    Efficient replica-exchange across distributed production infrastructure

    Replica-Exchange (RE) methods represent a class of algorithms that involve a large number of loosely-coupled ensembles and are used to understand physical phenomena -- ranging from protein folding dynamics to binding affinity calculations. We develop a framework for RE that supports different replica pairing and coordination mechanisms, that can use a wide range of production cyberinfrastructure concurrently. Additionally, our framework uses a flexible pilot-job implementation, which enables effective resource allocation for multiple replicas. We characterize the performance of two different RE algorithms - synchronous and asynchronous - at unprecedented scales on production distributed infrastructure (Teragrid and LONI). The synchronous RE algorithm is implemented with a centralized master, while the asynchronous RE algorithm is implemented with both centralized and decentralized replica management schemes. We evaluate the performance of the different algorithms and implementations when we scale-up the number of replicas (up to 256) on a single machine and when we scale-out across 2 and 4 machines. Both the synchronous and asynchronous algorithms perform similarly when the number of replicas is small. But as the number of replicas increase, in the synchronous RE, the synchronization cost increases the total time to completion. In the centralized asynchronous RE, the cost of managing many replicas in a centralized manner increases the time to completion but not as much as in the synchronous RE. The decentralized asynchronous RE scales much better with increasing number of replicas. When scaled-out across many machines, the performance of synchronous RE depends on whether the machines are homogeneous or heterogeneous. A heterogeneous infrastructure means increased synchronization costs. We also run tests to see if one of the algorithms is better suited to achieve more crosswalks and temperature mixing -- better sampling

    A customizable multi-agent system for distributed data mining

    We present a general Multi-Agent System framework for distributed data mining based on a Peer-to-Peer model. Agent protocols are implemented through message-based asynchronous communication. The framework adopts a dynamic load balancing policy that is particularly suitable for irregular search algorithms. A modular design allows a separation of the general-purpose system protocols and software components from the specific data mining algorithm. The experimental evaluation has been carried out on a parallel frequent subgraph mining algorithm, which has shown good scalability performances

    An Expressive Language and Efficient Execution System for Software Agents

    Software agents can be used to automate many of the tedious, time-consuming information processing tasks that humans currently have to complete manually. However, to do so, agent plans must be capable of representing the myriad of actions and control flows required to perform those tasks. In addition, since these tasks can require integrating multiple sources of remote information ? typically, a slow, I/O-bound process ? it is desirable to make execution as efficient as possible. To address both of these needs, we present a flexible software agent plan language and a highly parallel execution system that enable the efficient execution of expressive agent plans. The plan language allows complex tasks to be more easily expressed by providing a variety of operators for flexibly processing the data as well as supporting subplans (for modularity) and recursion (for indeterminate looping). The executor is based on a streaming dataflow model of execution to maximize the amount of operator and data parallelism possible at runtime. We have implemented both the language and executor in a system called THESEUS. Our results from testing THESEUS show that streaming dataflow execution can yield significant speedups over both traditional serial (von Neumann) as well as non-streaming dataflow-style execution that existing software and robot agent execution systems currently support. In addition, we show how plans written in the language we present can represent certain types of subtasks that cannot be accomplished using the languages supported by network query engines. Finally, we demonstrate that the increased expressivity of our plan language does not hamper performance; specifically, we show how data can be integrated from multiple remote sources just as efficiently using our architecture as is possible with a state-of-the-art streaming-dataflow network query engine

    Overlapping of Communication and Computation and Early Binding: Fundamental Mechanisms for Improving Parallel Performance on Clusters of Workstations

    This study considers software techniques for improving performance on clusters of workstations and approaches for designing message-passing middleware that facilitate scalable, parallel processing. Early binding and overlapping of communication and computation are identified as fundamental approaches for improving parallel performance and scalability on clusters. Currently, cluster computers using the Message-Passing Interface for interprocess communication are the predominant choice for building high-performance computing facilities, which makes the findings of this work relevant to a wide audience from the areas of high-performance computing and parallel processing. The performance-enhancing techniques studied in this work are presently underutilized in practice because of the lack of adequate support by existing message-passing libraries and are also rarely considered by parallel algorithm designers. Furthermore, commonly accepted methods for performance analysis and evaluation of parallel systems omit these techniques and focus primarily on more obvious communication characteristics such as latency and bandwidth. This study provides a theoretical framework for describing early binding and overlapping of communication and computation in models for parallel programming. This framework defines four new performance metrics that facilitate new approaches for performance analysis of parallel systems and algorithms. This dissertation provides experimental data that validate the correctness and accuracy of the performance analysis based on the new framework. The theoretical results of this performance analysis can be used by designers of parallel system and application software for assessing the quality of their implementations and for predicting the effective performance benefits of early binding and overlapping. This work presents MPI/Pro, a new MPI implementation that is specifically optimized for clusters of workstations interconnected with high-speed networks. This MPI implementation emphasizes features such as persistent communication, asynchronous processing, low processor overhead, and independent message progress. These features are identified as critical for delivering maximum performance to applications. The experimental section of this dissertation demonstrates the capability of MPI/Pro to facilitate software techniques that result in significant application performance improvements.     Sensor networks and distributed CSP: communication, computation and complexity

    We introduce SensorDCSP, a naturally distributed benchmark based on a real-world application that arises in the context of networked distributed systems. In order to study the performance of Distributed CSP (DisCSP) algorithms in a truly distributed setting, we use a discrete-event network simulator, which allows us to model the impact of different network traffic conditions on the performance of the algorithms. We consider two complete DisCSP algorithms: asynchronous backtracking (ABT) and asynchronous weak commitment search (AWC), and perform performance comparison for these algorithms on both satisfiable and unsatisfiable instances of SensorDCSP. We found that random delays (due to network traffic or in some cases actively introduced by the agents) combined with a dynamic decentralized restart strategy can improve the performance of DisCSP algorithms. In addition, we introduce GSensorDCSP, a plain-embedded version of SensorDCSP that is closely related to various real-life dynamic tracking systems. We perform both analytical and empirical study of this benchmark domain.     Verification of Multi-Agent Properties in Electronic Voting: A Case Study

    Formal verification of multi-agent systems is hard, both theoretically and in practice. In particular, studies that use a single verification technique typically show limited efficiency, and allow to verify only toy examples. Here, we propose some new techniques and combine them with several recently developed ones to see what progress can be achieved for a real-life scenario. Namely, we use fixpoint approximation, domination-based strategy search, partial order reduction, and parallelization to verify heterogeneous scalable models of the Selene e-voting protocol. The experimental results show that the combination allows to verify requirements for much more sophisticated models than previously
