    Issues in the Design of a Pilot Concept-Based Query Interface for the Neuroinformatics Information Framework

    This paper describes a pilot query interface that has been constructed to help us explore a "concept-based" approach for searching the Neuroscience Information Framework (NIF). The query interface is concept-based in the sense that the search terms submitted through the interface are selected from a standardized vocabulary of terms (concepts) that are structured in the form of an ontology. The NIF contains three primary resources: the NIF Resource Registry, the NIF Document Archive, and the NIF Database Mediator. These NIF resources are very different in their nature and therefore pose challenges when designing a single interface from which searches can be automatically launched against all three resources simultaneously. The paper first discusses briefly several background issues involving the use of standardized biomedical vocabularies in biomedical information retrieval, and then presents a detailed example that illustrates how the pilot concept-based query interface operates. The paper concludes by discussing certain lessons learned in the development of the current version of the interface

    Neogeography is the combination of user generated data and experiences with mapping technologies. In this article we present a research project to extract valuable structured information with a geographic component from unstructured user generated text in wikis, forums, or SMSes. The extracted information should be integrated together to form a collective knowledge about certain domain. This structured information can be used further to help users from the same domain who want to get information using simple question answering system. The project intends to help workers communities in developing countries to share their knowledge, providing a simple and cheap way to contribute and get benefit using the available communication technology

    Visual exploration and retrieval of XML document collections with the generic system X2

    This article reports on the XML retrieval system X2 which has been developed at the University of Munich over the last five years. In a typical session with X2, the user first browses a structural summary of the XML database in order to select interesting elements and keywords occurring in documents. Using this intermediate result, queries combining structure and textual references are composed semiautomatically. After query evaluation, the full set of answers is presented in a visual and structured way. X2 largely exploits the structure found in documents, queries and answers to enable new interactive visualization and exploration techniques that support mixed IR and database-oriented querying, thus bridging the gap between these three views on the data to be retrieved. Another salient characteristic of X2 which distinguishes it from other visual query systems for XML is that it supports various degrees of detailedness in the presentation of answers, as well as techniques for dynamically reordering and grouping retrieved elements once the complete answer set has been computed

    An Empirical Analysis of Vulnerabilities in Python Packages for Web Applications

    This paper examines software vulnerabilities in common Python packages used particularly for web development. The empirical dataset is based on the PyPI package repository and the so-called Safety DB used to track vulnerabilities in selected packages within the repository. The methodological approach builds on a release-based time series analysis of the conditional probabilities for the releases of the packages to be vulnerable. According to the results, many of the Python vulnerabilities observed seem to be only modestly severe; input validation and cross-site scripting have been the most typical vulnerabilities.     The potential of text mining in data integration and network biology for plant research : a case study on Arabidopsis

    Despite the availability of various data repositories for plant research, a wealth of information currently remains hidden within the biomolecular literature. Text mining provides the necessary means to retrieve these data through automated processing of texts. However, only recently has advanced text mining methodology been implemented with sufficient computational power to process texts at a large scale. In this study, we assess the potential of large-scale text mining for plant biology research in general and for network biology in particular using a state-of-the-art text mining system applied to all PubMed abstracts and PubMed Central full texts. We present extensive evaluation of the textual data for Arabidopsis thaliana, assessing the overall accuracy of this new resource for usage in plant network analyses. Furthermore, we combine text mining information with both protein-protein and regulatory interactions from experimental databases. Clusters of tightly connected genes are delineated from the resulting network, illustrating how such an integrative approach is essential to grasp the current knowledge available for Arabidopsis and to uncover gene information through guilt by association. All large-scale data sets, as well as the manually curated textual data, are made publicly available, hereby stimulating the application of text mining data in future plant biology studies
