    Elastic Registration of Biological Images Using Vector-Spline Regularization

    We present an elastic registration algorithm for the alignment of biological images. Our method combines and extends some of the best techniques available in the context of medical imaging. We express the deformation field as a B-spline model, which allows us to deal with a rich variety of deformations. We solve the registration problem by minimizing a pixelwise mean-square distance measure between the target image and the warped source. The problem is further constrained by way of a vector-spline regularization which provides some control over two independent quantities that are intrinsic to the deformation: its divergence, and its curl. Our algorithm is also able to handle soft landmark constraints, which is particularly useful when parts of the images contain very little information or when its repartition is uneven. We provide an optimal analytical solution in the case when only landmarks and smoothness considerations are taken into account. We have applied our approach to perform the elastic registration of images such as electrophoretic gels and fly embryos. The validation of the results by experts has been favorable in all cases

    Two-Dimensional Gel Electrophoresis Image Registration Using Block-Matching Techniques and Deformation Models

    [Abstract] Block-matching techniques have been widely used in the task of estimating displacement in medical images, and they represent the best approach in scenes with deformable structures such as tissues, fluids, and gels. In this article, a new iterative block-matching technique—based on successive deformation, search, fitting, filtering, and interpolation stages—is proposed to measure elastic displacements in two-dimensional polyacrylamide gel electrophoresis (2D–PAGE) images. The proposed technique uses different deformation models in the task of correlating proteins in real 2D electrophoresis gel images, obtaining an accuracy of 96.6% and improving the results obtained with other techniques. This technique represents a general solution, being easy to adapt to different 2D deformable cases and providing an experimental reference for block-matching algorithms.Galicia.     Elastic Image Registration of 2-D Gels for Differential and Repeatability Studies

    One of the main applications of electrophoretic 2-D gels is the analysis of differential responses between different conditions. For this reason, specific spots are present in one of the images, but not in the other. In some other occasions, the same experiment is repeated between 2 and 12 times in order to increase statistical significance. In both situations, one of the major difficulties of these analysis is that 2-D gels are affected by spatial distortions due to run-time differences and dye-front deformations, resulting in images that are significantly dissimilar not only because of their content, but also because of their geometry. In this technical brief, we show how to use free, state-of-the-art image registration and fusion algorithms developed by us for solving the problem of comparing differential expression profiles, or computing an "average" image from a series of virtually identical gels

    Nonrigid Registration of Brain Tumor Resection MR Images Based on Joint Saliency Map and Keypoint Clustering

    This paper proposes a novel global-to-local nonrigid brain MR image registration to compensate for the brain shift and the unmatchable outliers caused by the tumor resection. The mutual information between the corresponding salient structures, which are enhanced by the joint saliency map (JSM), is maximized to achieve a global rigid registration of the two images. Being detected and clustered at the paired contiguous matching areas in the globally registered images, the paired pools of DoG keypoints in combination with the JSM provide a useful cluster-to-cluster correspondence to guide the local control-point correspondence detection and the outlier keypoint rejection. Lastly, a quasi-inverse consistent deformation is smoothly approximated to locally register brain images through the mapping the clustered control points by compact support radial basis functions. The 2D implementation of the method can model the brain shift in brain tumor resection MR images, though the theory holds for the 3D case

    Computational Methods on Study of Differentially Expressed Proteins in Maize Proteomes Associated with Resistance to Aflatoxin Accumulation

    Plant breeders have focused on improving maize resistance to Aspergillus flavus infection and aflatoxin accumulation by breeding with genotypes having the desirable traits. Various maize inbred lines have been developed for the breeding of resistance. Identification of differentially expressed proteins among such maize inbred lines will facilitate the development of gene markers and expedite the breeding process. Computational biology and proteomics approaches on the investigation of differentially expressed proteins were explored in this research. The major research objectives included 1) application of computational methods in homology and comparative modeling to study 3D protein structures and identify single nucleotide polymorphisms (SNPs) involved in changes of protein structures and functions, which can in turn increase the efficiency of the development of DNA markers; 2) investigation of methods on total protein profiling including purification, separation, visualization, and computational analysis at the proteome level. Special research goals were set on the development of open source computational methods using Matlab image processing tools to quantify and compare protein expression levels visualized by 2D protein electrophoresis gel techniques

    Deformable Medical Image Registration: A Survey

    Deformable image registration is a fundamental task in medical image processing. Among its most important applications, one may cite: i) multi-modality fusion, where information acquired by different imaging devices or protocols is fused to facilitate diagnosis and treatment planning; ii) longitudinal studies, where temporal structural or anatomical changes are investigated; and iii) population modeling and statistical atlases used to study normal anatomical variability. In this technical report, we attempt to give an overview of deformable registration methods, putting emphasis on the most recent advances in the domain. Additional emphasis has been given to techniques applied to medical images. In order to study image registration methods in depth, their main components are identified and studied independently. The most recent techniques are presented in a systematic fashion. The contribution of this technical report is to provide an extensive account of registration techniques in a systematic manner.Le recalage déformable d'images est une des tâches les plus fondamentales dans l'imagerie médicale. Parmi ses applications les plus importantes, on compte: i) la fusion d' information provenant des différents types de modalités a n de faciliter le diagnostic et la planification du traitement; ii) les études longitudinales, oú des changements structurels ou anatomiques sont étudiées en fonction du temps; et iii) la modélisation de la variabilité anatomique normale d'une population et les atlas statistiques. Dans ce rapport de recherche, nous essayons de donner un aperçu des différentes méthodes du recalage déformables, en mettant l'accent sur les avancées les plus récentes du domaine. Nous avons particulièrement insisté sur les techniques appliquées aux images médicales. A n d'étudier les méthodes du recalage d'images, leurs composants principales sont d'abord identifiés puis étudiées de manière indépendante, les techniques les plus récentes étant classifiées en suivant un schéma logique déterminé. La contribution de ce rapport de recherche est de fournir un compte rendu détaillé des techniques de recalage d'une manière systématique
