    Cognitive computing: algorithm design in the intersection of cognitive science and emerging computer architectures

    For the first time in decades computers are evolving into a fundamentally new class of machine. Transistors are still getting smaller, more economical, and more power-efficient, but operating frequencies leveled off in the mid-2000's. Today, improving performance requires placing a larger number of slower processing cores on each of many chips. Software written for such machines must scale out over many cores rather than scaling up with a faster single core. Biological computation is an extreme manifestation of such a many-slow-core architecture and therefore offers a potential source of ideas for leveraging new hardware. This dissertation addresses several problems in the intersection of emerging computer architectures and biological computation, termed Cognitive Computing: What mechanisms are necessary to maintain stable representations in a large distributed learning system? How should complex biologically-inspired algorithms be tested? How do visual sensing limitations like occlusion influence performance of classification algorithms? Neurons have a limited dynamic output range, but must process real-world signals over a wide dynamic range without saturating or succumbing to endogenous noise. Many existing neural network models leverage spatial competition to address this issue, but require hand-tuning of several parameters for a specific, fixed distribution of inputs. Integrating spatial competition with a stabilizing learning process produces a neural network model capable of autonomously adapting to a non-stationary distribution of inputs. Human-engineered complex systems typically include a number of architectural features to curtail complexity and simplify testing. Biological systems do not obey these constraints. Biologically-inspired algorithms are thus dramatically more difficult to engineer. Augmenting standard tools from the software engineering community with features targeted towards biologically-inspired systems is an effective mitigation. Natural visual environments contain objects that are occluded by other objects. Such occlusions are under-represented in the standard benchmark datasets for testing classification algorithms. This bias masks the negative effect of occlusion on performance. Correcting the bias with a new dataset demonstrates that occlusion is a dominant variable in classification performance. Modifying a state-of-the-art algorithm with mechanisms for occlusion resistance doubles classification performance in high-occlusion cases without penalty for unoccluded objects

    Chemical communication between synthetic and natural cells: a possible experimental design

    The bottom-up construction of synthetic cells is one of the most intriguing and interesting research arenas in synthetic biology. Synthetic cells are built by encapsulating biomolecules inside lipid vesicles (liposomes), allowing the synthesis of one or more functional proteins. Thanks to the in situ synthesized proteins, synthetic cells become able to perform several biomolecular functions, which can be exploited for a large variety of applications. This paves the way to several advanced uses of synthetic cells in basic science and biotechnology, thanks to their versatility, modularity, biocompatibility, and programmability. In the previous WIVACE (2012) we presented the state-of-the-art of semi-synthetic minimal cell (SSMC) technology and introduced, for the first time, the idea of chemical communication between synthetic cells and natural cells. The development of a proper synthetic communication protocol should be seen as a tool for the nascent field of bio/chemical-based Information and Communication Technologies (bio-chem-ICTs) and ultimately aimed at building soft-wet-micro-robots. In this contribution (WIVACE, 2013) we present a blueprint for realizing this project, and show some preliminary experimental results. We firstly discuss how our research goal (based on the natural capabilities of biological systems to manipulate chemical signals) finds a proper place in the current scientific and technological contexts. Then, we shortly comment on the experimental approaches from the viewpoints of (i) synthetic cell construction, and (ii) bioengineering of microorganisms, providing up-to-date results from our laboratory. Finally, we shortly discuss how autopoiesis can be used as a theoretical framework for defining synthetic minimal life, minimal cognition, and as bridge between synthetic biology and artificial intelligence.Comment: In Proceedings Wivace 2013, arXiv:1309.712

    An enhanced CRISPR repressor for targeted mammalian gene regulation.

    The RNA-guided endonuclease Cas9 can be converted into a programmable transcriptional repressor, but inefficiencies in target-gene silencing have limited its utility. Here we describe an improved Cas9 repressor based on the C-terminal fusion of a rationally designed bipartite repressor domain, KRAB-MeCP2, to nuclease-dead Cas9. We demonstrate the system's superiority in silencing coding and noncoding genes, simultaneously repressing a series of target genes, improving the results of single and dual guide RNA library screens, and enabling new architectures of synthetic genetic circuits

    Towards homeostatic architecture: simulation of the generative process of a termite mound construction

    This report sets out to the theme of the generation of a ‘living’, homeostatic and self-organizing architectural structure. The main research question this project addresses is what innovative techniques of design, construction and materials could prospectively be developed and eventually applied to create and sustain human-made buildings which are mostly adaptive, self-controlled and self-functioning, without option to a vast supply of materials and peripheral services. The hypothesis is that through the implementation of the biological building behaviour of termites, in terms of collective construction mechanisms that are based on environmental stimuli, we could achieve a simulation of the generative process of their adaptive structures, capable to inform in many ways human construction. The essay explicates the development of the 3-dimensional, agent-based simulation of the termite collective construction and analyzes the results, which involve besides physical modelling of the evolved structures. It finally elucidates the potential of this emerging and adaptive architectural performance to be translated to human practice and thus enlighten new ecological engineering and design methodologies

    A FEM-experimental approach for the development of a conceptual linear actuator based on tendril's free coiling

    Within the vastness of the plant species, certain living systems show tendril structures whose motion is of particular interest for biomimetic engineers. Tendrils sense and coil around suitable grips, and by shortening in length, they erect the remaining plant body. To achieve contraction, tendrils rotate along their main axis and shift from a linear to a double-spring geometry. This phenomenon is denoted as the free-coiling phase. In this work, with the aim of understanding the fundamentals of the mechanics behind the free coiling, a reverse-engineering approach based on the finite element method was firstly applied. The model consisted of an elongated cylinder with suitable material properties, boundary, and loading conditions, in order to reproduce the kinematics of the tendril. The simulation succeeded in mimicking coiling faithfully and was therefore used to validate a tentative linear actuator model based on the plant’s working principle. More in detail, exploiting shape memory alloy materials to obtain large reversible deformations, the main tendril features were implemented into a nickel-titanium spring-based testing model. The results of the experimental tests confirmed the feasibility of the idea in terms of both functioning principles and actual performance. It can be concluded that the final set-up can be used as a base for a prototype design of a new kind of a linear actuator

    Natural Computational Architectures for Cognitive Info-Communication

    Recent comprehensive overview of 40 years of research in cognitive architectures, (Kotseruba and Tsotsos 2020), evaluates modelling of the core cognitive abilities in humans, but only marginally addresses biologically plausible approaches based on natural computation. This mini review presentsa set of perspectives and approaches which have shaped the development of biologically inspired computational models in the recent past that can lead to the development of biologically more realistic cognitive architectures. For describing continuum of natural cognitive architectures, from basal cellular to human-level cognition, we use evolutionary info-computational framework, where natural/ physical/ morphological computation leads to evolution of increasingly complex cognitive systems. Forty years ago, when the first cognitive architectures have been proposed, understanding of cognition, embodiment and evolution was different. So was the state of the art of information physics, bioinformatics, information chemistry, computational neuroscience, complexity theory, selforganization, theory of evolution, information and computation. Novel developments support a constructive interdisciplinary framework for cognitive architectures in the context of computing nature, where interactions between constituents at different levels of organization lead to complexification of agency and increased cognitive capacities. We identify several important research questions for further investigation that can increase understanding of cognition in nature and inspire new developments of cognitive technologies. Recently, basal cell cognition attracted a lot of interest for its possible applications in medicine, new computing technologies, as well as micro- and nanorobotics. Bio-cognition of cells connected into tissues/organs, and organisms with the group (social) levels of information processing provides insights into cognition mechanisms that can support the development of new AI platforms and cognitive robotics
