    Efficient reconfigurable architectures for 3D medical image compression

    This thesis was submitted for the degree of Doctor of Philosophy and awarded by Brunel University.Recently, the more widespread use of three-dimensional (3-D) imaging modalities, such as magnetic resonance imaging (MRI), computed tomography (CT), positron emission tomography (PET), and ultrasound (US) have generated a massive amount of volumetric data. These have provided an impetus to the development of other applications, in particular telemedicine and teleradiology. In these fields, medical image compression is important since both efficient storage and transmission of data through high-bandwidth digital communication lines are of crucial importance. Despite their advantages, most 3-D medical imaging algorithms are computationally intensive with matrix transformation as the most fundamental operation involved in the transform-based methods. Therefore, there is a real need for high-performance systems, whilst keeping architectures exible to allow for quick upgradeability with real-time applications. Moreover, in order to obtain efficient solutions for large medical volumes data, an efficient implementation of these operations is of significant importance. Reconfigurable hardware, in the form of field programmable gate arrays (FPGAs) has been proposed as viable system building block in the construction of high-performance systems at an economical price. Consequently, FPGAs seem an ideal candidate to harness and exploit their inherent advantages such as massive parallelism capabilities, multimillion gate counts, and special low-power packages. The key achievements of the work presented in this thesis are summarised as follows. Two architectures for 3-D Haar wavelet transform (HWT) have been proposed based on transpose-based computation and partial reconfiguration suitable for 3-D medical imaging applications. These applications require continuous hardware servicing, and as a result dynamic partial reconfiguration (DPR) has been introduced. Comparative study for both non-partial and partial reconfiguration implementation has shown that DPR offers many advantages and leads to a compelling solution for implementing computationally intensive applications such as 3-D medical image compression. Using DPR, several large systems are mapped to small hardware resources, and the area, power consumption as well as maximum frequency are optimised and improved. Moreover, an FPGA-based architecture of the finite Radon transform (FRAT)with three design strategies has been proposed: direct implementation of pseudo-code with a sequential or pipelined description, and block random access memory (BRAM)- based method. An analysis with various medical imaging modalities has been carried out. Results obtained for image de-noising implementation using FRAT exhibits promising results in reducing Gaussian white noise in medical images. In terms of hardware implementation, promising trade-offs on maximum frequency, throughput and area are also achieved. Furthermore, a novel hardware implementation of 3-D medical image compression system with context-based adaptive variable length coding (CAVLC) has been proposed. An evaluation of the 3-D integer transform (IT) and the discrete wavelet transform (DWT) with lifting scheme (LS) for transform blocks reveal that 3-D IT demonstrates better computational complexity than the 3-D DWT, whilst the 3-D DWT with LS exhibits a lossless compression that is significantly useful for medical image compression. Additionally, an architecture of CAVLC that is capable of compressing high-definition (HD) images in real-time without any buffer between the quantiser and the entropy coder is proposed. Through a judicious parallelisation, promising results have been obtained with limited resources. In summary, this research is tackling the issues of massive 3-D medical volumes data that requires compression as well as hardware implementation to accelerate the slowest operations in the system.     Novel Motion Anchoring Strategies for Wavelet-based Highly Scalable Video Compression

    This thesis investigates new motion anchoring strategies that are targeted at wavelet-based highly scalable video compression (WSVC). We depart from two practices that are deeply ingrained in existing video compression systems. Instead of the commonly used block motion, which has poor scalability attributes, we employ piecewise-smooth motion together with a highly scalable motion boundary description. The combination of this more “physical” motion description together with motion discontinuity information allows us to change the conventional strategy of anchoring motion at target frames to anchoring motion at reference frames, which improves motion inference across time. In the proposed reference-based motion anchoring strategies, motion fields are mapped from reference to target frames, where they serve as prediction references; during this mapping process, disoccluded regions are readily discovered. Observing that motion discontinuities displace with foreground objects, we propose motion-discontinuity driven motion mapping operations that handle traditionally challenging regions around moving objects. The reference-based motion anchoring exposes an intricate connection between temporal frame interpolation (TFI) and video compression. When employed in a compression system, all anchoring strategies explored in this thesis perform TFI once all residual information is quantized to zero at a given temporal level. The interpolation performance is evaluated on both natural and synthetic sequences, where we show favourable comparisons with state-of-the-art TFI schemes. We explore three reference-based motion anchoring strategies. In the first one, the motion anchoring is “flipped” with respect to a hierarchical B-frame structure. We develop an analytical model to determine the weights of the different spatio-temporal subbands, and assess the suitability and benefits of this reference-based WSVC for (highly scalable) video compression. Reduced motion coding cost and improved frame prediction, especially around moving objects, result in improved rate-distortion performance compared to a target-based WSVC. As the thesis evolves, the motion anchoring is progressively simplified to one where all motion is anchored at one base frame; this central motion organization facilitates the incorporation of higher-order motion models, which improve the prediction performance in regions following motion with non-constant velocity

    Towards Hybrid Intensional Programming with JLucid, Objective Lucid, and General Imperative Compiler Framework in the GIPSY

    Pure Lucid programs are concurrent with very fine granularity. Sequential Threads (STs) are functions introduced to enlarge the grain size; they are passed from server to workers by Communication Procedures (CPs) in the General Intensional Programming System (GIPSY). A JLucid program combines Java code for the STs with Lucid code for parallel control. Thus first, in this thesis, we describe the way in which the new JLucid compiler generates STs and CPs. JLucid also introduces array support. Further exploration goes through the additional transformations that the Lucid family of languages has undergone to enable the use of Java objects and their members, in the Generic Intensional Programming Language (GIPL), and Indexical Lucid: first, in the form of JLucid allowing the use of pseudo-objects, and then through the specifically-designed the Objective Lucid language. The syntax and semantic definitions of Objective Lucid and the meaning of Java objects within an intensional program are provided with discussions and examples. Finally, there are many useful scientific and utility routines written in many imperative programming languages other than Java, for example in C, C++, Fortran, Perl, etc. Therefore, it is wise to provide a framework to facilitate inclusion of these languages into the GIPSY and their use by Lucid programs.     Analysis of Hardware Descriptions

    The design process for integrated circuits requires a lot of analysis of circuit descriptions. An important class of analyses determines how easy it will be to determine if a physical component suffers from any manufacturing errors. As circuit complexities grow rapidly, the problem of testing circuits also becomes increasingly difficult. This thesis explores the potential for analysing a recent high level hardware description language called Ruby. In particular, we are interested in performing testability analyses of Ruby circuit descriptions. Ruby is ammenable to algebraic manipulation, so we have sought transformations that improve testability while preserving behaviour. The analysis of Ruby descriptions is performed by adapting a technique called abstract interpretation. This has been used successfully to analyse functional programs. This technique is most applicable where the analysis to be captured operates over structures isomorphic to the structure of the circuit. Many digital systems analysis tools require the circuit description to be given in some special form. This can lead to inconsistency between representations, and involves additional work converting between representations. We propose using the original description medium, in this case Ruby, for performing analyses. A related technique, called non-standard interpretation, is shown to be very useful for capturing many circuit analyses. An implementation of a system that performs non-standard interpretation forms the central part of the work. This allows Ruby descriptions to be analysed using alternative interpretations such test pattern generation and circuit layout interpretations. This system follows a similar approach to Boute's system semantics work and O'Donnell's work on Hydra. However, we have allowed a larger class of interpretations to be captured and offer a richer description language. The implementation presented here is constructed to allow a large degree of code sharing between different analyses. Several analyses have been implemented including simulation, test pattern generation and circuit layout. Non-standard interpretation provides a good framework for implementing these analyses. A general model for making non-standard interpretations is presented. Combining forms that combine two interpretations to produce a new interpretation are also introduced. This allows complex circuit analyses to be decomposed in a modular manner into smaller circuit analyses which can be built independently

    Structure-Preserving Model Reduction of Physical Network Systems

    This paper considers physical network systems where the energy storage is naturally associated to the nodes of the graph, while the edges of the graph correspond to static couplings. The first sections deal with the linear case, covering examples such as mass-damper and hydraulic systems, which have a structure that is similar to symmetric consensus dynamics. The last section is concerned with a specific class of nonlinear physical network systems; namely detailed-balanced chemical reaction networks governed by mass action kinetics. In both cases, linear and nonlinear, the structure of the dynamics is similar, and is based on a weighted Laplacian matrix, together with an energy function capturing the energy storage at the nodes. We discuss two methods for structure-preserving model reduction. The first one is clustering; aggregating the nodes of the underlying graph to obtain a reduced graph. The second approach is based on neglecting the energy storage at some of the nodes, and subsequently eliminating those nodes (called Kron reduction).</p

    Development of a practical and mobile brain-computer communication device for profoundly paralyzed individuals

    Thesis (Ph.D.)--Boston UniversityBrain-computer interface (BCI) technology has seen tremendous growth over the past several decades, with numerous groundbreaking research studies demonstrating technical viability (Sellers et al., 2010; Silvoni et al., 2011). Despite this progress, BCIs have remained primarily in controlled laboratory settings. This dissertation proffers a blueprint for translating research-grade BCI systems into real-world applications that are noninvasive and fully portable, and that employ intelligent user interfaces for communication. The proposed architecture is designed to be used by severely motor-impaired individuals, such as those with locked-in syndrome, while reducing the effort and cognitive load needed to communicate. Such a system requires the merging of two primary research fields: 1) electroencephalography (EEG)-based BCIs and 2) intelligent user interface design. The EEG-based BCI portion of this dissertation provides a history of the field, details of our software and hardware implementation, and results from an experimental study aimed at verifying the utility of a BCI based on the steady-state visual evoked potential (SSVEP), a robust brain response to visual stimulation at controlled frequencies. The visual stimulation, feature extraction, and classification algorithms for the BCI were specially designed to achieve successful real-time performance on a laptop computer. Also, the BCI was developed in Python, an open-source programming language that combines programming ease with effective handling of hardware and software requirements. The result of this work was The Unlock Project app software for BCI development. Using it, a four-choice SSVEP BCI setup was implemented and tested with five severely motor-impaired and fourteen control participants. The system showed a wide range of usability across participants, with classification rates ranging from 25-95%. The second portion of the dissertation discusses the viability of intelligent user interface design as a method for obtaining a more user-focused vocal output communication aid tailored to motor-impaired individuals. A proposed blueprint of this communication "app" was developed in this dissertation. It would make use of readily available laptop sensors to perform facial recognition, speech-to-text decoding, and geo-location. The ultimate goal is to couple sensor information with natural language processing to construct an intelligent user interface that shapes communication in a practical SSVEP-based BCI
