    Cellular Automata Applications in Shortest Path Problem

    Cellular Automata (CAs) are computational models that can capture the essential features of systems in which global behavior emerges from the collective effect of simple components, which interact locally. During the last decades, CAs have been extensively used for mimicking several natural processes and systems to find fine solutions in many complex hard to solve computer science and engineering problems. Among them, the shortest path problem is one of the most pronounced and highly studied problems that scientists have been trying to tackle by using a plethora of methodologies and even unconventional approaches. The proposed solutions are mainly justified by their ability to provide a correct solution in a better time complexity than the renowned Dijkstra's algorithm. Although there is a wide variety regarding the algorithmic complexity of the algorithms suggested, spanning from simplistic graph traversal algorithms to complex nature inspired and bio-mimicking algorithms, in this chapter we focus on the successful application of CAs to shortest path problem as found in various diverse disciplines like computer science, swarm robotics, computer networks, decision science and biomimicking of biological organisms' behaviour. In particular, an introduction on the first CA-based algorithm tackling the shortest path problem is provided in detail. After the short presentation of shortest path algorithms arriving from the relaxization of the CAs principles, the application of the CA-based shortest path definition on the coordinated motion of swarm robotics is also introduced. Moreover, the CA based application of shortest path finding in computer networks is presented in brief. Finally, a CA that models exactly the behavior of a biological organism, namely the Physarum's behavior, finding the minimum-length path between two points in a labyrinth is given.Comment: To appear in the book: Adamatzky, A (Ed.) They are ideal candidates for acceleration with modern general purpose-graphical processing units (GPU/GPGPU) hardware that consists of large numbers of small, tightly-coupled processors. In this study the potential for speeding up CA execution using multi-core CPUs and GPUs is investigated and the scalability of doing so with respect to standard CA parameters such as lattice and neighbourhood sizes, number of states and generations is determined.     Accelerating 3D Cellular Automata Computation with GP GPU in the Context of Integrative Biology

    In this paper we explore the possibility of using GP GPU technology (General Purpose Graphical Processing Unit) in the context of integrative biology. For more than a decade, 3D cellular automata represent a promising approach to handling multi-scale modeling of organs. However, the computing time of such huge automata has limited the experiments. Current GP GPUs now allow the execution of hundreds of threads with a regular PC hosting a device card. This capability can be exploited in the case of cellular automata where each cell has to compute the same algorithm. We have implemented two algorithms to compare different memory usage. The performances show very significant speedup even when compared to the latest CPU processors. The interconnection of GP GPU boards and servers will be considered to build a local grid of hybrid machines

    Techniques for efficient regular expression matching across hardware architectures

    Regular expression matching is a central task for many networking and bioinformatics applications. For example, network intrusion detection systems, which perform deep packet inspection to detect malicious network activities, often encode signatures of malicious traffic through regular expressions. Similarly, several bioinformatics applications perform regular expression matching to find common patterns, called motifs, across multiple gene or protein sequences. Hardware implementations of regular expression matching engines fall into two categories: memory-based and logic-based solutions. In both cases, the design aims to maximize the processing throughput and minimize the resources requirements, either in terms of memory or of logic cells. Graphical Processing Units (GPUs) offer a highly parallel platform for memory-based implementations, while Field Programmable Gate Arrays (FPGAs) support reconfigurable, logic-based solutions. In addition, Micron Technology has recently announced its Automata Processor, a memory-based, reprogrammable hardware device. From an algorithmic standpoint, regular expression matching engines are based on finite automata, either in their non-deterministic or in their deterministic form (NFA and DFA, respectively). Micron's Automata Processor is based on a proprietary Automata Network, which extends classical NFA with counters and boolean elements. In this work, we aim to implement highly parallel memory-based and logic-based regular expression matching solutions. Our contributions are summarized as follows. First, we implemented regular expression matching on GPU. In this process, we explored compression techniques and regular expression clustering algorithms to alleviate the memory pressure of DFA-based GPU implementations. Second, we developed a parser for Automata Networks defined through Micron's Automata Network Markup Language (ANML), a XML-based high-level language designed to program the Automata Processor.     The Synthetic Aperture Microwave Imaging (SAMI) diagnostic is a Mega Amp Spherical Tokamak (MAST) diagnostic based at Culham Centre for Fusion Energy. The acceleration of the SAMI diagnostic data-processing code by a graphics processing unit is presented, demonstrating acceleration of up to 60 times compared to the original IDL (Interactive Data Language) data-processing code. SAMI will now be capable of intershot processing allowing pseudo-real-time control so that adjustments and optimizations can be made between shots.     On the use of heterogenous computing in high-energy particle physics at the ATLAS detector

    A dissertation submitted in fulfillment of the requirements for the degree of Master of Physics in the School of Physics November 1, 2017.The ATLAS detector at the Large Hadron Collider (LHC) at CERN is undergoing upgrades to its instrumentation, as well as the hardware and software that comprise its Trigger and Data Acquisition (TDAQ) system. The increased energy will yield larger cross sections for interesting physics processes, but will also lead to increased artifacts in on-line reconstruction in the trigger, as well as increased trigger rates, beyond the current system’s capabilities. To meet these demands it is likely that the massive parallelism of General-Purpose Programming with Graphic Processing Units (GPGPU) will be utilised. This dissertation addresses the problem of integrating GPGPU into the existing Trigger and TDAQ platforms; detailing and analysing GPGPU performance in the context of performing in a high-throughput, on-line environment like ATLAS. Preliminary tests show low to moderate speed-up with GPU relative to CPU, indicating that to achieve a more significant performance increase it may be necessary to alter the current platform beyond pairing suitable GPUs to CPUs in an optimum ratio. Possible solutions are proposed and recommendations for future work are given.LG201
