A framework to introduce flexibility in crop modelling: from conceptual modelling to software engineering and back
Keywords: model structure, uncertainty, modularity, software design patterns, good modelling practices, crop growth and development. This thesis is an account of the development and use of a framework to introduce flexibility in crop modelling. The construction of such a framework is supported by two main beams: the implementation and the modelling beam. Since the beginning of the 1990s, the implementation beam has gained increasing attention in the crop modelling field, notably with the development of APSIM (Agricultural Production Systems sIMulator) in Australia, OMS (Object Modelling System) in the United States, and APES (Agricultural Production and Externalities Simulator) in Europe. The main focus of this thesis is on the modelling beam and how to combine it with the implementation beam. I first explain how flexibility is adopted in crop modelling and what is required for the implementation beam of the framework, namely libraries of modules representing the basic crop growth and development processes and of crop models (i.e. modelling solutions). Then, I define how to deal with this flexibility (i.e. modelling beam) and more specifically I describe systematic approaches to facilitate the selection of the appropriate model structure (i.e. a combination of modules) for a specific simulation objective. While developing the framework, I stress the need for better documentation of the underlying assumptions of the modules and of the criteria applied in the selection of these modules for a particular simulation objective. Such documentation should help to point out the sources of uncertainties associated with the development of crop models and to reinforce the role of the crop modeller as an intermediary between the software engineer, coding the modules, and the end users, using the model for a specific objective. Finally, I draw conclusions for the prospects of such a framework in the crop modelling field. I see its main contribution to (i) a better understanding in crop physiology through easier testing of alternatives hypotheses, and (ii) integrated studies by facilitating model reuse. </p
Assessing uncertainty and complexity in regional-scale crop model simulations
Crop models are imperfect approximations to real world interactions between biotic and abiotic factors. In some situations, the uncertainties associated with choices in model structure, model inputs and parameters can exceed the spatiotemporal variability of simulated yields, thus limiting predictability. For Indian groundnut, we used the General Large Area Model for annual crops (GLAM) with an existing framework to decompose uncertainty, to first understand how skill changes with added model complexity, and then to determine the relevant uncertainty sources in yield and other prognostic variables (total biomass, leaf area index and harvest index). We developed an ensemble of simulations by perturbing GLAM parameters using two different input meteorology datasets, and two model versions that differ in the complexity with which they account for assimilation. We found that added complexity improved model skill, as measured by changes in the root mean squared error (RMSE), by 5-10% in specific pockets of western, central and southern India, but that 85% of the groundnut growing area either did not show improved skill or showed decreased skill from such added complexity. Thus, adding complexity or using overly complex models at regional or global scales should be exercised with caution. Uncertainty analysis indicated that, in situations where soil and air moisture dynamics are the major determinants of productivity, predictability in yield is high. Where uncertainty for yield is high, the choice of weather input data was found critical for reducing uncertainty. However, for other prognostic variables (including leaf area index, total biomass and the harvest index) parametric uncertainty was generally the most important source, with a contribution of up to 90% in some cases, suggesting that regional-scale data additional to yield to constrain model parameters is needed. Our study provides further evidence that regional-scale studies should explicitly quantify multiple uncertainty sources
The cropping-plan decision-making : a farm level modelling and simulation approach
L'assolement' c'est à dire l'attribution des cultures sur les différentes parcelles de l'exploitation agricole' est un élément fondamental de la stratégie de l'agriculteur. Il provient d'un équilibre entre des contraintes et objectifs multiples alliant les dimensions sociale' économique' agronomique et environnementale (utilisation des ressources). Il reflète deux dimensions: une dimension stratégique (lié aux orientations de l'exploitation) et une dimension tactique plus lié à l'adaptation des attributions suite à des contextes changeant (climatique' prix). Afin représenter ces deux niveaux et ainsi structurer les enjeux relatifs aux choix d'assolement à l'échelle de l'exploitation nous proposons une approche basées sur : i) une analyse du processus décisionnel par le biais d'enquêtes en exploitation; ii) une modélisation dynamique aussi bien sur des processus biophysiques (modèles de culture) que sur des processus de gestion (modèle de décision) pour comprendre et simuler. ABSTRACT : Evolutions of the institutional and environmental contexts are driving search for alternative cropping systems to reduce water use while maintaining high levels of productivity. This thesis is an account of the long tradition of research on cropping-plan choices at the farm level. It concerns the scope of modelling agricultural systems with an opening to economy. The objective of the research described in this thesis is to produce formalised knowledge on farmers’ croppingplan choices under uncertain environment (price and weather) by analysing and modelling their decision-making processes. Formalising and modelling decision-making processes is becoming a crucial point to develop decision support systems that go beyond limitations of formerly developed prescriptive approaches. This thesis contributes to the development of a formalised and integrated methodology to study and model complex decision-making process. This methodology enables to fill the gap between field surveys and decision-model implementation. The methodology is drawn upon a theoretical background of the decision-making' and consistently combined tools to respectively survey' analyse' model and implement coupled agent and biophysical models. In this thesis' I address the question of uncertainty in two directions. I first analyse the spatio-temporal dynamic of individual farmers’ decision-making process. Then I estimate farmers’ aversion to risk by comparing stated and revealed elicitation methods. On the basis of field survey results' I develop a decision model called CRASH. The approach to develop the model stresses on explicit formalisation of the decision-making process in its temporal and spatial dimensions' and representation of the domain knowledge through generic concepts that are close to ones used by decision-makers. The implementation of developed models is carried out on the RECORD platform as trail blazing project. The originality relies on the use of dynamic models on both the biophysical and management processes. This research opens new perspectives for developing farm specific decision support systems that are based on simulating farmers’ decisionmaking processes. The modelling and simulating the cropping-plan decision-making processes should enable to design with farmers cropping systems that re-conciliate the required adaptive capacities and needs to maintain cropping systems productivity
Analyse et modélisation des effets des pratiques culturales sur les épidémies de mildiou de la pomme de terre. Adaptation du modèle SIPPOM (Simulator for Integrated Pathogen POpulation Management) au pathosystème
Le mildiou de la pomme de terre, causé par l'agent pathogène Phytophthora infestans est l'une des maladies les plus préjudiciables de la culture. Jusqu'à présent, la lutte chimique reste le moyen de contrôle le plus utilisé pour la maîtriser, classant la pomme de terre au premier rang en termes d'Indices de Fréquence de Traitement en grande culture. Par ailleurs, l'utilisation de variétés résistantes, comportant notamment des gènes de résistances spécifiques, a également démontré son efficacité pour limiter les dégâts engendrés par cette maladie. Mais leur efficacité est peu durable avec une durée moyenne de 4 ans avant l'apparition du phénomène de contournement par les isolats plus virulents. Il est donc nécessaire de développer des stratégies de contrôle de la maladie en combinant un ensemble d'approches génétiques, culturales, physiques, et chimiques afin de satisfaire au mieux les objectifs agronomiques, environnementaux et socio-économiques. Un modèle, nommé SIPPOM (Simulator for Integrated Pathogen POpulation Management), avait été développé dans le cas de la gestion durable du phoma du colza. Le présent travail a consisté à adapter la structure générique de SIPPOM au cas de la gestion intégrée du mildiou de la pomme de terre en développant des modules spécifiques à partir de modèles préexistants ou développés spécifiquement. Un modèle de culture (Spudgro), un modèle épidémiologique (Guntz-Divoux / Milsol), un modèle de nuisibilité (modèle de Shtienberg) et une fonction de dispersion (modèle de Scherm) ont été identifiés dans la littérature, adaptés et intégrés dans la structure générique de SIPPOM. Cet ensemble de modules a donné lieu à la réalisation du premier prototype opérationnel de la version informatisée de SIPPOM-de-terre sur la plate-forme de modélisation RECORD. Un nouveau modèle, appelé VOLPONE, a été développé pour représenter les dynamiques de repousses de pomme de terre dans une parcelle et sur un tas de déchets. Ce modèle permet de représenter les sources d'inoculum primaire à l'échelle du territoire sous l'influence du climat et des pratiques agricoles. La qualité prédictive du modèle de nuisibilité a été estimée à partir d'un jeu de données expérimentales générées au cours du travail de thèse et s'est montrée correcte. Des exemples de résultats issus de simulations réalisées à l'aide du premier prototype montrent la capacité du modèle, en fonction d'une combinaison de pratiques culturales et de conditions climatiques variables, à prédire la dynamique épidémique de la maladie, ainsi que les dégâts et dommages associés à l'échelle de la parcelle ou sur un parcellaire simple. Néanmoins, d'autres tâches restent à accomplir afin de disposer d'une version achevée de SIPPOM-de-terre sur la plate-forme RECORD. Le travail réalisé illustre la généricité du modèle d'origine SIPPOM et contribue à la production de connaissances et de références permettant l'optimisation d'outils existants tels Mileos®. Les avancées réalisées pourront contribuer à la conception de stratégies de gestion intégrée, collectives et durables pour cette maladie.Potato late blight caused by the pathogen Phytophthora infestans is one of the most dreaded diseases to this culture. So far, chemical control is the most widespread method used against the pathogen. In turn, the amount of fungicides used to control this disease makes potato the crop with the highest Treatment Frequency Index of all arable crops. The use of resistant varieties, including specific resistance genes, has also demonstrated an effective limitation of injuries that this disease can cause. Still, specific resistances lack durability as there is an average span of 4 years before the emergence of a resistance breakdown phenomenon by more virulent strains. It is therefore necessary to develop control strategies that combine a set of methods (genetic, cultural, physical and chemical) to meet agronomic, environmental and socio-economic criteria. A model named SIPPOM (Simulator for Integrated Pathogen POpulation Management), was developed to address these issues for the control of phoma stem canker on oilseed rape. The present work consisted in adapting the generic structure of SIPPOM for the integrated control of potato late blight by designing specific sub-models using existing models or specifically developed models. A crop model (Spudgro), an epidemiologic model (Guntz-Divoux/Milsol), a damage model (Shtienberg's model) and a dispersal function (Scherm's model) were selected in the literature, adapted, and embedded in SIPPOM's generic structure. This set of sub-models led to an operational prototype of SIPPOM-de-terre under the RECORD modelling platform. A new model, named VOLPONE, was designed to simulate potato volunteer dynamics in a field or on a waste pile. This model permits to simulate inoculum sources at the territory scale under the influence of climate and cropping practices. The predictive quality of the damage model was assessed with data generated in specific field experimentations and proved to be good. Simulation examples produced with the first prototype of SIPPOM-de-terre illustrate the capacity of the model to represent epidemiological dynamics at the field scale or at a small regional scale under the influence of cropping practices and climate. However, further work is required before to totally achieve the design and the implementation of SIPPOM-de-terre under the modelling platform RECORD. The conducted study illustrates the genericity of the model SIPPOM and produced knowledge, references and tools for the integrated management of the disease.
