    Transformers meet Stochastic Block Models: Attention with Data-Adaptive Sparsity and Cost

    To overcome the quadratic cost of self-attention, recent works have proposed various sparse attention modules, most of which fall under one of two groups: 1) sparse attention under a hand-crafted patterns and 2) full attention followed by a sparse variant of softmax such as α\alpha-entmax. Unfortunately, the first group lacks adaptability to data while the second still requires quadratic cost in training. In this work, we propose SBM-Transformer, a model that resolves both problems by endowing each attention head with a mixed-membership Stochastic Block Model (SBM). Then, each attention head data-adaptively samples a bipartite graph, the adjacency of which is used as an attention mask for each input. During backpropagation, a straight-through estimator is used to flow gradients beyond the discrete sampling step and adjust the probabilities of sampled edges based on the predictive loss. The forward and backward cost are thus linear to the number of edges, which each attention head can also choose flexibly based on the input. By assessing the distribution of graphs, we theoretically show that SBM-Transformer is a universal approximator for arbitrary sequence-to-sequence functions in expectation. Empirical evaluations under the LRA and GLUE benchmarks demonstrate that our model outperforms previous efficient variants as well as the original Transformer with full attention.     Hybrid optical and magnetic manipulation of microrobots

    Microrobotic systems have the potential to provide precise manipulation on cellular level for diagnostics, drug delivery and surgical interventions. These systems vary from tethered to untethered microrobots with sizes below a micrometer to a few microns. However, their main disadvantage is that they do not have the same capabilities in terms of degrees-of-freedom, sensing and control as macroscale robotic systems. In particular, their lack of on-board sensing for pose or force feedback, their control methods and interface for automated or manual user control are limited as well as their geometry has few degrees-of-freedom making three-dimensional manipulation more challenging. This PhD project is on the development of a micromanipulation framework that can be used for single cell analysis using the Optical Tweezers as well as a combination of optical trapping and magnetic actuation for recon gurable microassembly. The focus is on untethered microrobots with sizes up to a few tens of microns that can be used in enclosed environments for ex vivo and in vitro medical applications. The work presented investigates the following aspects of microrobots for single cell analysis: i) The microfabrication procedure and design considerations that are taken into account in order to fabricate components for three-dimensional micromanipulation and microassembly, ii) vision-based methods to provide 6-degree-offreedom position and orientation feedback which is essential for closed-loop control, iii) manual and shared control manipulation methodologies that take into account the user input for multiple microrobot or three-dimensional microstructure manipulation and iv) a methodology for recon gurable microassembly combining the Optical Tweezers with magnetic actuation into a hybrid method of actuation for microassembly.Open Acces

    Temporal Segmentation of Human Actions in Videos

    Understanding human actions in videos is of great interest in various scenarios ranging from surveillance over quality control in production processes to content-based video search. Algorithms for automatic temporal action segmentation need to overcome severe difficulties in order to be reliable and provide sufficiently good quality. Not only can human actions occur in different scenes and surroundings, the definition on an action itself is also inherently fuzzy, leading to a significant amount of inter-class variations. Moreover, besides finding the correct action label for a pre-defined temporal segment in a video, localizing an action in the first place is anything but trivial. Different actions not only vary in their appearance and duration but also can have long-range temporal dependencies that span over the complete video. Further, getting reliable annotations of large amounts of video data is time consuming and expensive. The goal of this thesis is to advance current approaches to temporal action segmentation. We therefore propose a generic framework that models the three components of the task explicitly, ie long-range temporal dependencies are handled by a context model, variations in segment durations are represented by a length model, and short-term appearance and motion of actions are addressed with a visual model. While the inspiration for the context model mainly comes from word sequence models in natural language processing, the visual model builds upon recent advances in the classification of pre-segmented action clips. Considering that long-range temporal context is crucial, we avoid local segmentation decisions and find the globally optimal temporal segmentation of a video under the explicit models. Throughout the thesis, we provide explicit formulations and training strategies for the proposed generic action segmentation framework under different supervision conditions. First, we address the task of fully supervised temporal action segmentation, where frame-level annotations are available during training. We show that our approach can outperform early sliding window baselines and recent deep architectures and that explicit length and context modeling leads to substantial improvements. Considering that full frame-level annotation is expensive to obtain, we then formulate a weakly supervised training algorithm that uses ordered sequences of actions occurring in the video as only supervision. While a first approach reduces the weakly supervised setup to a fully supervised setup by generating a pseudo ground-truth during training, we propose a second approach that avoids this intermediate step and allows to directly optimize a loss based on the weak supervision. Closing the gap between the fully and the weakly supervised setup, we moreover evaluate semi-supervised learning, where video frames are sparsely annotated. With the motivation that the vast amount of video data on the Internet only comes with meta-tags or content keywords that do not provide any temporal ordering information, we finally propose a method for action segmentation that learns from unordered sets of actions only. All approaches are evaluated on several commonly used benchmark datasets. With the proposed methods, we reach state-of-the-art performance for both, fully and weakly supervised action segmentation

    Robust Network Topology Inference and Processing of Graph Signals

    The abundance of large and heterogeneous systems is rendering contemporary data more pervasive, intricate, and with a non-regular structure. With classical techniques facing troubles to deal with the irregular (non-Euclidean) domain where the signals are defined, a popular approach at the heart of graph signal processing (GSP) is to: (i) represent the underlying support via a graph and (ii) exploit the topology of this graph to process the signals at hand. In addition to the irregular structure of the signals, another critical limitation is that the observed data is prone to the presence of perturbations, which, in the context of GSP, may affect not only the observed signals but also the topology of the supporting graph. Ignoring the presence of perturbations, along with the couplings between the errors in the signal and the errors in their support, can drastically hinder estimation performance. While many GSP works have looked at the presence of perturbations in the signals, much fewer have looked at the presence of perturbations in the graph, and almost none at their joint effect. While this is not surprising (GSP is a relatively new field), we expect this to change in the upcoming years. Motivated by the previous discussion, the goal of this thesis is to advance toward a robust GSP paradigm where the algorithms are carefully designed to incorporate the influence of perturbations in the graph signals, the graph support, and both. To do so, we consider different types of perturbations, evaluate their disruptive impact on fundamental GSP tasks, and design robust algorithms to address them.Comment: Dissertatio

    Analog Photonics Computing for Information Processing, Inference and Optimisation

    This review presents an overview of the current state-of-the-art in photonics computing, which leverages photons, photons coupled with matter, and optics-related technologies for effective and efficient computational purposes. It covers the history and development of photonics computing and modern analogue computing platforms and architectures, focusing on optimization tasks and neural network implementations. The authors examine special-purpose optimizers, mathematical descriptions of photonics optimizers, and their various interconnections. Disparate applications are discussed, including direct encoding, logistics, finance, phase retrieval, machine learning, neural networks, probabilistic graphical models, and image processing, among many others. The main directions of technological advancement and associated challenges in photonics computing are explored, along with an assessment of its efficiency.     Computational prediction of metabolism: sites, products, SAR, P450 enzyme dynamics, and mechanisms.

    Metabolism of xenobiotics remains a central challenge for the discovery and development of drugs, cosmetics, nutritional supplements, and agrochemicals. Metabolic transformations are frequently related to the incidence of toxic effects that may result from the emergence of reactive species, the systemic accumulation of metabolites, or by induction of metabolic pathways. Experimental investigation of the metabolism of small organic molecules is particularly resource demanding; hence, computational methods are of considerable interest to complement experimental approaches. This review provides a broad overview of structure- and ligand-based computational methods for the prediction of xenobiotic metabolism. Current computational approaches to address xenobiotic metabolism are discussed from three major perspectives: (i) prediction of sites of metabolism (SOMs), (ii) elucidation of potential metabolites and their chemical structures, and (iii) prediction of direct and indirect effects of xenobiotics on metabolizing enzymes, where the focus is on the cytochrome P450 (CYP) superfamily of enzymes, the cardinal xenobiotics metabolizing enzymes. For each of these domains, a variety of approaches and their applications are systematically reviewed, including expert systems, data mining approaches, quantitative structure-activity relationships (QSARs), and machine learning-based methods, pharmacophore-based algorithms, shape-focused techniques, molecular interaction fields (MIFs), reactivity-focused techniques, protein-ligand docking, molecular dynamics (MD) simulations, and combinations of methods. Predictive metabolism is a developing area, and there is still enormous potential for improvement. However, it is clear that the combination of rapidly increasing amounts of available ligand- and structure-related experimental data (in particular, quantitative data) with novel and diverse simulation and modeling approaches is accelerating the development of effective tools for prediction of in vivo metabolism, which is reflected by the diverse and comprehensive data sources and methods for metabolism prediction reviewed here. Operated under the auspices of the American Society for Engineering Education, the MSFC program, was well as those at other centers, was sponsored by the Office of Educational Affairs, NASA Headquarters, Washington, DC. The basic objectives of the programs, which are the 29th year of operation nationally, are (1) to further the professional knowledge of qualified engineering and science faculty members; (2) to stimulate and exchange ideas between participants and NASA; (3) to enrich and refresh the research and teaching activities of the participants' institutions; and (4) to contribute to the research objectives of the NASA centers
