    Alʔilbīrī’s Book of the rational conclusions. Introduction, Critical Edition of the Arabic Text and Materials for the History of the Ḫawāṣṣic Genre in Early Andalus

    [eng] The Book of the rational conclusions, written perhaps somewhen in the 10th c. by a physician from Ilbīrah (Andalus), is a multi-section medical pandect. The author brings together, from a diversity of sources, materials dealing with matters related to drug-handling, natural philosophy, therapeutics, medical applications of the specific properties of things, a regimen, and a dispensatory. This dissertation includes three different parts. First the transmission of the text, its contents, and its possible context are discussed. Then a critical edition of the Arabic text is offered. Last, but certainly not least, the subject of the specific properties is approached from several points of view. The analysis of Section III of the original book leads to an exploration of the early Andalusī assimilation of this epistemic tradition and to the establishment of a well-defined textual family in which our text must be inscribed. On the other hand, the concept itself of ‘specific property’ is often misconstrued and it is usually made synonymous to magic and superstition. Upon closer inspection, however, the alleged irrationality of the knowledge of these properties appears to be largely the result of anachronistic interpretation. As a complement of this particular research and as an illustration of the genre, a sample from an ongoing integral commentary on this section of the book is presented.[cat] El Llibre de les conclusions racionals d’un desconegut metge d’Ilbīrah (l’Àndalus) va ser compilat probablement durant la segona meitat del s. El llibre obre amb una secció sobre apoteconomia (una mena de manual d’apotecaris) però se centra després en les diferents branques de la medicina. A continuació d’uns prolegòmens filosòfics l’autor copia, amb mínima adaptació lingüística, un tractat sencer de terapèutica, després un altre sobre les aplicacions mèdiques de les propietats específiques de les coses, una sèrie de fragments relacionats amb la dietètica (un règim en termes tradicionals) i, finalment, una col·lecció de receptes mèdiques. Cadascuna d’aquestes seccions mostren evidents lligams d’intertextualitat que apunten cap a una intensa activitat sintetitzadora de diverses tradicions aliades a la medicina a l’Àndalus califal. El text és, de fet, un magnífic objecte sobre el qual aplicar la metodologia de la crítica textual i de fonts. L’edició crítica del text incorpora la dimensió cronològica dins l’aparat, que esdevé així un element contextualitzador. Quant l’estudi de les fonts, si tot al llarg de la primera part d’aquesta tesi és només secundari, aquesta disciplina pren un protagonisme gairebé absolut en la tercera part, especialment en el capítol dedicat a l’anàlisi individual de cada passatge recollit en la secció sobre les propietats específiques de les coses

    Toward Efficient and Robust Computer Vision for Large-Scale Edge Applications

    The past decade has been witnessing remarkable advancements in computer vision and deep learning algorithms, ushering in a transformative wave of large-scale edge applications across various industries. These image processing methods, however, still encounter numerous challenges when it comes to meeting real-world demands, especially in terms of accuracy and latency at scale. Indeed, striking a balance among efficiency, robustness, and scalability remains a common obstacle. This dissertation investigates these issues in the context of different computer vision tasks, including image classification, semantic segmentation, depth estimation, and object detection. We introduce novel solutions, focusing on utilizing adjustable neural networks, joint multi-task architecture search, and generalized supervision interpolation. The first obstacle revolves around the ability to trade off between speed and accuracy in convolutional neural networks (CNNs) during inference on resource-constrained platforms. Despite their progress, CNNs are typically monolithic at runtime, which can present practical difficulties since computational budgets may vary over time. To address this, we introduce Any-Width Network, an adjustable-width CNN architecture that utilizes a novel Triangular Convolution module to enable fine-grained control over speed and accuracy during inference. The second challenge focuses on the computationally demanding nature of dense prediction tasks such as semantic segmentation and depth estimation. This issue becomes especially problematic for edge platforms with limited resources. To tackle this, we propose a novel and scalable framework named EDNAS. EDNAS leverages the synergistic relationship between Multi-Task Learning and hardware-aware Neural Architecture Search to significantly enhance on-device speed and accuracy of dense predictions. Finally, to improve the robustness of object detection, we introduce a novel data mixing augmentation. While mixing techniques such as Mixup have proven successful in image classification, their application to object detection is non-trivial due to spatial misalignment, foreground/background distinction, and instance multiplicity. To address these issues, we propose a generalized data mixing principle, Supervision Interpolation, and its simple yet effective implementation, LossMix. By addressing these challenges, this dissertation aims to facilitate better efficiency, accuracy, and scalability of computer vision and deep learning algorithms and contribute to the advancement of large-scale edge applications across different domains.Doctor of Philosoph

    Exploring Hyperspectral Imaging and 3D Convolutional Neural Network for Stress Classification in Plants

    Hyperspectral imaging (HSI) has emerged as a transformative technology in imaging, characterized by its ability to capture a wide spectrum of light, including wavelengths beyond the visible range. This approach significantly differs from traditional imaging methods such as RGB imaging, which uses three color channels, and multispectral imaging, which captures several discrete spectral bands. Through this approach, HSI offers detailed spectral signatures for each pixel, facilitating a more nuanced analysis of the imaged subjects. This capability is particularly beneficial in applications like agricultural practices, where it can detect changes in physiological and structural characteristics of crops. Moreover, the ability of HSI to monitor these changes over time is advantageous for observing how subjects respond to different environmental conditions or treatments. However, the high-dimensional nature of hyperspectral data presents challenges in data processing and feature extraction. Traditional machine learning algorithms often struggle to handle such complexity. This is where 3D Convolutional Neural Networks (CNNs) become valuable. Unlike 1D-CNNs, which extract features from spectral dimensions, and 2D-CNNs, which focus on spatial dimensions, 3D CNNs have the capability to process data across both spectral and spatial dimensions. This makes them adept at extracting complex features from hyperspectral data. In this thesis, we explored the potency of HSI combined with 3D-CNN in agriculture domain where plant health and vitality are paramount. To evaluate this, we subjected lettuce plants to varying stress levels to assess the performance of this method in classifying the stressed lettuce at the early stages of growth into their respective stress-level groups. For this study, we created a dataset comprising 88 hyperspectral image samples of stressed lettuce. Utilizing Bayesian optimization, we developed 350 distinct 3D-CNN models to assess the method. The top-performing model achieved a 75.00\% test accuracy. Additionally, we addressed the challenge of generating valid 3D-CNN models in the Keras Tuner library through meticulous hyperparameter configuration. Our investigation also extends to the role of individual channels and channel groups within the color and near-infrared spectrum in predicting results for each stress-level group. We observed that the red and green spectra have a higher influence on the prediction results.     Deep Multimodality Image-Guided System for Assisting Neurosurgery

    Intrakranielle Hirntumoren gehören zu den zehn häufigsten bösartigen Krebsarten und sind für eine erhebliche Morbidität und Mortalität verantwortlich. Die größte histologische Kategorie der primären Hirntumoren sind die Gliome, die ein äußerst heterogenes Erschei-nungsbild aufweisen und radiologisch schwer von anderen Hirnläsionen zu unterscheiden sind. Die Neurochirurgie ist meist die Standardbehandlung für neu diagnostizierte Gliom-Patienten und kann von einer Strahlentherapie und einer adjuvanten Temozolomid-Chemotherapie gefolgt werden. Die Hirntumorchirurgie steht jedoch vor großen Herausforderungen, wenn es darum geht, eine maximale Tumorentfernung zu erreichen und gleichzeitig postoperative neurologische Defizite zu vermeiden. Zwei dieser neurochirurgischen Herausforderungen werden im Folgenden vorgestellt. Erstens ist die manuelle Abgrenzung des Glioms einschließlich seiner Unterregionen aufgrund seines infiltrativen Charakters und des Vorhandenseins einer heterogenen Kontrastverstärkung schwierig. Zweitens verformt das Gehirn seine Form ̶ die so genannte "Hirnverschiebung" ̶ als Reaktion auf chirurgische Manipulationen, Schwellungen durch osmotische Medikamente und Anästhesie, was den Nutzen präopera-tiver Bilddaten für die Steuerung des Eingriffs einschränkt. Bildgesteuerte Systeme bieten Ärzten einen unschätzbaren Einblick in anatomische oder pathologische Ziele auf der Grundlage moderner Bildgebungsmodalitäten wie Magnetreso-nanztomographie (MRT) und Ultraschall (US). Bei den bildgesteuerten Instrumenten handelt es sich hauptsächlich um computergestützte Systeme, die mit Hilfe von Computer-Vision-Methoden die Durchführung perioperativer chirurgischer Eingriffe erleichtern. Die Chirurgen müssen jedoch immer noch den Operationsplan aus präoperativen Bildern gedanklich mit Echtzeitinformationen zusammenführen, während sie die chirurgischen Instrumente im Körper manipulieren und die Zielerreichung überwachen. Daher war die Notwendigkeit einer Bildführung während neurochirurgischer Eingriffe schon immer ein wichtiges Anliegen der Ärzte. Ziel dieser Forschungsarbeit ist die Entwicklung eines neuartigen Systems für die peri-operative bildgeführte Neurochirurgie (IGN), nämlich DeepIGN, mit dem die erwarteten Ergebnisse der Hirntumorchirurgie erzielt werden können, wodurch die Gesamtüberle-bensrate maximiert und die postoperative neurologische Morbidität minimiert wird. Im Rahmen dieser Arbeit werden zunächst neuartige Methoden für die Kernbestandteile des DeepIGN-Systems der Hirntumor-Segmentierung im MRT und der multimodalen präope-rativen MRT zur intraoperativen US-Bildregistrierung (iUS) unter Verwendung der jüngs-ten Entwicklungen im Deep Learning vorgeschlagen. Anschließend wird die Ergebnisvor-hersage der verwendeten Deep-Learning-Netze weiter interpretiert und untersucht, indem für den Menschen verständliche, erklärbare Karten erstellt werden. Schließlich wurden Open-Source-Pakete entwickelt und in weithin anerkannte Software integriert, die für die Integration von Informationen aus Tracking-Systemen, die Bildvisualisierung und -fusion sowie die Anzeige von Echtzeit-Updates der Instrumente in Bezug auf den Patientenbe-reich zuständig ist. Die Komponenten von DeepIGN wurden im Labor validiert und in einem simulierten Operationssaal evaluiert. Für das Segmentierungsmodul erreichte DeepSeg, ein generisches entkoppeltes Deep-Learning-Framework für die automatische Abgrenzung von Gliomen in der MRT des Gehirns, eine Genauigkeit von 0,84 in Bezug auf den Würfelkoeffizienten für das Bruttotumorvolumen. Leistungsverbesserungen wurden bei der Anwendung fort-schrittlicher Deep-Learning-Ansätze wie 3D-Faltungen über alle Schichten, regionenbasier-tes Training, fliegende Datenerweiterungstechniken und Ensemble-Methoden beobachtet. Um Hirnverschiebungen zu kompensieren, wird ein automatisierter, schneller und genauer deformierbarer Ansatz, iRegNet, für die Registrierung präoperativer MRT zu iUS-Volumen als Teil des multimodalen Registrierungsmoduls vorgeschlagen. Es wurden umfangreiche Experimente mit zwei Multi-Location-Datenbanken durchgeführt: BITE und RESECT. Zwei erfahrene Neurochirurgen führten eine zusätzliche qualitative Validierung dieser Studie durch, indem sie MRT-iUS-Paare vor und nach der deformierbaren Registrierung überlagerten. Die experimentellen Ergebnisse zeigen, dass das vorgeschlagene iRegNet schnell ist und die besten Genauigkeiten erreicht. Darüber hinaus kann das vorgeschlagene iRegNet selbst bei nicht trainierten Bildern konkurrenzfähige Ergebnisse liefern, was seine Allgemeingültigkeit unter Beweis stellt und daher für die intraoperative neurochirurgische Führung von Nutzen sein kann. Für das Modul "Erklärbarkeit" wird das NeuroXAI-Framework vorgeschlagen, um das Vertrauen medizinischer Experten in die Anwendung von KI-Techniken und tiefen neuro-nalen Netzen zu erhöhen. Die NeuroXAI umfasst sieben Erklärungsmethoden, die Visuali-sierungskarten bereitstellen, um tiefe Lernmodelle transparent zu machen. Die experimen-tellen Ergebnisse zeigen, dass der vorgeschlagene XAI-Rahmen eine gute Leistung bei der Extraktion lokaler und globaler Kontexte sowie bei der Erstellung erklärbarer Salienzkar-ten erzielt, um die Vorhersage des tiefen Netzwerks zu verstehen. Darüber hinaus werden Visualisierungskarten erstellt, um den Informationsfluss in den internen Schichten des Encoder-Decoder-Netzwerks zu erkennen und den Beitrag der MRI-Modalitäten zur end-gültigen Vorhersage zu verstehen. Der Erklärungsprozess könnte medizinischen Fachleu-ten zusätzliche Informationen über die Ergebnisse der Tumorsegmentierung liefern und somit helfen zu verstehen, wie das Deep-Learning-Modell MRT-Daten erfolgreich verar-beiten kann. Außerdem wurde ein interaktives neurochirurgisches Display für die Eingriffsführung entwickelt, das die verfügbare kommerzielle Hardware wie iUS-Navigationsgeräte und Instrumentenverfolgungssysteme unterstützt. Das klinische Umfeld und die technischen Anforderungen des integrierten multimodalen DeepIGN-Systems wurden mit der Fähigkeit zur Integration von (1) präoperativen MRT-Daten und zugehörigen 3D-Volumenrekonstruktionen, (2) Echtzeit-iUS-Daten und (3) positioneller Instrumentenver-folgung geschaffen. Die Genauigkeit dieses Systems wurde anhand eines benutzerdefi-nierten Agar-Phantom-Modells getestet, und sein Einsatz in einem vorklinischen Operati-onssaal wurde simuliert. Die Ergebnisse der klinischen Simulation bestätigten, dass die Montage des Systems einfach ist, in einer klinisch akzeptablen Zeit von 15 Minuten durchgeführt werden kann und mit einer klinisch akzeptablen Genauigkeit erfolgt. In dieser Arbeit wurde ein multimodales IGN-System entwickelt, das die jüngsten Fort-schritte im Bereich des Deep Learning nutzt, um Neurochirurgen präzise zu führen und prä- und intraoperative Patientenbilddaten sowie interventionelle Geräte in das chirurgi-sche Verfahren einzubeziehen. DeepIGN wurde als Open-Source-Forschungssoftware entwickelt, um die Forschung auf diesem Gebiet zu beschleunigen, die gemeinsame Nut-zung durch mehrere Forschungsgruppen zu erleichtern und eine kontinuierliche Weiter-entwicklung durch die Gemeinschaft zu ermöglichen. Die experimentellen Ergebnisse sind sehr vielversprechend für die Anwendung von Deep-Learning-Modellen zur Unterstützung interventioneller Verfahren - ein entscheidender Schritt zur Verbesserung der chirurgi-schen Behandlung von Hirntumoren und der entsprechenden langfristigen postoperativen Ergebnisse

    A Survey of AI Music Generation Tools and Models

    In this work, we provide a comprehensive survey of AI music generation tools, including both research projects and commercialized applications. To conduct our analysis, we classified music generation approaches into three categories: parameter-based, text-based, and visual-based classes. Our survey highlights the diverse possibilities and functional features of these tools, which cater to a wide range of users, from regular listeners to professional musicians. We observed that each tool has its own set of advantages and limitations. As a result, we have compiled a comprehensive list of these factors that should be considered during the tool selection process. Moreover, our survey offers critical insights into the underlying mechanisms and challenges of AI music generation

    A computer-assisted pproach to the comparison of mainland southeast Asian languages

    This cumulative thesis is based on three separate projects based on a computer-assisted language comparison (CALC) framework to address common obstacles to studying the history of Mainland Southeast Asian (MSEA) languages, such as sparse and non-standardized lexical data, as well as an inadequate method of cognate judgments, and to provide caveats to scholars who will use Bayesian phylogenetic analysis. The first project provides a format that standardizes the sound inventories, regulates language labels, and clarifies lexical items. This standardized format allows us to merge various forms of raw data. The format also summarizes information to assist linguists in researching the relatedness among words and inferring relationships among languages. The second project focuses on increasing the transparency of lexical data and cognate judg- ments with regard to compound words. The method enables the annotation of each part of a word with semantic meanings and syntactic features. In addition, four different conversion methods were developed to convert morpheme cognates into word cognates for input into the Bayesian phylogenetic analysis. The third project applies the methods used in the first project to create a workflow by merging linguistic data sets and inferring a language tree using a Bayesian phylogenetic algorithm. Further- more, the project addresses the importance of integrating cross-disciplinary studies into historical linguistic research. Finally, the methods we proposed for managing lexical data for MSEA languages are discussed and summarized in six perspectives. The work can be seen as a milestone in reconstructing human prehistory in an area that has high linguistic and cultural diversity

    Deep Neural Networks and Tabular Data: Inference, Generation, and Explainability

    Over the last decade, deep neural networks have enabled remarkable technological advancements, potentially transforming a wide range of aspects of our lives in the future. It is becoming increasingly common for deep-learning models to be used in a variety of situations in the modern life, ranging from search and recommendations to financial and healthcare solutions, and the number of applications utilizing deep neural networks is still on the rise. However, a lot of recent research efforts in deep learning have focused primarily on neural networks and domains in which they excel. This includes computer vision, audio processing, and natural language processing. It is a general tendency for data in these areas to be homogeneous, whereas heterogeneous tabular datasets have received relatively scant attention despite the fact that they are extremely prevalent. In fact, more than half of the datasets on the Google dataset platform are structured and can be represented in a tabular form. The first aim of this study is to provide a thoughtful and comprehensive analysis of deep neural networks' application to modeling and generating tabular data. Apart from that, an open-source performance benchmark on tabular data is presented, where we thoroughly compare over twenty machine and deep learning models on heterogeneous tabular datasets. The second contribution relates to synthetic tabular data generation. Inspired by their success in other homogeneous data modalities, deep generative models such as variational autoencoders and generative adversarial networks are also commonly applied for tabular data generation. However, the use of Transformer-based large language models (which are also generative) for tabular data generation have been received scant research attention. Our contribution to this literature consists of the development of a novel method for generating tabular data based on this family of autoregressive generative models that, on multiple challenging benchmarks, outperformed the current state-of-the-art methods for tabular data generation. Another crucial aspect for a deep-learning data system is that it needs to be reliable and trustworthy to gain broader acceptance in practice, especially in life-critical fields. One of the possible ways to bring trust into a data-driven system is to use explainable machine-learning methods. In spite of this, the current explanation methods often fail to provide robust explanations due to their high sensitivity to the hyperparameter selection or even changes of the random seed. Furthermore, most of these methods are based on feature-wise importance, ignoring the crucial relationship between variables in a sample. The third aim of this work is to address both of these issues by offering more robust and stable explanations, as well as taking into account the relationships between variables using a graph structure. In summary, this thesis made a significant contribution that touched many areas related to deep neural networks and heterogeneous tabular data as well as the usage of explainable machine learning methods
