    Characterization of whole-body muscle activity during reaching movements using space-by-time modularity and functional similarity analysis

    Voluntary movement is hypothesized to rely on a few low-dimensional structures, termed muscle synergies, whose recruitment translates task goals into effective muscle activity. However, the relationship of the synergies with the characteristics of the performed movements remains largely unexplored. To address this question, we recorded a comprehensive dataset of muscle activity during a variety of whole-body pointing movements. We decomposed the electromyographic (EMG) signals using a space-by-time modularity model which encompasses the main types of synergies. We then used a task decoding and information theoretic analysis to probe the role of each synergy by mapping it to specific task parameters. We found that the temporal and spatial aspects of the movements were encoded by different temporal and spatial muscle synergies, respectively, indicating that the identified synergies are tailored with complementary roles to account for the major movement attributes. This approach led to the development of a novel computational framework for comparing muscle synergies from different datasets according to their functional role.     Space-by-Time Modular Decomposition Effectively Describes Whole-Body Muscle Activity During Upright Reaching in Various Directions

    The modular control hypothesis suggests that motor commands are built from precoded modules whose specific combined recruitment can allow the performance of virtually any motor task. Despite considerable experimental support, this hypothesis remains tentative as classical findings of reduced dimensionality in muscle activity may also result from other constraints (biomechanical couplings, data averaging or low dimensionality of motor tasks). Here we assessed the effectiveness of modularity in describing muscle activity in a comprehensive experiment comprising 72 distinct point-to-point whole-body movements during which the activity of 30 muscles was recorded. To identify invariant modules of a temporal and spatial nature, we used a space-by-time decomposition of muscle activity that has been shown to encompass classical modularity models. To examine the decompositions, we focused not only on the amount of variance they explained but also on whether the task performed on each trial could be decoded from the single-trial activations of modules. For the sake of comparison, we confronted these scores to the scores obtained from alternative non-modular descriptions of the muscle data. We found that the space-by-time decomposition was effective in terms of data approximation and task discrimination at comparable reduction of dimensionality. These findings show that few spatial and temporal modules give a compact yet approximate representation of muscle patterns carrying nearly all task-relevant information for a variety of whole-body reaching movements

    Recursive Behavior Recording: Complex Motor Stereotypies and Anatomical Behavior Descriptions

    A novel anatomical behavioral descriptive taxonomy improves motion capture in complex motor stereotypies (CMS) by indexing precise time data without degradation in the complexity of whole body movement in CMS. The absence of etiological explanation of complex motor stereotypies warrants the aggregation of a core CMS dataset to compare regulation of repetitive behaviors in the time domain. A set of visual formalisms trap configurations of behavioral markers (lateralized movements) for behavioral phenotype discovery as paired transitions (from, to) and asymmetries within repetitive restrictive behaviors. This translational project integrates NIH MeSH (medical subject headings) taxonomy with direct biological interface (wearable sensors and nanoscience in vitro assays) to design the architecture for exploratory diagnostic instruments. Motion capture technology when calibrated to multi-resolution indexing system (MeSH based) quantifies potential diagnostic criteria for comparing severity of CMS within behavioral plasticity and switching (sustained repetition or cyclic repetition) time-signatures. Diagnostic instruments sensitive to high behavioral resolution promote measurement to maximize behavioral activity while minimizing biological uncertainty.     Cortico-spinal modularity in the parieto-frontal system: a new perspective on action control

    : Classical neurophysiology suggests that the motor cortex (MI) has a unique role in action control. In contrast, this review presents evidence for multiple parieto-frontal spinal command modules that can bypass MI. Five observations support this modular perspective: (i) the statistics of cortical connectivity demonstrate functionally-related clusters of cortical areas, defining functional modules in the premotor, cingulate, and parietal cortices; (ii) different corticospinal pathways originate from the above areas, each with a distinct range of conduction velocities; (iii) the activation time of each module varies depending on task, and different modules can be activated simultaneously; (iv) a modular architecture with direct motor output is faster and less metabolically expensive than an architecture that relies on MI, given the slow connections between MI and other cortical areas; (v) lesions of the areas composing parieto-frontal modules have different effects from lesions of MI. Here we provide examples of six cortico-spinal modules and functions they subserve: module 1) arm reaching, tool use and object construction; module 2) spatial navigation and locomotion; module 3) grasping and observation of hand and mouth actions; module 4) action initiation, motor sequences, time encoding; module 5) conditional motor association and learning, action plan switching and action inhibition; module 6) planning defensive actions. These modules can serve as a library of tools to be recombined when faced with novel tasks, and MI might serve as a recombinatory hub. In conclusion, the availability of locally-stored information and multiple outflow paths supports the physiological plausibility of the proposed modular perspective

    A non-invasive human-machine interfacing framework for investigating dexterous control of hand muscles

    The recent fast development of virtual reality and robotic assistive devices enables to augment the capabilities of able-body individuals as well as to overcome the motor missing functions of neurologically impaired or amputee individuals. To control these devices, movement intentions can be captured from biological structures involved in the process of motor planning and execution, such as the central nervous system (CNS), the peripheral nervous system (in particular the spinal motor neurons) and the musculoskeletal system. Thus, human-machine interfaces (HMI) enable to transfer neural information from the neuro-muscular system to machines. To prevent any risks due to surgical operations or tissue damage in implementing these HMIs, a non-invasive approach is proposed in this thesis. In the last five decades, surface electromyography (sEMG) has been extensively explored as a non-invasive source of neural information. EMG signals are constituted by the mixed electrical activity of several recruited motor units, the fundamental components of muscle contraction. High-density sEMG (HD-sEMG) with the use of blind source separation methods enabled to identify the discharge patterns of many of these active motor units. From these decomposed discharge patterns, the net common synaptic input (CSI) to the corresponding spinal motor neurons was quantified with cross-correlation in the time and frequency domain or with principal component analysis (PCA) on one or few muscles. It has been hypothesised that this CSI would result from the contribution of spinal descending commands sent by supra-spinal structures and afferences integrated by spinal interneurons. Another motor strategy implying the integration of descending commands at the spinal level is the one regarding the coordination of many muscles to control a large number of articular joints. This neurophysiological mechanism was investigated by measuring a single EMG amplitude per muscle, thus without the use of HD-sEMG and decomposition. In this case, the aim was to understand how the central nervous system (CNS) could control a large set of muscles actuating a vast set of combinations of degrees of freedom in a modular way. Thus, time-invariant patterns of muscle coordination, i.e. muscle synergies , were found in animals and humans from EMG amplitude of many muscles, modulated by time-varying commands to be combined to fulfil complex movements. In this thesis, for the first time, we present a non-invasive framework for human-machine interfaces based on both spinal motor neuron recruitment strategy and muscle synergistic control for unifying the understanding of these two motor control strategies and producing control signals correlated to biomechanical quantities. This implies recording both from many muscles and using HD-sEMG for each muscle. We investigated 14 muscles of the hand, 6 extrinsic and 8 intrinsic. The first two studies, (in Chapters 2 and 3, respectively) present the framework for CSI quantification by PCA and the extraction of the synergistic organisation of spinal motor neurons innervating the 14 investigated muscles. For the latter analysis, in Chapter 3, we proposed the existence of what we named as motor neuron synergies extracted with non-negative matrix factorisation (NMF) from the identified motor neurons. In these first two studies, we considered 7 subjects and 7 grip types involving differently all the four fingers in opposition with the thumb. In the first study, we found that the variance explained by the CSI among all motor neuron spike trains was (53.0 ± 10.9) % and its cross-correlation with force was 0.67 ± 0.10, remarkably high with respect to previous findings. In the second study, 4 motor neuron synergies were identified and associated with the actuation of one finger in opposition with the thumb, finding even higher correlation values with force (over 0.8) for each synergy associated with a finger during the actuation of the relative finger. In Chapter 4, we then extended the set of analysed movements in a vast repertoire of gestures and repeated the analysis of Chapter 3 by finding a different synergistic organisation during the execution of tens of tasks. We divided the contribution among extrinsic and intrinsic muscles and we found that intrinsic better enable single-finger spatial discrimination, while no difference was found in regression of joint angles by dividing the two groups of muscles. Finally, in Chapter 5 we proposed the techniques of the previous chapters for cases of impairment due both to amputation and stroke. We analysed one case of pre and post rehabilitation sessions of a trans-humeral amputee, the case of a post-stroke trans-radial amputee and three cases of acute stroke, i.e. less than one month from the stroke event. We present future perspectives (Chapter 6) aimed to design and implement a platform for both rehabilitation monitoring and myoelectric control. Thus, this thesis provides a bridge between two extensively studied motor control mechanisms, i.e. motor neuron recruitment and muscle synergies, and proposes this framework as suitable for rehabilitation monitoring and control of assistive devices.Open Acces

    Towards population coding principles in the primate premotor and parietal grasping network

    As humans, the only way for us to interact with the world around us is by utilizing our highly trained motor system. Therefore, understanding how the brain generates movement is essential to understanding all aspects of human behavior. Despite the importance the motor system, the manner in which the brain prepares and executes movements, especially grasping movements, is still unclear. In this thesis I undertake a number of electrophysiological and computational experiments on macaque monkeys, primates showing similar grasping behavior to humans, to shed light on how grasping movements are planned and executed across distributed brain regions in both parietal and premotor cortices. Through these experiments, I reveal how the use of large-scale electrophysiological recording of hundreds of neurons simultaneously in primates allows the investigation of network computational principles essential for grasping, and I develop a series of analytical techniques for dissecting the large data sets collected from these experiments. In chapter 2.1 I show how large-scale parallel recordings can be leveraged to make behavioral predictions on single trials. The methods used to extract single-trial predictions varied in their performance, but population-based methods provided the most consistent and meaningful interpretation of the data. In addition, the success of these behavioral predictions could be used to make inferences about how areas differ in their contribution to preparation of grasping movements. It was found that while reaction time could be predicted from the population activity of either area, performance was significantly higher using the data from premotor cortex, suggesting that population activity in premotor cortex may have a more direct effect on behavior. In chapter 2.2 I show how preparation and movement intermingle and interact with one another on the continuum between immediate and withheld movement. Our population-based and dimensionality reduction techniques enable interpretation of the data, even when single neuron tuning properties are highly temporally and functionally complex. Activity in parietal cortex stabilizes during the memory period, while it continues to evolve in premotor cortex, revealing a decodable signature of time. Furthermore, activity during movement initiation clusters into two groups, movements initiated as fast as possible and movements from memory, showing how a state shift likely occurs on the border between these two types of actions. In chapter 2.3 I show that the question of how motor cortex controls movement is an ongoing issue in the field. I address crucial details about recent methodology used to extract rotational dynamics in motor cortex. I show how a simple neural network simulation and novel statistical test reveal properties of motor cortex not examined before, showing how models of movement generation can be essential tools in adding perspective to empirical results. Finally, in chapter 2.4 I show how the specificity of hand use can be used as a tool to dissociate levels of abstraction in the visual to motor transformation in parietal and premotor cortex. While preparatory activity is mostly hand-invariant in parietal cortex, activity in premotor cortex dissociates the intended hand use well before movement. Importantly, we show how appropriate dimensionality reduction techniques can disentangle the effects of multiple task parameters and find latent dimensions consistent between areas and animals. Together, the results of my experiments reinforce the importance of seeing the motor system not as a collection of individually tuned neurons, but as a dynamic network of neurons continuously acting together to produce the complex and flexible behavior we observe in all primates

    Network-based methods for biological data integration in precision medicine

    [eng] The vast and continuously increasing volume of available biomedical data produced during the last decades opens new opportunities for large-scale modeling of disease biology, facilitating a more comprehensive and integrative understanding of its processes. Nevertheless, this type of modelling requires highly efficient computational systems capable of dealing with such levels of data volumes. Computational approximations commonly used in machine learning and data analysis, namely dimensionality reduction and network-based approaches, have been developed with the goal of effectively integrating biomedical data. Among these methods, network-based machine learning stands out due to its major advantage in terms of biomedical interpretability. These methodologies provide a highly intuitive framework for the integration and modelling of biological processes. This PhD thesis aims to explore the potential of integration of complementary available biomedical knowledge with patient-specific data to provide novel computational approaches to solve biomedical scenarios characterized by data scarcity. The primary focus is on studying how high-order graph analysis (i.e., community detection in multiplex and multilayer networks) may help elucidate the interplay of different types of data in contexts where statistical power is heavily impacted by small sample sizes, such as rare diseases and precision oncology. The central focus of this thesis is to illustrate how network biology, among the several data integration approaches with the potential to achieve this task, can play a pivotal role in addressing this challenge provided its advantages in molecular interpretability. Through its insights and methodologies, it introduces how network biology, and in particular, models based on multilayer networks, facilitates bringing the vision of precision medicine to these complex scenarios, providing a natural approach for the discovery of new biomedical relationships that overcomes the difficulties for the study of cohorts presenting limited sample sizes (data-scarce scenarios). Delving into the potential of current artificial intelligence (AI) and network biology applications to address data granularity issues in the precision medicine field, this PhD thesis presents pivotal research works, based on multilayer networks, for the analysis of two rare disease scenarios with specific data granularities, effectively overcoming the classical constraints hindering rare disease and precision oncology research. The first research article presents a personalized medicine study of the molecular determinants of severity in congenital myasthenic syndromes (CMS), a group of rare disorders of the neuromuscular junction (NMJ). The analysis of severity in rare diseases, despite its importance, is typically neglected due to data availability. In this study, modelling of biomedical knowledge via multilayer networks allowed understanding the functional implications of individual mutations in the cohort under study, as well as their relationships with the causal mutations of the disease and the different levels of severity observed. Moreover, the study presents experimental evidence of the role of a previously unsuspected gene in NMJ activity, validating the hypothetical role predicted using the newly introduced methodologies. The second research article focuses on the applicability of multilayer networks for gene priorization. Enhancing concepts for the analysis of different data granularities firstly introduced in the previous article, the presented research provides a methodology based on the persistency of network community structures in a range of modularity resolution, effectively providing a new framework for gene priorization for patient stratification. In summary, this PhD thesis presents major advances on the use of multilayer network-based approaches for the application of precision medicine to data-scarce scenarios, exploring the potential of integrating extensive available biomedical knowledge with patient-specific data
