    CyTRANSFINDER: a Cytoscape 3.3 plugin for three-component (TF, gene, miRNA) signal transduction pathway construction

    Background: Biological research increasingly relies on network models to study complex phenomena. Signal Transduction Pathways are molecular circuits that model how cells receive, process, and respond to information from the environment providing snapshots of the overall cell dynamics. Most of the attempts to reconstruct signal transduction pathways are limited to single regulator networks including only genes/proteins. However, networks involving a single type of regulator and neglecting transcriptional and post-transcriptional regulations mediated by transcription factors and microRNAs, respectively, may not fully reveal the complex regulatory mechanisms of a cell. We observed a lack of computational instruments supporting explorative analysis on this type of three-component signal transduction pathways. Results: We have developed CyTRANSFINDER, a new Cytoscape plugin able to infer three-component signal transduction pathways based on user defined regulatory patterns and including miRNAs, TFs and genes. Since CyTRANSFINDER has been designed to support exploratory analysis, it does not rely on expression data. To show the potential of the plugin we have applied it in a study of two miRNAs that are particularly relevant in human melanoma progression, miR-146a and miR-214.     Por último, se aborda la predicción de plazas libres de aparcamiento utilizando técnicas de aprendizaje automático, tales como series temporales, agrupamiento, etc., incluyendo un prototipo de aplicación web. La tercera parte de esta tesis doctoral se enfoca en el diseño y evaluación de un nuevo algoritmo inspirado en la epigénesis, el Algoritmo Epigenético. Luego de la descripción del modelo en el que se basa y de sus partes, se utiliza este nuevo algoritmo para la resolución del problema de la mochila multidimensional y se comparan sus resultados con los de otros algoritmos del estado de arte. Por último se emplea también el Algoritmo Epigenético para la optimización de la arquitectura Yellow Swarm, un problema de movilidad inteligente resuelto por un nuevo algoritmo bioinspirado. A lo largo de esta tesis doctoral se han descrito los problemas de movilidad inteligente y propuesto nuevas herramientas para su optimización. A partir de los experimentos realizados se concluye que estas herramientas, basadas en algoritmos bioinspirados, son eficientes para abordar estos problemas, obteniendo resultados competitivos comparados con los del estado del arte, los cuales han sido validados estadísticamente. Esto representa un aporte científico pero también una serie de mejoras para la sociedad toda, tanto en su salud como en el aprovechamiento de su tiempo libre. Fecha de lectura de Tesis: 01 octubre 2018.Esta tesis doctoral propone soluciones a problemas de movilidad inteligente, concretamente la reducción de los tiempos de viajes en las vías urbanas, las emisiones de gases de efecto invernadero y el consumo de combustible, mediante el diseño y uso de nuevos algoritmos bioinspirados. Estos algoritmos se utilizan para la optimización de escenarios realistas, cuyo trazado urbano se obtiene desde OpenStreetMap, y que son luego evaluados en el microsimulador SUMO. Primero se describen las bases científicas y tecnológicas, incluyendo la definición y estado del arte de los problemas a abordar, las metaheurísticas que se utilizarán durante el desarrollo de los experimentos, así como las correspondientes validaciones estadísticas. A continuación se describen los simuladores de movilidad como principal herramienta para construir y evaluar los escenarios urbanos. Por último se presenta una propuesta para generar tráfico vehicular realista a partir de datos de sensores que cuentan el número de vehículos en la ciudad, utilizando herramientas incluidas en SUMO combinadas con algoritmos evolutivos. En la segunda parte se modelan y resuelven problemas de movilidad inteligente utilizando las nuevas arquitecturas Red Swarm y Green Swarm para sugerir nuevas rutas a los vehículos utilizando nodos con conectividad Wi-Fi. Red Swarm se centra en la reducción de tiempos de viajes evitando la congestión de las calles, mientras que Green Swarm está enfocado en la reducción de emisiones y consumo de combustible. Luego se propone la arquitectura Yellow Swarm que utiliza una serie de paneles LED para indicar desvíos que los vehículos pueden seguir en lugar de nodos Wi-Fi haciendo esta propuesta más accesible. Además se propone un método para genera rutas alternativas para los navegadores GPS de modo que se aprovechen mejor las calles secundarias de las ciudades, reduciendo los atascos

    L’INTELLECT INCARNÉ: Sur les interprétations computationnelles, évolutives et philosophiques de la connaissance

    Modern cognitive science cannot be understood without recent developments in computer science, artificial intelligence (AI), robotics, neuroscience, biology, linguistics, and psychology. Classic analytic philosophy as well as traditional AI assumed that all kinds of knowledge must eplicitly be represented by formal or programming languages. This assumption is in contradiction to recent insights into the biology of evolution and developmental psychology of the human organism. Most of our knowledge is implicit and unconscious. It is not formally represented, but embodied knowledge which is learnt by doing and understood by bodily interacting with ecological niches and social environments. That is true not only for low-level skills, but even for high-level domains of categorization, language, and abstract thinking. Embodied cognitive science, AI, and robotics try to build the embodied mind in an artificial evolution. From a philosophical point of view, it is amazing that the new ideas of embodied mind and robotics have deep roots in 20th-century philosophy.Die moderne Kognitionswissenschaft kann nicht verstanden werden ohne Einbeziehung der neuesten Errungenschaften aus der Computerwissenschaft, künstlichen Intelligenz (AI), Robotik, Neurowissenschaft, Biologie, Linguistik und Psychologie. Die klassische analytische Philosophie, wie auch die traditionelle AI, setzten voraus, dass alle Arten des Wissens explizit durch formale oder Programmsprachen dargestellt werden müssen. Diese Annahme steht im Widerspruch zu den rezenten Einsichten in die Evolutionsbiologie und Entwicklungspsychologie des menschlichen Organismus. Der größte Teil unseres Wissens ist implizit und unbewusst. Es ist kein formal repräsentiertes, sondern ein verkörpertes Wissen, das durch Handeln gelernt und durch körperliche Interaktion mit ökologischen Nischen und gesellschaftlichen Umgebungen verstanden wird. Dies gilt nicht nur für niedere Fertigkeiten, sondern auch für höher gestellte Domänen: Kategorisierung, Sprache und abstraktes Denken. Die verkörperte Erkenntniswissenschaft, AI und Robotik versuchen, den verkörperten Geist in einer artifiziellen Evolution zu bilden. Vom philosophischen Standpunkt gesehen ist es erstaunlich, wie tief die neuen Ideen des verkörperten Geistes und der Robotik in der Philosophie des 20. Jahrhunderts verankert sind.La science cognitive moderne ne peut être comprise sans les progrès récents en informatique, intelligence artificielle, robotique, neuroscience, biologie, linguistique et psychologie. La philosophie analytique classique et l’intelligence artificielle traditionnelle présumaient que toutes les sortes de savoir devaient être représentées explicitement par des langages formels ou programmatiques. Cette thèse est en contradiction avec les découvertes récentes en biologie de l’évolution et en psychologie évolutive de l’organisme humain. La majeure partie de notre savoir est implicite et inconsciente. Elle n’est pas représentée formellement, mais constitue un savoir incarné, qui s’acquiert par l’action et se comprend en interaction corporelle avec nos niches écologiques et nos environnements sociaux. Cela n’est pas seulement vrai pour nos aptitudes élémentaires, mais aussi pour nos facultés supérieures de catégorisation, de langage et de pensée abstraite. Science cognitive incarnée, l’intelligence artificielle, ainsi que la robotique, tentent de construire un intellect incarné en évolution artificielle. Du point de vue philosophique, il est admirable de voir à quel point les nouvelles idées d’intellect incarné et de robotique sont ancrées dans la philosophie du XXe siècle
