    Model Diagnostics meets Forecast Evaluation: Goodness-of-Fit, Calibration, and Related Topics

    Principled forecast evaluation and model diagnostics are vital in fitting probabilistic models and forecasting outcomes of interest. A common principle is that fitted or predicted distributions ought to be calibrated, ideally in the sense that the outcome is indistinguishable from a random draw from the posited distribution. Much of this thesis is centered on calibration properties of various types of forecasts. In the first part of the thesis, a simple algorithm for exact multinomial goodness-of-fit tests is proposed. The algorithm computes exact pp-values based on various test statistics, such as the log-likelihood ratio and Pearson\u27s chi-square. A thorough analysis shows improvement on extant methods. However, the runtime of the algorithm grows exponentially in the number of categories and hence its use is limited. In the second part, a framework rooted in probability theory is developed, which gives rise to hierarchies of calibration, and applies to both predictive distributions and stand-alone point forecasts. Based on a general notion of conditional T-calibration, the thesis introduces population versions of T-reliability diagrams and revisits a score decomposition into measures of miscalibration, discrimination, and uncertainty. Stable and efficient estimators of T-reliability diagrams and score components arise via nonparametric isotonic regression and the pool-adjacent-violators algorithm. For in-sample model diagnostics, a universal coefficient of determination is introduced that nests and reinterprets the classical R2R^2 in least squares regression. In the third part, probabilistic top lists are proposed as a novel type of prediction in classification, which bridges the gap between single-class predictions and predictive distributions. The probabilistic top list functional is elicited by strictly consistent evaluation metrics, based on symmetric proper scoring rules, which admit comparison of various types of predictions

    Estudo da remodelagem reversa miocárdica através da análise proteómica do miocárdio e do líquido pericárdico

    Valve replacement remains as the standard therapeutic option for aortic stenosis patients, aiming at abolishing pressure overload and triggering myocardial reverse remodeling. However, despite the instant hemodynamic benefit, not all patients show complete regression of myocardial hypertrophy, being at higher risk for adverse outcomes, such as heart failure. The current comprehension of the biological mechanisms underlying an incomplete reverse remodeling is far from complete. Furthermore, definitive prognostic tools and ancillary therapies to improve the outcome of the patients undergoing valve replacement are missing. To help abridge these gaps, a combined myocardial (phospho)proteomics and pericardial fluid proteomics approach was followed, taking advantage of human biopsies and pericardial fluid collected during surgery and whose origin anticipated a wealth of molecular information contained therein. From over 1800 and 750 proteins identified, respectively, in the myocardium and in the pericardial fluid of aortic stenosis patients, a total of 90 dysregulated proteins were detected. Gene annotation and pathway enrichment analyses, together with discriminant analysis, are compatible with a scenario of increased pro-hypertrophic gene expression and protein synthesis, defective ubiquitinproteasome system activity, proclivity to cell death (potentially fed by complement activity and other extrinsic factors, such as death receptor activators), acute-phase response, immune system activation and fibrosis. Specific validation of some targets through immunoblot techniques and correlation with clinical data pointed to complement C3 β chain, Muscle Ring Finger protein 1 (MuRF1) and the dual-specificity Tyr-phosphorylation regulated kinase 1A (DYRK1A) as potential markers of an incomplete response. In addition, kinase prediction from phosphoproteome data suggests that the modulation of casein kinase 2, the family of IκB kinases, glycogen synthase kinase 3 and DYRK1A may help improve the outcome of patients undergoing valve replacement. Particularly, functional studies with DYRK1A+/- cardiomyocytes show that this kinase may be an important target to treat cardiac dysfunction, provided that mutant cells presented a different response to stretch and reduced ability to develop force (active tension). This study opens many avenues in post-aortic valve replacement reverse remodeling research. In the future, gain-of-function and/or loss-of-function studies with isolated cardiomyocytes or with animal models of aortic bandingdebanding will help disclose the efficacy of targeting the surrogate therapeutic targets. Besides, clinical studies in larger cohorts will bring definitive proof of complement C3, MuRF1 and DYRK1A prognostic value.A substituição da válvula aórtica continua a ser a opção terapêutica de referência para doentes com estenose aórtica e visa a eliminação da sobrecarga de pressão, desencadeando a remodelagem reversa miocárdica. Contudo, apesar do benefício hemodinâmico imediato, nem todos os pacientes apresentam regressão completa da hipertrofia do miocárdio, ficando com maior risco de eventos adversos, como a insuficiência cardíaca. Atualmente, os mecanismos biológicos subjacentes a uma remodelagem reversa incompleta ainda não são claros. Além disso, não dispomos de ferramentas de prognóstico definitivos nem de terapias auxiliares para melhorar a condição dos pacientes indicados para substituição da válvula. Para ajudar a resolver estas lacunas, uma abordagem combinada de (fosfo)proteómica e proteómica para a caracterização, respetivamente, do miocárdio e do líquido pericárdico foi seguida, tomando partido de biópsias e líquidos pericárdicos recolhidos em ambiente cirúrgico. Das mais de 1800 e 750 proteínas identificadas, respetivamente, no miocárdio e no líquido pericárdico dos pacientes com estenose aórtica, um total de 90 proteínas desreguladas foram detetadas. As análises de anotação de genes, de enriquecimento de vias celulares e discriminativa corroboram um cenário de aumento da expressão de genes pro-hipertróficos e de síntese proteica, um sistema ubiquitina-proteassoma ineficiente, uma tendência para morte celular (potencialmente acelerada pela atividade do complemento e por outros fatores extrínsecos que ativam death receptors), com ativação da resposta de fase aguda e do sistema imune, assim como da fibrose. A validação de alguns alvos específicos através de immunoblot e correlação com dados clínicos apontou para a cadeia β do complemento C3, a Muscle Ring Finger protein 1 (MuRF1) e a dual-specificity Tyr-phosphoylation regulated kinase 1A (DYRK1A) como potenciais marcadores de uma resposta incompleta. Por outro lado, a predição de cinases a partir do fosfoproteoma, sugere que a modulação da caseína cinase 2, a família de cinases do IκB, a glicogénio sintase cinase 3 e da DYRK1A pode ajudar a melhorar a condição dos pacientes indicados para intervenção. Em particular, a avaliação funcional de cardiomiócitos DYRK1A+/- mostraram que esta cinase pode ser um alvo importante para tratar a disfunção cardíaca, uma vez que os miócitos mutantes responderam de forma diferente ao estiramento e mostraram uma menor capacidade para desenvolver força (tensão ativa). Este estudo levanta várias hipóteses na investigação da remodelagem reversa. No futuro, estudos de ganho e/ou perda de função realizados em cardiomiócitos isolados ou em modelos animais de banding-debanding da aorta ajudarão a testar a eficácia de modular os potenciais alvos terapêuticos encontrados.     A correlation between tellurite resistance and nitric oxide detoxification in Salmonella Typhimurium

    Salmonella are important enteric pathogens that are responsible for causing various diseases from gastroenteritis to systemic typhoid fever. Salmonella are a major contributor to morbidity and mortality worldwide. Crucial to their pathogenesis is the survival in harmful conditions elicited by the host immune system, one of these being reactive oxygen and nitrogen species (ROS/RNS). These are produced by macrophages and neutrophils in an attempt to eliminate pathogens. Salmonella, have the unique ability to colonise macrophages and have dedicated nitric oxide (NO) detoxification systems. There are three prominent metalloenzymes (HmpA, NorVW and NrfA) heavily researched in the literature for NO detoxification. Previous work suggested that more proteins are responsible for the nitrosative stress response with these being regulated by the nitric oxide sensitive transcriptional repressor, NsrR. This study demonstrates a relationship between three putative tellurite resistance proteins regulated by NsrR (STM1808, YeaR and TehB) and NO detoxification. A Functional redundancy between these proteins was observed for anaerobic protection against NO and tellurite. Furthermore, this study identified that proteins responsible in NO protection such as HmpA and YtfE also provide resistance to tellurite during aerobic and anaerobic conditions, respectively. Tellurite resistant Salmonella strains were evolved by continued passage in this study that consequently had altered H2O2 resistance profiles and increased sensitivity to antibiotics. However, these strains were not significantly attenuated during macrophage survival or during the presence of NO in vitro. Additionally, the hypothetical protein YgbA, which has predicted roles in NO detoxification, was found to be important to Salmonella survival in macrophages. However, in vitro NO exposure with the NO donor deta NONOate only showed a role for anaerobic protection

    On p-group isomorphism: Search-to-decision, counting-to-decision, and nilpotency class reductions via tensors

    In this paper we study some classical complexity-theoretic questions regarding Group Isomorphism (GpI). We focus on p-groups (groups of prime power order) with odd p, which are believed to be a bottleneck case for GpI, and work in the model of matrix groups over finite fields. Our main results are as follows. Although search-to-decision and counting-to-decision reductions have been known for over four decades for Graph Isomorphism (GI), they had remained open for GpI, explicitly asked by Arvind & Torán (Bull. EATCS, 2005). Extending methods from Tensor Isomorphism (Grochow & Qiao, ITCS 2021), we show moderately exponential-time such reductions within p-groups of class 2 and exponent p. Despite the widely held belief that p-groups of class 2 and exponent p are the hardest cases of GpI, there was no reduction to these groups from any larger class of groups. Again using methods from Tensor Isomorphism (ibid.), we show the first such reduction, namely from isomorphism testing of p-groups of “small” class and exponent p to those of class two and exponent p. For the first results, our main innovation is to develop linear-algebraic analogues of classical graph coloring gadgets, a key technique in studying the structural complexity of GI. Unlike the graph coloring gadgets, which support restricting to various subgroups of the symmetric group, the problems we study require restricting to various subgroups of the general linear group, which entails significantly different and more complicated gadgets. The analysis of one of our gadgets relies on a classical result from group theory regarding random generation of classical groups (Kantor & Lubotzky, Geom. Dedicata, 1990). For the nilpotency class reduction, we combine a runtime analysis of the Lazard Correspondence with Tensor Isomorphism-completeness results (Grochow & Qiao, ibid.)

    Contemporary, decadal, and millennial-scale permafrost- and vegetation dynamics and carbon release in an alpine region of Jotunheimen, Norway

    Climatic warming in northern alpine regions facilitates the thawing of permafrost, the associated release of soil carbon into the atmosphere, and the altitudinal shifts in vegetation patterns. Here, a multi-disciplinary approach is adopted to investigate the response of an alpine permafrost landscape (Jotunheimen, Norway, with focus on Galdhøpiggen) to climatic changes over long- to medium timescales. First, a gas analyser is used to explore how ecosystem respiration is affected by ecosystem (soil and vegetation) and geomorphological (cryogenic disturbance) factors during the peak growing season. A palaeoecological record is then analysed to infer the past dynamics of the alpine tree lines and the lower limit of permafrost on Galdhøpiggen over the millennial- and centennial scales. Finally, remotely sensed satellite imagery is combined with observed air temperatures to create a model that provides an estimation of land surface temperatures over the past six decades. The model is then used to predict surface ‘greenness’ over the same period. Palynological evidence from Galdhøpiggen indicates that the altitudinal limits of alpine tree lines have shifted by hundreds of metres in response to climatic changes over the millennial scale. Since 1957, the model predictions indicate substantial increases in land surface temperatures and growing season surface ‘greenness’ (i.e., vegetation abundance) in Jotunheimen, but the change has not been spatially uniform. The highest increases were recorded over the low- and mid-alpine heaths above the tree line (1050-1500 m a.s.l.), which was attributed to increased shrub cover. This trend could facilitate carbon release from the ground, as peak growing season ecosystem respiration was found to be most strongly controlled by soil microclimate and plant growth forms. The likely future scenario in response to warming in Jotunheimen will be continued permafrost degradation, with higher altitudes (≥1500 m a.s.l.) experiencing decreased cryoturbation, increased shrub encroachment and higher surface CO2 emissions

    The hunting of wild animals for their meat has been a crucial activity in the evolution of humans. It continues to be an essential source of food and a generator of income for millions of Indigenous and rural communities worldwide. Conservationists rightly fear that excessive hunting of many animal species will cause their demise, as has already happened throughout the Anthropocene. Many species of large mammals and birds have been decimated or annihilated due to overhunting by humans. If such pressures continue, many other species will meet the same fate. Equally, if the use of wildlife resources is to continue by those who depend on it, sustainable practices must be implemented. These communities need to remain or become custodians of the wildlife resources within their lands, for their own well-being as well as for biodiversity in general.     Study of the Degradation of New Lubricant Oil Formulations with the Design and Demands of Current and Future Engines

    [ES] El análisis de los aceites lubricantes de motor, englobado dentro de las tareas realizadas en el Oil Condition Monitoring (OCM), resulta ser una herramienta poderosa con la cual se es capaz de extraer información de utilidad. Por este motivo, en esta Tesis se decidió explotar este campo realizando un estudio en profundidad centrado en tres aspectos: mejorar las técnicas y protocolos ya existentes, desarrollar procedimientos propios acorde con las necesidades y requisitos del momento y, para terminar, poner en valor la información obtenida del análisis de los lubricantes mediante el uso de tratamientos estadísticos y quimiométricos. Bajo estas tres premisas, se ha desarrollado toda la tarea de investigación de esta Tesis. En primer lugar, en relación con el análisis de los aceites lubricantes, se realizó un estudio acerca de la degradación de cuatro formulaciones de aceites lubricantes. En este estudio se analizaron aspectos propios de los aceites como: su viscosidad cinemática, oxidación, nitración, caída de los aditivos antioxidantes, etc. así como parámetros de desgaste de motor (monitorizando la presencia de metales). Como resultado de este estudio fue posible encontrar limitaciones en las técnicas actuales, lo cual condujo a realizar mejoras y/o adaptaciones de estas técnicas para conseguir obtener la información deseada. El siguiente aspecto tratado en esta Tesis es una consecuencia de la necesidad de, en ciertas situaciones, disponer de información acerca de uno o varios parámetros de una determinada forma y con un grado de precisión elevado. El caso en cuestión analizado en la Tesis está relacionado con la cuantificación de hollín en el aceite lubricante. Respecto a la cuantificación del hollín se requirió encontrar una técnica que fuera capaz de aportar información de una forma rápida y, además, poder detectar pequeños cambios. Esta técnica fue la espectroscopia Ultravioleta-Visible, con la cual se diseñó un protocolo analítico que permitiera trabajar con muestras de aceites lubricante con muy poco uso y, por ende, poca cantidad de hollín disuelta, consiguiendo resultados muy satisfactorios en periodos de tiempo cortos. Por último, debido a la disponibilidad de una cantidad de datos considerable fruto del trabajo realizado durante todo el tiempo de duración de la Tesis, se decidió emplear toda ella para conseguir extraer la máxima información posible gracias al uso de tratamientos estadísticos y quimiométricos. Este trabajo, nuevo en la línea, se dividió en dos vertientes: la primera focalizada en el conjunto de datos de los aceites ya caracterizados (procedentes del estudio de la degradación de los aceites) y la otra parte en encontrar sinergias entre las técnicas espectroscópicas (FT-IR y NIR) y los ensayos de caracterización de los lubricantes. Como resultado de ello, se obtuvieron relaciones entre parámetros que anteriormente no se tenían presentes, así como modelos predictivos de propiedades de los lubricantes a partir del análisis de sus espectros. El presente documento de Tesis se encuentra redactado en dos idiomas: en español y en inglés. Principalmente el documento se encuentra redactado en inglés para hacer especial énfasis en aquellas labores de investigación desarrolladas en esta etapa, así como los resultados derivados de los diferentes estudios realzados. En primer lloc, en relació a l'anàlisi dels olis lubrificants, es va realitzar un estudi sobre la degradació de quatre formulacions d'olis lubrificants. En aquest estudi es van analitzar aspectes propis dels olis com: la seua viscositat cinemàtica, oxidació, nitració, caiguda dels additius antioxidants, etc. així com paràmetres de desgast de motor (monitorant la presència de metalls). Com a resultat d'aquest estudi va ser possible trobar limitacions en les tècniques actuals, la qual cosa va conduir a realitzar millores i/o adaptacions d'aquestes tècniques per a aconseguir obtindre la informació desitjada. El següent aspecte tractat en aquesta Tesi és una conseqüència de la necessitat de, en unes certes situacions, disposar d'informació sobre un o diversos paràmetres d'una determinada forma i amb un grau de precisió elevat. El cas en qüestió analitzat en la Tesi està relacionat amb la quantificació de sutge (soot en anglès). Respecte a la quantificació del soot es va requerir trobar una tècnica que fora capaç d'aportar informació d'una forma ràpida i, a més, poder detectar xicotets canvis. Aquesta tècnica va ser l'espectroscòpia Ultravioleta-Visible, amb la qual es va dissenyar un protocol analític que permetera treballar amb mostres d'oli lubrificant amb molt poc ús i, per tant, poca quantitat de soot dissolta, aconseguint resultats molt satisfactoris en períodes de temps curts. Finalment, a causa de la disponibilitat d'una quantitat de dades considerable fruit del treball realitzat durant tot el temps de duració de la Tesi, es va decidir emprar tota ella per a aconseguir extraure la màxima informació possible gràcies a l'ús de tractaments estadístics i quimiomètrics. Aquest treball, nou en la línia, es va dividir en dos vessants: la primera focalitzada en el conjunt de dades dels olis ja caracteritzats (procedents de l'estudi de la degradació dels olis) i l'altra part a trobar sinergies entre les tècniques espectroscòpiques (FT-IR i NIR) i els assajos de caracterització dels lubrificants. Mentre que, la part confeccionada en espanyol, fa referència a aquells aspectes més descriptius del document de Tesi.[EN] The analysis of engine lubricating oils, encompassed within the tasks carried out in Oil Condition Monitoring (OCM), is a powerful tool with which it is possible to extract useful information. For this reason, in this Thesis it has been decided to exploit this field by carrying out an in-depth study focusing on three aspects: improving existing techniques and protocols, developing our own procedures in accordance with current needs and requirements and finally, adding value to the information obtained from the analysis of lubricants through the use of statistical and chemometric treatments. All the research work in this Thesis has been carried out under these three premises. Firstly, in relation to the analysis of lubricating oils, a study was carried out on the degradation of four lubricating oil formulations. This study analysed aspects of the oils, such as their kinematic viscosity, oxidation, nitration, antioxidant additives depletion, etc. as well as engine wear parameters (monitoring the presence of metals). Using this study, it was possible to find limitations in the current techniques, which led to improvements and/or adaptations of these techniques in order to obtain the desired information. The next aspect dealt with in this Thesis is a consequence of the need, in certain situations, to have information about one or more parameters in a certain form and with a high degree of accuracy. The case in question analysed in the Thesis is related to the quantification of soot. With regard to soot quantification, it was necessary to find a technique that was capable of providing information quickly and, in addition, being able to detect small changes. This technique was Ultraviolet-Visible spectroscopy, with which an analytical protocol was designed to work with samples of lubricating oils with very little use and therefore, with a small amount of dissolved soot, achieving very satisfactory results in short periods of time. Finally, due to the availability of a considerable amount of information resulting from the work carried out throughout the duration of the Thesis, it was decided to use all of these data to extract as much information as possible, thanks to the use of statistical and chemometric treatments. This work, new in the research line, was divided into two parts: the first focused on the dataset of oils already characterised (from the study of oil degradation) and the other on finding synergies between spectroscopic techniques (FT-IR and NIR) and lubricant characterisation tests. As a result, relationships between previously unknown parameters were obtained, as well as predictive models of lubricant properties based on the analysis of their spectra. This Thesis document is written in two languages: Spanish and English. The document is mainly written in English in order to place special emphasis on the research work carried out at this stage, as well as the results derived from the different studies carried out.     Investigation of Rabs and cargo receptors as key regulators of vesicle traffic

    Eukaryotic cells are subdivided into organelles with unique physicochemical compositions and functions. Establishment and maintenance of these organelles requires selective exchange of material by vesicle trafficking. Transport vesicles are formed by cytoplasmic coat protein complexes which shape the membrane, and play a further role in the selection of transmembrane cargo proteins. Transmembrane cargo receptors select cargo in the luminal compartment and bind to these coat proteins through signals in their cytoplasmic domains. Once formed, vesicles recognise and fuse with a target organelle to deliver their content. This final process is tightly regulated by small GTPases of the Rab superfamily. Here, I will describe my work investigating the role of specific Rab GTPase pathways and the KDEL cargo receptor in trafficking in the secretory and endocytic pathways in mammalian cells. There are over 60 Rabs in human cells, each of which is activated by a specific GDP-GTP exchange factor (GEF) and inactivated by a GTPase-activating protein (GAP) at a defined membrane location. For many of these Rabs the GEF and GAP were unknown at the outset of this work in which I have identified and characterised two structurally related families of Rab GEFs, the DENN and tri-longin domain proteins. The DENN family, expressed only in metazoans, which has 17 members acting on 10 different Rabs. The tri-longin family, comprises 3 heterodimeric GEF complexes: Mon1-Ccz1 for the late endosomal, lysosomal Rab7, Hps1-Hps4 (BLOC-3) which activates Rab32/Rab38 in melanogenesis and Intu-Fuz, part of CPLANE complex, which activates Rab23 at cilia. Additionally, I have shown that the unrelated Rab3GAP complex is a GEF for the ancestral Rab18 regulating the structure of the endoplasmic reticulum. In the final part of this work, I have explored how the integrity of the early secretory system depends on selective export and retrieval of proteins between the ER and the Golgi. An essential component of this system is the transmembrane cargo receptor for KDEL retrieval signals. Here I describe the structure of the KDEL receptor and mechanism by which KDEL cargo binding triggers a conformational change exposing a signal for the COP I vesicle coat

    Patterns of subspecies diversity in the giraffe, Giraffa camelopardalis (L. 1758): comparison of systematic methods and their implications for conservation policy

    This thesis examines the subspecific taxonomic status of the giraffe and considers the role of formal taxonomy in the formulation of conservation policy. Where species show consistent. geographically structured phenotypic variation such geographic patterns may indicate selective forces (or other population-level effects) acting. upon local populations. These consistent geographic patterns may be recognised formally as subspecies and may be of interest in single or multi-species biodiversity or biogeography studies for delimiting areas of conservation priority. Subspecies may also be used in the formulation of management policies and legislation. Subspecies are, by definition, allopatric. This thesis explicitly uses methodology of systematic biology and phylogenetic reconstruction to investigate patterns of variation between geographic groups. The taxonomic status of the giraffe is apposite for review. The species provides three independent data sets that may be analysed quantitatively for geographic structure; pelage patterns, morphology and genetics. Museum specimens. grouped according to geographic origin, were favoured for study as more than one type of data was often available for an individual. Population aggregation analysis of forty pelage pattern characters maintained six separate subspecies, while agglomerating some neighbouring populations into a subspecies. A 'traditional' morphometric approach, using multivariate statistical analysis of adult skull measurements, was complemented by a geometric morphometric approach; landmarkrestricted eigenshape analysis. Four morphologically distinct groups were recognised by both morphological analyses. Phylogenetic analysis of mitochondrial DNA control region sequences indicates five major cIades. Nested cIade analysis identifies population fragmentation, range expansion and genetic isolation by distance as contributing to the genetic structure of the giraffe. The results of the analyses show remarkable congruence. These results are discussed in terms of the formulation of conservation policy and the differing requirements of'blological and legal classification systems.
