for the documentation of research results in building archaeology as applied to the example of “Domus Severiana” palace on the Palatine Hill in Rome. In connection with the development of CISAR – a modular open-source web-based information system for archaeological field work and building archaeology – a special solution with the focus on 3D building documentation was created. There are many commercial and non-commercial software products for 2D web-based information systems, whereas few solutions for 3D GIS are available. Therefore, an independent product was developed based mainly on open source components. The use of open source technology allows for the optimal adaptation to user requirements and a standardised data exchange. The information system is an effective working tool that facilitates the documentation of building characteristics and related data analysis; users do not need to have special knowledge of computer science or graphics

    Hydrological Web Services for Operational Flood Risk Monitoring and Forecasting at Local Scale in Niger

    Emerging hydrological services provide stakeholders and political authorities with useful and reliable information to support the decision-making process and develop flood risk management strategies. Most of these services adopt the paradigm of open data and standard web services, paving the way to increase distributed hydrometeorological services’ interoperability. Moreover,sharing of data, models, information, and the use of open-source software, greatly contributes to expanding the knowledge on flood risk and to increasing flood preparedness. Nevertheless, services’ interoperability and open data are not common in local systems implemented in developing countries. This paper presents the web platform and related services developed for the Local Flood Early Warning System of the Sirba River in Niger (SLAPIS) to tailor hydroclimatic information to the user’s needs, both in content and format. Building upon open-source software components and interoperable web services, we created a software framework covering data capture and storage, data flow management procedures from several data providers, real-time web publication, and service-based information dissemination. The geospatial infrastructure and web services respond to the actual and local decision-making context to improve the usability and usefulness of information derived from hydrometeorological forecasts, hydraulic models, and real-time observations. This paper presents also the results of the three years of operational campaigns for flood early warning on the Sirba River in Niger. Semiautomatic flood warnings tailored and provided to end users bridge the gap between available technology and local users’ needs for adaptation, mitigation, and flood risk management, and make progress toward the sustainable development goals

    PyPhi: A toolbox for integrated information theory

    Integrated information theory provides a mathematical framework to fully characterize the cause-effect structure of a physical system. Here, we introduce PyPhi, a Python software package that implements this framework for causal analysis and unfolds the full cause-effect structure of discrete dynamical systems of binary elements. The software allows users to easily study these structures, serves as an up-to-date reference implementation of the formalisms of integrated information theory, and has been applied in research on complexity, emergence, and certain biological questions. We first provide an overview of the main algorithm and demonstrate PyPhi's functionality in the course of analyzing an example system, and then describe details of the algorithm's design and implementation. PyPhi can be installed with Python's package manager via the command 'pip install pyphi' on Linux and macOS systems equipped with Python 3.4 or higher. PyPhi is open-source and licensed under the GPLv3; the source code is hosted on GitHub at https://github.com/wmayner/pyphi .     Toward a common template for scientific websites: an institutional perspective

This paper starts from the experiences of two Italian research institutions using the same web-based CMS framework, based on Plone open-source software, to emphasize that similar institutions could adopt the same approach and tool to disseminate information to both their users and the public.     PASSIM – an open source software system for managing information in biomedical studies

    BACKGROUND: One of the crucial aspects of day-to-day laboratory information management is collection, storage and retrieval of information about research subjects and biomedical samples. An efficient link between sample data and experiment results is absolutely imperative for a successful outcome of a biomedical study. Currently available software solutions are largely limited to large-scale, expensive commercial Laboratory Information Management Systems (LIMS). Acquiring such LIMS indeed can bring laboratory information management to a higher level, but often implies sufficient investment of time, effort and funds, which are not always available. There is a clear need for lightweight open source systems for patient and sample information management. RESULTS: We present a web-based tool for submission, management and retrieval of sample and research subject data. The system secures confidentiality by separating anonymized sample information from individuals' records. It is simple and generic, and can be customised for various biomedical studies. Information can be both entered and accessed using the same web interface. User groups and their privileges can be defined. The system is open-source and is supplied with an on-line tutorial and necessary documentation. It has proven to be successful in a large international collaborative project. CONCLUSION: The presented system closes the gap between the need and the availability of lightweight software solutions for managing information in biomedical studies involving human research subjects

    Open Source Automation Software: Stirring Automated to Integrated Library System

    The explosion of the World Wide Web; dynamic nature of information technologies, such as open source; the increase in electronic resources; and the rising expectations of library users have contributed to the changing nature of the Automated Library System (ALS) since its inception in the  1970s. These changes are reflected in the conceptual differences between the ALS and the Integrated Library System (ILS). The ALS is identified as simply a database to house and retrieve a library’s holdings while ILS is identified as robust clusters of systems involving every process and module related to library operations.     The availability of water-related data and information across different geographical and jurisdictional scales is of critical importance for the conservation and management of water resources in the 21st century. Today information assets are often found fragmented across multiple agencies that use incompatible data formats and procedures for data collection, storage, maintenance, analysis, and distribution. The growing adoption of Web mapping systems in the water domain is reducing the gap between data availability and its practical use and accessibility. Nevertheless, more attention must be given to the design and development of these systems to achieve high levels of interoperability and usability while fulfilling different end user informational needs. This paper first presents a brief overview of technologies used in the water domain, and then presents three examples of Web mapping architectures based on free and open source software (FOSS) and the use of open specifications (OS) that address different users' needs for data sharing, visualization, manipulation, scenario simulations, and map production. The purpose of the paper is to illustrate how the latest developments in OS for geospatial and water-related data collection, storage, and sharing, combined with the use of mature FOSS projects facilitate the creation of sophisticated interoperable Web-based information systems in the water domain
