    Genetic And Evolutionary Biometrics:Multiobjective, Multimodal, Feature Selection/Weighting For Tightly Coupled Periocular And Face Recognition

    The Genetic & Evolutionary Computation (GEC) research community has seen the emergence of a new subarea, referred to as Genetic & Evolutionary Biometrics (GEB), as GECs have been applied to solve a variety of biometric problems. In this dissertation, we present three new GEB techniques for multibiometric recognition: Genetic & Evolutionary Feature Selection (GEFeS), Weighting (GEFeW), and Weighting/Selection (GEFeWS). Instead of selecting the most salient individual features, these techniques evolve subsets of the most salient combinations of features and/or weight features based on their discriminative ability in an effort to increase accuracy while decreasing the overall number of features needed for recognition. We also incorporate cross validation into our best performing technique in an attempt to evolve feature masks (FMs) that also generalize well to unseen subjects and we search the value preference space in an attempt to analyze its impact in respect to optimization and generalization. Our results show that by fusing the periocular biometric with the face, we can achieve higher recognition accuracies than using the two biometric modalities independently. Our results also show that our GEB techniques are able to achieve higher recognition rates than the baseline methods, while using significantly fewer features. In addition, by incorporating machine learning, we were able to create FMs that also generalize well to unseen subjects and use less than 50% of the extracted features. Finally, by searching the value preference space, we were able to determine which weights were most effective in terms of optimization and generalization

    Multi-modal and multi-dimensional biomedical image data analysis using deep learning

    There is a growing need for the development of computational methods and tools for automated, objective, and quantitative analysis of biomedical signal and image data to facilitate disease and treatment monitoring, early diagnosis, and scientific discovery. Recent advances in artificial intelligence and machine learning, particularly in deep learning, have revolutionized computer vision and image analysis for many application areas. While processing of non-biomedical signal, image, and video data using deep learning methods has been very successful, high-stakes biomedical applications present unique challenges such as different image modalities, limited training data, need for explainability and interpretability etc. that need to be addressed. In this dissertation, we developed novel, explainable, and attention-based deep learning frameworks for objective, automated, and quantitative analysis of biomedical signal, image, and video data. The proposed solutions involve multi-scale signal analysis for oraldiadochokinesis studies; ensemble of deep learning cascades using global soft attention mechanisms for segmentation of meningeal vascular networks in confocal microscopy; spatial attention and spatio-temporal data fusion for detection of rare and short-term video events in laryngeal endoscopy videos; and a novel discrete Fourier transform driven class activation map for explainable-AI and weakly-supervised object localization and segmentation for detailed vocal fold motion analysis using laryngeal endoscopy videos. Experiments conducted on the proposed methods showed robust and promising results towards automated, objective, and quantitative analysis of biomedical data, that is of great value for potential early diagnosis and effective disease progress or treatment monitoring.Includes bibliographical references

    A Markov Random Field Based Approach to 3D Mosaicing and Registration Applied to Ultrasound Simulation

    A novel Markov Random Field (MRF) based method for the mosaicing of 3D ultrasound volumes is presented in this dissertation. The motivation for this work is the production of training volumes for an affordable ultrasound simulator, which offers a low-cost/portable training solution for new users of diagnostic ultrasound, by providing the scanning experience essential for developing the necessary psycho-motor skills. It also has the potential for introducing ultrasound instruction into medical education curriculums. The interest in ultrasound training stems in part from the widespread adoption of point-of-care scanners, i.e. low cost portable ultrasound scanning systems in the medical community. This work develops a novel approach for producing 3D composite image volumes and validates the approach using clinically acquired fetal images from the obstetrics department at the University of Massachusetts Medical School (UMMS). Results using the Visible Human Female dataset as well as an abdominal trauma phantom are also presented. The process is broken down into five distinct steps, which include individual 3D volume acquisition, rigid registration, calculation of a mosaicing function, group-wise non-rigid registration, and finally blending. Each of these steps, common in medical image processing, has been investigated in the context of ultrasound mosaicing and has resulted in improved algorithms. Rigid and non-rigid registration methods are analyzed in a probabilistic framework and their sensitivity to ultrasound shadowing artifacts is studied. The group-wise non-rigid registration problem is initially formulated as a maximum likelihood estimation, where the joint probability density function is comprised of the partially overlapping ultrasound image volumes. This expression is simplified using a block-matching methodology and the resulting discrete registration energy is shown to be equivalent to a Markov Random Field. Graph based methods common in computer vision are then used for optimization, resulting in a set of transformations that bring the overlapping volumes into alignment. This optimization is parallelized using a fusion approach, where the registration problem is divided into 8 independent sub-problems whose solutions are fused together at the end of each iteration. This method provided a speedup factor of 3.91 over the single threaded approach with no noticeable reduction in accuracy during our simulations. Furthermore, the registration problem is simplified by introducing a mosaicing function, which partitions the composite volume into regions filled with data from unique partially overlapping source volumes. This mosaicing functions attempts to minimize intensity and gradient differences between adjacent sources in the composite volume. Experimental results to demonstrate the performance of the group-wise registration algorithm are also presented. This algorithm is initially tested on deformed abdominal image volumes generated using a finite element model of the Visible Human Female to show the accuracy of its calculated displacement fields. In addition, the algorithm is evaluated using real ultrasound data from an abdominal phantom. Finally, composite obstetrics image volumes are constructed using clinical scans of pregnant subjects, where fetal movement makes registration/mosaicing especially difficult. Our solution to blending, which is the final step of the mosaicing process, is also discussed. The trainee will have a better experience if the volume boundaries are visually seamless, and this usually requires some blending prior to stitching. Also, regions of the volume where no data was collected during scanning should have an ultrasound-like appearance before being displayed in the simulator. This ensures the trainee\u27s visual experience isn\u27t degraded by unrealistic images. A discrete Poisson approach has been adapted to accomplish these tasks. Following this, we will describe how a 4D fetal heart image volume can be constructed from swept 2D ultrasound. A 4D probe, such as the Philips X6-1 xMATRIX Array, would make this task simpler as it can acquire 3D ultrasound volumes of the fetal heart in real-time; However, probes such as these aren\u27t widespread yet. Once the theory has been introduced, we will describe the clinical component of this dissertation. For the purpose of acquiring actual clinical ultrasound data, from which training datasets were produced, 11 pregnant subjects were scanned by experienced sonographers at the UMMS following an approved IRB protocol. First, we will discuss the software/hardware configuration that was used to conduct these scans, which included some custom mechanical design. With the data collected using this arrangement we generated seamless 3D fetal mosaics, that is, the training datasets, loaded them into our ultrasound training simulator, and then subsequently had them evaluated by the sonographers at the UMMS for accuracy. These mosaics were constructed from the raw scan data using the techniques previously introduced. Specific training objectives were established based on the input from our collaborators in the obstetrics sonography group. Important fetal measurements are reviewed, which form the basis for training in obstetrics ultrasound. Finally clinical images demonstrating the sonographer making fetal measurements in practice, which were acquired directly by the Philips iU22 ultrasound machine from one of our 11 subjects, are compared with screenshots of corresponding images produced by our simulator

    Evaluating the performance of digital micromirror devices for use as programmable slit masks in multi-object spectrometers

    Multi-object spectrometers are extremely useful astronomical instruments that allow simultaneous spectral observations of large numbers of objects. Studies performed with ground-based multi-object spectrometers (MOSs) in the last four decades helped to place unique constraints on cosmology, large scale structure, galaxy evolution, Galactic structure, and contributed to countless other scientific advances. However, terrestrial MOSs use large discrete components for object selection, which, aside from not transferable to space-based applications, are limited in both minimal slit width and minimal time required accommodate a change of the locations of objects of interest in the field of view. There is a pressing need in remotely addressable and fast-re-configurable slit masks, which would allow for a new class of instruments - spacebased MOS. There are Microelectromechanical System (MEMS) - based technologies under development for use in space-based instrumentation, but currently they are still unreliable, even on the ground. A digital micromirror device (DMD) is a highly capable, extremely reliable, and remotely re-configurable spatial light modulator (SLM) that was originally developed by Texas Instruments Incorporated for projection systems. It is a viable and very promising candidate to serve as slit mask for both terrestrial and space-based MOSs. This work focused on assessing the suitability of DMDs for use as slit masks in space-based astronomical MOSs and developing the necessary calibration procedures and algorithms. Radiation testing to the levels of orbit around the second Lagrangian point (L2) was performed using the accelerated heavy-ion irradiation approach. The DMDs were found to be extremely reliable in such radiation environment, the devices did not experience hard failures and there was no permanent damage. Expected single-event upset (SEU) rate was determined to be about 5.6 micro-mirrors per 24 hours on-orbit for 1-megapixel device. Results of vibration and mechanical shock testing performed according to the National Aeronautics and Space Administration (NASA) General Environmental Verification Standard (GEVS) at NASA Goddard Space Flight Center (GSFC) suggest that commercially available DMDs are mechanically suitable for space-deployment with a very significant safety margin. Series of tests to assess the performance and the behaviour of DMDs in cryogenic temperatures (down to 78 K) were also carried out. There were no failures or malfunctions detected in commercially-available devices. An earlier prototype of a terrestrial DMD-based MOS (Rochester Institute of Technology Multi-Object Spectrometer (RITMOS)) was updated with a newer DMD model, and the performance of the instrument was evaluated. All the experiments performed strongly suggest that DMDs are highly reliable and capable devices that are extremely suitable for use as remotely programmable slit masks in MOS

    Heightfields for Efficient Scene Reconstruction for AR

    3D scene reconstruction from a sequence of posed RGB images is a cornerstone task for computer vision and augmented reality (AR). While depth-based fusion is the foundation of most real-time approaches for 3D reconstruction, recent learning based methods that operate directly on RGB images can achieve higher quality reconstructions, but at the cost of increased runtime and memory requirements, making them unsuitable for AR applications. We propose an efficient learning-based method that refines the 3D reconstruction obtained by a traditional fusion approach. By leveraging a top-down heightfield representation, our method remains real-time while approaching the quality of other learning-based methods. Despite being a simplification, our heightfield is perfectly appropriate for robotic path planning or augmented reality character placement. We outline several innovations that push the performance beyond existing top-down prediction baselines, and we present an evaluation framework on the challenging ScanNetV2 dataset, targeting AR tasks

    The Liver Tumor Segmentation Benchmark (LiTS)

    In this work, we report the set-up and results of the Liver Tumor Segmentation Benchmark (LITS) organized in conjunction with the IEEE International Symposium on Biomedical Imaging (ISBI) 2016 and International Conference On Medical Image Computing Computer Assisted Intervention (MICCAI) 2017. Twenty four valid state-of-the-art liver and liver tumor segmentation algorithms were applied to a set of 131 computed tomography (CT) volumes with different types of tumor contrast levels (hyper-/hypo-intense), abnormalities in tissues (metastasectomie) size and varying amount of lesions. The submitted algorithms have been tested on 70 undisclosed volumes. The dataset is created in collaboration with seven hospitals and research institutions and manually reviewed by independent three radiologists. We found that not a single algorithm performed best for liver and tumors. The best liver segmentation algorithm achieved a Dice score of 0.96(MICCAI) whereas for tumor segmentation the best algorithm evaluated at 0.67(ISBI) and 0.70(MICCAI). The LITS image data and manual annotations continue to be publicly available through an online evaluation system as an ongoing benchmarking resource.Comment: conferenc
