    Evolving Gene Regulatory Networks with Mobile DNA Mechanisms

    This paper uses a recently presented abstract, tuneable Boolean regulatory network model extended to consider aspects of mobile DNA, such as transposons. The significant role of mobile DNA in the evolution of natural systems is becoming increasingly clear. This paper shows how dynamically controlling network node connectivity and function via transposon-inspired mechanisms can be selected for in computational intelligence tasks to give improved performance.     A network design problem is to select a subset of links in a transport network that satisfy passengers or cargo transportation demands while minimizing the overall costs of the transportation. We propose a mathematical model of the foraging behaviour of slime mould P. polycephalum to solve the network design problem and construct optimal transport networks. In our algorithm, a traffic flow between any two cities is estimated using a gravity model. The flow is imitated by the model of the slime mould. The algorithm model converges to a steady state, which represents a solution of the problem. We validate our approach on examples of major transport networks in Mexico and China. By comparing networks developed in our approach with the man-made highways, networks developed by the slime mould, and a cellular automata model inspired by slime mould, we demonstrate the flexibility and efficiency of our approach

    On using compressibility to detect when slime mould completed computation

    © 2016 Wiley Periodicals, Inc. Slime mould Physarum polycephalum is a single cell visible by an unaided eye. The slime mould optimizes its network of protoplasmic tubes in gradients of attractants and repellents. This behavior is interpreted as computation. Several prototypes of the slime mould computers were designed to solve problems of computation geometry, graphs, transport networks, and to implement universal computing circuits. Being a living substrate, the slime mould does not halt its behavior when a task is solved but often continues foraging the space thus masking the solution found. We propose to use temporal changes in compressibility of the slime mould patterns as indicators of the halting of the computation. Compressibility of a pattern characterizes the pattern's morphological diversity, that is, a number of different local configurations. At the beginning of computation the slime explores the space, thus generating less compressible patterns. After gradients of attractants and repellents are detected the slime spans data sites with its protoplasmic network and retracts scouting branches, thus generating more compressible patterns.
