    On nested and 2-nested graphs: Two subclasses of graphs between threshold and split graphs

    A (0, 1)-matrix has the Consecutive Ones Property (C1P) for the rows if there is a permutation of its columns such that the ones in each row appear consecutively. We say a (0, 1)-matrix is nested if it has the consecutive ones property for the rows (C1P) and every two rows are either disjoint or nested. We say a (0, 1)-matrix is 2-nested if it has the C1P and admits a partition of its rows into two sets such that the submatrix induced by each of these sets is nested. We say a split graph G with split partition (K, S) is nested (resp. 2-nested) if the matrix A(S, K) which indicates the adjacency between vertices in S and K is nested (resp. 2-nested). In this work, we characterize nested and 2-nested matrices by minimal forbidden submatrices. This characterization leads to a minimal forbidden induced subgraph characterization of these graph classes, which are superclasses of threshold graphs and subclasses of split and circle graphs.Fil: Pardal, Nina.     Maximum Independent Set: Self-Training through Dynamic Programming

    This work presents a graph neural network (GNN) framework for solving the maximum independent set (MIS) problem, inspired by dynamic programming (DP). Specifically, given a graph, we propose a DP-like recursive algorithm based on GNNs that firstly constructs two smaller sub-graphs, predicts the one with the larger MIS, and then uses it in the next recursive call. To train our algorithm, we require annotated comparisons of different graphs concerning their MIS size. Annotating the comparisons with the output of our algorithm leads to a self-training process that results in more accurate self-annotation of the comparisons and vice versa. We provide numerical evidence showing the superiority of our method vs prior methods in multiple synthetic and real-world datasets.Comment: Accepted in NeurIPS 202

    Minimization of Instructions to Access Memory by Color Flipping in the Interference Graph

    Graph coloring is one of the most effectiveness approaches to perform register allocation. This work describes a new approach to flip colors in an interference graph to minimize the code insertion for accessing memory. To evaluate the impact of using this strategy in the graph coloring register allocator, a George and Appel allocator has been developed in two ways - flipping the colors and without flipping the colors in the interference graph. Experiments with a set of 27,921 graphs of real programs were performed. In some cases, our results showed over 12% of reduction in number of variables sent to memory

    How to Display Group Information on Node-Link Diagrams: An Evaluation

    We present the results of evaluating four techniques for displaying group or cluster information overlaid on node-link diagrams: node coloring, GMap, BubbleSets, and LineSets. The contributions of the paper are three fold. First, we present quantitative results and statistical analyses of data from an online study in which approximately 800 subjects performed 10 types of group and network tasks in the four evaluated visualizations. Specifically, we show that BubbleSets is the best alternative for tasks involving group membership assessment; that visually encoding group information over basic node-link diagrams incurs an accuracy penalty of about 25 percent in solving network tasks; and that GMap's use of prominent group labels improves memorability. We also show that GMap's visual metaphor can be slightly altered to outperform BubbleSets in group membership assessment. Second, we discuss visual characteristics that can explain the observed quantitative differences in the four visualizations and suggest design recommendations. This discussion is supported by a small scale eye-tracking study and previous results from the visualization literature. Third, we present an easily extensible user study methodology

    Universal Normalization Enhanced Graph Representation Learning for Gene Network Prediction

    Effective gene network representation learning is of great importance in bioinformatics to predict/understand the relation of gene profiles and disease phenotypes. Though graph neural networks (GNNs) have been the dominant architecture for analyzing various graph-structured data like social networks, their predicting on gene networks often exhibits subpar performance. In this paper, we formally investigate the gene network representation learning problem and characterize a notion of \textit{universal graph normalization}, where graph normalization can be applied in an universal manner to maximize the expressive power of GNNs while maintaining the stability. We propose a novel UNGNN (Universal Normalized GNN) framework, which leverages universal graph normalization in both the message passing phase and readout layer to enhance the performance of a base GNN. UNGNN has a plug-and-play property and can be combined with any GNN backbone in practice. A comprehensive set of experiments on gene-network-based bioinformatical tasks demonstrates that our UNGNN model significantly outperforms popular GNN benchmarks and provides an overall performance improvement of 16 %\% on average compared to previous state-of-the-art (SOTA) baselines. Furthermore, we also evaluate our theoretical findings on other graph datasets where the universal graph normalization is solvable, and we observe that UNGNN consistently achieves the superior performance

    Effective algorithms and protocols for wireless networking: a topological approach

    Much research has been done on wireless sensor networks. However, most protocols and algorithms for such networks are based on the ideal model Unit Disk Graph (UDG) model or do not assume any model. Furthermore, many results assume the knowledge of location information of the network. In practice, sensor networks often deviate from the UDG model significantly. It is not uncommon to observe stable long links that are more than five times longer than unstable short links in real wireless networks. A more general network model, the quasi unit-disk graph (quasi-UDG) model, captures much better the characteristics of wireless networks. However, the understanding of the properties of general quasi-UDGs has been very limited, which is impeding the design of key network protocols and algorithms. In this dissertation we study the properties for general wireless sensor networks and develop new topological/geometrical techniques for wireless sensor networking. We assume neither the ideal UDG model nor the location information of the nodes. Instead we work on the more general quasi-UDG model and focus on figuring out the relationship between the geometrical properties and the topological properties of wireless sensor networks. Based on such relationships we develop algorithms that can compute useful substructures (planar subnetworks, boundaries, etc.). We also present direct applications of the properties and substructures we constructed including routing, data storage, topology discovery, etc. We prove that wireless networks based on quasi-UDG model exhibit nice properties like separabilities, existences of constant stretch backbones, etc. We develop efficient algorithms that can obtain relatively dense planar subnetworks for wireless sensor networks. We also present efficient routing protocols and balanced data storage scheme that supports ranged queries. We present algorithmic results that can also be applied to other fields (e.g., information management). Based on divide and conquer and improved color coding technique, we develop algorithms for path, matching and packing problem that significantly improve previous best algorithms. We prove that it is unlikely for certain problems in operation science and information management to have any relatively effective algorithm or approximation algorithm for them
