    Method for automated structuring of product data and its applications

    Product structures represent the data backbone for through-life management of complex systems. Product Lifecycle Management (PLM) Systems are used to maintain product structures and track product changes. However, in maintenance, repair and overhaul (MRO) product composition often is unknown when MRO service providers are not the original manufacturers. Thus, MRO processes start with an exhaustive product diagnosis to identify elements to be maintained or replaced. Existing 3D scanning and data post processing methods have to be improved to acquire structured product data. This paper presents a method for automated derivation of product structures from 3D assembly models

    Reliable gene expression and assembly for synthetic biological devices in E. coli through customized promoter insulator elements and automated DNA assembly

    Building reliable genetic devices in synthetic biology is still a major challenge despite the various advances that have been made in the field since its inception. In principle, genetic devices with matching input and output expression levels can be assembled from well-characterized genetic parts. In practice, a priori genetic circuit design continues to be difficult in synthetic biology due to the lack of foundational work in this area. Currently, a successful genetic device is typically created by manually building and testing many combinatorial variants of the target device and then picking the best one. While this process is slow and error-prone, as synthetic genetic devices grow in complexity, this approach also becomes unmanageable and impractical. Fluctuations in genetic context have been identified as a major cause of rational genetic circuit design failures. Promoter elements often behave unpredictably as they are moved from the context in which they were originally characterized. Thus, the ordered location of parts in a synthetic device impacts expected performance. Synthetic spacer DNA sequences have been reported to successfully buffer promoters from their neighboring DNA sequence but design rules for these sequences are lacking. I address this problem with a novel method based on a randomized insulator library. I have developed a high-throughput, flow cytometry-based screen that randomly samples from a library of 4^36 potential insulators created in a single cloning step. This method provides precise control over genetic circuit expression. I further show that insulating the promoters in a genetic NOT-gate improves circuit performance and nearly eliminates the effect of the order in which the promoters are organized in the device. This foundational work will help improve the design of reliable genetic devices in E. coli. Finally, automated DNA assembly using liquid-handling robots can help increase the speed at which combinatorial synthetic device variants are assembled. However, these systems require significant investment in optimizing the handling parameters for handling very small volumes of the various liquids in DNA assembly protocols. I have optimized and validated these liquid-handling parameters on the Tecan EVO liquid handling robotic platform.     Advances in shape measurement in the digital world

    The importance of particle shape in terms of its effects on the behaviour of powders and other particulate systems has long been recognised, but particle shape information has been rather difficult to obtain and use until fairly recently, unlike its better-known counterpart, particle size. However, advances in computing power and 3D image acquisition and analysis techniques have resulted in major progress being made in the measurement, description and application of particle shape information in recent years. Because we are now in a digital era, it is fitting that many of these advanced techniques are based on digital technology. This review article aims to trace the development of these new techniques, highlight their contributions to both academic and practical applications, and present a perspective for future developments

    Interfaces for Modular Surgical Planning and Assistance Systems

    Modern surgery of the 21st century relies in many aspects on computers or, in a wider sense, digital data processing. Department administration, OR scheduling, billing, and - with increasing pervasion - patient data management are performed with the aid of so called Surgical Information Systems (SIS) or, more general, Hospital Information Systems (HIS). Computer Assisted Surgery (CAS) summarizes techniques which assist a surgeon in the preparation and conduction of surgical interventions. Today still predominantly based on radiology images, these techniques include the preoperative determination of an optimal surgical strategy and intraoperative systems which aim at increasing the accuracy of surgical manipulations. CAS is a relatively young field of computer science. One of the unsolved "teething troubles" of CAS is the absence of technical standards for the interconnectivity of CAS system. Current CAS systems are usually "islands of information" with no connection to other devices within the operating room or hospital-wide information systems. Several workshop reports and individual publications point out that this situation leads to ergonomic, logistic, and economic limitations in hospital work. Perioperative processes are prolonged by the manual installation and configuration of an increasing amount of technical devices. Intraoperatively, a large amount of the surgeons'' attention is absorbed by the requirement to monitor and operate systems. The need for open infrastructures which enable the integration of CAS devices from different vendors in order to exchange information as well as commands among these devices through a network has been identified by numerous experts with backgrounds in medicine as well as engineering. This thesis contains two approaches to the integration of CAS systems: - For perioperative data exchange, the specification of new data structures as an amendment to the existing DICOM standard for radiology image management is presented. The extension of DICOM towards surgical application allows for the seamless integration of surgical planning and reporting systems into DICOM-based Picture Archiving and Communication Systems (PACS) as they are installed in most hospitals for the exchange and long-term archival of patient images and image-related patient data. - For the integration of intraoperatively used CAS devices, such as, e.g., navigation systems, video image sources, or biosensors, the concept of a surgical middleware is presented. A c++ class library, the TiCoLi, is presented which facilitates the configuration of ad-hoc networks among the modules of a distributed CAS system as well as the exchange of data streams, singular data objects, and commands between these modules. The TiCoLi is the first software library for a surgical field of application to implement all of these services. To demonstrate the suitability of the presented specifications and their implementation, two modular CAS applications are presented which utilize the proposed DICOM extensions for perioperative exchange of surgical planning data as well as the TiCoLi for establishing an intraoperative network of autonomous, yet not independent, CAS modules.Die moderne Hochleistungschirurgie des 21. Jahrhunderts ist auf vielerlei Weise abhängig von Computern oder, im weiteren Sinne, der digitalen Datenverarbeitung. Administrative Abläufe, wie die Erstellung von Nutzungsplänen für die verfügbaren technischen, räumlichen und personellen Ressourcen, die Rechnungsstellung und - in zunehmendem Maße - die Verwaltung und Archivierung von Patientendaten werden mit Hilfe von digitalen Informationssystemen rationell und effizient durchgeführt. Innerhalb der Krankenhausinformationssysteme (KIS, oder englisch HIS) stehen für die speziellen Bedürfnisse der einzelnen Fachabteilungen oft spezifische Informationssysteme zur Verfügung. Chirurgieinformationssysteme (CIS, oder englisch SIS) decken hierbei vor allen Dingen die Bereiche Operationsplanung sowie Materialwirtschaft für spezifisch chirurgische Verbrauchsmaterialien ab. Während die genannten HIS und SIS vornehmlich der Optimierung administrativer Aufgaben dienen, stehen die Systeme der Computerassistierten Chirugie (CAS) wesentlich direkter im Dienste der eigentlichen chirugischen Behandlungsplanung und Therapie. Die CAS verwendet Methoden der Robotik, digitalen Bild- und Signalverarbeitung, künstlichen Intelligenz, numerischen Simulation, um nur einige zu nennen, zur patientenspezifischen Behandlungsplanung und zur intraoperativen Unterstützung des OP-Teams, allen voran des Chirurgen. Vor allen Dingen Fortschritte in der räumlichen Verfolgung von Werkzeugen und Patienten ("Tracking"), die Verfügbarkeit dreidimensionaler radiologischer Aufnahmen (CT, MRT, ...) und der Einsatz verschiedener Robotersysteme haben in den vergangenen Jahrzehnten den Einzug des Computers in den Operationssaal - medienwirksam - ermöglicht. Weniger prominent, jedoch keinesfalls von untergeordnetem praktischen Nutzen, sind Beispiele zur automatisierten Überwachung klinischer Messwerte, wie etwa Blutdruck oder Sauerstoffsättigung. Im Gegensatz zu den meist hochgradig verteilten und gut miteinander verwobenen Informationssystemen für die Krankenhausadministration und Patientendatenverwaltung, sind die Systeme der CAS heutzutage meist wenig oder überhaupt nicht miteinander und mit Hintergrundsdatenspeichern vernetzt. Eine Reihe wissenschaftlicher Publikationen und interdisziplinärer Workshops hat sich in den vergangen ein bis zwei Jahrzehnten mit den Problemen des Alltagseinsatzes von CAS Systemen befasst. Mit steigender Intensität wurde hierbei auf den Mangel an infrastrukturiellen Grundlagen für die Vernetzung intraoperativ eingesetzter CAS Systeme miteinander und mit den perioperativ eingesetzten Planungs-, Dokumentations- und Archivierungssystemen hingewiesen. Die sich daraus ergebenden negativen Einflüsse auf die Effizienz perioperativer Abläufe - jedes Gerät muss manuell in Betrieb genommen und mit den spezifischen Daten des nächsten Patienten gefüttert werden - sowie die zunehmende Aufmerksamkeit, welche der Operateur und sein Team auf die Überwachung und dem Betrieb der einzelnen Geräte verwenden muss, werden als eine der "Kinderkrankheiten" dieser relativ jungen Technologie betrachtet und stehen einer Verbreitung über die Grenzen einer engagierten technophilen Nutzergruppe hinaus im Wege. Die vorliegende Arbeit zeigt zwei parallel von einander (jedoch, im Sinne der Schnittstellenkompatibilität, nicht gänzlich unabhängig voneinander) zu betreibende Ansätze zur Integration von CAS Systemen. - Für den perioperativen Datenaustausch wird die Spezifikation zusätzlicher Datenstrukturen zum Transfer chirurgischer Planungsdaten im Rahmen des in radiologischen Bildverarbeitungssystemen weit verbreiteten DICOM Standards vorgeschlagen und an zwei Beispielen vorgeführt. Die Erweiterung des DICOM Standards für den perioperativen Einsatz ermöglicht hierbei die nahtlose Integration chirurgischer Planungssysteme in existierende "Picture Archiving and Communication Systems" (PACS), welche in den meisten Fällen auf dem DICOM Standard basieren oder zumindest damit kompatibel sind. Dadurch ist einerseits der Tatsache Rechnung getragen, dass die patientenspezifische OP-Planung in hohem Masse auf radiologischen Bildern basiert und andererseits sicher gestellt, dass die Planungsergebnisse entsprechend der geltenden Bestimmungen langfristig archiviert und gegen unbefugten Zugriff geschützt sind - PACS Server liefern hier bereits wohlerprobte Lösungen. - Für die integration intraoperativer CAS Systeme, wie etwa Navigationssysteme, Videobildquellen oder Sensoren zur Überwachung der Vitalparameter, wird das Konzept einer "chirurgischen Middleware" vorgestellt. Unter dem Namen TiCoLi wurde eine c++ Klassenbibliothek entwickelt, auf deren Grundlage die Konfiguration von ad-hoc Netzwerken während der OP-Vorbereitung mittels plug-and-play Mechanismen erleichtert wird. Nach erfolgter Konfiguration ermöglicht die TiCoLi den Austausch kontinuierlicher Datenströme sowie einzelner Datenpakete und Kommandos zwischen den Modulen einer verteilten CAS Anwendung durch ein Ethernet-basiertes Netzwerk. Die TiCoLi ist die erste frei verfügbare Klassenbibliothek welche diese Funktionalitäten dediziert für einen Einsatz im chirurgischen Umfeld vereinigt. Zum Nachweis der Tauglichkeit der gezeigten Spezifikationen und deren Implementierungen, werden zwei modulare CAS Anwendungen präsentiert, welche die vorgeschlagenen DICOM Erweiterungen zum perioperativen Austausch von Planungsergebnissen sowie die TiCoLi zum intraoperativen Datenaustausch von Messdaten unter echzeitnahen Anforderungen verwenden

    Image registration and visualization of in situ gene expression images.

    In the age of high-throughput molecular biology techniques, scientists have incorporated the methodology of in-situ hybridization to map spatial patterns of gene expression. In order to compare expression patterns within a common tissue structure, these images need to be registered or organized into a common coordinate system for alignment to a reference or atlas images. We use three different image registration methodologies (manual; correlation based; mutual information based) to determine the common coordinate system for the reference and in-situ hybridization images. All three methodologies are incorporated into a Matlab tool to visualize the results in a user friendly way and save them for future work. Our results suggest that the user-defined landmark method is best when considering images from different modalities; automated landmark detection is best when the images are expected to have a high degree of consistency; and the mutual information methodology is useful when the images are from the same modality

    Heterogeneous volumetric data mapping and its medical applications

    With the advance of data acquisition techniques, massive solid geometries are being collected routinely in scientific tasks, these complex and unstructured data need to be effectively correlated for various processing and analysis. Volumetric mapping solves bijective low-distortion correspondence between/among 3D geometric data, and can serve as an important preprocessing step in many tasks in compute-aided design and analysis, industrial manufacturing, medical image analysis, to name a few. This dissertation studied two important volumetric mapping problems: the mapping of heterogeneous volumes (with nonuniform inner structures/layers) and the mapping of sequential dynamic volumes. To effectively handle heterogeneous volumes, first, we studied the feature-aligned harmonic volumetric mapping. Compared to previous harmonic mapping, it supports the point, curve, and iso-surface alignment, which are important low-dimensional structures in heterogeneous volumetric data. Second, we proposed a biharmonic model for volumetric mapping. Unlike the conventional harmonic volumetric mapping that only supports positional continuity on the boundary, this new model allows us to have higher order continuity C1C^1 along the boundary surface. This suggests a potential model to solve the volumetric mapping of complex and big geometries through divide-and-conquer. We also studied the medical applications of our volumetric mapping in lung tumor respiratory motion modeling. We were building an effective digital platform for lung tumor radiotherapy based on effective volumetric CT/MRI image matching and analysis. We developed and integrated in this platform a set of geometric/image processing techniques including advanced image segmentation, finite element meshing, volumetric registration and interpolation. The lung organ/tumor and surrounding tissues are treated as a heterogeneous region and a dynamic 4D registration framework is developed for lung tumor motion modeling and tracking. Compared to the previous 3D pairwise registration, our new 4D parameterization model leads to a significantly improved registration accuracy.     Automatic Affine and Elastic Registration Strategies for Multi-dimensional Medical Images

    Medical images have been used increasingly for diagnosis, treatment planning, monitoring disease processes, and other medical applications. A large variety of medical imaging modalities exists including CT, X-ray, MRI, Ultrasound, etc. Frequently a group of images need to be compared to one another and/or combined for research or cumulative purposes. In many medical studies, multiple images are acquired from subjects at different times or with different imaging modalities. Misalignment inevitably occurs, causing anatomical and/or functional feature shifts within the images. Computerized image registration (alignment) approaches can offer automatic and accurate image alignments without extensive user involvement and provide tools for visualizing combined images. This dissertation focuses on providing automatic image registration strategies. After a through review of existing image registration techniques, we identified two registration strategies that enhance the current field: (1) an automated rigid body and affine registration using voxel similarity measurements based on a sequential hybrid genetic algorithm, and (2) an automated deformable registration approach based upon a linear elastic finite element formulation. Both methods streamlined the registration process. They are completely automatic and require no user intervention. The proposed registration strategies were evaluated with numerous 2D and 3D MR images with a variety of tissue structures, orientations and dimensions. Multiple registration pathways were provided with guidelines for their applications. The sequential genetic algorithm mimics the pathway of an expert manually doing registration. Experiments demonstrated that the sequential genetic algorithm registration provides high alignment accuracy and is reliable for brain tissues. It avoids local minima/maxima traps of conventional optimization techniques, and does not require any preprocessing such as threshold, smoothing, segmentation, or definition of base points or edges. The elastic model was shown to be highly effective to accurately align areas of interest that are automatically extracted from the images, such as brains. Using a finite element method to get the displacement of each element node by applying a boundary mapping, this method provides an accurate image registration with excellent boundary alignment of each pair of slices and consequently align the entire volume automatically. This dissertation presented numerous volume alignments. Surface geometries were created directly from the aligned segmented images using the Multiple Material Marching Cubes algorithm. Using the proposed registration strategies, multiple subjects were aligned to a standard MRI reference, which is aligned to a segmented reference atlas. Consequently, multiple subjects are aligned to the segmented atlas and a full fMRI analysis is possible

    A multi-function, disposable, microfluidic module for mutation detection

    Recognition of point mutations in a codon 12 of the K-ras gene, most frequently observed, is considered to be useful in the early diagnosis of several types of the human cancers. We have developed a multifunction, disposable, microfluidic module which detects low-abundant point mutations in human genomic DNA in modular architecture. Each functional component including a microfluidic PCR reactor, a passive diffusional micromixer reactor, and a microfluidic LDR reactor was separately designed and fabricated. Fluidic interconnects were also developed to make a fluidic passage between the functional components. Polycarbonate substrates were micro-molded, using hot embossing with micro-milled brass mold inserts to make all microfluidic components. Developed microassembly using passive alignment features, fabricated on all components, was used to assemble the functional components with the fluidic interconnects using an adhesive bonding technique. Thermal simulations were employed to ensure uniform thermal distributions in the microfluidic PCR and LDR reactors, to isolate the mixing junction in order to avoid heat–induced bubble formation in the passive micromixer reactor, and to have minimal thermal crosstalk due to the asymmetric thermal zones in the PCR and the LDR reactors. A control system was developed to control temperatures enabling thermal cycling in the microfluidic PCR and LDR reactor. LDR products were produced using the module within an hour with DNA sample, which had the ratio of 1:200. Total reaction time was about 67 minutes. By applying an enzyme as a purification of PCR products, a LDR analysis can be optimized and minimized to reduce the false positive signals and inconstant results generated by PCR products during the LDR. The purification system allowed us to successfully quantify the amount of mutant alleles in the genomic DNA. The high degree of accuracy in this module can also facilitate the detection of low-frequency point mutation occurred in other functional genes. This module, fabricated using replication technologies of polymers will be able to supply low cost, disposable detection tools for known disease-causing mutations and also expand to other PCR-based detection assays in diagnostic applications
