Categorical Ontology of Complex Systems, Meta-Systems and Theory of Levels: The Emergence of Life, Human Consciousness and Society
Single cell interactomics in simpler organisms, as well as somatic cell interactomics in multicellular organisms, involve biomolecular interactions in complex signalling pathways that were recently represented in modular terms by quantum automata with ‘reversible behavior’ representing normal cell cycling and division. Other implications of such quantum automata, modular modeling of signaling pathways and cell differentiation during development are in the fields of neural plasticity and brain development leading to quantum-weave dynamic patterns and specific molecular processes underlying extensive memory, learning, anticipation mechanisms and the emergence of human consciousness during the early brain development in children. Cell interactomics is here represented for the first time as a mixture of ‘classical’ states that determine molecular dynamics subject to Boltzmann statistics and ‘steady-state’, metabolic (multi-stable) manifolds, together with ‘configuration’ spaces of metastable quantum states emerging from complex quantum dynamics of interacting networks of biomolecules, such as proteins and nucleic acids that are now collectively defined as quantum interactomics. On the other hand, the time dependent evolution over several generations of cancer cells --that are generally known to undergo frequent and extensive genetic mutations and, indeed, suffer genomic transformations at the chromosome level (such as extensive chromosomal aberrations found in many colon cancers)-- cannot be correctly represented in the ‘standard’ terms of quantum automaton modules, as the normal somatic cells can. This significant difference at the cancer cell genomic level is therefore reflected in major changes in cancer cell interactomics often from one cancer cell ‘cycle’ to the next, and thus it requires substantial changes in the modeling strategies, mathematical tools and experimental designs aimed at understanding cancer mechanisms. Novel solutions to this important problem in carcinogenesis are proposed and experimental validation procedures are suggested. From a medical research and clinical standpoint, this approach has important consequences for addressing and preventing the development of cancer resistance to medical therapy in ongoing clinical trials involving stage III cancer patients, as well as improving the designs of future clinical trials for cancer treatments.\ud

Does the Soul's sleep generate the Reason? The symbol's compensatory aspect at quantum-psychoid matrix with regard to the Reason's unilateralism. Excerpt by.
A Symbol doesn't explain, says Jung. In fact it is beyond the dichotomy of the binary logic, that wants the limiting and restrictive diktat of the tertium non datur to be perpetuated so as to be obliged to choose between two possibilities being anyway on the same nomological axis
Minimization of Quantum Circuits using Quantum Operator Forms
In this paper we present a method for minimizing reversible quantum circuits
using the Quantum Operator Form (QOF); a new representation of quantum circuit
and of quantum-realized reversible circuits based on the CNOT, CV and
CV quantum gates. The proposed form is a quantum extension to the
well known Reed-Muller but unlike the Reed-Muller form, the QOF allows the
usage of different quantum gates. Therefore QOF permits minimization of quantum
circuits by using properties of different gates than only the multi-control
Toffoli gates. We introduce a set of minimization rules and a pseudo-algorithm
that can be used to design circuits with the CNOT, CV and CV quantum
gates. We show how the QOF can be used to minimize reversible quantum circuits
and how the rules allow to obtain exact realizations using the above mentioned
quantum gates.Comment: 11 pages, 14 figures, Proceedings of the ULSI Workshop 2012 (@ISMVL

Still minding the gap? Reflecting on transitions between concepts of information in varied domains
This conceptual paper, a contribution to the tenth anniversary special issue of information, gives a cross-disciplinary review of general and unified theories of information. A selective literature review is used to update a 2013 article on bridging the gaps between conceptions of information in different domains, including material from the physical and biological sciences, from the humanities and social sciences including library and information science, and from philosophy. A variety of approaches and theories are reviewed, including those of Brenner, Brier, Burgin and Wu, Capurro, Cárdenas-GarcÃa and Ireland, Hidalgo, Hofkirchner, Kolchinsky and Wolpert, Floridi, Mingers and Standing, Popper, and Stonier. The gaps between disciplinary views of information remain, although there has been progress, and increasing interest, in bridging them. The solution is likely to be either a general theory of sufficient flexibility to cope with multiple meanings of information, or multiple and distinct theories for different domains, but with a complementary nature, and ideally boundary spanning concepts
Bioethics: Reincarnation of Natural Philosophy in Modern Science
The theory of evolution of complex and comprising of human systems and algorithm for its
constructing are the synthesis of evolutionary epistemology, philosophical anthropology and
concrete scientific empirical basis in modern (transdisciplinary) science. «Trans-disciplinary» in
the context is interpreted as a completely new epistemological situation, which is fraught with the
initiation of a civilizational crisis. Philosophy and ideology of technogenic civilization is based on
the possibility of unambiguous demarcation of public value and descriptive scientific discourses
(1), and the object and subject of the cognitive process (2). Both of these attributes are no longer
valid. For mass, everyday consciousness and institutional philosophical tradition it is intuitively
obvious that having the ability to control the evolutionary process, Homo sapiens came close to the
borders of their own biological and cultural identity. The spontaneous coevolutionary process of
interaction between the «subject» (rational living organisms) and the «object» (material world), is
the teleological trend of the movement towards the complete rationalization of the World as It Is,
its merger with the World of Due. The stratification of the global evolutionary process into selective
and semantic (teleological) coevolutionary and therefore ontologically inseparable components
follows. With the entry of anthropogenic civilization into the stage of the information society, firsty,
the post-academic phase of the historical evolution of scientific rationality began, the attributes of
which are the specific methodology of scientific knowledge, scientific ethos and ontology. Bioethics
as a phenomenon of intellectual culture represents a natural philosophical core of modern post-
academic (human-dimensional) science, in which the ethical neutrality of scientific theory
principle is inapplicable, and elements of public-axiological and scientific-descriptive discourses
are integrated into a single logic construction. As result, hermeneutics precedes epistemology not
only methodologically, but also meaningfully, and natural philosophy is regaining the status of the
backbone of the theory of evolution – in an explicit for
Open problems in artificial life
This article lists fourteen open problems in artificial life, each of which is a grand challenge requiring a major advance on a fundamental issue for its solution. Each problem is briefly explained, and, where deemed helpful, some promising paths to its solution are indicated
