    Study of Computational Image Matching Techniques: Improving Our View of Biomedical Image Data

    Image matching techniques are proven to be necessary in various fields of science and engineering, with many new methods and applications introduced over the years. In this PhD thesis, several computational image matching methods are introduced and investigated for improving the analysis of various biomedical image data. These improvements include the use of matching techniques for enhancing visualization of cross-sectional imaging modalities such as Computed Tomography (CT) and Magnetic Resonance Imaging (MRI), denoising of retinal Optical Coherence Tomography (OCT), and high quality 3D reconstruction of surfaces from Scanning Electron Microscope (SEM) images. This work greatly improves the process of data interpretation of image data with far reaching consequences for basic sciences research. The thesis starts with a general notion of the problem of image matching followed by an overview of the topics covered in the thesis. This is followed by introduction and investigation of several applications of image matching/registration in biomdecial image processing: a) registration-based slice interpolation, b) fast mesh-based deformable image registration and c) use of simultaneous rigid registration and Robust Principal Component Analysis (RPCA) for speckle noise reduction of retinal OCT images. Moving towards a different notion of image matching/correspondence, the problem of view synthesis and 3D reconstruction, with a focus on 3D reconstruction of microscopic samples from 2D images captured by SEM, is considered next. Starting from sparse feature-based matching techniques, an extensive analysis is provided for using several well-known feature detector/descriptor techniques, namely ORB, BRIEF, SURF and SIFT, for the problem of multi-view 3D reconstruction. This chapter contains qualitative and quantitative comparisons in order to reveal the shortcomings of the sparse feature-based techniques. This is followed by introduction of a novel framework using sparse-dense matching/correspondence for high quality 3D reconstruction of SEM images. As will be shown, the proposed framework results in better reconstructions when compared with state-of-the-art sparse-feature based techniques. Even though the proposed framework produces satisfactory results, there is room for improvements. These improvements become more necessary when dealing with higher complexity microscopic samples imaged by SEM as well as in cases with large displacements between corresponding points in micrographs. Therefore, based on the proposed framework, a new approach is proposed for high quality 3D reconstruction of microscopic samples. While in case of having simpler microscopic samples the performance of the two proposed techniques are comparable, the new technique results in more truthful reconstruction of highly complex samples. The thesis is concluded with an overview of the thesis and also pointers regarding future directions of the research using both multi-view and photometric techniques for 3D reconstruction of SEM images

    Regular Hierarchical Surface Models: A conceptual model of scale variation in a GIS and its application to hydrological geomorphometry

    Environmental and geographical process models inevitably involve parameters that vary spatially. One example is hydrological modelling, where parameters derived from the shape of the ground such as flow direction and flow accumulation are used to describe the spatial complexity of drainage networks. One way of handling such parameters is by using a Digital Elevation Model (DEM), such modelling is the basis of the science of geomorphometry. A frequently ignored but inescapable challenge when modellers work with DEMs is the effect of scale and geometry on the model outputs. Many parameters vary with scale as much as they vary with position. Modelling variability with scale is necessary to simplify and generalise surfaces, and desirable to accurately reconcile model components that are measured at different scales. This thesis develops a surface model that is optimised to represent scale in environmental models. A Regular Hierarchical Surface Model (RHSM) is developed that employs a regular tessellation of space and scale that forms a self-similar regular hierarchy, and incorporates Level Of Detail (LOD) ideas from computer graphics. Following convention from systems science, the proposed model is described in its conceptual, mathematical, and computational forms. The RHSM development was informed by a categorisation of Geographical Information Science (GISc) surfaces within a cohesive framework of geometry, structure, interpolation, and data model. The positioning of the RHSM within this broader framework made it easier to adapt algorithms designed for other surface models to conform to the new model. The RHSM has an implicit data model that utilises a variation of Middleton and Sivaswamy (2001)’s intrinsically hierarchical Hexagonal Image Processing referencing system, which is here generalised for rectangular and triangular geometries. The RHSM provides a simple framework to form a pyramid of coarser values in a process characterised as a scaling function. In addition, variable density realisations of the hierarchical representation can be generated by defining an error value and decision rule to select the coarsest appropriate scale for a given region to satisfy the modeller’s intentions. The RHSM is assessed using adaptions of the geomorphometric algorithms flow direction and flow accumulation. The effects of scale and geometry on the anistropy and accuracy of model results are analysed on dispersive and concentrative cones, and Light Detection And Ranging (LiDAR) derived surfaces of the urban area of Dunedin, New Zealand. The RHSM modelling process revealed aspects of the algorithms not obvious within a single geometry, such as, the influence of node geometry on flow direction results, and a conceptual weakness of flow accumulation algorithms on dispersive surfaces that causes asymmetrical results. In addition, comparison of algorithm behaviour between geometries undermined the hypothesis that variance of cell cross section with direction is important for conversion of cell accumulations to point values. The ability to analyse algorithms for scale and geometry and adapt algorithms within a cohesive conceptual framework offers deeper insight into algorithm behaviour than previously achieved. The deconstruction of algorithms into geometry neutral forms and the application of scaling functions are important contributions to the understanding of spatial parameters within GISc

    PlenoptiCam v1.0: A light-field imaging framework

The key obstacle in composing light-fields from exposures taken by a plenoptic camera is to computationally calibrate, re-align and rearrange four-dimensional image data. Several attempts have been proposed to enhance the overall image quality by tailoring pipelines dedicated to particular plenoptic cameras and improving the color consistency across viewpoints at the expense of high computational loads. The framework presented herein advances prior outcomes thanks to its cost-effective color equalization from parallax-invariant probability distribution transfers and a novel micro image scale-space analysis for generic camera calibration independent of the lens specifications. Our framework compensates for artifacts from the sensor and micro lens grid in an innovative way to enable superior quality in sub-aperture image extraction, computational refocusing and Scheimpflug rendering with sub-sampling capabilities. Benchmark comparisons using established image metrics suggest that our proposed pipeline outperforms state-of-the-art tool chains in the majority of cases. The algorithms described in this paper are released under an open-source license, offer cross-platform compatibility with few dependencies and a graphical user interface. This makes the reproduction of results and experimentation with plenoptic camera technology convenient for peer researchers, developers, photographers, data scientists and others working in this field

    Resolution learning in deep convolutional networks using scale-space theory

    Resolution in deep convolutional neural networks (CNNs) is typically bounded by the receptive field size through filter sizes, and subsampling layers or strided convolutions on feature maps. The optimal resolution may vary significantly depending on the dataset. Modern CNNs hard-code their resolution hyper-parameters in the network architecture which makes tuning such hyper-parameters cumbersome. We propose to do away with hard-coded resolution hyper-parameters and aim to learn the appropriate resolution from data. We use scale-space theory to obtain a self-similar parametrization of filters and make use of the N-Jet: a truncated Taylor series to approximate a filter by a learned combination of Gaussian derivative filters. The parameter sigma of the Gaussian basis controls both the amount of detail the filter encodes and the spatial extent of the filter. Since sigma is a continuous parameter, we can optimize it with respect to the loss. The proposed N-Jet layer achieves comparable performance when used in state-of-the art architectures, while learning the correct resolution in each layer automatically. We evaluate our N-Jet layer on both classification and segmentation, and we show that learning sigma is especially beneficial for inputs at multiple sizes

    Computational strategies for understanding underwater optical image datasets

Typical missions can generate imagery at rates hundreds of times greater than highly compressed images can be transmitted acoustically, delaying that understanding until after the vehicle has been recovered and the data analyzed. While automated classification algorithms can lessen the burden on human annotators after a mission, most are too computationally expensive or lack the robustness to run in situ on a vehicle. Fast algorithms designed for mission-time performance could lessen the latency of understanding by producing low-bandwidth semantic maps of the survey area that can then be telemetered back to operators during a mission. This thesis presents a lightweight framework for processing imagery in real time aboard a robotic vehicle. We begin with a review of pre-processing techniques for correcting illumination and attenuation artifacts in underwater images, presenting our own approach based on multi-sensor fusion and a strong physical model. Next, we construct a novel image pyramid structure that can reduce the complexity necessary to compute features across multiple scales by an order of magnitude and recommend features which are fast to compute and invariant to underwater artifacts. Finally, we implement our framework on real underwater datasets and demonstrate how it can be used to select summary images for the purpose of creating low-bandwidth semantic maps capable of being transmitted acoustically.by Jeffrey W.
