Geometry Processing of Conventionally Produced Mouse Brain Slice Images
Brain mapping research in most neuroanatomical laboratories relies on
conventional processing techniques, which often introduce histological
artifacts such as tissue tears and tissue loss. In this paper we present
techniques and algorithms for automatic registration and 3D reconstruction of
conventionally produced mouse brain slices in a standardized atlas space. This
is achieved first by constructing a virtual 3D mouse brain model from annotated
slices of Allen Reference Atlas (ARA). Virtual re-slicing of the reconstructed
model generates ARA-based slice images corresponding to the microscopic images
of histological brain sections. These image pairs are aligned using a geometric
approach through contour images. Histological artifacts in the microscopic
images are detected and removed using Constrained Delaunay Triangulation before
performing global alignment. Finally, non-linear registration is performed by
solving Laplace's equation with Dirichlet boundary conditions. Our methods
provide significant improvements over previously reported registration
techniques for the tested slices in 3D space, especially on slices with
significant histological artifacts. Further, as an application we count the
number of neurons in various anatomical regions using a dataset of 51
microscopic slices from a single mouse brain. This work represents a
significant contribution to this subfield of neuroscience as it provides tools
to neuroanatomist for analyzing and processing histological data.Comment: 14 pages, 11 figure
Medical imaging analysis with artificial neural networks
Given that neural networks have been widely reported in the research community of medical imaging, we provide a focused literature survey on recent neural network developments in computer-aided diagnosis, medical image segmentation and edge detection towards visual content analysis, and medical image registration for its pre-processing and post-processing, with the aims of increasing awareness of how neural networks can be applied to these areas and to provide a foundation for further research and practical development. Representative techniques and algorithms are explained in detail to provide inspiring examples illustrating: (i) how a known neural network with fixed structure and training procedure could be applied to resolve a medical imaging problem; (ii) how medical images could be analysed, processed, and characterised by neural networks; and (iii) how neural networks could be expanded further to resolve problems relevant to medical imaging. In the concluding section, a highlight of comparisons among many neural network applications is included to provide a global view on computational intelligence with neural networks in medical imaging

Few examples of the varied surfaces forming an integral part of modern subjects include terrain, population density, surface atmospheric pressure, physico-chemical surfaces, computer graphics, and metrological surfaces. The focus of the work here is a group of data structures called Surface Networks, which abstract 2-dimensional surfaces by storing only the most important (also called fundamental, critical or surface-specific) points and lines in the surfaces. Building an Emulation Environment for Cyber Security Analyses of Complex Networked Systems
Computer networks are undergoing a phenomenal growth, driven by the rapidly
increasing number of nodes constituting the networks. At the same time, the
number of security threats on Internet and intranet networks is constantly
growing, and the testing and experimentation of cyber defense solutions
requires the availability of separate, test environments that best emulate the
complexity of a real system. Such environments support the deployment and
monitoring of complex mission-driven network scenarios, thus enabling the study
of cyber defense strategies under real and controllable traffic and attack
scenarios. In this paper, we propose a methodology that makes use of a
combination of techniques of network and security assessment, and the use of
cloud technologies to build an emulation environment with adjustable degree of
affinity with respect to actual reference networks or planned systems. As a
byproduct, starting from a specific study case, we collected a dataset
consisting of complete network traces comprising benign and malicious traffic,
which is feature-rich and publicly available
Representability of algebraic topology for biomolecules in machine learning based scoring and virtual screening
This work introduces a number of algebraic topology approaches, such as
multicomponent persistent homology, multi-level persistent homology and
electrostatic persistence for the representation, characterization, and
description of small molecules and biomolecular complexes. Multicomponent
persistent homology retains critical chemical and biological information during
the topological simplification of biomolecular geometric complexity.
Multi-level persistent homology enables a tailored topological description of
inter- and/or intra-molecular interactions of interest. Electrostatic
persistence incorporates partial charge information into topological
invariants. These topological methods are paired with Wasserstein distance to
characterize similarities between molecules and are further integrated with a
variety of machine learning algorithms, including k-nearest neighbors, ensemble
of trees, and deep convolutional neural networks, to manifest their descriptive
and predictive powers for chemical and biological problems. Extensive numerical
experiments involving more than 4,000 protein-ligand complexes from the PDBBind
database and near 100,000 ligands and decoys in the DUD database are performed
to test respectively the scoring power and the virtual screening power of the
proposed topological approaches. It is demonstrated that the present approaches
outperform the modern machine learning based methods in protein-ligand binding
affinity predictions and ligand-decoy discrimination
