    Supervised color image segmentation, using LVQ networks and K-means. Application: cellular image

    This paper proposes a new method for supervised color image classification by theKohonen map, based on LVQ algorithms. The sample of observations, constituted by image pixels with 3 color components in the color space, is at first projected into a Kohonen map. This map is represented in the 3-dimensional space, from the weight vectors resulting of the learning process . Image classification by kohonen is a low-level image processing task that aims at partitioning an image into homogeneous regions. How region homogeneity is defined depends on the application. In this paper color image quantisation by clustering is discussed. A clustering scheme, based on learning quantisation vector (LVQ), is constructed and compared to the K-means clustering algorithm. It is demonstrated that both perform equally well. However, the former performs better than the latter with respect to the known number of although class. Both depend on their initial conditions and may end up in local optima. Based on these findings, an LVQ scheme is constructed which is completely independent of initial conditions; this approach is a hybrid structure between competitive learning and splitting of the color space. For comparison, a K-means approach is applied; it is known to produce global optimal results, but with high computational load.     Dynamics and Topological Aspects of a Reconstructed Two-Dimensional Foam Time Series Using Potts Model on a Pinned Lattice

    We discuss a method to reconstruct an approximate two-dimensional foam structure from an incomplete image using the extended Potts mode with a pinned lattice we introduced in a previous paper. The initial information consists of the positions of the vertices only. We locate the centers of the bubbles using the Euclidean distance-map construction and assign at each vertex position a continuous pinning field with a potential falling off as 1/r1/r. We nucleate a bubble at each center using the extended Potts model and let the structure evolve under the constraint of scaled target areas until the bubbles contact each other. The target area constraint and pinning centers prevent further coarsening. We then turn the area constraint off and let the edges relax to a minimum energy configuration. The result is a reconstructed structure very close to the simulation. We repeated this procedure for various stages of the coarsening of the same simulated foam and investigated the simulation and reconstruction dynamics, topology and area distribution, finding that they agree to good accuracy.Comment: 31 pages, 20 Postscript figures Accepted in the Journal of Computational Physic

    Fuzzy-based Propagation of Prior Knowledge to Improve Large-Scale Image Analysis Pipelines

    Many automatically analyzable scientific questions are well-posed and offer a variety of information about the expected outcome a priori. Although often being neglected, this prior knowledge can be systematically exploited to make automated analysis operations sensitive to a desired phenomenon or to evaluate extracted content with respect to this prior knowledge. For instance, the performance of processing operators can be greatly enhanced by a more focused detection strategy and the direct information about the ambiguity inherent in the extracted data. We present a new concept for the estimation and propagation of uncertainty involved in image analysis operators. This allows using simple processing operators that are suitable for analyzing large-scale 3D+t microscopy images without compromising the result quality. On the foundation of fuzzy set theory, we transform available prior knowledge into a mathematical representation and extensively use it enhance the result quality of various processing operators. All presented concepts are illustrated on a typical bioimage analysis pipeline comprised of seed point detection, segmentation, multiview fusion and tracking. Furthermore, the functionality of the proposed approach is validated on a comprehensive simulated 3D+t benchmark data set that mimics embryonic development and on large-scale light-sheet microscopy data of a zebrafish embryo. The general concept introduced in this contribution represents a new approach to efficiently exploit prior knowledge to improve the result quality of image analysis pipelines. Especially, the automated analysis of terabyte-scale microscopy data will benefit from sophisticated and efficient algorithms that enable a quantitative and fast readout. The generality of the concept, however, makes it also applicable to practically any other field with processing strategies that are arranged as linear pipelines.Comment: 39 pages, 12 figure

    Fast and accurate tumor segmentation of histology images using persistent homology and deep convolutional features

    Tumor segmentation in whole-slide images of histology slides is an important step towards computer-assisted diagnosis. In this work, we propose a tumor segmentation framework based on the novel concept of persistent homology profiles (PHPs). For a given image patch, the homology profiles are derived by efficient computation of persistent homology, which is an algebraic tool from homology theory. We propose an efficient way of computing topological persistence of an image, alternative to simplicial homology. The PHPs are devised to distinguish tumor regions from their normal counterparts by modeling the atypical characteristics of tumor nuclei. We propose two variants of our method for tumor segmentation: one that targets speed without compromising accuracy and the other that targets higher accuracy. The fast version is based on the selection of exemplar image patches from a convolution neural network (CNN) and patch classification by quantifying the divergence between the PHPs of exemplars and the input image patch. Detailed comparative evaluation shows that the proposed algorithm is significantly faster than competing algorithms while achieving comparable results. The accurate version combines the PHPs and high-level CNN features and employs a multi-stage ensemble strategy for image patch labeling. Experimental results demonstrate that the combination of PHPs and CNN features outperforms competing algorithms. This study is performed on two independently collected colorectal datasets containing adenoma, adenocarcinoma, signet and healthy cases. Collectively, the accurate tumor segmentation produces the highest average patch-level F1-score, as compared with competing algorithms, on malignant and healthy cases from both the datasets. Overall the proposed framework highlights the utility of persistent homology for histopathology image analysis

    Observations Supporting the Role of Magnetoconvection in Energy Supply to the Quiescent Solar Atmosphere

    Identifying the two physical mechanisms behind the production and sustenance of the quiescent solar corona and solar wind poses two of the outstanding problems in solar physics today. We present analysis of spectroscopic observations from the Solar and Heliospheric Observatory that are consistent with a single physical mechanism being responsible for a significant portion of the heat supplied to the lower solar corona and the initial acceleration of the solar wind; the ubiquitous action of magnetoconvection-driven reprocessing and exchange reconnection of the Sun's magnetic field on the supergranular scale. We deduce that while the net magnetic flux on the scale of a supergranule controls the injection rate of mass and energy into the transition region plasma it is the global magnetic topology of the plasma that dictates whether the released ejecta provides thermal input to the quiet solar corona or becomes a tributary that feeds the solar wind.Comment: 34 pages, 13 figures - In press Astrophysical Journal (Jan 1 2007
