    A multi-view approach to cDNA micro-array analysis

This paper is concerned with improving the processes involved in the analysis of microarray image data. The main focus is to clarify an image's feature space in an unsupervised manner. In this paper, the Image Transformation Engine (ITE), combined with different filters, is investigated. The proposed methods are applied to a set of real-world cDNA images. The MatCNN toolbox is used during the segmentation process. Quantitative comparisons between different filters are carried out.     Microarray image processing : a novel neural network framework

    Due to the vast success of bioengineering techniques, a series of large-scale analysis tools has been developed to discover the functional organization of cells. Among them, cDNA microarray has emerged as a powerful technology that enables biologists to cDNA microarray technology has enabled biologists to study thousands of genes simultaneously within an entire organism, and thus obtain a better understanding of the gene interaction and regulation mechanisms involved. Although microarray technology has been developed so as to offer high tolerances, there exists high signal irregularity through the surface of the microarray image. The imperfection in the microarray image generation process causes noises of many types, which contaminate the resulting image. These errors and noises will propagate down through, and can significantly affect, all subsequent processing and analysis. Therefore, to realize the potential of such technology it is crucial to obtain high quality image data that would indeed reflect the underlying biology in the samples. One of the key steps in extracting information from a microarray image is segmentation: identifying which pixels within an image represent which gene. This area of spotted microarray image analysis has received relatively little attention relative to the advances in proceeding analysis stages. But, the lack of advanced image analysis, including the segmentation, results in sub-optimal data being used in all downstream analysis methods. Although there is recently much research on microarray image analysis with many methods have been proposed, some methods produce better results than others. In general, the most effective approaches require considerable run time (processing) power to process an entire image. Furthermore, there has been little progress on developing sufficiently fast yet efficient and effective algorithms the segmentation of the microarray image by using a highly sophisticated framework such as Cellular Neural Networks (CNNs). It is, therefore, the aim of this thesis to investigate and develop novel methods processing microarray images.     Hardware acceleration of the trace transform for vision applications

    Computer Vision is a rapidly developing field in which machines process visual data to extract meaningful information. Digitised images in their pixels and bits serve no purpose of their own. It is only by interpreting the data, and extracting higher level information that a scene can be understood. The algorithms that enable this process are often complex, and data-intensive, limiting the processing rate when implemented in software. Hardware-accelerated implementations provide a significant performance boost that can enable real- time processing. The Trace Transform is a newly proposed algorithm that has been proven effective in image categorisation and recognition tasks. It is flexibly defined allowing the mathematical details to be tailored to the target application. However, it is highly computationally intensive, which limits its applications. Modern heterogeneous FPGAs provide an ideal platform for accelerating the Trace transform for real-time performance, while also allowing an element of flexibility, which highly suits the generality of the Trace transform. This thesis details the implementation of an extensible Trace transform architecture for vision applications, before extending this architecture to a full flexible platform suited to the exploration of Trace transform applications. As part of the work presented, a general set of architectures for large-windowed median and weighted median filters are presented as required for a number of Trace transform implementations. Finally an acceleration of Pseudo 2-Dimensional Hidden Markov Model decoding, usable in a person detection system, is presented. Such a system can be used to extract frames of interest from a video sequence, to be subsequently processed by the Trace transform. All these architectures emphasise the need for considered, platform-driven design in achieving maximum performance through hardware acceleration

    Supervised learning-based multimodal MRI brain image analysis

    Medical imaging plays an important role in clinical procedures related to cancer, such as diagnosis, treatment selection, and therapy response evaluation. Magnetic resonance imaging (MRI) is one of the most popular acquisition modalities which is widely used in brain tumour analysis and can be acquired with different acquisition protocols, e.g. conventional and advanced. Automated segmentation of brain tumours in MR images is a difficult task due to their high variation in size, shape and appearance. Although many studies have been conducted, it still remains a challenging task and improving accuracy of tumour segmentation is an ongoing field. The aim of this thesis is to develop a fully automated method for detection and segmentation of the abnormal tissue associated with brain tumour (tumour core and oedema) from multimodal MRI images. In this thesis, firstly, the whole brain tumour is segmented from fluid attenuated inversion recovery (FLAIR) MRI, which is commonly acquired in clinics. The segmentation is achieved using region-wise classification, in which regions are derived from superpixels. Several image features including intensity-based, Gabor textons, fractal analysis and curvatures are calculated from each superpixel within the entire brain area in FLAIR MRI to ensure a robust classification. Extremely randomised trees (ERT) classifies each superpixel into tumour and non-tumour. Secondly, the method is extended to 3D supervoxel based learning for segmentation and classification of tumour tissue subtypes in multimodal MRI brain images. Supervoxels are generated using the information across the multimodal MRI data set. This is then followed by a random forests (RF) classifier to classify each supervoxel into tumour core, oedema or healthy brain tissue. The information from the advanced protocols of diffusion tensor imaging (DTI), i.e. isotropic (p) and anisotropic (q) components is also incorporated to the conventional MRI to improve segmentation accuracy. Thirdly, to further improve the segmentation of tumour tissue subtypes, the machine-learned features from fully convolutional neural network (FCN) are investigated and combined with hand-designed texton features to encode global information and local dependencies into feature representation. The score map with pixel-wise predictions is used as a feature map which is learned from multimodal MRI training dataset using the FCN. The machine-learned features, along with hand-designed texton features are then applied to random forests to classify each MRI image voxel into normal brain tissues and different parts of tumour. The methods are evaluated on two datasets: 1) clinical dataset, and 2) publicly available Multimodal Brain Tumour Image Segmentation Benchmark (BRATS) 2013 and 2017 dataset. The experimental results demonstrate the high detection and segmentation performance of the III single modal (FLAIR) method. The average detection sensitivity, balanced error rate (BER) and the Dice overlap measure for the segmented tumour against the ground truth for the clinical data are 89.48%, 6% and 0.91, respectively; whilst, for the BRATS dataset, the corresponding evaluation results are 88.09%, 6% and 0.88, respectively. The corresponding results for the tumour (including tumour core and oedema) in the case of multimodal MRI method are 86%, 7%, 0.84, for the clinical dataset and 96%, 2% and 0.89 for the BRATS 2013 dataset. The results of the FCN based method show that the application of the RF classifier to multimodal MRI images using machine-learned features based on FCN and hand-designed features based on textons provides promising segmentations. The Dice overlap measure for automatic brain tumor segmentation against ground truth for the BRATS 2013 dataset is 0.88, 0.80 and 0.73 for complete tumor, core and enhancing tumor, respectively, which is competitive to the state-of-the-art methods. The corresponding results for BRATS 2017 dataset are 0.86, 0.78 and 0.66 respectively. The methods demonstrate promising results in the segmentation of brain tumours. This provides a close match to expert delineation across all grades of glioma, leading to a faster and more reproducible method of brain tumour detection and delineation to aid patient management. In the experiments, texton has demonstrated its advantages of providing significant information to distinguish various patterns in both 2D and 3D spaces. The segmentation accuracy has also been largely increased by fusing information from multimodal MRI images. Moreover, a unified framework is present which complementarily integrates hand-designed features with machine-learned features to produce more accurate segmentation. The hand-designed features from shallow network (with designable filters) encode the prior-knowledge and context while the machine-learned features from a deep network (with trainable filters) learn the intrinsic features. Both global and local information are combined using these two types of networks that improve the segmentation accuracy

    Real-Time Path Planning for Automating Optical Tweezers based Particle Transport Operations

    Optical tweezers (OT) have been developed to successfully trap, orient, and transport micro and nano scale components of many different sizes and shapes in a fluid medium. They can be viewed as robots made out of light. Components can be simply released from optical traps by switching off laser beams. By utilizing the principle of time sharing or holograms, multiple optical traps can perform several operations in parallel. These characteristics make optical tweezers a very promising technology for creating directed micro and nano scale assemblies. In the infra-red regime, they are useful in a large number of biological applications as well. This dissertation explores the problem of real-time path planning for autonomous OT based transport operations. Such operations pose interesting challenges as the environment is uncertain and dynamic due to the random Brownian motion of the particles and noise in the imaging based measurements. Silica microspheres having diameters between (1-20) ”m are selected as model components. Offline simulations are performed to gather trapping probability data that serves as a measure of trap strength and reliability as a function of relative position of the particle under consideration with respect to the trap focus, and trap velocity. Simplified models are generated using Gaussian Radial Basis Functions to represent the data in a compact form. These metamodels can be queried at run-time to obtain estimated probability values accurately and efficiently. Simple trapping probability models are then utilized in a stochastic dynamic programming framework to compute optimum trap locations and velocities that minimizes the total, expected transport time by incorporating collision avoidance and recovery steps. A discrete version of an approximate partially observable Markov decision process algorithm, called the QMDP_NLTDV algorithm, is developed. Real-time performance is ensured by pruning the search space and enhancing convergence rates by introducing a non-linear value function. The algorithm is validated both using a simulator as well as a physical holographic tweezer set-up. Successful runs show that the automated planner is flexible, works well in reasonably crowded scenes, and is capable of transporting a specific particle to a given goal location by avoiding collisions either by circumventing or by trapping other freely diffusing particles. This technique for transporting individual particles is utilized within a decoupled and prioritized approach to move multiple particles simultaneously. An iterative version of a bipartite graph matching algorithm is also used to assign goal locations to target objects optimally. As in the case of single particle transport, simulation and some physical experiments are performed to validate the multi-particle planning approach
