    Streaming narrow-band algorithm: interactive computation and visualization of level sets

    Journal ArticleAbstract-Deformable isosurfaces, implemented with level-set methods, have demonstrated a great potential in visualization and computer graphics for applications such as segmentation, surface processing, and physically-based modeling. Their usefulness has been limited, however, by their high computational cost and reliance on significant parameter tuning. This paper presents a solution to these challenges by describing graphics processor (GPU) based algorithms for solving and visualizing level-set solutions at interactive rates. The proposed solution is based on a new, streaming implementation of the narrow-band algorithm. The new algorithm packs the level-set isosurface data into 2D texture memory via a multidimensional virtual memory system. As the level set moves, this texturebased representation is dynamically updated via a novel GPU-to-CPU message passing scheme. By integrating the level-set solver with a real-time volume renderer, a user can visualize and intuitively steer the level-set surface as it evolves. We demonstrate the capabilities of this technology for interactive volume segmentation and visualization

    dissertationStochastic methods, dense free-form mapping, atlas construction, and total variation are examples of advanced image processing techniques which are robust but computationally demanding. These algorithms often require a large amount of computational power as well as massive memory bandwidth. These requirements used to be ful lled only by supercomputers. The development of heterogeneous parallel subsystems and computation-specialized devices such as Graphic Processing Units (GPUs) has brought the requisite power to commodity hardware, opening up opportunities for scientists to experiment and evaluate the in uence of these techniques on their research and practical applications. However, harnessing the processing power from modern hardware is challenging. The di fferences between multicore parallel processing systems and conventional models are signi ficant, often requiring algorithms and data structures to be redesigned signi ficantly for efficiency. It also demands in-depth knowledge about modern hardware architectures to optimize these implementations, sometimes on a per-architecture basis. The goal of this dissertation is to introduce a solution for this problem based on a 3D image processing framework, using high performance APIs at the core level to utilize parallel processing power of the GPUs. The design of the framework facilitates an efficient application development process, which does not require scientists to have extensive knowledge about GPU systems, and encourages them to harness this power to solve their computationally challenging problems. To present the development of this framework, four main problems are described, and the solutions are discussed and evaluated: (1) essential components of a general 3D image processing library: data structures and algorithms, as well as how to implement these building blocks on the GPU architecture for optimal performance; (2) an implementation of unbiased atlas construction algorithms|an illustration of how to solve a highly complex and computationally expensive algorithm using this framework; (3) an extension of the framework to account for geometry descriptors to solve registration challenges with large scale shape changes and high intensity-contrast di fferences; and (4) an out-of-core streaming model, which enables developers to implement multi-image processing techniques on commodity hardware

    Segmentation and Classification of Multimodal Imagery

    Segmentation and classification are two important computer vision tasks that transform input data into a compact representation that allow fast and efficient analysis. Several challenges exist in generating accurate segmentation or classification results. In a video, for example, objects often change the appearance and are partially occluded, making it difficult to delineate the object from its surroundings. This thesis proposes video segmentation and aerial image classification algorithms to address some of the problems and provide accurate results. We developed a gradient driven three-dimensional segmentation technique that partitions a video into spatiotemporal objects. The algorithm utilizes the local gradient computed at each pixel location together with the global boundary map acquired through deep learning methods to generate initial pixel groups by traversing from low to high gradient regions. A local clustering method is then employed to refine these initial pixel groups. The refined sub-volumes in the homogeneous regions of video are selected as initial seeds and iteratively combined with adjacent groups based on intensity similarities. The volume growth is terminated at the color boundaries of the video. The over-segments obtained from the above steps are then merged hierarchically by a multivariate approach yielding a final segmentation map for each frame. In addition, we also implemented a streaming version of the above algorithm that requires a lower computational memory. The results illustrate that our proposed methodology compares favorably well, on a qualitative and quantitative level, in segmentation quality and computational efficiency with the latest state of the art techniques. We also developed a convolutional neural network (CNN)-based method to efficiently combine information from multisensor remotely sensed images for pixel-wise semantic classification. The CNN features obtained from multiple spectral bands are fused at the initial layers of deep neural networks as opposed to final layers. The early fusion architecture has fewer parameters and thereby reduces the computational time and GPU memory during training and inference. We also introduce a composite architecture that fuses features throughout the network. The methods were validated on four different datasets: ISPRS Potsdam, Vaihingen, IEEE Zeebruges, and Sentinel-1, Sentinel-2 dataset. For the Sentinel-1,-2 datasets, we obtain the ground truth labels for three classes from OpenStreetMap. Results on all the images show early fusion, specifically after layer three of the network, achieves results similar to or better than a decision level fusion mechanism. The performance of the proposed architecture is also on par with the state-of-the-art results

    Dynamic Image Processing for Guidance of Off-pump Beating Heart Mitral Valve Repair

    Compared to conventional open heart procedures, minimally invasive off-pump beating heart mitral valve repair aims to deliver equivalent treatment for mitral regurgitation with reduced trauma and side effects. However, minimally invasive approaches are often limited by the lack of a direct view to surgical targets and/or tools, a challenge that is compounded by potential movement of the target during the cardiac cycle. For this reason, sophisticated image guidance systems are required in achieving procedural efficiency and therapeutic success. The development of such guidance systems is associated with many challenges. For example, the system should be able to provide high quality visualization of both cardiac anatomy and motion, as well as augmenting it with virtual models of tracked tools and targets. It should have the capability of integrating pre-operative images to the intra-operative scenario through registration techniques. The computation speed must be sufficiently fast to capture the rapid cardiac motion. Meanwhile, the system should be cost effective and easily integrated into standard clinical workflow. This thesis develops image processing techniques to address these challenges, aiming to achieve a safe and efficient guidance system for off-pump beating heart mitral valve repair. These techniques can be divided into two categories, using 3D and 2D image data respectively. When 3D images are accessible, a rapid multi-modal registration approach is proposed to link the pre-operative CT images to the intra-operative ultrasound images. The ultrasound images are used to display the real time cardiac motion, enhanced by CT data serving as high quality 3D context with annotated features. I also developed a method to generate synthetic dynamic CT images, aiming to replace real dynamic CT data in such a guidance system to reduce the radiation dose applied to the patients. When only 2D images are available, an approach is developed to track the feature of interest, i.e. the mitral annulus, based on bi-plane ultrasound images and a magnetic tracking system. The concept of modern GPU-based parallel computing is employed in most of these approaches to accelerate the computation in order to capture the rapid cardiac motion with desired accuracy. Validation experiments were performed on phantom, animal and human data. The overall accuracy of registration and feature tracking with respect to the mitral annulus was about 2-3mm with computation time of 60-400ms per frame, sufficient for one update per cardiac cycle. It was also demonstrated in the results that the synthetic CT images can provide very similar anatomical representations and registration accuracy compared to that of the real dynamic CT images. These results suggest that the approaches developed in the thesis have good potential for a safer and more effective guidance system for off-pump beating heart mitral valve repair

    This doctoral thesis deepens the GPU acceleration for liver enhancement and segmentation. With this motivation, detailed research is carried out here in a compendium of articles. The work developed is structured in three scientific contributions, the first one is based upon enhancement and tumor segmentation, the second one explores the vessel segmentation and the last is published on liver segmentation. These works are implemented on GPU with significant speedups with great scientific impact and relevance in this doctoral thesis The first work proposes cross-modality based contrast enhancement for tumor segmentation on GPU. To do this, it takes target and guidance images as an input and enhance the low quality target image by applying two dimensional histogram approach. Further it has been observed that the enhanced image provides more accurate tumor segmentation using GPU based dynamic seeded region growing. The second contribution is about fast parallel gradient based seeded region growing where static approach has been proposed and implemented on GPU for accurate vessel segmentation. The third contribution describes GPU acceleration of Chan-Vese model and cross-modality based contrast enhancement for liver segmentation

    Towards Data-Driven Large Scale Scientific Visualization and Exploration

    Technological advances have enabled us to acquire extremely large datasets but it remains a challenge to store, process, and extract information from them. This dissertation builds upon recent advances in machine learning, visualization, and user interactions to facilitate exploration of large-scale scientific datasets. First, we use data-driven approaches to computationally identify regions of interest in the datasets. Second, we use visual presentation for effective user comprehension. Third, we provide interactions for human users to integrate domain knowledge and semantic information into this exploration process. Our research shows how to extract, visualize, and explore informative regions on very large 2D landscape images, 3D volumetric datasets, high-dimensional volumetric mouse brain datasets with thousands of spatially-mapped gene expression profiles, and geospatial trajectories that evolve over time. The contribution of this dissertation include: (1) We introduce a sliding-window saliency model that discovers regions of user interest in very large images; (2) We develop visual segmentation of intensity-gradient histograms to identify meaningful components from volumetric datasets; (3) We extract boundary surfaces from a wealth of volumetric gene expression mouse brain profiles to personalize the reference brain atlas; (4) We show how to efficiently cluster geospatial trajectories by mapping each sequence of locations to a high-dimensional point with the kernel distance framework. We aim to discover patterns, relationships, and anomalies that would lead to new scientific, engineering, and medical advances. This work represents one of the first steps toward better visual understanding of large-scale scientific data by combining machine learning and human intelligence

    Efficient Algorithms for Large-Scale Image Analysis

    This work develops highly efficient algorithms for analyzing large images. Applications include object-based change detection and screening. The algorithms are 10-100 times as fast as existing software, sometimes even outperforming FGPA/GPU hardware, because they are designed to suit the computer architecture. This thesis describes the implementation details and the underlying algorithm engineering methodology, so that both may also be applied to other applications
