    The AXIOM software layers

    AXIOM project aims at developing a heterogeneous computing board (SMP-FPGA).The Software Layers developed at the AXIOM project are explained.OmpSs provides an easy way to execute heterogeneous codes in multiple cores. People and objects will soon share the same digital network for information exchange in a world named as the age of the cyber-physical systems. The general expectation is that people and systems will interact in real-time. This poses pressure onto systems design to support increasing demands on computational power, while keeping a low power envelop. Additionally, modular scaling and easy programmability are also important to ensure these systems to become widespread. The whole set of expectations impose scientific and technological challenges that need to be properly addressed.The AXIOM project (Agile, eXtensible, fast I/O Module) will research new hardware/software architectures for cyber-physical systems to meet such expectations. The technical approach aims at solving fundamental problems to enable easy programmability of heterogeneous multi-core multi-board systems. AXIOM proposes the use of the task-based OmpSs programming model, leveraging low-level communication interfaces provided by the hardware. Modular scalability will be possible thanks to a fast interconnect embedded into each module. To this aim, an innovative ARM and FPGA-based board will be designed, with enhanced capabilities for interfacing with the physical world.     Vcluster: A Portable Virtual Computing Library For Cluster Computing

    Message passing has been the dominant parallel programming model in cluster computing, and libraries like Message Passing Interface (MPI) and Portable Virtual Machine (PVM) have proven their novelty and efficiency through numerous applications in diverse areas. However, as clusters of Symmetric Multi-Processor (SMP) and heterogeneous machines become popular, conventional message passing models must be adapted accordingly to support this new kind of clusters efficiently. In addition, Java programming language, with its features like object oriented architecture, platform independent bytecode, and native support for multithreading, makes it an alternative language for cluster computing. This research presents a new parallel programming model and a library called VCluster that implements this model on top of a Java Virtual Machine (JVM). The programming model is based on virtual migrating threads to support clusters of heterogeneous SMP machines efficiently. VCluster is implemented in 100% Java, utilizing the portability of Java to address the problems of heterogeneous machines. VCluster virtualizes computational and communication resources such as threads, computation states, and communication channels across multiple separate JVMs, which makes a mobile thread possible. Equipped with virtual migrating thread, it is feasible to balance the load of computing resources dynamically. Several large scale parallel applications have been developed using VCluster to compare the performance and usage of VCluster with other libraries. The results of the experiments show that VCluster makes it easier to develop multithreading parallel applications compared to conventional libraries like MPI. At the same time, the performance of VCluster is comparable to MPICH, a widely used MPI library, combined with popular threading libraries like POSIX Thread and OpenMP. In the next phase of our work, we implemented thread group and thread migration to demonstrate the feasibility of dynamic load balancing in VCluster. We carried out experiments to show that the load can be dynamically balanced in VCluster, resulting in a better performance. Thread group also makes it possible to implement collective communication functions between threads, which have been proved to be useful in process based libraries

    Learning from the Success of MPI

    The Message Passing Interface (MPI) has been extremely successful as a portable way to program high-performance parallel computers. This success has occurred in spite of the view of many that message passing is difficult and that other approaches, including automatic parallelization and directive-based parallelism, are easier to use.     Optimizing message-passing performance within symmetric multiprocessor systems

    The Message Passing Interface (MPI) has been widely used in the area of parallel computing due to its portability, scalability, and ease of use. Message passing within Symmetric Multiprocessor (SMP) systems is an import part of any MPI library since it enables parallel programs to run efficiently on SMP systems, or clusters of SMP systems when combined with other ways of communication such as TCP/IP. Most message-passing implementations use a shared memory pool as an intermediate buffer to hold messages, some lock mechanisms to protect the pool, and some synchronization mechanism for coordinating the processes. However, the performance varies significantly depending on how these are implemented. The work here implements two SMP message-passing modules using lock-based and lock-free approaches for MPLi̲te, a compact library that implements a subset of the most commonly used MPI functions. Various optimization techniques have been used to optimize the performance. These two modules are evaluated using a communication performance analysis tool called NetPIPE, and compared with the implementations of other MPI libraries such as MPICH, MPICH2, LAM/MPI and MPI/PRO. Performance tools such as PAPI and VTune are used to gather some runtime information at the hardware level. This information together with some cache theory and the hardware configuration is used to explain various performance phenomena. Tests using a real application have shown the performance of the different implementations in real practice. These results all show that the improvements of the new techniques over existing implementations

    Single system image: A survey

    Single system image is a computing paradigm where a number of distributed computing resources are aggregated and presented via an interface that maintains the illusion of interaction with a single system. This approach encompasses decades of research using a broad variety of techniques at varying levels of abstraction, from custom hardware and distributed hypervisors to specialized operating system kernels and user-level tools. Existing classification schemes for SSI technologies are reviewed, and an updated classification scheme is proposed. A survey of implementation techniques is provided along with relevant examples. Notable deployments are examined and insights gained from hands-on experience are summarized. Issues affecting the adoption of kernel-level SSI are identified and discussed in the context of technology adoption literature

    Toward optimised skeletons for heterogeneous parallel architecture with performance cost model

    High performance architectures are increasingly heterogeneous with shared and distributed memory components, and accelerators like GPUs. Programming such architectures is complicated and performance portability is a major issue as the architectures evolve. This thesis explores the potential for algorithmic skeletons integrating a dynamically parametrised static cost model, to deliver portable performance for mostly regular data parallel programs on heterogeneous archi- tectures. The rst contribution of this thesis is to address the challenges of program- ming heterogeneous architectures by providing two skeleton-based programming libraries: i.e. HWSkel for heterogeneous multicore clusters and GPU-HWSkel that enables GPUs to be exploited as general purpose multi-processor devices. Both libraries provide heterogeneous data parallel algorithmic skeletons including hMap, hMapAll, hReduce, hMapReduce, and hMapReduceAll. The second contribution is the development of cost models for workload dis- tribution. First, we construct an architectural cost model (CM1) to optimise overall processing time for HWSkel heterogeneous skeletons on a heterogeneous system composed of networks of arbitrary numbers of nodes, each with an ar- bitrary number of cores sharing arbitrary amounts of memory. The cost model characterises the components of the architecture by the number of cores, clock speed, and crucially the size of the L2 cache. Second, we extend the HWSkel cost model (CM1) to account for GPU performance. The extended cost model (CM2) is used in the GPU-HWSkel library to automatically nd a good distribution for both a single heterogeneous multicore/GPU node, and clusters of heteroge- neous multicore/GPU nodes. Experiments are carried out on three heterogeneous multicore clusters, four heterogeneous multicore/GPU clusters, and three single heterogeneous multicore/GPU nodes. The results of experimental evaluations for four data parallel benchmarks, i.e. sumEuler, Image matching, Fibonacci, and Matrix Multiplication, show that our combined heterogeneous skeletons and cost models can make good use of resources in heterogeneous systems. Moreover using cores together with a GPU in the same host can deliver good performance either on a single node or on multiple node architectures

    Hierarchical Implementation of Aggregate Functions

    Most systems in HPC make use of hierarchical designs that allow multiple levels of parallelism to be exploited by programmers. The use of multiple multi-core/multi-processor computers to form a computer cluster supports both fine-grain and large-grain parallel computation. Aggregate function communications provide an easy to use and efficient set of mechanisms for communicating and coordinating between processing elements, but the model originally targeted only fine grain parallel hardware. This work shows that a hierarchical implementation of aggregate functions is a viable alternative to MPI (the standard Message Passing Interface library) for programming clusters that provide both fine grain and large grain execution. Performance of a prototype implementation is evaluated and compared to that of MPI

    Multilevel Parallelization of AutoDock 4.2

    <p>Abstract</p> <p>Background</p> <p>Virtual (computational) screening is an increasingly important tool for drug discovery. AutoDock is a popular open-source application for performing molecular docking, the prediction of ligand-receptor interactions. AutoDock is a serial application, though several previous efforts have parallelized various aspects of the program. In this paper, we report on a multi-level parallelization of AutoDock 4.2 (mpAD4).</p> <p>Results</p> <p>Using MPI and OpenMP, AutoDock 4.2 was parallelized for use on MPI-enabled systems and to multithread the execution of individual docking jobs. In addition, code was implemented to reduce input/output (I/O) traffic by reusing grid maps at each node from docking to docking. Performance of mpAD4 was examined on two multiprocessor computers.</p> <p>Conclusions</p> <p>Using MPI with OpenMP multithreading, mpAD4 scales with near linearity on the multiprocessor systems tested. In situations where I/O is limiting, reuse of grid maps reduces both system I/O and overall screening time. Multithreading of AutoDock's Lamarkian Genetic Algorithm with OpenMP increases the speed of execution of individual docking jobs, and when combined with MPI parallelization can significantly reduce the execution time of virtual screens. This work is significant in that mpAD4 speeds the execution of certain molecular docking workloads and allows the user to optimize the degree of system-level (MPI) and node-level (OpenMP) parallelization to best fit both workloads and computational resources.</p
