    The calcium goes meow : effects of ions and glycosylation on Fel d 1, the major cat allergen

    The major cat allergen, Fel d 1, is a structurally complex protein with two N-glycosylation sites that may be filled by different glycoforms. In addition, the protein contains three putative Ca2+ binding sites. Since the impact of these Fel d 1 structure modifications on the protein dynamics, physiology and pathology are not well established, the present work employed computational biology techniques to tackle these issues. While conformational effects brought upon by glycosylation were identified, potentially involved in cavity volume regulation, our results indicate that only the central Ca2+ion remains coordinated to Fel d 1 in biological solutions, impairing its proposed role in modulating phospholipase A2 activity. As these results increase our understanding of Fel d 1 structural biology, they may offer new support for understanding its physiological role and impact into cat-promoted allergy

    Estrutura e dinâmica de oligossacariltransferases procarióticas

    A N-glicosilação é uma modificação distribuída de forma abundante nos domínios da vida, e é caracterizada pelo reconhecimento de uma assinatura N-X-S/T nas proteínas-alvo. O último passo dessa via biossintética é a transferência em bloco da cadeia glicídica para a asparagina da assinatura de N-glicosilação, sendo realizada pelas oligossacariltransferases (OSTs) PglB (Bacteria), AglB (Archaea) e STT3 (Eukarya). Dados cristalográficos para essas enzimas identificaram suas divisões em subunidades estruturais, como o núcleo central (CC), a sequência inserida (IS) e a periferia (P1 e P2). A unidade CC é fundamental para a interação com o substrato e a catálise, enquanto hipóteses da literatura sugerem que as outras unidades são importantes para a estabilidade estrutural das OSTs. Em decorrência do emprego desses sistemas enzimáticos em glicoengenharia de proteínas e no desenvolvimento de vacinas, a compreensão da origem estrutural para suas propriedades catalíticas e para a seletividade por substratos pode contribuir diretamente para o desenvolvimento de novas aplicações tecnológicas. Nesse âmbito, a presente tese avalia aspectos estruturais e conformacionais das OSTs, assim como a potencial função de suas unidades estruturais. Para tanto, empregamos a técnica de dinâmica molecular nas duas OSTs caracterizadas até o momento: a PglB de Campylobacter lari e a AglB de Archaeoglobus fulgidus. Desta forma, observamos a plasticidade conformacional do sítio ativo da PglB, com variações em elementos importantes, como a alça externa 5(EL5) e os resíduos catalíticos, sob influência da complexação dos substratos. Verificamos ainda que interações com as N-acetilações da glicana podem influenciar na seletividade desse substrato. Quanto à AglB, obtivemos evidências estruturais para propostas prévias da literatura de um papel termoestabilizador das unidades IS e P1 em relação à unidade CC. Nesse sentido, a presente tese esclareceu importantes aspectos estruturais e funcionais de OSTs, oferecendo suporte para o planejamento de novos experimentos e de aplicações tecnológicas. As novas informações sobre o mecanismo de seletividade da PglB podem auxiliar no desenvolvimento de glicoproteínas portando monossacarídeos específicos, potencialmente úteis para a produção de vacinas e de biomoléculas com uso terapêutico.N-glycosylation is a modification broadly distributed in all domains of life. It is characterized by a sequence motif N-X-S/T in proteins that portray this glycan chain. The last step of the oligosaccharide biosynthetic pathway is the en bloc transfer of the glycan chain to the Asn from the motif. This reactions is performed by enzimes named oligosaccharyltransferases PglB (Bacteria), AglB (Archaea), and STT3 (Eukarya). Previous crystallography data identified subdivisions in the OST domains, such as the central core (CC), the inserted sequence (IS), and the peripheries (P1 and P2). CC unit is essential to the interaction with substrates and catalysis. Hypothesis from the literature suggests that the other units are important for structural stability of OSTs. The N-glycosylation systems are being employed in studies regarding glycoengineering, and vaccine development, therefore, the comprehension of structural aspects that explains the catalytic properties, as well as substrate selectivity of OSTs, may contribute directly to the development of novel technological applications. In this context, this thesis evaluates the structural behavior of OSTs which involves the dynamics of conformational states, as well as the impact caused by the deletion of structural units, aiming to infer the function of these regions. To achieve these goals, molecular dynamics simulations were performed using both OSTs characterized until now: PglB from Campylobacter lari and AglB from Archaeoglobus fulgidus. Analyzing data generated by PglB simulations, it was possible to observe the conformational plasticity of the PglB active site, with variation of important elements, such as the external loop 5 (EL5) and the catalytic residues, when in the presence of different substrates. Regarding AglB data, we obtained structural eveidences for the previously proposed thermostabilizing role displayed by IS and P1 units. In this manner, the present thesis clarified important structural and functional aspects of OSTs, offering support for new experiments and for technological applications. The new information about PglB selectivity mechanism could provide a basis for the development of glycoproteins possessing specific monosaccharides, potentially useful for the production of vaccines and therapeutical biomolecules

    Bases estruturais e dinâmicas de biomoléculas na via de N-glicosilação em bactérias

    A N-glicosilação é uma modificação co- ou pós-traducional distribuída de forma abundante nos domínios da vida, e é caracterizada pelo reconhecimento de uma assinatura N-X-S/T nas proteínas-alvo. Os dois últimos passos para essa via biossintética são a translocação do oligossacarídeo ligado ao lipídio (LLO) para o periplasma e a transferência em bloco da cadeia glicídica para a asparagina da assinatura de N-glicosilação, sendo realizada pela flipase PglK (Bacteria) e oligossacariltransferases (OSTs) PglB (Bacteria), respectivamente. Dados cristalográficos para essas enzimas identificaram suas divisões em subunidades estruturais. Para PglK, que faz parte da família dos transportadores ABC, foram identificados o domínio de ligação ao nucleotídeo (NBD), o domínio transmembrana (TMD) e a hélice externa (EH). O domínio TMD é essencial para a translocação do substrato e a EH parece desempenhar uma papel crucial nesse processo. Na PglB foram descritos o núcleo central (CC), a sequência inserida (IS) e a periferia (P1 e P2). A unidade CC é fundamental para a interação com o substrato e para a catálise. Em decorrência do emprego desses sistemas enzimáticos em glicoengenharia de proteínas e no desenvolvimento de vacinas, a compreensão da origem estrutural para suas propriedades catalíticas e para a seletividade por substratos pode contribuir diretamente para o desenvolvimento de novas aplicações tecnológicas. Nesse âmbito, a presente tese avalia aspectos estruturais e conformacionais de tais macrobiomoléculas da via de N-glicosilação em bactérias, assim como a potencial elucidação do mecanismo de translocação catalisado pela flipase. Para tanto, primeiramente, empregamos a técnica de dinâmica molecular (DM) na PglB de Campylobacter lari e observamos a plasticidade conformacional do sítio ativo desta, com variações em elementos importantes, como a alça externa 5 (EL5) e os resíduos catalíticos, sob influência da complexação dos substratos. Para os LLOs dos três domínios da vida, uma abordagem utilizando cálculos em ab initio e DM foi utilizada para a parametrização da subunidade isoprenóide, obtendo novos potenciais torcionais, que reproduziram corretamente as propriedades experimentais. A DM do LLOs demonstrou uma preferência clara das cadeias sacarídicas pela posição paralela em relação à bicamada lipídica e o LLO de bactérias apresentou uma orientação necessária para a complexação com a PglB e a PglK. Os estudos de DM da flipase PglK de Campylobacter jejuni permitiram a elucidação do resíduo de arginina (R309) responsável por iniciar a complexação com o pirofosfato do LLO além de verificar a alta flexibilidade da EH e a complexação com o substrato. Após a complexação com o substrato, foi realizada uma metodologia de amostragem ampliada, chamada metadinâmica, que permitiu a elucidação de uma parte do processo de translocação do LLO catalisado pela PglK e, assim, a elaboração de uma nova proposta para o mecanismo de "flip". Nesse sentido, a presente tese esclareceu importantes aspectos estruturais e funcionais de biomoléculas na via de N-glicosilação, oferecendo suporte para o planejamento de novos experimentos e de aplicações tecnológicas. The last two steps of this biosynthetic pathway are the translocation of the lipid-linked oligosaccharide (LLO) to the periplasm and block transfer of the glycidic chain to the asparagine of the N-glycosylation signature, being performed by flippase PglK (Bacteria) and oligosaccharyltransferases (OSTs) PglB (Bacteria) respectively. Crystallographic data for these enzymes have identified their structural subunits. For PglK, an ABC transporter, the nucleotide binding domain (NBD), the transmembrane domain (TMD) and external helix (EH) were identified. TMD domain is essential for substrate translocation and EH seems to play a crucial role in this process. In the PglB, the central nucleus (CC), the inserted sequence (IS) and the periphery (P1 and P2) were described. The CC unit is fundamental for interaction with the substrate and catalysis. As a result of the use of these enzymatic systems in protein glycoengineering and in the development of vaccines, the understanding of the structural origin for its catalytic properties and for the substrate selectivity can contribute directly to the development of new technological applications. In this context, the present thesis evaluates structural and conformational aspects of these biomolecules of the N-glycosylation pathway in bacteria, as well as the potential elucidation of the mechanism of flippase-catalyzed translocation. To do so, we first used the molecular dynamics (MD) technique in the Campylobacter lari PglB where we observed the conformational plasticity of the active site of PglB, with variations in important elements, such as external loop 5 (EL5) and catalytic residues under influence of the substrate complexation. For the LLOs from the three domains of life, an approach using ab initio and MD calculations was used for the parameterization of the isoprenoid subunit, obtaining new torsional potentials, which correctly reproduced the experimental properties. The MD of the LLOs demonstrated a clear preference of the saccharide chains for a parallel position in relation to the lipid bilayer, the LLO from bacteria showed a necessary orientation for the complexation with PglB and PglK. The MD studies of Campylobacter jejuni PglK flippase allowed for the elucidation of arginine residue (R309) responsible for initiating complexation with LLO pyrophosphate; observation of the high flexibility of the EH and the complexation with the substrate. After complexation with the substrate, an enhanced sampling methodology, metadynamics, was carried out, which allowed the elucidation of a part of the LLO translocation process catalyzed by PglK and thus the elaboration of a new proposal for the flip mechanism. In this sense, the present thesis has clarified important structural and functional aspects of biomolecules in the N-glycosylation path, offering support for the planning of new experiments and technological applications. Elucidation on the mechanism of PglB and PglK can help in the development of glycoproteins carrying specific monosaccharides, which are potentially useful for the production of vaccines and other biomolecules with therapeutic use
